Conditional universal differential equations capture population dynamics and interindividual variation in c-peptide production.

Universal differential equations (UDEs) are an emerging approach in biomedical systems biology, integrating physiology-driven mathematical models with machine learning for data-driven model discovery in areas where knowledge of the underlying physiology is limited. However, current approaches to training UDEs do not directly accommodate heterogeneity in the underlying data. As a data-driven approach, UDEs are also vulnerable to overfitting and consequently cannot sufficiently generalize to heterogeneous populations. We propose a conditional UDE (cUDE) where we assume that the structure and wei

SFPGCL: Specificity-preserving federated population graph contrastive learning for multi-site ASD identification using rs-fMRI data.

Autism spectrum disorder (ASD) is a severe neurodevelopmental disorder that affects people's social communication and daily routine. Most existing imaging studies on ASD use single site resting-state functional magnetic resonance imaging (rs-fMRI) data, which may suffer from limited samples and geographic bias. Improving the generalization ability of the diagnostic models often necessitates a large-scale dataset from multiple imaging sites. However, centralizing multi-site data generally faces inherent challenges related to privacy, security, and storage burden. Federated learning (FL) can add

Identifying meaningful drug response biomarkers from public pharmacogenomic datasets with biologically informed interpretable neural networks.

With the advancements of next-generation sequencing, publicly available pharmacogenomic datasets from cancer cell lines provide a handle for developing predictive models of drug responses and identifying associated biomarkers. However, many currently available predictive models are often just used as black boxes, lacking meaningful biological interpretations. In this study, we made use of open-source drug response data from cancer cell lines, in conjunction with KEGG pathway information, to develop sparse neural networks, K-net, enabling the prediction of drug response in EGFR signaling pathwa

A Knowledge-Guided Graph Learning Approach Bridging Phenotype- and Target-Based Drug Discovery.

Discovering therapeutic molecules requires the integration of both phenotype-based drug discovery (PDD) and target-based drug discovery (TDD). However, this integration remains challenging due to the inherent heterogeneity, noise, and bias present in biomedical data. In this study, Knowledge-Guided Drug Relational Predictor (KGDRP), a graph representation learning approach is developed that effectively integrates multimodal biomedical data, including network data containing biological system information, gene expression data, and sequence data that incorporates chemical molecular structures, a

Dynamic modelling of the ALSFRS-R: leveraging population-based scores using neural networks.

BACKGROUND: Amyotrophic lateral sclerosis (ALS) is a rapidly progressive neurodegenerative disorder with highly heterogeneous trajectories. The Revised ALS Functional Rating Scale (ALSFRS-R) is challenging to model due to irregularly spaced data and patient-level variability. Here we sought to develop and validate a short-horizon prediction tool leveraging a fully connected neural network (FCNN) to forecast individual ALSFRS-R trajectories, providing a natural history benchmark for trials and clinical practice. METHODS: We retrospectively analysed 29,992 ALSFRS-R measurements from 5319 people

Recognizing amino acid sidechains in a medium-resolution cryo-electron density map.

Building an accurate atomic structure model of a protein into a cryo-electron microscopy (cryo-EM) map at worse than 3 Å resolution is difficult. To facilitate this task, we devised a method for assigning the amino acid residue sequence to the backbone fragments traced in an input cryo-EM map (EMSequenceFinder). EMSequenceFinder relies on a Bayesian scoring function for ranking 20 standard amino acid residue types at a given backbone position, based on the fit to a density map, map resolution, and secondary structure propensity. The fit to a density is quantified by a convolutional neural netw

An Explainable Deep-Learning Approach to Detect Pediatric Sleep Apnea From Single-Channel Airflow.

OBJECTIVE: Approaches based on a single-channel airflow has shown great potential for simplifying pediatric obstructive sleep apnea (OSA) diagnosis. However, analysis has been limited to feature-engineering techniques, restricting identification of complex respiratory patterns, and reducing diagnostic performance in automated models. Here, we propose deep-learning and explainable artificial intelligence (XAI) to estimate the pediatric OSA severity from airflow, while ensuring transparency in automatic decisions. Technology or Method: We used 3,672 overnight airflow recordings from four pediatr

Prediction of breast cancer HER2 status changes based on ultrasound radiomics attention network.

BACKGROUND AND OBJECTIVE: Following Neoadjuvant Chemotherapy (NAC), there exists a probability of changes occurring in the Human Epidermal Growth Factor Receptor 2 (HER2) status. If these changes are not promptly addressed, it could hinder the timely adjustment of treatment plans, thereby affecting the optimal management of breast cancer. Consequently, the accurate prediction of HER2 status changes holds significant clinical value, underscoring the need for a model capable of precisely forecasting these alterations. METHODS: In this paper, we elucidate the intricacies surrounding HER2 status

Comparison of artificial neural network-predicted PPG and HVPG with measured PPG in decompensated cirrhosis patients.

Portal hypertension (PHT) is pivotal in managing decompensated cirrhosis. In clinical practice, hepatic venous collaterals are frequently present, often leading to failure or reduced accuracy of hepatic venous pressure gradient (HVPG) measurements, thereby making HVPG an imperfect surrogate for the portal pressure gradient (PPG). Artificial neural networks (ANNs) have shown potential in integrating multidimensional clinical variables and predicting complex disease states; however, their value in the assessment of PHT remains insufficiently validated. The study compared ANN-predicted PPG with m

Flexible computation of object motion and depth based on viewing geometry inferred from optic flow.

We move our eyes and head to sample the visual environment. While these movements are essential for survival, they greatly complicate the analysis of retinal image motion. Our brain must account for the visual consequences of self-motion to perceive the 3D layout and motion of objects in a scene. We show that traditional models of visual compensation for eye movements fail when the eye both translates and rotates, and we propose a theory that computes both motion and depth in more natural viewing geometries. Consistent with our theoretical predictions, humans exhibit distinct perceptual biases
