Progressive mitochondrial and autophagic dysfunction during RGC development driven by a LHON-associated mitochondrial tRNAThr mutation.

Leber's hereditary optic neuropathy (LHON) is a genetically inherited disease of the eye triggered by mtDNA mutations, leading to degeneration of RGCs. We previously reported that the mitochondrial tRNAThr (MT-TT) 15927G > A homoplasmic mutation disrupted the base pairing (28C-42G) conserved in the anticodon stem of tRNAThr, impairing t6A modification, aminoacylation, and steady-state tRNAThr levels, ultimately resulting in mitochondrial dysfunction. However, the absence of suitable animal and cell models for LHON has delayed efforts to elucidate disease pathophysiology, particularly tissue-sp…

Kinetics, thermodynamics, and mechanisms of PMO interactions from computational molecular modeling.

Phosphorodiamidate morpholino oligonucleotides (PMOs) are a class of antisense oligonucleotides. While PMOs have enabled several nucleic aci … of hydrophobic anchoring followed by a slower phase associated with optimization of intermolecular base pairing and stacking interactions. The final complexes possess broad self-association interfaces of ∼700-1,600 Å2. Extracellular Vesicle-Mediated U1 snRNA Delivery Restores Aberrant Pre-mRNA Splicing in Human Cells.

Splicing defects represent a significant class of human genetic disorders, yet strategies to directly correct aberrant splice-site recognition remain limited. The small nuclear RNA (snRNA) U1 plays a critical role in pre-messenger RNA splicing by base-pairing with the conserved 5' splice-site 'GU' dinucleotide. Disruption of this interaction can lead to abnormal splicing or frameshift mutations, contributing to disease pathology. Extracellular vesicles (EVs) can transport small molecules to cells for therapeutic applications. Here, U1 snRNA-overexpressing HEK293T cells were used to generate ap

Recyclable Multifunctional Ionic Liquids for Sustainable Electroorganic Oxidations.

The study of electrochemical oxidations has wide-ranging implications, from the development of new electrocatalysts for fuel cells for energy conversion, to the synthesis of fine chemicals. 2,2,6,6-Tetramethylpiperidine-1-oxyl (TEMPO) has been used for decades as a sustainable, metal-free mediator for chemical oxidations and is now being used for electrochemical oxidations. We describe here a novel approach to TEMPO-mediated electrooxidations, in which the chemical input and waste generated during electrooxidations of alcohols are minimized by using a multifunctional room temperature ionic liq

Surface-Enhanced Raman Spectroscopy (SERS) Substrates Based on Photonic Crystal Embedded Bi-Metallic Nanoparticles for Leptospiral DNA Detection.

Leptospirosis is an acute bacterial febrile disease affecting humans and animals in many tropical and subtropical countries. This work presents an optimization of surface-enhanced Raman spectroscopy (SERS) substrates to probe vibrational spectroscopic detail from Leptospira deoxyribonucleic acid (DNA). The pathogenic gene of LipL32 was used as a biomarker. The SERS substrates were based on a photonic crystal (PC) structure embedded with bi-metallic gold and silver nanoparticles (PC@AuAg NPs). The localized plasmonic resonance of AuAg NPs was coupled to the Raman modes of the target through SER

Aptamer-based nanotrains and nanoflowers as quinine delivery systems.

In this study, we designed aptamer-based self-assemblies for the delivery of quinine. Two different architectures were designed by hybridizing quinine binding aptamers and aptamers targeting Plasmodium falciparum lactate dehydrogenase (PfLDH): nanotrains and nanoflowers. Nanotrains consisted in controlled assembly of quinine binding aptamers through base-pairing linkers. Nanoflowers were larger assemblies obtained by Rolling Cycle Amplification of a quinine binding aptamer template. Self-assembly was confirmed by PAGE, AFM and cryoSEM. The nanotrains preserved their affinity for quinine and ex

A non-radioactive, improved PAR-CLIP and small RNA cDNA library preparation protocol.

Crosslinking and immunoprecipitation (CLIP) methods are powerful techniques to interrogate direct protein-RNA interactions and dissect posttranscriptional gene regulatory networks. One widely used CLIP variant is photoactivatable ribonucleoside enhanced CLIP (PAR-CLIP) that involves in vivo labeling of nascent RNAs with the photoreactive nucleosides 4-thiouridine (4SU) or 6-thioguanosine (6SG), which can efficiently crosslink to interacting proteins using UVA and UVB light. Crosslinking of 4SU or 6SG to interacting amino acids changes their base-pairing properties and results in characteristic

Two-dimensional IR spectroscopy of the anti-HIV agent KP1212 reveals protonated and neutral tautomers that influence pH-dependent mutagenicity.

Antiviral drugs designed to accelerate viral mutation rates can drive a viral population to extinction in a process called lethal mutagenesis. One such molecule is 5,6-dihydro-5-aza-2'-deoxycytidine (KP1212), a selective mutagen that induces A-to-G and G-to-A mutations in the genome of replicating HIV. The mutagenic property of KP1212 was hypothesized to originate from its amino-imino tautomerism, which would explain its ability to base pair with either G or A. To test the multiple tautomer hypothesis, we used 2D IR spectroscopy, which offers subpicosecond time resolution and structural sensit

Quantum dots encapsulated within phospholipid membranes: phase-dependent structure, photostability, and site-selective functionalization.

Lipid vesicle encapsulation is an efficient approach to transfer quantum dots (QDs) into aqueous solutions, which is important for renewable energy applications and biological imaging. However, little is known about the molecular organization at the interface between a QD and lipid membrane. To address this issue, we investigated the properties of 3.0 nm CdSe QDs encapsulated within phospholipid membranes displaying a range of phase transition temperatures (Tm). Theoretical and experimental results indicate that the QD locally alters membrane structure, and in turn, the physical state (phase)

A liver-specific microRNA binds to a highly conserved RNA sequence of hepatitis B virus and negatively regulates viral gene expression and replication.

Regulated gene expression and progeny production are essential for persistent and chronic infection by human pathogens, such as hepatitis B virus (HBV), which affects >400 million people worldwide and is a major cause of liver disease. In this study, we provide the first direct evidence that a liver-specific microRNA, miR-122, binds to a highly conserved HBV pregenomic RNA sequence via base-pairing interactions and inhibits HBV gene expression and replication. The miR-122 target sequence is located at the coding region of the mRNA for the viral polymerase and the 3' untranslated region of the

The Vibrio cholerae virulence regulatory cascade controls glucose uptake through activation of TarA, a small regulatory RNA.

Vibrio cholerae causes the severe diarrhoeal disease cholera. A cascade of regulators controls expression of virulence determinants in V. cholerae at both transcriptional and post-transcriptional levels. ToxT is the direct transcription activator of the major virulence genes in V. cholerae. Here we describe TarA, a highly conserved, small regulatory RNA, whose transcription is activated by ToxT from toxboxes present upstream of the ToxT-activated gene tcpI. TarA regulates ptsG, encoding a major glucose transporter in V. cholerae. Cells overexpressing TarA exhibit decreased steady-state levels

Recurring RNA motifs: from A-minor to ribose zipper.

The twenty-first century has been called the 'century of RNA'. This name not only reflects the many recently discovered functional roles of RNA in biology but also the many new experimental RNA structures determined in this timeframe, which includes ribosomes, small ribozymes, self-splicing introns, spliceosomes, metabolite-sensing riboswitches, viral RNAs, and ornate large extremophilic RNAs, to name a few. In addition to zipping itself up via base pairing to form a complementary, DNA-like double helix, single-stranded RNA folds back on itself, producing many noncanonical interactions that ar…

Features of Complementary Interactions of BmiRNAs with mRNAs of Human Genes.

More than three decades have passed since the discovery of miRNAs in human cells, yet many of their biological properties remain poorly understood. The aim of this study was to investigate whether miRNAs can interact with target gene mRNAs through fully complementary base pairing. Using the MirTarget program, we demonstrated that all nucleotides of miRNAs can form fully complementary interactions with nucleotides of target gene mRNAs. A total of 1036 miRNAs, which were identified by Backes et al. and we designated as BmiRNAs and mRNAs from 17,508 human genes, were analyzed, revealing several i…
