Evolutionary dynamics of the chloroplast genome in Abutilon (Malvoideae, Malvaceae).

The genus Abutilon Mill. (Malvaceae) comprises approximately 178 species distributed across tropical and subtropical regions, many of which hold significant ornamental, economic, and medicinal value; yet its taxonomic classification remains challenging. In this study, six species were sequenced from herbarium specimens, and the chloroplast (cp.) genomes of ten additional species were assembled de novo from publicly available raw data. Three previously reported cp. genomes were also incorporated to characterise cp. genome structure, identify polymorphic loci, and perform phylogenetic analyses.

Organelle genome evolution in the early-diverging brown algal lineage, Ishigeales.

The order Ishigeales is an early-diverging lineage of brown algae that exhibits remarkable morphological diversity ranging from simple filamentous forms to robust terete and foliose thalli, which may reflect complex evolutionary histories in their organelle genomes. However, limited organellar genomic data for the Ishigeales, presently confined to Ishige okamurae, have hindered a comprehensive understanding of organelle genome dynamics in that order. To address this, we de novo assembled the complete plastomes and mitogenomes of the four Ishigeales species: Pilinia rimosa, Petroderma maculifor

Complete Mitochondrial Genomes of Araiocypris batodes and Tanichthys huidongensis Provide Phylogenetic Evidence for the Reassignment of Araiocypris to Tanichthyidae.

Background/Objectives: The monotypic genus Araiocypris is currently classified in Xenocyprididae, yet its familial placement has long been controversial and lacks sufficient molecular phylogenetic support. Mitogenomic resources for the family Tanichthyidae remain limited, and the phylogenetic relationship between Araiocypris and tanichthyid species remains unexplored. This study was conducted to re-evaluate the taxonomic status of Araiocypris and characterize the mitogenomic evolution of Tanichthyidae. Methods: The complete mitochondrial genomes of Tanichthys huidongensis and Araiocypris batod

Directed Evolution of an (R)-Selective Transaminase Toward Higher Efficiency of Sitagliptin Analog Biosynthesis.

Transaminase (TA)-catalyzed asymmetric amination is considered as a green chemistry approach to synthesize pharmaceutical analogs, but their ability to accept substrate for catalyzing sterically hindered ketones remains a challenge. Sitagliptin is an antihyperglycemic drug to treat type II diabetes. Herein, we exploited an efficient (R)-selective TA to biosynthesize sitagliptin analog (R)-3-amino-1-morpholino-4-(2,4,5-trifluorophenyl)butan-1-one. Starting from a previously constructed (R)-ATA5, two rounds of directed evolution were performed through combining error-prone PCR, site-directed sat

Evolutionary Features in the Structure and Function of Bacterial Toxins.

Toxins can function both as a harmful and therapeutic molecule, depending on their concentrations. The diversity in their function allows us to ask some very pertinent questions related to their origin and roles: (a) What makes them such effective molecules? (b) Are there evolutionary features encoded within the structures of the toxins for their function? (c) Is structural hierarchy in the toxins important for maintaining their structure and function? (d) Do protein dynamics play a role in the function of toxins? and (e) Do the evolutionary connections to these unique features and functions p

Why does drug resistance readily evolve but vaccine resistance does not?

Why is drug resistance common and vaccine resistance rare? Drugs and vaccines both impose substantial pressure on pathogen populations to evolve resistance and indeed, drug resistance typically emerges soon after the introduction of a drug. But vaccine resistance has only rarely emerged. Using well-established principles of population genetics and evolutionary ecology, we argue that two key differences between vaccines and drugs explain why vaccines have so far proved more robust against evolution than drugs. First, vaccines tend to work prophylactically while drugs tend to work therapeuticall

[MOLECULAR ASPECTS OF BRUCELLA PERSISTENCE].

Brucellosis is a dangerous zoonotic disease of animals and humans caused by bacteria of the genus Brucella, which are able to survive, multiply, and persist in host cells. The review is devoted to the Brucella species persistence connected to the molecular mechanisms of escape from innate and adaptive immunity of the host and active interaction of effector proteins of the type IV secretion system with the host's signaling pathways. Understanding of the molecular mechanisms used by Brucella for the intracellular persistence in the host organism can allow us to develop new and effective means fo

Genome reorganisation and expansion shape 3D genome architecture and define a distinct regulatory landscape in coleoid cephalopods.

How genomic changes translate into organismal novelties is often confounded by the multi-layered nature of genome architecture and the long evolutionary timescales over which molecular changes can accumulate. Coleoid cephalopods (squid, cuttlefish, and octopus) provide a unique system to study these processes due to a large-scale chromosomal rearrangement in the coleoid ancestor that gave rise to highly modified karyotypes, followed by lineage-specific repeat expansions, fusions, and translocations. How these events have shaped gene regulatory patterns underlying the evolution of coleoid innov

From water to land: evolution of tRNA gene repertoires in photosynthetic organisms.

Photosynthetic eukaryotes have undergone evolutionary shifts from aquatic to terrestrial habitats, accompanied by changes in genome organization and gene regulation. Yet, the evolution of transfer RNA (tRNA) gene repertoires has received limited attention despite their central role in translation. Here, we review how tRNA gene content, structure, and genomic organization diversified across photosynthetic lineages, mainly Archaeplastida, and how changes relate to evolutionary transitions. We show that tRNA gene repertoires are shaped by ecological transitions, genome architecture, and translati

Structural Analysis of Virus Regulatory N6-Methyladenosine (m6A) Machinery of the Black Flying Fox (Pteropus alecto) and the Egyptian Fruit Bat (Rousettus aegyptiacus) Shows Evolutionary Conservation Amongst Mammals.

BACKGROUND: N6-methyladenosine (m6A) is an abundant RNA epitranscriptomic modification in eukaryotes. The m6A machinery includes cellular writer, eraser and reader proteins that regulate m6A. Pteropus alecto (P. alecto) (the Australian black flying fox) and Rousettus aegyptiacus (R. aegyptiacus) (the Egyptian fruit bat) are bats associated with several viral zoonoses yet neglected in the field of m6A epigenetics studies. OBJECTIVES: This study utilises various bioinformatics and in silico tools to genetically identify, characterise and annotate the m6A machinery in P. alecto and R. aegyptiacu

Evolutionary analysis of conserved non-coding elements subsequent to whole-genome duplication in opium poppy.

Whole-genome duplication (WGD) leads to the duplication of both coding and non-coding sequences within an organism's genome, providing an abundant supply of genetic material that can drive evolution, ultimately contributing to plant adaptation and speciation. Although non-coding sequences contain numerous regulatory elements, they have been understudied compared to coding sequences. In order to address this gap, we explored the evolutionary patterns of regulatory sequences, coding sequences and transcriptomes using conserved non-coding elements (CNEs) as regulatory element proxies following th

Genomic Plasticity of Vibrio cholerae.

Vibrio cholerae is one of the deadliest pathogens in the history of humankind. It is the causative agent of cholera, a disease characterized by a profuse and watery diarrhoea that still today causes 95.000 deaths worldwide every year. V. cholerae is a free living marine organism that interacts with and infects a variety of organisms, from amoeba to humans, including insects and crustaceans. The complexity of the lifestyle and ecology of V. cholerae suggests a high genetic and phenotypic plasticity. In this review, we will focus on two peculiar genomic features that enhance genetic plasticity i

Shedding of genes that interfere with the pathogenic lifestyle: the Shigella model.

Pathoadaptive mutations are evolutionary events leading to the silencing of specific anti-virulence loci. This reshapes the core genome of a novel pathogen, adapts it to the host and boosts its harmful potential. A paradigmatic case is the emergence of Shigella, the causative agent of bacillary dysentery, from its innocuous Escherichia coli ancestor. Here we summarize current views on how pathoadaptation has allowed Shigella to progressively increase its virulence. In this context, modification of the polyamine pattern emerges as a crucial step towards full expression of the virulence program

Episodic evolution of protein hormones in mammals.

Pituitary growth hormone (GH) and prolactin have been shown previously to display a pattern of evolution in which episodes of rapid change are imposed on a low underlying basal rate (near-stasis). This study was designed to explore whether a similar pattern is seen in the evolution of other protein hormones in mammals. Seven protein hormones were examined (with the common alpha-subunit of the glycoprotein hormones providing an additional polypeptide for analysis)--those for which sequences from at least four eutherian orders are available with a suitable non-eutherian outgroup. Six of these (G

Early evolution of the venom system in lizards and snakes.

Among extant reptiles only two lineages are known to have evolved venom delivery systems, the advanced snakes and helodermatid lizards (Gila Monster and Beaded Lizard). Evolution of the venom system is thought to underlie the impressive radiation of the advanced snakes (2,500 of 3,000 snake species). In contrast, the lizard venom system is thought to be restricted to just two species and to have evolved independently from the snake venom system. Here we report the presence of venom toxins in two additional lizard lineages (Monitor Lizards and Iguania) and show that all lineages possessing toxi

Cryptic phenotypic variation emerges rapidly during the adaptive evolution of a carbapenemase.

Interactions among beneficial mutations (that is, epistasis) are often strong enough to direct adaptation through alternative mutational paths. Although alternative solutions should display similar fitness under the primary selective conditions, their properties across secondary environments may differ widely. The extent to which these cryptic differences are to be expected is largely unknown, despite their importance-for example, in identifying exploitable collateral sensitivities among mutations conferring antibiotic resistance. Here we use directed evolution to characterize the diversity of

Rapid resistance evolution against phage cocktails.

When bacteria are treated with multiple antibiotics simultaneously, resistance is highly unlikely to evolve. In contrast, resistance against multiple phages frequently arises during therapy. Why does resistance against multi-phage cocktails evolve so easily? Using a mathematical model, we show how the bacterial evolutionary dynamics and phage replicative dynamics uniquely intertwine, facilitating the rapid evolution of multi-phage resistance. As different phages replicate and become inhibitory at varying time points, bacteria can sequentially acquire resistance rather than simultaneously-incre

mSphere of Influence: Rethinking microbial identity through variability.

Laura Veschetti works in the field of microbial genomics and adaptation. In this mSphere of Influence article, she reflects on how the work of Marvig et al. on within-host evolution of Pseudomonas aeruginosa, together with long-term evolution experiments by Lenski and colleagues, reshaped her understanding of microbial identity by framing variability as a defining biological feature rather than an exception. Drawing on concepts from population genomics, pangenomics, and regulatory heterogeneity, she discusses how focusing on evolutionary processes rather than static reference genomes has influ

Genomic signature of repeated transitions to diurnality in spiders.

Repeated transitions to diurnality represent a major behavioral shift in spiders, yet their genomic underpinnings remain largely unknown. Here, we assembled high-quality genomes for nine diurnal spiders using long-read sequencing and compiled diel activity phenotypic data through a combination of systematic literature synthesis and field assessments. By integrating all publicly available spider genomes, we examined the genomic evolutionary dynamics of 67 species including at least 5 independent origins of diurnality. Across diurnal spider lineages, hundreds of genes exhibited convergent shifts
