Characterization of a conditional bosR mutant in Borrelia burgdorferi.

Borrelia burgdorferi, the etiological agent of Lyme disease, adapts to unique host environments as a consequence of its complex life cycle that spans both arthropod and mammalian species. In this regard, B. burgdorferi must adapt to various environmental signals, pHs, temperatures, and O(2) and CO(2) levels to establish infectious foci. We hypothesize that the BosR protein functions as a global regulator that is required for both borrelial oxidative homeostasis and pathogenesis. To assess the role of BosR in B. burgdorferi, we constructed an IPTG (isopropyl-beta-d-thiogalactopyranoside)-regula

A rough guide to the non-coding RNA world of Salmonella.

Salmonella species are enterobacterial pathogens that have been exceptionally well investigated with respect to virulence mechanisms, microbial pathogenesis, genome evolution and many fundamental pathways of gene expression and metabolism. While these studies have traditionally focused on protein functions, Salmonella has also become a model organism for RNA-mediated regulation. The present review is dedicated to the non-coding RNA world of Salmonella: it covers small RNAs (sRNAs) that act as post-transcriptional regulators of gene expression, novel Salmonella cis-regulatory RNA elements that

Cyclic di-AMP signaling and regulation in Staphylococcus aureus.

Cyclic di-AMP (c-di-AMP) is an essential bacterial second messenger that coordinates multiple cellular processes and is closely linked to central physiology in many bacteria. In Staphylococcus aureus, both depletion and excessive accumulation of c-di-AMP impair bacterial fitness, indicating that this signaling pathway must be tightly regulated. Recent studies have identified c-di-AMP receptor proteins in S. aureus, revealing how c-di-AMP maintains osmotic balance through ion transport and influences cell envelope function and stress adaptation. These regulatory effects also influence bacterial

Regulation of DMSP organosulfur cycling in ubiquitous Roseobacter marine bacteria.

Dimethylsulfoniopropionate (DMSP) catabolism by marine Roseobacters is important for global biogeochemical cycling and the climate. Many Roseobacters contain competing DMSP demethylation and cleavage pathways, but only cleavage produces the climate-cooling gas dimethylsulfide. Here, we identify the "switch" regulator in Roseobacters, DmdR, which transcriptionally represses demethylation (dmdA, encoding DMSP demethylase), cleavage (acuI, encoding acryloyl-CoA reductase) and oxidative stress protection (dmdEF, dinB) genes under low intracellular DMSP levels. Increased DMSP levels lead to DMSP cl

Multiple input-multiple output (MIMO) designs in two-component signalling systems of Mycobacterium tuberculosis.

Two-component systems (TCSs), the primary communication pathways in bacteria, are comprised of two proteins: a signal-sensing histidine kinase (HK) and an output-generating response regulator (RR). Classically, individual TCSs have been viewed as simple input-output systems, in which signal propagate via phosphorylation from the HK to the cognate RR, the latter triggering downstream functions. Emerging evidence suggests that TCSs can also operate through intricate networks, collectively sensing multiple inputs and generating fine-tuned, concerted, diversified, and complex outputs, modulated by

Precise Transcription Control Drives Optimized Catabolism of β-5-Type Lignin-Derived Dimers in Sphingobium lignivorans SYK-6.

Sphingobium lignivorans SYK-6, a promising platform for lignin valorization, can degrade dehydrodiconiferyl alcohol (DCA), which is a β-5-type dimer. We found that phcR (a gene encoding a MarR-type transcriptional regulator) negatively regulates the transcription of DCA catabolism genes. Furthermore, the previously identified DesR was observed to be involved in the regulation of a specific DCA catabolism gene. The effector molecule of PhcR was identified as a DCA metabolite: 5-(2-carboxyvinyl)-2-(4-hydroxy-3-methoxyphenyl)-7-methoxy-2,3-dihydrobenzofuran-3-carboxylic acid. The disruption of ph

Inhibitory Effect of Allyl Isothiocyanate on Cariogenicity of Streptococcus mutans.

Allyl isothiocyanate (AITC) is a naturally occurring, pungent compound abundant in cruciferous vegetables and functions as a repellent for various organisms. The antibacterial effect of AITC against various bacteria has been reported, but there are no reports on the effect on Streptococcus mutans, a major bacterium contributing to dental caries. In this study, we investigated the inhibitory effect and mechanism of AITC on the survival and growth of S. mutans. AITC showed an antibacterial effect in a time- and concentration-dependent manner. In addition, bacterial growth was delayed in the pres

Sulfate assimilation regulates antioxidant defense response of the cyanobacterium Synechococcus elongatus PCC 7942 to high concentrations of carbon dioxide.

The adaptive evolution of cyanobacteria over a prolonged period has allowed them to utilize carbon dioxide (CO2) at the low concentrations found in the atmosphere (0.04% CO2) for growth. However, whether the exposure of cyanobacteria to high concentrations of CO2 results in oxidative stress and the activation of antioxidant defense response remains unknown, albeit fluctuations in other culture conditions have been reported to exert these effects. The current study reveals the physiological regulation of the model cyanobacterium Synechococcus elongatus PCC 7942 upon exposure to 1% CO2 and the u

Inorganic carbon levels regulate growth via SigC signaling cascade in cyanobacteria.

Cyanobacterial growth depends on inorganic carbon (Ci; CO2 and bicarbonate) concentration, but mechanism(s) adjusting photosynthesis and growth according to Ci remain unclear. ΔrpoZ cells lacking the ω subunit of the RNA polymerase (RNAP) show a unique high-CO2 lethal phenotype in Synechocystis sp. PCC 6803. Bioinformatics, biochemical and 3D modeling studies were used to reveal how suppressor mutations rescue ΔrpoZ cells in 3% CO2. Suppressor mutations were mapped to the ssr1600 gene. Ssr1600 was shown to function as an anti-σ factor antagonist. The Slr1861 protein was identified as an anti-σ

Multi-omics analysis reveals the genetic basis for rapid CO2 utilization in the acetogenic bacterium Sporomusa sphaeroides KIAC.

Sporomusa sphaeroides KIAC is a novel acetogen isolated from cattle feces that exhibits rapid CO2 utilization. To investigate the molecular basis of this phenotype, we performed a comprehensive multi-omics analysis, including Genome-seq, RNA-seq, dRNA-seq, and Term-seq, to map its transcriptome architecture. We identified 2,158 transcription start sites and 2,275 transcript 3' ends, enabling high-resolution reconstruction of the transcriptional landscape and associated regulatory features. This analysis uncovered key cis-regulatory elements and an expanded regulatory role for the alternative s

FhaA plays a key role in mycobacterial polar elongation and asymmetric growth.

UNLABELLED: Mycobacteria, including pathogens like Mycobacterium tuberculosis, exhibit unique growth patterns and cell envelope structures that challenge our understanding of bacterial physiology. This study sheds light on FhaA, a conserved protein in Mycobacteriales, revealing its pivotal role in coordinating cell envelope biogenesis and asymmetric growth. The elucidation of the FhaA interactome in living mycobacterial cells reveals its participation in the protein network orchestrating cell envelope biogenesis and cell elongation/division. By manipulating FhaA levels, we uncovered its influe

The luxS deletion reduces the spoilage ability of Shewanella putrefaciens: An analysis focusing on quorum sensing and activated methyl cycle.

The luxS mutant strains of Shewanella putrefaciens (SHP) were constructed to investigate the regulations of gene luxS in spoilage ability. The potential regulations of AI-2 quorum sensing (QS) system and activated methyl cycle (AMC) were studied by analyzing the supplementation roles of key circulating substances mediated via luxS, including S-adenosylmethionine (SAM), S-adenosylhomocysteine (SAH), methionine (Met), homocysteine (Hcy) and 4,5-dihydroxy-2,3-pentanedione (DPD). Growth experiments revealed that the luxS deletion led to certain growth limitations of SHP, which were associated with

Metabolic model guided CRISPRi identifies a central role for phosphoglycerate mutase in Chlamydia trachomatis persistence.

UNLABELLED: Upon nutrient starvation, Chlamydia trachomatis serovar L2 (CTL) shifts from its normal growth to a non-replicating form, termed persistence. It is unclear if persistence reflects an adaptive response or a lack thereof. To understand this, transcriptomics data were collected for CTL grown under nutrient-replete and nutrient-starved conditions. Applying K-means clustering on transcriptomics data revealed a global transcriptomic rewiring of CTL under stress conditions in the absence of any canonical global stress regulator. This is consistent with previous data that suggested that CT

Legionella pneumophila IrsA, a novel, iron-regulated exoprotein that facilitates growth in low-iron conditions and modulates biofilm formation.

To discover new factors that are involved in iron acquisition by Legionella pneumophila, we used RNA-Seq to identify the genes that are most highly induced when virulent strain 130b is cultured in a low-iron chemically defined medium. Among other things, this revealed 14915, a heretofore uncharacterized gene that is predicted to be transcriptionally regulated by Fur and to encode a novel, ~15 kDa protein. 14915 was present in all L. pneumophila strains examined and had homologs in a subset of the other Legionella species. Compatible with it containing a classic signal sequence, the 14915 prote

Val43 residue of NsrR is crucial for the nitric oxide response of Salmonella Typhimurium.

ABSTRACT: In pathogenic bacteria, the flavohemoglobin Hmp is crucial in metabolizing the cytotoxic levels of nitric oxide (NO) produced in phagocytic cells, contributing to bacterial virulence. Hmp expression is predominantly regulated by the Rrf2 family transcription repressor NsrR in an NO-dependent manner; however, the underlying molecular mechanism in enterobacteria remains poorly understood. In this study, we identified Val43 of Salmonella Typhimurium NsrR (StNsrR) as a critical amino acid residue for regulating Hmp expression. The Val43-to-Ala-substituted mutant NsrR isolated through ran

Stringent Starvation Protein SspA and Iron Starvation Sigma Factor PvdS Coordinately Regulate Iron Uptake and Prodiginine Biosynthesis in Pseudoalteromonas sp. R3.

Organisms need sufficient intracellular iron to maintain biological processes. However, cells can be damaged by excessive iron-induced oxidation stress. Therefore, iron homeostasis must be strictly regulated. In general, bacteria have evolved complex mechanisms to maintain iron homeostasis. In this study, we showed that Pseudoalteromonas sp. R3 has four sets of iron uptake systems. Among these, the siderophore pyoverdine-dependent iron uptake system and the ferrous iron transporter Feo system are more important for iron uptake and prodiginine biosynthesis. Stringent starvation protein SspA pos

The Transcriptional Regulator SpxA1 Influences the Morphology and Virulence of Listeria monocytogenes.

Listeria monocytogenes is a Gram-positive facultative anaerobe and an excellent model pathogen for investigating regulatory changes that occur during infection of a mammalian host. SpxA1 is a widely conserved transcriptional regulator that induces expression of peroxide-detoxifying genes in L. monocytogenes and is thus required for aerobic growth. SpxA1 is also required for L. monocytogenes virulence, although the SpxA1-dependent genes important in this context remain to be identified. Here, we sought to investigate the role of SpxA1 in a tissue culture model of infection and made the surprisi

Angicin, a novel bacteriocin of Streptococcus anginosus.

As a conserved defense mechanism, many bacteria produce antimicrobial peptides, called bacteriocins, which provide a colonization advantage in a multispecies environment. Here the first bacteriocin of Streptococcus anginosus, designated Angicin, is described. S. anginosus is commonly described as a commensal, however it also possesses a high pathogenic potential. Therefore, understanding factors contributing to its host colonization and persistence are important. A radial diffusion assay was used to identify S. anginosus BSU 1211 as a potent bacteriocin producer. By genetic mutagenesis the bac

Characterization of the Radiation Desiccation Response Regulon of the Radioresistant Bacterium Deinococcus radiodurans by Integrative Genomic Analyses.

Numerous genes are overexpressed in the radioresistant bacterium Deinococcus radiodurans after exposure to radiation or prolonged desiccation. It was shown that the DdrO and IrrE proteins play a major role in regulating the expression of approximately twenty genes. The transcriptional repressor DdrO blocks the expression of these genes under normal growth conditions. After exposure to genotoxic agents, the IrrE metalloprotease cleaves DdrO and relieves gene repression. At present, many questions remain, such as the number of genes regulated by DdrO. Here, we present the first ChIP-seq analysis

GrgA overexpression inhibits Chlamydia trachomatis growth through sigma66- and sigma28-dependent mechanisms.

The obligate intracellular bacterium Chlamydia trachomatis is an important human pathogen with a biphasic developmental cycle comprised of an infectious elementary body (EB) and a replicative reticulate body (RB). Whereas σ66, the primary sigma factor, is necessary for transcription of most chlamydial genes throughout the developmental cycle, σ28 is required for expression of some late genes. We previously showed that the Chlamydia-specific transcription factor GrgA physically interacts with both of these sigma factors and activates transcription from σ66- and σ28-dependent promoters in vitro.
