BACKGROUND: Acanthamoeba species are free-living protists widely distributed in natural and artificial environments, including freshwater, soil, and water-associated facilities. Some isolates can cause opportunistic human infections, such as Acanthamoeba keratitis and granulomatous amoebic encephalitis. The life cycle of Acanthamoeba includes an active trophozoite stage and a dormant cyst stage. The cyst is surrounded by a complex double-layered wall composed of cellulose and multiple structural proteins, including cyst wall lectins. While the architecture and molecular composition of the cyst

Muscovy duck parvovirus (MDPV) and Goose parvovirus (GPV) are highly contagious waterfowl viruses causing significant harm to the poultry industry. This study designed primers and probes targeting the non-structural genomic region of MDPV and GPV, optimizing amplification for both quantitative polymerase chain reaction (qPCR) and duplex crystal digital polymerase chain reaction (dPCR). The resulting duplex crystal dPCR method showed strong specificity, detecting MDPV and GPV without cross-reactivity with other waterfowl viruses. Sensitivity tests revealed that the lower detection limit for qPC

BACKGROUND: Rhizomelic limb shortening with dysmorphic features (RLSDF) has already been a disorder of the rare autosomal recessive skeletal dysplasia, just having a few reported cases. RLSDF is caused by protein kinase domain containing, cytoplasmic(PKDCC)gene variants. In this study, we describe the clinical features and potential RLSDF molecular etiology in a fetus from China.
METHODS: Genomic DNA (gDNA) extracted from the fetal muscle tissue and parents' peripheral blood was subjected to chromosomal microarray analysis (CMA) and trio-based whole exome sequencing (Trio-WES). The candidate

Chromosome structural changes with nonrecurrent endpoints associated with genomic disorders offer windows into the mechanism of origin of copy number variation (CNV). A recent report of nonrecurrent duplications associated with Pelizaeus-Merzbacher disease identified three distinctive characteristics. First, the majority of events can be seen to be complex, showing discontinuous duplications mixed with deletions, inverted duplications, and triplications. Second, junctions at endpoints show microhomology of 2-5 base pairs (bp). Third, endpoints occur near pre-existing low copy repeats (LCRs). U

"Fierce" mice, homozygous for the deletion of nuclear receptor 2E1 (NR2E1), show abnormal brain-eye development and pathological aggression. To evaluate functional equivalency between mouse and human NR2E1, we generated mice transgenic for a genomic clone spanning the human NR2E1 locus and bred these animals to fierce mice deleted for the corresponding mouse gene. In fierce mutants carrying human NR2E1, structural brain defects were eliminated and eye abnormalities ameliorated. Excitingly, behavior in these "rescue" mice was indistinguishable from controls. Because no artificial promoter was u

Mass General Brigham, an integrated healthcare system based in the Greater Boston area of Massachusetts, annually serves 1.5 million patients. We established the Mass General Brigham Biobank (MGBB), currently encompassing 142,238 participants, to unravel the intricate relationships among genomic profiles, environmental context, and disease manifestations within clinical practice. In this manuscript, we described genetic and phenotypic diversity and their interaction in the MGBB by employing population genetics, geospatial assessment, and association analyses of rare and common genetic variants

MalariaGEN is a data-sharing network that enables groups around the world to work together on the genomic epidemiology of malaria. Here we describe a new release of curated genome variation data on 7,000 Plasmodium falciparum samples from MalariaGEN partner studies in 28 malaria-endemic countries. High-quality genotype calls on 3 million single nucleotide polymorphisms (SNPs) and short indels were produced using a standardised analysis pipeline. Copy number variants associated with drug resistance and structural variants that cause failure of rapid diagnostic tests were also analysed. Almost

Protein tyrosine phosphorylation is a key regulatory modification in metazoans, and the corresponding kinase enzymes have diversified dramatically. This diversification is correlated with a genome-wide reduction in protein tyrosine content, and it was recently suggested that this reduction was driven by selection to avoid promiscuous phosphorylation that might be deleterious. We tested three predictions of this intriguing hypothesis. 1) Selection should be stronger on residues that are more likely to be phosphorylated due to local solvent accessibility or structural disorder. 2) Selection shou

It is universally acknowledged that genetic diversity is a hallmark of HIV-1 infection, and it is one of the traits that has considerably hampered the development of an effective vaccine. In a study of full-length HIV-1 genomic sequences (>9 kb), we show unique evidence for complete absence of viral evolution in an individual with truly nonprogressive infection. Gross gene defects were not detected, but the state of replication incompetence was attributed to the presence of stop codons in the structural genes gag p17 and p24 and in pol RT, which emerged as a consequence of G-A hypermutation. Saccharomyces cerevisiae occurs predominantly in the diploid state in nature, limiting genetic analyses of wild populations. Here, we establish a haploid collection from 32 Taiwanese S. cerevisiae isolates through targeted HO disruption. This resource spans predomesticated Asian wild lineages and enables the investigation of reproductive isolation and ecological trait variation. Although all pairwise hybridizations formed zygotes, many yielded reduced spore viability, revealing strong postzygotic barriers. Genome analyses associated reduced hybrid fertility with lineage-specific structural var

The human genome contains more than one million tandem repeats (TRs), DNA sequences containing multiple approximate copies of a motif repeated contiguously. TRs account for significant genetic variation, with 50 + diseases attributed to changes in motif number. A few diseases have been to be caused by small indels in variable number tandem repeats (VNTRs) including poly-cystic kidney disease type 1 (MCKD1) and monogenic type 1 diabetes. However, small indels in VNTRs are largely unexplored mainly due to the long and complex structure of VNTRs with multiple motifs. We developed a method, code-a

Pangenomes capture population-level variation but remain computationally challenging at scale. We present Panmap, a tool that leverages evolutionary structure to place, align, and genotype sequencing reads against mutation-annotated pangenomes containing up to millions of genomes. Panmap introduces a phylogenetically compressed k-mer index that stores only sequence differences along branches, enabling efficient comparison of reads to both sampled genomes and inferred ancestors. This approach reduces index size by up to 600-fold and construction time by over three orders of magnitude relative t

The human placenta is among the few, if not the only, healthy mammalian tissues that may exploit a cancer-like somatic genome for its function. Acting simultaneously as the lungs, kidneys, liver and gastrointestinal tract, the placenta mediates nutrient and gas exchange, blocks out toxins and pathogens, removes fetal waste, and secretes hormones essential for pregnancy. Recent research has revealed that the placenta is a genomically distinctive organ with an unusually high mutational load, abundant structural variations, prevalent aneuploidy and genome amplification, as well as a tissue-sized

Enset (Ensete ventricosum (Welw.) Cheesman) also called Abyssinian banana, a monocarpic perennial plant native to Ethiopia. It is a crucial food source for both humans and livestock, particularly in the southern and southwestern of the country. Although Ethiopia is the center of origin and diversity of enset, its genetic diversity and population structure have not been thoroughly studied in several important growing regions. Therefore, the current study addressed this gap by evaluating the genetic diversity and population structure of 148 enset landraces collected from Gedeo, Wolaita, and Sida

I-motifs (iMs) and G-quadruplexes (G4s) are non-canonical DNA secondary structures formed by C-rich and G-rich sequences, respectively. While G4s have been identified as regulatory elements in both human and viral genomes, iMs remain largely unexplored. This study investigates the presence of iMs in the immediate-early (IE) promoters of human Alphaherpesviruses (αHHVs), namely herpes simplex virus 1 (HSV-1), herpes simplex virus 2 and varicella-zoster virus. αHHVs IE promoters, crucial for initiating an efficient viral cycle, embed G4s, but the potential presence of iMs in these regions is unk

Phage-derived bacteriocins, also referred to as tailocins, are structures encoded by bacterial genomes and deployed into the extracellular environment to kill sensitive cells. Tailocins display great potential as agricultural antimicrobials due to their durability, efficiency, and specificity of killing with prophylactic application demonstrated to prevent infection by multiple phytopathogens. Previous reports suggest that tailocins of Pseudomonas syringae interact with sugar moieties in the lipopolysaccharide (LPS) to target sensitive cells. However, it remains unclear how genetic and genomic

BACKGROUND: Reduced fertility in banana poses issues towards the genetic improvement of the crop. This study investigates male meiotic instability in banana, taking into account how it is shaped by genomic determinants, like ploidy, structural heterozygosity, and multiple ancestor contributions, and how it relates to decreased male fertility. In addition, the prevalence of meiotic restitution and related 2n gamete formation will be assessed due to its pivotal role in the emergence of current triploid landraces and its relevance for current triploid breeding.
RESULTS: Wild diploid Musa species

BACKGROUND: Vibrio cholerae, the etiologic agent of cholera, is indigenous to aquatic environments. The V. cholerae genome consists of two chromosomes; the smallest of these harbors a large gene capture and excision system called the superintegron (SI), of ~120 kbp. The flexible nature of the SI that results from gene cassette capture, deletion and rearrangement is thought to make it a hotspot of V. cholerae diversity, but beyond the basic structure it is not clear if there is a core genome in the SI and if so how it is structured. The aim of this study was to explore the core genome structure

UNLABELLED: The accumulation of genomic structural variation between closely related populations over time can lead to reproductive isolation and speciation. The fungal pathogen Cryptococcus is thought to have recently diversified, forming a species complex containing members with distinct morphologies, distributions, and pathologies of infection. We have investigated structural changes in genomic architecture such as inversions and translocations that distinguish the most pathogenic variety, Cryptococcus neoformans var. grubii, from the less clinically prevalent Cryptococcus neoformans var. n…

Human eye color is highly heritable, but its genetic architecture is not yet fully understood. We report the results of the largest genome-wide association study for eye color to date, involving up to 192,986 European participants from 10 populations. We identify 124 independent associations arising from 61 discrete genomic regions, including 50 previously unidentified. We find evidence for genes involved in melanin pigmentation, but we also find associations with genes involved in iris morphology and structure. Further analyses in 1636 Asian participants from two populations suggest that iris
