Comparative genomics of Klebsiella pneumoniae strains with different antibiotic resistance profiles.

There is a global emergence of multidrug-resistant (MDR) strains of Klebsiella pneumoniae, a Gram-negative enteric bacterium that causes nosocomial and urinary tract infections. While the epidemiology of K. pneumoniae strains and occurrences of specific antibiotic resistance genes, such as plasmid-borne extended-spectrum β-lactamases (ESBLs), have been extensively studied, only four complete genomes of K. pneumoniae are available. To better understand the multidrug resistance factors in K. pneumoniae, we determined by pyrosequencing the nearly complete genome DNA sequences of two strains with

Convergent functional genomics of oligodendrocyte differentiation identifies multiple autoinhibitory signaling circuits.

Inadequate remyelination of brain white matter lesions has been associated with a failure of oligodendrocyte precursors to differentiate into mature, myelin-producing cells. In order to better understand which genes play a critical role in oligodendrocyte differentiation, we performed time-dependent, genome-wide gene expression studies of mouse Oli-neu cells as they differentiate into process-forming and myelin basic protein-producing cells, following treatment with three different agents. Our data indicate that different inducers activate distinct pathways that ultimately converge into the co

Schistosoma genomics: new perspectives on schistosome biology and host-parasite interaction.

Schistosomiasis, caused mainly by Schistosoma japonicum, S. mansoni, and S. hematobium, remains one of the most prevalent and serious parasitic diseases worldwide. The blood flukes have a complex life cycle requiring adaptation for survival in fresh water as free-living forms and as parasites in snail intermediate and vertebrate definitive hosts. Functional genomics analyses, including transcriptomic and proteomic approaches, have been performed on schistosomes, in particular S. mansoni and S. japonicum, using powerful high-throughput methodologies. These investigations have not only chartered…

Comparative genomics of Salmonella enterica serovar Typhi strains Ty2 and CT18.

We present the 4.8-Mb complete genome sequence of Salmonella enterica serovar Typhi strain Ty2, a human-specific pathogen causing typhoid fever. A comparison with the genome sequence of recently isolated S. enterica serovar Typhi strain CT18 showed that 29 of the 4,646 predicted genes in Ty2 are unique to this strain, while 84 genes are unique to CT18. Both genomes contain more than 200 pseudogenes; 9 of these genes in CT18 are intact in Ty2, while 11 intact CT18 genes are pseudogenes in Ty2. A half-genome interreplichore inversion in Ty2 relative to CT18 was confirmed. The two strains exhibit

Genomics of the human Y-chromosome. 1. Association with male infertility.

The human Y chromosome contains over 60 million nucleotides, but least number of genes compared to any other chromosome and acts as a genetic determinant of the male characteristic features. The male specific region, MSY, comprising 95% of the Y chromosome represents a mosaic of heterochromatic and three classes of euchromatic (X-transposed, X-degenerate and ampliconic) sequences. Thus far, 156 transcription units, 78 protein-coding genes and 27 distinct proteins of the Y chromosome have been identified. The MSY euchromatic sequences show frequent gene conversion. Of the eight massive palindro

BLITSFR: scalable comparative genomics with self-contained interactive single file report.

MOTIVATION: Comparative genomics routinely requires the alignment of query genomes against a reference to delineate conserved and variable regions, yet existing tools often produce static visualisations or necessitate centralised web services and data uploads. RESULTS: To address this, we present BLITSFR (BLAST Interactive Tracks in Single-File Report), a command-line tool that compares query genomes against a reference and returns a single interactive HTML file. The report opens in any modern browser, requiring no server or data upload, and lets users explore conserved and variable regions a…

Lung Cancer Biomarker Testing: IHC, Tissue Genomics, Digital Pathology, and ctDNA.

Testing for predictive biomarkers in lung cancer has evolved to integrate immunohistochemistry, tissue-based next-generation sequencing (NGS), and liquid biopsy. Tissue-based NGS remains the foundation for comprehensive genomic profiling, enabling detection of actionable mutations and guiding personalized therapies. RNA-based assays complement DNA testing by improving fusion detection. Liquid biopsy using circulating tumor DNA (ctDNA) offers a minimally invasive alternative for genotyping, monitoring treatment response, and assessing minimal residual disease, though sensitivity challenges pers

Interrogation of noncoding schizophrenia risk variants using CRISPR-based functional genomics.

Schizophrenia (SCZ) is a highly heritable complex disorder influenced by coding and noncoding genetic variation. Its genetic causes, particularly those involving noncoding variation, are largely unknown. High-throughput CRISPR screens enable dissection of disease-associated loci and identification of noncoding regulatory elements and variants that modulate gene expression. We screened SCZ GWAS loci linked to genes that are also associated in whole-exome sequencing studies to identify regulatory elements and variants impacting expression of disease-relevant genes. We used CRISPRi paired with HC

Comparative genomics of human brain and immune gene preservation across species.

The study of human gene evolution along primate and non-primate lineages has attracted increasing attention. Previous research demonstrated associations between the origin of genes and their expression in various tissues, including human-specific genes contributing to the brain. However, the relationship between gene tissue expression and their existence in evolutionary history has rarely been systematically examined from a phylogenetic perspective. In this study, we analyzed 1360 human genes highly expressed in the brain and/or the immune system, along with their distribution in 31 non-human

Chloroplast genomes of nine Primula species: comparative genomics and phylogenetic implications.

INTRODUCTION: Primula is the largest genus in Primulaceae and a classic model for studying heterostyly and plant evolution. METHODS: In this study, we sequenced, assembled, and annotated the complete chloroplast genomes of seven Primula species from China. Two additional plastomes of Primula dejuniana and Primula meishanensis, previously generated and published by our research group, were retrieved from GenBank and integrated into our dataset. We further combined these nine plastome resources with 48 published Primula plastomes and three outgroup plastomes downloaded from GenBank, forming a t

Comparative chloroplast genomics and phylogenomic insights into the genus Zehneria (Cucurbitaceae).

The genus Zehneria (Cucurbitaceae) presents significant taxonomic challenges due to morphological similarities among species and a lack of resolution in molecular studies. In this study, we sequenced and assembled the chloroplast genomes of seven African Zehneria species collected from Kenya, complementing a previously published accession (Zehneria sp. MZ427944.1), to establish a comprehensive plastome-based framework for the genus. The plastomes ranged from 157,150 to 157,365 bp and exhibited a conserved quadripartite structure, with 130-132 annotated genes, including 86-87 protein-coding gen

Population Genomics Insights into Pharmacogenomic Differentiation Between East Asians and Europeans.

Genetic variation contributes substantially to interindividual and interpopulation differences in drug response, yet most pharmacogenomic studies remain biased toward European populations. Here, we systematically assessed pharmacogenomic variation across East Asians (EAS) and Europeans (EUR) using public genomic datasets and investigated the potential evolutionary forces shaping these differences. Our analyses revealed that EAS populations generally harbor a lower frequency of pharmacogenomic variants previously associated with reduced drug response compared with EUR populations, indicating po

Comparative genomics and chemical inactivation analysis of three Limosilactobacillus fermentum phages.

Phage infections threaten the food fermentation industry by degrading product quality and causing fermentation failure. This study compared the genomes and tolerance to chemical disinfectants (ethanol, isopropanol, sodium hypochlorite, and peracetic acid) of Limosilactobacillus (L.) fermentum phages LFP01, LFP02, and LFP03. Intact prophage regions were identified in the genomes of all three phage host strains. Furthermore, the phages were able to infect lysogenic host strains. LFP01 and LFP03 were closely related, whereas LFP02 represented a distinct lineage, suggesting genomic diversity among

Implementation of a medical genomics program for rare diseases in Uruguay.

BACKGROUND: Rare diseases (RDs) affect an estimated 7% of the global population and comprise ~7,000 heterogeneous conditions, most of which have a genetic etiology. Despite their collective burden, RDs pose major diagnostic challenges, often resulting in prolonged diagnostic odysseys with substantial clinical, emotional, and economic consequences. Next generation sequencing technologies such as whole exome (WES) and whole genome sequencing (WGS) have transformed RD diagnostics in high-resource settings. In contrast, the use of such technologies in Latin America remains uneven due to structural
