Artemisinin, a sesquiterpene lactone produced in Artemisia annua, is the most effective antimalarial compound, but its low natural abundance in A. annua remains a major bottleneck for large-scale production. Increasing its biosynthesis requires a better understanding of the regulatory networks controlling artemisinin biosynthesis genes. Several jasmonate (JA)-responsive transcription factors have been characterized, but the role of upstream kinases remains poorly understood. Here, we identify AaSnRK2.6, a SnRK2III-type protein kinase, as a novel positive regulator of artemisinin biosynthesis.

The hardened endocarp/stone is a defining feature of drupe fruits and is essential for seed protection, yet it poses significant challenges for fruit processing. Stone development is not an isolated process; rather, it is closely coordinated with seed and fruit growth through complex hormonal and genetic signaling networks. This review synthesizes advances in elucidating how these networks guide the developmental trajectory from early cellular specification in the ovary to lignification and programmed cell death (PCD). Following fertilization, a conserved transcriptional cascade is initiated i

DNA methylation plays a central role in the regulation of gene expression. In plants, methylation occurs in the CG, CHG, and CHH contexts, via distinct DNA methyltransferases including MET1, CMT3, and the RNA-directed DNA methylation (RdDM) pathway via DRM2. In interspecific hybrids, these epigenetic mechanisms are confronted to a mixed small RNA population and two subgenomes harbouring specific methylation patterns, therefore generating unique expression profiles. The aim of this work was to understand these regulations by analysing gene expression, DNA methylation, and small RNAs in a citrus

Anthocyanins are the primary determinants of floral pigmentation in Chrysanthemum ×morifolium, and ethylene acts as a key regulator of their biosynthesis. Although the ethylene-mediated regulatory circuitry is functionally important, its underlying mechanism in chrysanthemum has remained unclear. In this study, we identified CmMYB4 as a transcriptional repressor that directly suppresses the expression of key anthocyanin biosynthetic genes, including CmDFR (dihydroflavonol 4-reductase), CmUFGT (flavonoid 3-O-glucosyltransferase), and Cm3MaT (anthocyanin 3-O-glucoside-6″-O-malonyltransferase). Understanding how fruits ripen holds enormous potential for agro-industrial applications, enabling the development of healthier foods and plant-based medicines. Studying transcription factors (TFs) in nonconventional model species such as grapevine and strawberry remains challenging, yet offers strong translational value, as deciphering the regulatory mechanisms controlling ripening and the accumulation of health-beneficial compounds can support strategies to enhance fruit quality and also mitigate the impacts of climate change. Over the past decade, genome-wide studies in grapevine have appli

Trichomes, specialized epidermal cells on plant leaves, contribute to resistance against both abiotic and biotic stress. Wucai, an important leafy vegetable in China, is predominantly characterized by low trichome density or even hairlessness in commercial cultivars. However, the genetic and molecular mechanisms underlying trichome loss remain largely unknown. In this study, we investigate the genetic basis of trichome loss using a high-trichome-density wucai inbred line, W7-1, and a low-trichome-density cultivar, W7-2. Through a combination of bulked segregant analysis sequencing and map-base

Melon (Cucumis melo L.) is a fruit crop in the world; fruit size and fruit shape are major traits for melon quality. Fruit length is a crucial indicator affecting fruit size and shape, but few genes regulating this trait have been identified. Here, we identified the transcription factor CmFUL1 (FRUITFULL) as a candidate for regulating fruit length using genome-wide association analysis (GWAS) and phylogenetic analysis. CmFUL1 is mainly expressed during flower and ovary development by tissue-specific expression. Transcriptional analysis revealed that CmFUL1 expression levels exhibited a negativ

Terpenoids, a group of metabolites, are important to plant development and color formation, and serve as valuable nutrients for humans. The enzyme 4-diphosphocytidyl- 2 C-methyl-D-erythritol cytidyltransferase (MCT) plays a pivotal role in the methylerythritol phosphate (MEP) pathway for terpenoid biosynthesis. However, the potential lethality of MCT mutants has hindered further exploration into its functional role in terpenoid metabolite families in plants. Here, we characterized a rare MCT mutant yfm with dwarfism, chlorosis, small leaves, and yellow fruits in tomato. Map-based cloning and s

The transition of plants from aquatic to terrestrial environments required effective barriers against water loss and UV damage. The plant cuticle, a hydrophobic barrier covering aerial surfaces, emerged as a critical innovation, yet how its biosynthesis is regulated in specialized structures remains poorly understood. This study identifies two long-chain acyl-CoA synthetases, SlLACS1 and SlLACS2, that exhibit both distinct and overlapping functions in cuticle formation across tomato tissues. These genes show striking specificity in different trichome types: SlLACS1 functions in type I/IV trich

Fruit growth and development are generally initiated following successful pollination and fertilization. Seedless chestnut rose (Rosa sterilis), an elite promising fruit tree for both edible and medicinal purposes due to the extremely high vitamin C and superior quality, exhibits a naturally parthenocarpic character, however the underlying mechanism has been still unclear so far. Currently, gibberellins (GAs) were justified as the key hormone for parthenocarpy induction in seedless chestnut rose by endogenous hormone analysis and exogenous plant growth regulator (PGR) application. In total, 43

Monoterpenoids are vital compounds that impart a distinctive floral flavor. They exist in both glycosidic and free forms in grapes. The breeding of improved monoterpenoid varieties has consistently been a topic of interest, yet only a limited number of molecular markers have been documented. This study employed a genome-wide association study (GWAS) on an F1 population crossed between a typical muscat variety ('Muscat of Alexandria') and a non-aromatic variety ('Christmas Rose'), conducted over two consecutive years. A total of 4089 significant single nucleotide polymorphism sites (sigSNPs) an

Tanshinone accumulation serves as a critical determinant of medicinal value in Salvia miltiorrhiza cultivars. Precise fine-tuning of tanshinone biosynthesis while preserving elite agronomic traits remains a pivotal challenge in molecular breeding. Here, we report, for the first time, the successful application of CRISPR/Cas9-mediated upstream open reading frame (uORF) editing in medicinal plants to enhance the production of specialized metabolites. Five evolutionarily conserved uORFs identified in the 5' leader sequence of the key diterpene synthase gene SmCPS1 were strategically edited to mod

Xiangru, with Mosla chinensis (Mc, 2n = 18) and its considered cultivar M. chinensis 'Jiangxiangru' (McJ, 2n = 18) as original plants, is an annual herb of the Lamiaceae family, and is widely used as medicinal and edible plant due to its spleen strengthening function. However, absence of genomic resource impedes in-depth research towards Xiangru. In this study, the morphological characteristics and volatile organic compounds (VOC) contents of Mc and McJ were analyzed, showing higher trichome density and monoterpenoid accumulation obtained in Mc, whereas McJ possessed higher biomass. Chili pepper is an important spice and a model plant for fruit development studies. Large-scale omics information on chili pepper plant development continues to be gathered for understanding development as well as capsaicin biosynthesis. In this study, a full-spectrum transcriptome data of eight chili pepper tissues at five growth stages using the Oxford Nanopore long-read sequencing approach was generated. Of the 485 351 transcripts, 35 336 were recorded as reference transcripts (genes), while 450 015 were novel including coding, lnc, and other non-coding RNAs. These novel transcripts belonge

Genomic prediction for multiple environments can aid the selection of genotypes suited to specific soil and climate conditions. Methodological advances allow effective integration of phenotypic, genomic (additive, nonadditive), and large-scale environmental (enviromic) data into multi-environmental genomic prediction models. These models can also account for genotype-by-environment interaction, utilize alternative relationship matrices (kernels), or substitute statistical approaches with deep learning. However, the application of multi-environmental genomic prediction in apple remained limited

Incomplete lineage sorting (ILS) and introgression/hybridization (IH) are prevalent in nature and thus frequently result in discrepancies within phylogenetic tree topologies, leading to misinterpretation of phylogenomic data. Despite the availability of numerous tools for detecting ILS and IH among species, many of these tools lack effective visualization, or are time-consuming, or require prior predetermination. Here, we addressed these shortcomings by developing a fast-running, user-friendly tool called Phytop. By defining ILS and IH indices to quantify ILS and IH, this tool can detect the e

The formation of high-quality Chinese medicinal materials is a micro-evolutionary process of multiple genes involving quantitative inheritance under environmental stress. Atractylodes lancea is a traditionally used medicinal plant in China that is broadly distributed and possesses a considerable amount of essential oils. However, to date, limited research has been conducted to characterize the genetics and metabolites of A. lancea shaped by natural variation. Hence, we assembled a high-quality genome of A. lancea, featuring a contig N50 of 1.18 Mb. We further integrated population resequencing

Variegated plants often exhibit plastomic heteroplasmy due to single-nucleotide mutations or small insertions/deletions in their albino sectors. Here, however, we identified a plastome structural variation in albino sectors of the variegated plant Dianella tasmanica (Asphodelaceae), a perennial herbaceous plant widely cultivated as an ornamental in tropical Asia. This structural variation, caused by intermolecular recombination mediated by an 11-bp inverted repeat flanking a 92-bp segment in the large single-copy region (LSC), generates a giant plastome (228 878 bp) with the largest inverted r

Apple (Malus[Formula: see text]domestica) is a popular temperate fruit crop worldwide. However, its growth, productivity, and quality are often adversely affected by abiotic stresses such as drought, extreme temperature, and high salinity. Due to the long juvenile phase and highly heterozygous genome, the conventional breeding approaches for stress-tolerant cultivars are time-consuming and resource-intensive. These issues may be resolved by feasible molecular breeding techniques for apples, such as gene editing and marker-assisted selection. Therefore, it is necessary to acquire a more compreh
