Immune and bioinformatics identification of T cell and B cell epitopes in the protein structure of SARS-CoV-2: A systematic review.

The beginning of 2020 was marked as the emergence of a COVID-19 outbreak caused by a new coronavirus, severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2). Currently, there is no vaccine or approved treatment for this infectious virus so the invention of an efficient vaccine is certainly a high priority. Some studies have employed several techniques to facilitate the combination of the immunoinformatics approach and comparative genomic approach in order to determine the potential peptides for designing the T-cell epitope-based peptide vaccine using the 2019-nCoV envelope protein as a t…

A lightweight TcrLM model predicts T cell receptor and epitope binding specificity.

Immune responses depend on specific interactions between T cell receptors (TCRs) and peptides presented by antigen-presenting cells (APCs). The vast diversity of the TCR repertoire makes accurate prediction of TCR-antigen binding specificity highly challenging. Here, we present a lightweight, masked language model, tcrLM, to address this problem. We pretrain tcrLM on a large-scale TCR CDR3 sequence dataset and use the pretrained encoder to extract informative features for pTCR binding prediction. tcrLM achieves competitive performance on hold-out and external test sets and shows comparatively

PepGen: conditional generation of peptides for MHC binding.

MOTIVATION: Peptide-MHC II binding drives adaptive immunity, yet discovery of novel binder peptides remains challenging due to open binding grooves of MHC-II that accommodate variable-length peptides. While discriminative models perform well, they are unfeasible for generation via enumeration due to vast peptide space (2013≈8×1016 for peptides of length 13 amino acids). Generative AI approaches could accelerate binder design to enable vaccines targeted to particular MHC-II alleles or optimize other peptide chemical properties. RESULTS: We introduce PepGen, the first protein language model for

Structural quality-tier assessment for TCR-pMHC functional enrichment.

T cell receptor (TCR) recognition of peptide-MHC complexes (pMHCs) is central to adaptive immunity. Structural insights into TCR-pMHC interactions are critical for understanding antigen specificity and T-cell function. However, progress remains limited by the scarcity of experimentally resolved structures (275 TCR-pMHC class I structures in the PDB, Jan 2026). Although protein structure modelling tools have advanced rapidly, accurate structural modelling of TCRs remains challenging due to CDR loop hypervariability and conformational flexibility. In addition, there is a lack of reliable quality

Central T cell tolerance from sparse peptide sampling.

Negative selection in the thymus limits autoimmunity by eliminating T cells that react strongly to self. Individual T cells, however, are only exposed to a small fraction of all self-peptides during their "training" in the thymus, and how tolerance is generalized to the remaining "test" self-peptides across peripheral tissues in the body remains an open question. We show that this can be achieved because the immune system satisfies two conditions necessary for generalization in machine learning settings. Consequently, sparse, random sampling of only 10% of self-peptides in the thymus is suffic

Elucidating the Mechanisms of SA-4-1BBL-Mediated Cancer Immunoprevention Through Advanced Informatics Approaches.

Cancer immunoprevention leverages the immune system's surveillance mechanisms to mitigate tumor development. Vaccines that constitute a tumor antigen and an immune adjuvant are perceived as immunoprevention modalities. However, relevant tumor antigens are unknown for non-viral cancers, which constitute most human cancers. Our group has recently shown that SA-4-1BBL, a novel agonist of CD137 receptor, but not antibodies, shows immunoprevention efficacy against various tumors. Advanced bioinformatics analyses of bulk RNA-seq data were conducted to elucidate mechanisms underlying cancer immunopre

Machine learning-based prediction of cross-immunity.

Cross-immunity, defined as the ability of T-cells to recognize multiple antigen peptide-major histocompatibility complexes, is a fundamental feature of adaptive immunity. However, the prediction of different peptide epitopes that can be recognized by the same T-cell receptor remains challenging. Currently, artificial intelligent (AI)-based machine learning (ML) methods can be successfully used for pattern recognition in epitope molecular space by detecting the functional similarity between peptide sequences. In this study, using literature-based experimental data, we examined ML-based binary c

A comprehensive mechanistic multicellular model of the human immune system spanning 11 diseases.

INTRODUCTION: The immune system is a dynamic, complex network of interacting cells, molecules, and signals central to health. Immune digital twins - virtual representations of the immune system that evolve in tandem with their biological counterparts - offer a path toward predictive, patient-specific simulations, but their realization requires mechanistic frameworks that generalize across multiple cell types and disease contexts. METHODS: We constructed a logic-based mechanistic model of the human immune system built exclusively on human experimental data extracted from 449 publications. The
