Multiple binding sites in the interaction between an extracellular fibrinogen-binding protein from Staphylococcus aureus and fibrinogen.

Efb (previously Fib) is a fibrinogen-binding protein secreted by Staphylococcus aureus. It has previously been shown that it plays a role in a wound infection model in the rat and that antibodies against Efb reduce the number of recovered bacteria from the mammary glands in a mouse mastitis model. Efb binds to the alpha-chain of fibrinogen and does not participate in bacterial adherence to fibrinogen. The binding of Efb to fibrinogen is divalent, with one binding site within the two repeat regions in Efb at the N terminus and one binding site at the C terminus. The divalent binding nature lead

Expression and distribution of androgen-binding protein/sex hormone-binding globulin in the female rodent reproductive system.

Androgen-binding protein (ABP)/sex hormone-binding globulin gene expression has been described in the rat testicular Sertoli cell and brain. The extracellular protein is thought to regulate the bioavailability of sex steroids, but may have a more complex function as a hormone or growth factor. Transgenic mice were developed with a 5.5-kilobase (kb) rat DNA fragment containing the ABP gene with all 8 exon sequences and 1.5 kb upstream of the transcription start site. Expression of the gene was observed in the testis and brain, but not in other examined tissues of the transgenic mice. In this pa

Fatty acid binding protein (FABP) modulates prostaglandin E binding to rat epididymal adipocyte membrane similarly to albumin.

Albumin enhances prostaglandin E2 (PGE2) binding to isolated epididymal adipocyte membrane and also binds PGE2 with low affinity. On the other hand, S-100, ovalbumin and albumin-stearate failed to bind PGE2, as shown by ultrafiltration, and also failed to enhance PGE2 binding to the isolated adipocyte membranes. These results suggested that albumin enhances PGE2 binding possibly by serving as a carrier for the prostaglandin molecules. 3 mM warfarin or 1 mM phenylbutazone inhibited PGE2 binding to albumin by 70% and 95%, respectively, but both drugs failed to affect the enhancement of PGE2 bind

Chromodomain helicase DNA-binding proteins and orofacial cleft.

Orofacial clefts (OFCs) are among the most common congenital anomalies, arising from a complex interplay of genetic and environmental factors that disrupt the precisely coordinated processes of craniofacial development. This review collects current evidence on the role of the chromodomain helicase DNA-binding (CHD) family of ATP-dependent chromatin remodelers in OFC etiology. We highlight the functions of the nine mammalian CHD proteins (CHD1-CHD9) during palatogenesis. There is strong evidence that mutations in CHD1, CHD3, CHD4, and CHD7 are directly causative for OFCs, frequently through alt

A framework for the exploration of subcellular compartmentalization of RNA-binding proteins.

The ability of RNA-binding proteins to form complexes with other biomolecules underpins a broad range of structural properties and functions. Understanding the subcellular distribution of RNA-binding proteins and their interacting partners in the steady state and upon perturbation can therefore shed light on these aspects. Here, we present the compartmentalized RNA-Binding Protein (or coRBP) map, an experimental resource and analytical pipeline to study subcellular RNA-binding proteins through multimodal dataset integration and machine learning. Using this approach, we generate a dataset of 1,

Lipopolysaccharide-binding protein as a biomarker in the diagnosis of necrotizing enterocolitis.

OBJECTIVES: Necrotizing enterocolitis (NEC) is a life-threatening gastrointestinal disease of neonates. This study aimed to identify Lipopolysaccharide-binding protein (LBP) as a potential biomarker for the diagnosis of NEC through multi-omics analyses and validation. METHODS: We analyzed LBP expression differences in NEC using transcriptomic data from our cohort (intestinal tissue samples from NEC cases and controls) integrated with a public gene expression dataset (GSE46619). Correlations between LBP and common clinical biomarkers (C-reactive protein (CRP), platelet count (PLT), white blood

David Baltimore and the advent of eukaryotic RNA-binding proteins.

The late David Baltimore will long be remembered as a towering figure in the modern era of virology and immunology. But less well known is that early in his career, he discovered the existence of eukaryotic RNA-binding proteins, in collaboration with Alice Huang. This work was an extension of previous experiments he had done in which poliovirus RNA added to HeLa cell cytoplasmic extracts underwent an increase in its sucrose gradient sedimentation velocity. The subsequent work revealed the existence of a soluble pool of RNA-binding proteins and had two impacts. On the one hand, it was the begin

Decoding the Penicillin-Binding Proteins with Activity-Based Probes.

The bacterial cell wall is a complex structure that is primarily composed of peptidoglycan (PG), which provides protection from the environment and structural rigidity for the cell. As such, PG plays an important role in bacterial survival, which has made its biosynthesis a crucial target for antibiotic development for many decades. Despite long-standing efforts to inhibit PG construction, much remains unknown about the enzymes required for PG biosynthesis or how PG composition and architecture are altered to enable adaptation to environmental stressors. This knowledge will be crucial in the i

Binding of potential antitumor Casiopeínas® to small proteins.

Casiopeínas® are a family of patented CuII anticancer compounds. Cas II-gly and Cas VII-gly are formed by 4,7-dimethyl-1,10-phenanthroline (Me2phen) and 1,10-phenanthroline (phen), respectively, and the bidentate glycinato ligand (Gly), along with a nitrate anion acting as a counterion. In biological fluids, they can maintain their identity or form mixed species and adducts with several bioligands, particularly proteins. In this study, the binding of Cas II-gly, and, for comparison, Cas VII-gly, to small proteins such as myoglobin (Mb), ubiquitin (Ub), and lysozyme (Lyz) was evaluated through

The Diverse Functions of the Calcium- and Integrin-Binding Protein Family.

The calcium- and integrin-binding protein (CIB) family, comprising four evolutionarily conserved members (CIB1, CIB2, CIB3, and CIB4), is characterized by canonical EF-hand motifs. The functions of CIBs in the inner ear have been investigated, although further research is still necessary to gain a comprehensive understanding of them. Among the CIB family members, CIB2 is essential for auditory function. CIB3 and CIB2 jointly participate in the regulation of balance. Beyond their sensory roles, CIBs exhibit multifunctionality through calcium-dependent interactions with diverse molecular partner

Calmodulin binding proteins and neuroinflammation in multiple neurodegenerative diseases.

Calcium dysregulation ("Calcium Hypothesis") is an early and critical event in Alzheimer's and other neurodegenerative diseases. Calcium binds to and regulates the small regulatory protein calmodulin that in turn binds to and regulates several hundred calmodulin binding proteins. Initial and continued research has shown that many calmodulin binding proteins mediate multiple events during the onset and progression of Alzheimer's disease, thus establishing the "Calmodulin Hypothesis". To gain insight into the general applicability of this hypothesis, the involvement of calmodulin in neuroinflamm

Characterization of RNA-binding proteins in the cell nucleus and cytoplasm.

As critical players in the regulation of gene expression, RNA-binding proteins (RBPs) play fundamental roles in cellular functions and diseases. In this study, we established an analytical strategy to characterize RBPs from different subcellular regions by combining subcellular fractionation, acidic guanidinium-thiocyanate-phenol-chloroform biphasic extraction, and quantitative mass spectrometry. Using this method, we identified 1775 and 2245 RBPs from the cell nucleus and cytoplasm. The data confirmed a large spectrum of known RBPs, revealed 614 novel ones that have never been reported before

Integrated analysis of RNA-binding proteins in thyroid cancer.

Recently, the incidence of thyroid cancer (THCA) has been on the rise. RNA binding proteins (RBPs) and their abnormal expression are closely related to the emergence and pathogenesis of tumor diseases. In this study, we obtained gene expression data and corresponding clinical information from the TCGA database. A total of 162 aberrantly expressed RBPs were obtained, comprising 92 up-regulated and 70 down-regulated RBPs. Then, we performed a functional enrichment analysis and constructed a PPI network. Through univariate Cox regression analysis of key genes and found that NOLC1 (p = 0.036), RPS

The 40-Year Mystery of Insect Odorant-Binding Proteins.

The survival of insects depends on their ability to detect molecules present in their environment. Odorant-binding proteins (OBPs) form a family of proteins involved in chemoreception. While OBPs were initially found in olfactory appendages, recently these proteins were discovered in other chemosensory and non-chemosensory organs. OBPs can bind, solubilize and transport hydrophobic stimuli to chemoreceptors across the aqueous sensilla lymph. In addition to this broadly accepted "transporter role", OBPs can also buffer sudden changes in odorant levels and are involved in hygro-reception. The ph

Assay for Assessing Mucin Binding to Bacteria and Bacterial Proteins.

Legionella pneumophila, a Gram-negative bacterium and the causative agent of Legionnaires' disease, exports over 300 effector proteins/virulence factors, through its type II (T2SS) and type IV secretion systems (T4SS). One such T2SS virulence factor, ChiA, not only functions as a chitinase, but also as a novel mucinase, which we believe aids ChiA-dependent virulence during lung infection. Previously published protocols manipulated wild-type L. pneumophila strain 130b and its chiA mutant to express plasmid-encoded GFP. Similarly, earlier studies demonstrated that wheat germ agglutinin (WGA) can

Identification of Extracellular DNA-Binding Proteins in the Biofilm Matrix.

We developed a new approach that couples Southwestern blotting and mass spectrometry to discover proteins that bind extracellular DNA (eDNA) in bacterial biofilms. Using Staphylococcus aureus as a model pathogen, we identified proteins with known DNA-binding activity and uncovered a series of lipoproteins with previously unrecognized DNA-binding activity. We demonstrated that expression of these lipoproteins results in an eDNA-dependent biofilm enhancement. Additionally, we found that while deletion of lipoproteins had a minimal impact on biofilm accumulation, these lipoprotein mutations incre

Exploring the influence of the protein environment on metal-binding pharmacophores.

The binding of a series of metal-binding pharmacophores (MBPs) related to the ligand 1-hydroxypyridine-2-(1H)-thione (1,2-HOPTO) in the active site of human carbonic anhydrase II (hCAII) has been investigated. The presence and/or position of a single methyl substituent drastically alters inhibitor potency and can result in coordination modes not observed in small-molecule model complexes. It is shown that this unexpected binding mode is the result of a steric clash between the methyl group and a highly ordered water network in the active site that is further stabilized by the formation of a hy

Phosphorus binding sites in proteins: structural preorganization and coordination.

Phosphorus is a ubiquitous element of the cell, which is found throughout numerous key molecules related to cell structure, energy and information storage and transfer, and a diverse array of other cellular functions. In this work, we adopt an approach often used for characterizing metal binding and selectivity of metalloproteins in terms of interactions in a first shell (direct residue interactions with the metal) and a second shell (residue interactions with first shell residues) and use it to characterize binding of phosphorus compounds. Similar analyses of binding have previously been limi
