Investigating changes of proteome in the bovine milk serum after retort processing using proteomics techniques.

The objective of this study was to investigate the changes of the proteins in bovine milk serum after retort processing by label-free quantification proteomics techniques. A total of 96 and 106 proteins were quantified in control group (CG) and retort group (RG), respectively. Hierarchical clustering analysis of the identified milk serum proteins showed a decrease in the abundance of most proteins, such as serum albumin, lactoperoxidase, lactotransferrin, and complement C3, and an increase in the abundance of other proteins such as κ-casein, lipocalin 2, and Perilipin. Student's t-test showed …

Proteomic Differences between Developmental Stages of Toxoplasma gondii Revealed by iTRAQ-Based Quantitative Proteomics.

Toxoplasma gondii has a complex two-host life-cycle between intermediate host and definitive host. Understanding proteomic variations across the life-cycle stages of T. gondii may improve the understanding of molecular adaption mechanism of T. gondii across life-cycle stages, and should have implications for the development of new treatment and prevention interventions against T. gondii infection. Here, we utilized LC-MS/MS coupled with iTRAQ labeling technology to identify differentially expressed proteins (DEPs) specific to tachyzoite (T), bradyzoites-containing cyst (C) and sporulated oocys

Identification of vaccine candidate antigens of Staphylococcus pseudintermedius by whole proteome characterization and serological proteomic analyses.

The recent emergence of methicillin-resistant Staphylococcus pseudintermedius (MRSP) has complicated considerably the treatment of infections caused by these bacteria. Therefore new treatment strategies are urgently needed, namely through the development of vaccines towards the control of bacterial infections. Our study describes an extensive characterization of the proteome of S. pseudintermedius through a 2-DE MALDI-TOF/TOF approach, followed by SERological Proteome Analysis (SERPA) to identify potential vaccine candidate antigens. We were able to identify 361 unique proteins, of which 39 ar

Pharmaco-proteomic study of hydroxyurea-induced modifications in the sickle red blood cell membrane proteome.

Hydroxyurea (HU) is an effective oral drug for the management of homozygous sickle cell anemia (SS) in part because it increases fetal hemoglobin (HbF) levels within sickle red blood cells (RBCs) and thus reduces sickling. However, results from the Multicenter Study of HU suggested that clinical symptoms often improved before a significant increase in HbF levels occurred. This indicated that HU may be acting through the modification of additional cellular mechanisms that are yet to be identified. Hence, in this study, we focused on the analysis of the sickle RBC membrane proteome +/- HU treatm

4D-DIA proteomics unveils the dual engines of human sperm capacitation.

The systemic molecular regulatory landscape of sperm capacitation remains incompletely understood. This study utilized Four-dimensional independent data acquisition (4D-DIA) high-throughput quantitative proteomics to systematically analyze the global proteomic changes in healthy human sperm before and after in vitro capacitation. A total of 5812 quantifiable proteins were identified, of which 201 were significantly differentially expressed (Fold Change > 1.5, P < 0.05). Functional analysis revealed that upregulated proteins were highly enriched in core energy metabolism pathways, such as oxida…

Beyond Reanalysis: Critical Issues in Data Reuse for Solid Tumor Proteomics.

Proteomics represents a fundamental layer for understanding the molecular complexity of solid tumors by quantifying protein abundance and capturing proteoforms and post-translational modifications undetected in genomics or transcriptomics analyses. As mass spectrometry-based technologies and public proteomics repositories have expanded, opportunities for large-scale data reuse have grown accordingly. Nevertheless, data availability has not been translated into straightforward reuse: differences in experimental design, acquisition strategies, quantification workflows and metadata quality still …

Tape-Stripped Proteomics: A Comparative Analysis of Different Sample Collection Approaches.

Tape-stripping of the stratum corneum is a promising non-invasive approach for proteomic analysis of skin lesions, but the effects of sampling design and disc pressure on proteome readout remain poorly defined. Here, we assessed how inclusion of surrounding normal-looking skin and variation in adhesive disc pressure influence protein detection from small melanocytic lesions. D-squame tape strips were collected from six participants, including three moles and one matched normal skin site per participant. For lesion 1 (L1), discs were applied using light finger pressure. For lesion 2 (L2), the m

Organelle proteomics of human, neonatal pig, healthy and diabetic mouse islets.

Pancreatic islets, in which β cells constitute 50%-80% of the endocrine mass, are the body's site for glucose-regulated insulin secretion. Pancreatic islet dysfunction is a hallmark of type 2 diabetes. Nevertheless, the molecular changes that impair their function remain insufficiently understood. To determine how islet cellular organization supports function and how it deteriorates in disease, we used machine learning-based organelle proteomics to build an organelle atlas of pancreatic islets from mice, humans, and pig neonatal islet-like cells. This cross-species resource maps localization o…

The proteomics and phosphoproteomics landscape of melanoma under T cell attack.

Understanding how tumor cells interact with tumor-infiltrating lymphocytes (TILs) is crucial for improving immunotherapy, yet protein-level changes remain largely unexplored. To address this, we profile the early responses of patient-derived melanoma cells co-cultured with matched autologous TILs. To distinguish tumor from TIL proteomes without physical sorting, we apply stable isotope labeling by amino acids in cell culture (SILAC) coupled with Orbitrap Astral data-independent acquisition (DIA) mass spectrometry (MS). This approach enables cell type-specific profiling of protein phosphorylati

Potential of SERS and proteomics for biomarker detection in cancer cells.

This study investigates the use of quantitative LC-MS/MS-based proteomics and surface-enhanced Raman spectroscopy (SERS) for biomarker detection in classical Hodgkin lymphoma (HL). Two HL cell models with distinct TP53 status were utilized to evaluate the effects of etoposide, a DNA-damaging chemotherapeutic agent, and resveratrol, a polyphenolic compound with known chemosensitizing activity. For SERS, the best performance was achieved by applying logistic regression to classify different treatment conditions and identify discriminative spectral features in the data. Proteomics showed highly r…

Democratized single-cell proteomics resolves cell state heterogeneity in skin tumors.

Single-cell proteomics (SCP) reveals cellular heterogeneity and biological insights inaccessible to bulk analysis. Existing limitations are cost, sample loss during processing, and accessibility to state-of-the-art instrumentation. We describe a label-free SCP methodology in human tissue, combining FACS, oil-immersion cell handling, mass spectrometry, and neural-network-derived spectral libraries, which address these issues. We tested this methodology in a skin tumor syndrome, CYLD cutaneous syndrome (CCS), assessing tumor heterogeneity. Using a Bruker timsTOF HT platform, we quantified >4,000…

7-day longitudinal proteomics of critically ill patients: a pilot study.

An adult's health, indicated by measurable parameters, is stable over time. With the exception of circadian rhythms, variability in these parameters typically does not exceed 20%. In this pilot study, we looked into the stability of proteome in intensive care unit (ICU) patients. This was a single-center, prospective, observational pilot study of blood plasma from adult ICU patients with statistically heterogeneous patterns of clinically observed parameters. Eight week-long batches from seven patients (one patient participated twice) were analyzed by means of bottom-up proteomics. The data wer…

Blood proteomics of paediatric bronchiolitis obliterans syndrome after haematopoietic cell transplant.

BACKGROUND: The molecular determinants for lung graft-versus-host disease-associated bronchiolitis obliterans syndrome (BOS) are poorly understood, and biomarkers in children following haematopoietic stem cell transplant do not exist. To address this gap, we analysed plasma samples from 21 paediatric stem cell transplant recipients prior to and at diagnosis of BOS. METHODS: Participants included three cohorts: seven with BOS; seven sex-, age- and timepoint-matched with severe graft-versus-host disease alone; and seven sex-, age- and timepoint-matched transplant recipients without BOS or other
