Model simulations unveil the structure-function-dynamics relationship of the cerebellar cortical microcircuit.

The cerebellar network is renowned for its regular architecture that has inspired foundational computational theories. However, the relationship between circuit structure, function and dynamics remains elusive. To tackle the issue, we developed an advanced computational modeling framework that allows us to reconstruct and simulate the structure and function of the mouse cerebellar cortex using morphologically realistic multi-compartmental neuron models. The cerebellar connectome is generated through appropriate connection rules, unifying a collection of scattered experimental data into a coher

Beyond rare gases: Cooling of trapped BN- ions by H2 molecules.

Quantum dynamics of collisional cooling of the BN- anion in a cold trap is carried out by using the ortho- and para-H2 molecules as a buffer gas. The calculations are performed using the full four-dimensional interaction potential energy surface in which both BN- and H2 are treated as vibrationless rigid rotors, computed from ab initio methods and further accurately fitted using an artificial neural network approach. Relevant state-to-state rotationally inelastic cross sections are computed from quantum methods, and the ensuing inelastic rate coefficients for the temperatures of interest are o

Machine Learning the Physical Nonlocal Exchange-Correlation Functional of Density-Functional Theory.

We train a neural network as the universal exchange-correlation functional of density-functional theory that simultaneously reproduces both the exact exchange-correlation energy and the potential. This functional is extremely nonlocal but retains the computational scaling of traditional local or semilocal approximations. It therefore holds the promise of solving some of the delocalization problems that plague density-functional theory, while maintaining the computational efficiency that characterizes the Kohn-Sham equations. Furthermore, by using automatic differentiation, a capability present

[Automated Classification of Calcification and Stent on Computed Tomography Coronary Angiography Using Deep Learning].

In computed tomography coronary angiography (CTCA), calcification and stent make it difficult to evaluate intravascular lumen. This is a cause of low positive-predictive value of coronary stenosis. Therefore, it is expected to develop a computer-aided diagnosis (CAD) system that can automatically detect stenosis in coronary arteries. The purpose of this study is to automatically recognize calcifications or stents in coronary arteries and classify them from the normal coronary artery in CTCA. We used 4960 coronary-cross-sectional images, which consisted of 1113 images with calcification, 1353 i

Determining variability of ophthalmic arterial Doppler signals using Lyapunov exponents.

The new method presented in this study was directly based on the consideration that ophthalmic arterial Doppler signals are chaotic signals. This consideration was tested successfully using the nonlinear dynamics tools, like the computation of Lyapunov exponents. Multilayer perceptron neural network (MLPNN) architecture was formulated and used as a basis for determining variabilities such as stenosis, ocular Behcet disease, and uveitis disease in the physical state of ophthalmic arterial Doppler signals. The computed Lyapunov exponents of the ophthalmic arterial Doppler signals were used as in

Viewpoint on Hierarchical Organization of Multisensory Integration and Segregation.

In this viewpoint, Christoph Kayser, Uta Noppeney, and Tim Rohe highlight the central role of normative Bayesian frameworks, in particular Bayesian causal inference, for explaining how the brain decides whether sensory signals should be integrated or segregated and how they are weighted by their reliabilities. In parallel, the Multisensory Correlation Detector model is emphasized as a mechanistic proposal for how the brain computes spatial and temporal relations across sensory channels. Together, these developments have shifted the field from merely locating multisensory processing in the brai

Combining Machine Learning Approaches and Accurate Ab Initio Enhanced Sampling Methods for Prebiotic Chemical Reactions in Solution.

The study of the thermodynamics, kinetics, and microscopic mechanisms of chemical reactions in solution requires the use of advanced free-energy methods for predictions to be quantitative. This task is however a formidable one for atomistic simulation methods, as the cost of quantum-based ab initio approaches, to obtain statistically meaningful samplings of the relevant chemical spaces and networks, becomes exceedingly heavy. In this work, we critically assess the optimal structure and minimal size of an ab initio training set able to lead to accurate free-energy profiles sampled with neural n

Neurophysiology of visual tracking in primates: from kinematic analysis to the poly-equilibrium theory.

Recent technological developments facilitated the recording and quantitative analysis of eye movements, to the point where these movements are now widely used to probe diverse kinds of cognition (spatial, temporal, mathematical, social, etc.). This article provides a comprehensive review of the basic neurophysiological aspects underlying gaze direction changes during saccadic and pursuit eye movements, with a focus on primate studies that highlights overlooked but critical complexities. The primary analysis of eye movement kinematics reveals that in response to a moving target, the tracking is

ResSAGELink: Residual GraphSAGE with Layer-wise Jumping Knowledge for Robust Drug Repurposing.

INTRODUCTION: Drug repositioning offers a cost-effective alternative to traditional drug discovery. However, computational methods often struggle to capture multi-scale structural patterns and frequently suffer from information loss in deep architectures. METHODS: We propose ResSAGELink, a novel heterogeneous graph neural network that integrates residual connections and jumping-knowledge strategies for drug-disease association prediction. The model effectively captures both topological structure and node features while mitigating oversmoothing in deep networks. RESULTS: Extensive evaluations

Bi-sigmoid spike-timing dependent plasticity learning rule for magnetic tunnel junction-based SNN.

In this study, we explore spintronic synapses composed of several Magnetic Tunnel Junctions (MTJs), leveraging their attractive characteristics such as endurance, nonvolatility, stochasticity, and energy efficiency for hardware implementation of unsupervised neuromorphic systems. Spiking Neural Networks (SNNs) running on dedicated hardware are suitable for edge computing and IoT devices where continuous online learning and energy efficiency are important characteristics. We focus in this work on synaptic plasticity by conducting comprehensive electrical simulations to optimize the MTJ-based sy

Learning to Produce Syllabic Speech Sounds via Reward-Modulated Neural Plasticity.

At around 7 months of age, human infants begin to reliably produce well-formed syllables containing both consonants and vowels, a behavior called canonical babbling. Over subsequent months, the frequency of canonical babbling continues to increase. How the infant's nervous system supports the acquisition of this ability is unknown. Here we present a computational model that combines a spiking neural network, reinforcement-modulated spike-timing-dependent plasticity, and a human-like vocal tract to simulate the acquisition of canonical babbling. Like human infants, the model's frequency of cano

Identifying ADHD-Related Abnormal Functional Connectivity with a Graph Convolutional Neural Network.

Attention deficit hyperactivity disorder (ADHD) is a common neurodevelopmental disorder that is characterized by inattention, hyperactivity, and impulsivity. The neural mechanisms underlying ADHD remain inadequately understood, and current approaches do not well link neural networks and attention networks within brain networks. Our objective is to investigate the neural mechanisms related to attention and explore neuroimaging biological tags that can be generalized within the attention networks. In this paper, we utilized resting-state functional magnetic resonance imaging data to examine the

SCTGE infers transformer-based graph embeddings to improve cell-cell interaction identification and cell identity annotations.

Single-cell transcriptomic data analysis faces challenges in deciphering spatial embeddings due to high dimensionality, noise, and limitations in existing computational frameworks. Existing studies highlight the transformative potential of graph-based models in revealing hidden biological insights by integrating diverse single-cell data, while acknowledging ongoing challenges in scalability and computational efficiency that drive research to optimize these architectures and improve their graph-specific operations. Here, we introduce SCTGE (Single-Cell Transformer-based Graph Embeddings), a nov

Inferring gene regulatory networks from single-cell transcriptomics jointly through graph neural networks and Transformer.

Inferring gene regulatory networks (GRNs) is crucial for understanding the complex regulatory relationships that govern gene expression in cells. Recently, several computational methods have been proposed for reconstructing GRNs from single-cell RNA sequencing (scRNA-seq) data. However, most of these methods primarily focus on pairwise regulatory relationships between genes, failing to leverage the global regulatory structure of GRNs, which is crucial for exploring the complex regulatory interactions between transcription factors (TFs) and their target genes. To address these limitations, we p

CellNEST reveals cell-cell relay networks using attention mechanisms on spatial transcriptomics.

Dysregulation of communication between cells mediates complex diseases such as cancer and diabetes; however, detecting cell-cell communication at scale remains one of the greatest challenges in transcriptomics. Most current single-cell RNA sequencing and spatial transcriptomics computational approaches exhibit high false-positive rates, do not detect signals between individual cells and only identify single ligand-receptor communication. To overcome these challenges, we developed Cell Neural Networks on Spatial Transcriptomics (CellNEST) to decipher patterns of communication. Our model introdu

Neural Computations Underlying Causal Structure Learning.

Behavioral evidence suggests that beliefs about causal structure constrain associative learning, determining which stimuli can enter into association, as well as the functional form of that association. Bayesian learning theory provides one mechanism by which structural beliefs can be acquired from experience, but the neural basis of this mechanism is poorly understood. We studied this question with a combination of behavioral, computational, and neuroimaging techniques. Male and female human subjects learned to predict an outcome based on cue and context stimuli while being scanned using fMRI

Deep learning approaches to landmark detection in tsetse wing images.

Morphometric analysis of wings has been suggested for identifying and controlling isolated populations of tsetse (Glossina spp), vectors of human and animal trypanosomiasis in Africa. Single-wing images were captured from an extensive data set of field-collected tsetse wings of species Glossina pallidipes and G. m. morsitans. Morphometric analysis required locating 11 anatomical landmarks on each wing. The manual location of landmarks is time-consuming, prone to error, and infeasible for large data sets. We developed a two-tier method using deep learning architectures to classify images and ma

Migraine triggers, phases, and classification using machine learning models.

BACKGROUND: In many countries, patients with headache disorders such as migraine remain under-recognized and under-diagnosed. Patients affected by these disorders are often unaware of the seriousness of their conditions, as headaches are neither fatal nor contagious. In many cases, patients with migraine are often misdiagnosed as regular headaches. METHODS: In this article, we present a study on migraine, covering known triggers, different phases, classification of migraine into different types based on clinical studies, and the use of various machine learning algorithms such as logistic regr

From time-series deep learning to physics-constrained population pharmacokinetics: AI-driven prediction of drug concentrations and exposure for model-informed dosing.

Therapeutic drug monitoring (TDM) starts from a single measured concentration, which population pharmacokinetics (PopPK) with Bayesian maximum a posteriori (MAPB) estimation converts into a revised dose. Since roughly 2021, two research lines have been converging. Time-series deep learning models read longitudinal electronic health record (EHR) data and predict concentrations directly, led by long short-term memory (LSTM) networks, neural ordinary differential equations (neural-ODEs), and attention-based architectures.
