Androdioecy is an extremely rare sexual system in angiosperms, and its evolutionary origins and potential mechanisms remain poorly understood. The presence of androdioecy in Berchemia provides a valuable model for studying the evolution of plant reproductive strategies. In this study, we reconstructed a high-resolution phylogeny of Berchemia based on whole-genome resequencing data from 114 Rhamnaceae samples, confirming that the core Berchemia forms a monophyletic group and resolving four well-supported clades (Berchemia I-IV). Divergence time analysis indicated that the genus originated in th

Polyploidy is rare in animals, where it is often associated with unusual modes of reproduction. Here we use phased exon capture data to identify ploidy and investigate the subgenome composition of four polyploid taxa in the deep-sea brittle star genus Ophiosabine (Echinodermata: Ophiuroidea). Of the four, O. anomala and O. vivipara are hybrid allopolyploids, the latter particularly complex comprising at least three progenitor lineages. The other two undescribed taxa are better regarded as autopolyploids. While at first the four appeared to be phylogenetically distinct, closer analysis reveals

Habitat transitions are central to microbial ecology and evolution and have been extensively studied across vastly different environments, such as between saline and non-saline environments. However, microbial habitat transitions along other large-scale environmental gradients remain poorly studied. This is particularly true for transitions involving the cryosphere, despite building evidence suggesting the Cryogenian as important for evolutionary radiation. Here, we investigated ecosystem transitions and the related genomic adaptations of the cosmopolitan cryospheric Polaromonas bacterium. We

Cancer genomics, molecular pathology, targeted therapy, and immunotherapy have transformed how tumors are diagnosed and treated, yet several problems remain hard to resolve prospectively, including the interpretation of variants of uncertain significance, variable penetrance, recurrent drug resistance, and the early trajectories that predispose later therapeutic failure. Many of these are fundamentally evolutionary questions about which adaptive routes are accessible under selection and how reproducibly they arise. Here, we make the case that yeast experimental evolution can serve cancer biolo

Infrared vision is a highly specialized sensory system that evolved independently in three clades of snakes. Apparently, convergent evolution occurred in the transient receptor potential ankyrin 1 (TRPA1) proteins of infrared-sensing snakes. However, this gene can only explain how infrared signals are received, and not the transduction and processing of those signals. We sequenced the genome of Xenopeltis unicolor, a key outgroup species of pythons, and performed a genome-wide analysis of convergence between two clades of infrared-sensing snakes. Our results revealed pervasive molecular adapta

Natural selection can drive organisms to strikingly similar adaptive solutions, but the underlying molecular mechanisms often remain unknown. Several amphibians have independently evolved highly adhesive skin secretions (glues) that support a highly effective antipredator defence mechanism. Here we demonstrate that the glue of the Madagascan tomato frog, Dyscophus guineti, relies on two interacting proteins: a highly derived member of a widespread glycoprotein family and a galectin. Identification of homologous proteins in other amphibians reveals that these proteins attained a function in ski

The apical complex is the instrument of invasion used by apicomplexan parasites, and the conoid is a conspicuous feature of this apparatus found throughout this phylum. The conoid, however, is believed to be heavily reduced or missing from Plasmodium species and other members of the class Aconoidasida. Relatively few conoid proteins have previously been identified, making it difficult to address how conserved this feature is throughout the phylum, and whether it is genuinely missing from some major groups. Moreover, parasites such as Plasmodium species cycle through 3 invasive forms, and there

The origin and early radiation of winged insects (Pterygota) represent one of the most transformative events in terrestrial evolution, yet phylogenetic relationships among their basalmost lineages (Ephemeroptera, Odonata and Neoptera) continue to be a central debate within insect systematics. Here, we present the most taxonomically comprehensive phylogenomic analysis to date, leveraging genomic and transcriptomic data from 101 species, including 16 sequenced ephemeropteran genomes. Employing 1,367 universal single-copy orthologs across two supermatrices, we used concatenation- and coalescent-b

Understanding how a lineage originates, diversifies, and adapts through interactions between intrinsic traits and the environment is a central question in evolutionary biology and ecology. Prunus L., one of the morphologically diverse genera in the Rosaceae, holds considerable ornamental and economic importance. However, the factors associated with its remarkable diversity and its responses to environmental change throughout its diversification history remain poorly understood. Here, we reconstruct a comprehensive nuclear phylogeny of Prunus by integrating universal Angiosperms353 genes and li

Birds currently number ∼11,000 species and, despite enormous biodiversity, have numerous class-specific characteristics including feathers, flight, nesting, brooding, longevity and a very distinctive karyotype. Central to several academic fields including developmental biology, agriculture, virology, neurobiology, evolution, ecology and conservation, many birds have a fully-sequenced genome assemblies; aligning these to the karyotype (chromosome level assembly), is key to understanding avian biology and evolution. The "signature" avian karyotype (∼2n = 80) of these Therapod dinosaurs, many of

Adaptive immunity is often viewed as a defining innovation of vertebrates, characterized by somatically diversified antigen receptors and clonal lymphocyte lineages. Yet the evolutionary origins of such systems remain incompletely understood. In this review, we examine adaptive immunity from a comparative perspective across Metazoa, focusing on the design principles that link molecular diversification, immune cell differentiation, and proliferative dynamics. We first outline the two adaptive immune architectures found in vertebrates. Jawed vertebrates employ immunoglobulin-based and T-cell rec

Eutherian mammals possess 11 metavirus-derived genes, collectively known as the sushi-ichi retrotransposon homologue (SIRH)/Retrotransposon Gag-like (RTL) genes. Several members of this group function in microglia, where SIRH3/RTL6, SIRH8/RTL5, and SIRH10/RTL9 mediate innate immune responses against bacterial-, viral-, and fungal-derived pathogen-associated molecular patterns, respectively, whereas SIRH11/RTL4 responds to noradrenaline and is thought to contribute to stress-responsive brain functions. In addition, the retroviral Env-derived gene ERVPb1 has been implicated in yolk sac-derived r

Cases abound in which nearly identical traits have appeared in distant species facing similar environments. These unmistakable examples of adaptive evolution offer opportunities to gain insight into their genetic origins and mechanisms through comparative analyses. Here, we present an approach to build genetic models that underlie the independent origins of convergent traits using evolutionary sparse learning with paired species contrast (ESL-PSC). We tested the hypothesis that common genes and sites are involved in the convergent evolution of two key traits: C4 photosynthesis in grasses and e

Dioecy is a breeding system with separate females and males, where sex can be determined by sex chromosomes (for instance, XY males and XX females). Dioecy is generally associated with the evolution of sexual dimorphism. In this study, we tested whether small RNAs (sRNAs) play a role in sexual dimorphism and sex chromosome evolution in Silene latifolia. We generated new data for female and male sRNAs and DNA methylation. We showed that sRNAs are most of the time female-biased in S. latifolia, suggesting that the presence of the Y chromosome globally impacts the epigenome by diluting sRNAs geno

This review explores COVID-19 (coronavirus disease of 2019) from the perspective of Darwinian natural selection and consequent evolution of SARS-CoV-2 (Severe Acute Respiratory Syndrome Coronavirus 2). COVID-19 has caused unprecedented societal and economic turmoil. The human host population has responded with widespread vaccination, therapeutic monoclonal antibodies, convalescent plasma and antiviral drugs. SARS-CoV-2 has demonstrated remarkable resilience and has been able to quickly adapt to its rapidly changing habitat. SARS-CoV-2 has generated new antibody and vaccine evasive mutations in

Fungi were some of the earliest organismal systems used to explore mutational processes and its phenotypic consequences on members of a species. Yeasts that cause significant human disease were quickly incorporated into these investigations to define the genetic and phenotypic drivers of virulence. Among Candida species, Candida albicans has emerged as a model for studying genomic processes of evolution because of its clinical relevance, relatively small genome, and ability to tolerate complex chromosomal changes. Here, we describe major recent findings that used evolution of strains from defi

Rapid responses to acute stresses are essential for stress survival and are critical to the ability of fungal pathogens to adapt to new environments or hosts. The rapid emergence of drug resistance is used as a model for how fungi adapt and survive stress conditions that inhibit the growth of progenitor cells. Aneuploidy and loss of heterozygosity (LOH), which are large-scale genome shifts involving whole chromosomes or chromosome arms, occur at higher frequency than point mutations and have the potential to mediate stress survival. Furthermore, the stress of exposure to an antifungal drug can

BACKGROUND: Genes associated with the neurodevelopmental disorder microcephaly display a strong signature of adaptive evolution in primates. Comparative data suggest a link between selection on some of these loci and the evolution of primate brain size. Whether or not either positive selection or this phenotypic association are unique to primates is unclear, but recent studies in cetaceans suggest at least two microcephaly genes evolved adaptively in other large brained mammalian clades.
RESULTS: Here we analyse the evolution of seven microcephaly loci, including three recently identified loc

We review recent advances in the study of population structure and phylogenetic diversity of parasites belonging to the genera Trypanosoma and Leishmania. In all species properly analyzed, these parasites exhibit a basically clonal population structure, with occasional bouts of genetic exchange or hybridization, and a strong structuration of their populations into discrete evolutionary lineages. On an evolutionary scale, the impact of sex appears to be greater in African than in American trypanosomes. The taxonomic status of some Leishmania 'species' is questionable.

Nitrilases, enzymes that catalyze the hydrolysis of organic cyanides, are ubiquitous in the plant kingdom. The typical plant nitrilase is a nitrilase 4 homolog which is involved in the cyanide detoxification pathway. In this pathway, nitrilase 4 converts beta-cyanoalanine, the intermediate product of cyanide detoxification, into asparagine, aspartic acid and ammonia. In the Brassicaceae, a new family of nitrilases has evolved, the nitrilase 1 homologs. These enzymes are not able to use beta-cyanoalanine as a substrate. Instead, they display rather broad substrate specificities and are able to
