Apophysomyces variabilis: draft genome sequence and comparison of predictive virulence determinants with other medically important Mucorales.

BACKGROUND: Apophysomyces species are prevalent in tropical countries and A. variabilis is the second most frequent agent causing mucormycosis in India. Among Apophysomyces species, A. elegans, A. trapeziformis and A. variabilis are commonly incriminated in human infections. The genome sequences of A. elegans and A. trapeziformis are available in public database, but not A. variabilis. We, therefore, performed the whole genome sequence of A. variabilis to explore its genomic structure and possible genes determining the virulence of the organism. RESULTS: The whole genome of A. variabilis NCCP

DNA sequence sampling of the Streptococcus pneumoniae genome to identify novel targets for antibiotic development.

We initiated a survey of the Streptococcus pneumoniae genome by DNA sequence sampling. More than 9,500 random DNA sequences of approximately 500 bases average length were determined. Partial sequences sufficient to identify approximately 95% of the aminoacyl tRNA synthetase genes and ribosomal protein (rps) genes were found by comparing the database of partial sequences to known sequences from other organisms. Many genes involved in DNA replication, repair, and mutagenesis are present in S. pneumoniae. Genes for the major subunits of RNA polymerase are also present, as are genes for two altern

Understanding orthopoxvirus host range and evolution: from the enigmatic to the usual suspects.

In general, orthopoxviruses can be considered as falling into one of three host-utilization categories: highly specialized, single-host; broad host range; or 'cryptic', the last encompassing those viruses about which very little is known. Single-host viruses tend to exploit abundant hosts that have consistent patterns of interaction. For these viruses, observed genome reduction and loss of presumptive host-range genes is thought to be a consequence of relaxed selection. In contrast, the large genome size retained among broad host range orthopoxviruses suggests these viruses may depend on multi…

Development of Genome-Wide Simple Sequence Repeat Markers from Whole-Genome Sequence of Mungbean (Vigna radiata).

Mungbean (Vigna radiata L.) is a major pulse crop cultivated extensively across Asia and is considered an important model species among legumes because of its diploid genome and relatively small genome size. The availability of reliable, economical, and highly polymorphic molecular markers is critical for assessing genetic diversity, constructing linkage maps, and implementing functional genomics-based breeding programs. Among the available marker systems, simple sequence repeat (SSR) markers are highly polymorphic, abundant, co-dominant, and extensively used for allelic characterization acros…

A targeted amplicon sequencing panel for cost-effective high-throughput genotyping of Aedes aegypti.

BACKGROUND: The mosquito Aedes aegypti is the primary vector of several medically important arboviruses, including dengue, Zika, chikungunya, and yellow fever. Characterizing the genetic diversity of Ae. aegypti is essential to understand its evolutionary history and population dynamics and to evaluate vector control strategies. However, whole-genome sequencing (WGS) is often cost-prohibitive at scale due to the species' large genome size. Reduced-representation approaches offer a cost-effective alternative, yet a standardized genome-wide marker set for population genetic studies of Ae. aegypt…

OBJECTIVES: Blood Disease of Banana brought on by Ralstonia syzygii subsp. celebesensis (Rsc) results in yield losses in Indonesia up to 90%. Among the symptoms are wilting, vascular staining, fruit rot, and plant death. Pathogen travels via contaminated tools, water runoff, pests, and pollinators. Originally reported in South Sulawesi, it now affects all of the main Indonesian islands as well as Malaysia. Though its influence is known, understanding of Rsc pathogenesis is less than that of Ralstonia solanacearum. This study investigates the different genome of Rsc isolate from Bali, geographi

Genome wide study of maternal and parent-of-origin effects on the etiology of orofacial clefts.

We performed a genome wide association analysis of maternally-mediated genetic effects and parent-of-origin (POO) effects on risk of orofacial clefting (OC) using over 2,000 case-parent triads collected through an international cleft consortium. We used log-linear regression models to test individual SNPs. For SNPs with a P-value <10(-5) for maternal genotypic effects, we also applied a haplotype-based method, TRIMM, to extract potential information from clusters of correlated SNPs. None of the SNPs were significant at the genome wide level. Our results suggest neither maternal genome nor POO

Integrated mapping, chromosomal sequencing and sequence analysis of Cryptosporidium parvum.

The apicomplexan Cryptosporidium parvum is one of the most prevalent protozoan parasites of humans. We report the physical mapping of the genome of the Iowa isolate, sequencing and analysis of chromosome 6, and approximately 0.9 Mbp of sequence sampled from the remainder of the genome. To construct a robust physical map, we devised a novel and general strategy, enabling accurate placement of clones regardless of clone artefacts. Analysis reveals a compact genome, unusually rich in membrane proteins. As in Plasmodium falciparum, the mean size of the predicted proteins is larger than that in oth

The role of histone methyltransferases in neurocognitive disorders associated with brain size abnormalities.

Brain size is controlled by several factors during neuronal development, including neural progenitor proliferation, neuronal arborization, gliogenesis, cell death, and synaptogenesis. Multiple neurodevelopmental disorders have co-morbid brain size abnormalities, such as microcephaly and macrocephaly. Mutations in histone methyltransferases that modify histone H3 on Lysine 36 and Lysine 4 (H3K36 and H3K4) have been identified in neurodevelopmental disorders involving both microcephaly and macrocephaly. H3K36 and H3K4 methylation are both associated with transcriptional activation and are propos
