One strategy bacteria use to acclimate to changing environmental conditions is modulation of gene expression. Alterations in gene expression are indicative of activation or repression of certain physiological responses. In order to understand which genetic responses are utilized to cope with various environmental conditions by analyzing transcriptomes, obtaining RNA of high quality, yield, and integrity is paramount. Here, we describe an acid phenol-chloroform method employed to extract RNA from laboratory grown cell cultures, as well as cultures inoculated onto complex matrices such as lettuc

BACKGROUND: Short tandem repeats (STRs) are found in many prokaryotic and eukaryotic genomes, and are commonly used as genetic markers, in particular for identity and parental testing in DNA forensics. The unstable expansion of some STRs was associated with various genetic disorders (e.g., the Huntington disease), and thus was used in genetic testing for screening individuals at high risk. Traditional STR analyses were based on the PCR amplification of STR loci followed by gel electrophoresis. With the availability of massive whole genome sequencing data, it becomes practical to mine STR profi

Primary open-angle glaucoma (POAG) is a complex disease with a strong hereditably component. Several genetic variants have recently been associated with POAG, partially due to technological improvements such as next-generation sequencing (NGS). The aim of this study was to genetically analyze patients with POAG to determine the contribution of rare variants and hypomorphic alleles associated with glaucoma as a future method of diagnosis and early treatment. Seventy-two genes potentially associated with adult glaucoma were studied in 61 patients with POAG. Additionally, we sequenced the coding

R-loop is ubiquitous in the mammalian genome and essential for many biological processes. Here, we present a method named RIAN-seq for R-loop detection. RIAN-seq outperforms other current R-loop-mapping methods in resolution, signal-to-noise ratio, and sequencing depth. From cell collection to sequencing library generation, RIAN-seq only requires 5 h and no specialized skills.

INTRODUCTION: Accurate HLA allele identification is essential to ensure graft-recipient compatibility. Advances in next-generation sequencing (NGS), such as those provided by Illumina and Oxford Nanopore Technologies, have improved resolution of HLA-typing.
METHODS AND RESULTS: Here, a novel HLA-C*12 allele with a silent mutation (G to A) was identified in a bone marrow donor homozygous for HLA-C*12. The allele was initially linked to HLA-C*12:03:01 by short-read NGS, but further investigation by long-read sequencing revealed the mutation to be associated with HLA-C*12:02:02. Phasing limitati

Accurate knowledge of phylogenetic relationships and divergence time among plant species composing a regional flora is crucial for understanding the origin of the biodiversity patterns we observe today. Despite advances in phylogenomics, resources available for reconstructing regional phylogenies are still largely incomplete and poorly resolved at the species level. We developed a workflow to assemble a phylogenetic dataset for a regional flora using Angiosperms353 target-enrichment and high-throughput genome sequencing. We sampled tissues from freshly collected plants and herbarium specimens

Salmonella enterica comprises over 2,600 genetically distinct serovars, of which 20 are associated with 70% of human illnesses. In food animal production systems, including poultry, mixed serovars commonly exist. Therefore, culture-based approaches that rely on selecting colonies can underestimate serovar complexity in a sample. Recent advances in molecular deep serotyping methods like CRISPR-SeroSeq provide a high resolution of Salmonella populations in a single sample but are still time-consuming. This project aimed to develop a faster serotyping approach using the Oxford Nanopore Technology

Metagenomic sequencing of clinical samples has significantly enhanced our understanding of microbial communities. However, microbial contamination and host-derived DNA remain a major obstacle to accurate data interpretation. Here, we present a methodology called 'Stop-Check-Go' for detecting and mitigating contaminants in metagenomic datasets obtained from neonatal patient samples (nasal and rectal swabs). This method incorporates laboratory and bioinformatics work combining a prevalence method, coverage estimation and microbiological reports. We compared the 'Stop-Check-Go' decontamination sy

Accurate detection of gene fusions is critical for the diagnosis of bone and soft tissue tumors, yet conventional gene panel testing remains costly and impractical when processing small sample numbers. Here, we present a cost-effective and scalable in-house workflow using a custom capture panel combined with nanopore sequencing and TEQUILA-based probe synthesis. We analyzed 24 sarcoma samples with known gene fusions, comprising frozen and formalin-fixed paraffin-embedded (FFPE) specimens. Expected fusions were detected in all 7 frozen samples and in 16 of 17 FFPE samples. Long-read sequencing

Until recently, performing RNA-sequencing (RNA-seq) at low input often required specialized library preparation kits. The SMARTer® Stranded Total RNA-Seq Kit v3-Pico Input Mammalian workflow offered by Takara Bio is a popular option for generating high-quality libraries from low-input material. Recently, two RNA-seq library preparation kits, the Watchmaker RNA Library Prep Kit with Polaris Depletion by Watchmaker Genomics and the sparQ RNA-Seq HMR Kit by Quantabio, that offer a larger input range became available. These kits may offer a more accessible and affordable workflow for low-input RNA

BACKGROUND: Rapid turnaround time for a third-field resolution deceased donor human leukocyte antigen (HLA) typing is critical to improve organ transplantation outcomes. Third generation DNA sequencing platforms such as Oxford Nanopore (ONT) offer the opportunity to deliver rapid results at single nucleotide level resolution, in particular sequencing data that could be denoised computationally. Here we present a computational pipeline for up-to third-field HLA allele typing following ONT sequencing.
RESULTS: From a R10.3 flow cell batch of 31 samples of known HLA allele types, up to 10,000 ON

BACKGROUND: Mate-pair sequencing detects both balanced and unbalanced structural variants (SVs) and simultaneously informs in relation to both genomic location and orientation of SVs for enhanced variant classification and clinical interpretation, while chromosomal microarray analysis (CMA) only reports deletion/duplication. Herein, we evaluated its diagnostic utility in a prospective back-to-back prenatal comparative study with CMA.
METHODS: From October 2021 to September 2023, 426 fetuses with ultrasound anomalies were prospectively recruited for mate-pair sequencing and CMA in parallel for

BACKGROUND: Next-generation sequencing (NGS) has become an indispensable diagnostic tool across various diseases. However, sequencing and analysis errors remain major barriers to clinical implementation. In cancer diagnostics, detecting low-level somatic variants is particularly challenging due to tumor heterogeneity and contamination from normal cells.
RESULTS: We assess targeted next-generation sequencing (T-NGS) performance using reference-standard DNA mixtures of homozygote hydatidiform mole and heterozygote blood DNA at varying ratios, analyzed by certified NGS providers. Analytical sens

VPS13A disease is a rare, autosomal-recessive, neurodegenerative disorder characterized by involuntary movements, orofacial dystonia, seizures, psychiatric symptoms, and the presence of spiky, deformed red blood cells (acanthocytes). The disease is caused by mutations in the VPS13A gene, which encodes the VPS13A protein (previously known as chorein). This protein is a member of the family of bridge-like lipid transport proteins, involved in bulk lipid transfer between membranes and intracellular vesicle trafficking. We describe the case of a 37-year-old woman with gait instability, semi-flexed

Immunoglobulin gene analysis provides fundamental insight into B cell receptor structure and function. In B cell tumors, it can provide information on the cell of origin and predict clinical outcomes. Its clinical value has been established in the two main types of chronic lymphocytic leukemia, which are distinguished by the expression of unmutated or mutated immunoglobulin heavy chain variable region (IGHV) genes, and is emerging in other B cell tumors. The traditional PCR and Sanger sequencing-based techniques for immunoglobulin gene analysis are labor-intensive and rely on attaining either

While whole-genome sequencing (WGS) using short-read technology has become a standard diagnostic test, this technology has limitations in analyzing certain genomic regions, particularly short tandem repeats (STRs). These repetitive sequences are associated with over 50 diseases, primarily affecting neurological function, including Huntington disease, frontotemporal dementia, and Friedreich's ataxia. We analyzed 2689 cases with movement disorders and dementia-related phenotypes processed at Variantyx in 2023-2024 using a two-tiered approach, with an initial short-read WGS followed by ONT long-r
