Mass-dependent bond vibrational dynamics influence catalysis by HIV-1 protease.

Protein motions that occur on the microsecond to millisecond time scale have been linked to enzymatic rates observed for catalytic turnovers, but not to transition-state barrier crossing. It has been hypothesized that enzyme motions on the femtosecond time scale of bond vibrations play a role in transition state formation. Here, we perturb femtosecond motion by substituting all nonexchangeable carbon, nitrogen, and hydrogen atoms with (13)C, (15)N, and (2)H and observe the catalytic effects in HIV-1 protease. According to the Born-Oppenheimer approximation, isotopic substitution alters vibrati

Novel Insights into Driving Forces of Carbon Burial, Nutrient Heterogeneity, and Pollutant Release Pathways in Urban Lake Sediments.

Characterizing the variation of pollutants in lake sediment and clarifying their release into overlying water are essential for remediating contaminated sediment. In this study, the total carbon in urban lake sediments significantly decreased with increasing depth, indicating a gradual reduction in carbon burial capacity. Initially, carbon and nitrogen were sequestered by the lake sediments, but they gradually diffused into the water or escaped into the atmosphere over time. The C/N ratios and carbon isotope ratios indicated a shift from algae to C4 or crassulacean acid metabolism plants as th

Insights into C-H Activation Reactivity of Fe (IV)O Porphyrinoid Complexes: A Computational Investigation.

This work presents a detailed comparative analysis of C-H activations catalyzed by three different Fe(IV)O porphyrinoid complexes. The study considers the usual heme porphyrin (complex I) as the base compound, porphyrazine (complex II), which is obtained by replacing carbon with nitrogen at the meso position, and phthalocyanine (complex III), which is obtained through the peripheral benzoannulation of porphyrazine. The main focus here is to explore the impact of bridging groups and peripheral functionalization in heme systems on reactivity. Chloride is used as the axial ligand for all complexe

Modulation of respiratory metabolism in response to nutrient changes along a soil chronosequence.

Laboratory studies indicate that plant respiratory efficiency may decrease in response to low nutrient availability due to increased partitioning of electrons to the energy-wasteful alternative oxidase (AOX); however, field confirmation of this hypothesis is lacking. We therefore investigated plant respiratory changes associated with succession and retrogression in soils aged from 10 to 120 000 years along the Franz Josef soil chronosequence, New Zealand. Respiration rates and electron partitioning were determined based on oxygen isotopic fractionation. Leaf structural traits, foliar nutrient

(15)N-Labeled ionic probes for bioanalytical mass spectrometry.

An effective La-complex-based probe ionization method is reported. Novel stable isotopically labeled probes containing the (15)N-labeled 2,6-bis(oxazolin-2-yl)pyridine (pybox) ligand, succinimide-tetramethylpybox (NHS-TMpybox), maleimide-tetramethylpybox (Mal-TMpybox), and 4-(tetramethylpybox)-butyl bromoacetate (BrAc-TMpybox), have been synthesized and their value in analyzing large complex molecules has been studied. The value of the (15)N-labeled pybox-La complex in ionizing various compounds, including bioactive peptides by cold-spray ionization mass spectrometry is emphasized.

Nuclear quadrupole hyperfine structure in HC14N/H14NC and DC15N/D15NC isomerization: a diagnostic tool for characterizing vibrational localization.

Large-amplitude molecular motions which occur during isomerization can cause significant changes in electronic structure. These variations in electronic properties can be used to identify vibrationally-excited eigenstates which are localized along the potential energy surface. This work demonstrates that nuclear quadrupole hyperfine interactions can be used as a diagnostic marker of progress along the isomerization path in both the HC14N/H14NC and DC15N/D15NC chemical systems. Ab initio calculations at the CCSD(T)/cc-pCVQZ level indicate that the hyperfine interaction is extremely sensitive to

The effect of anoxia on PolyP content of Phycomyces blakesleeanus mycelium studied by 31P NMR spectroscopy.

The effect of anoxia and the respiratory chain inhibitors azide and cyanide on the polyphosphate content of Phycomyces was studied by in vivo (31)P NMR spectroscopy. Anoxia was manifested by a decrease of core polyphosphates (PP(i)) and increase of intracellular inorganic phosphate (P(i)) signal. Normalized changes in PP(i)/P(i) ratio between control and nitrogen-purged mycelia suggest that the sensitivity to anoxia differs with growth phases. Azide acts in the same way as anoxia, by decreasing the PP(i)/P(i) ratio, while cyanide causes an increase of the PP(i)/P(i) ratio.

Exposure to environmental radionuclides is associated with altered metabolic and immunity pathways in a wild rodent.

Wildlife inhabiting environments contaminated by radionuclides face putative detrimental effects of exposure to ionizing radiation, with biomarkers such as an increase in DNA damage and/or oxidative stress commonly associated with radiation exposure. To examine the effects of exposure to radiation on gene expression in wildlife, we conducted a de novo RNA sequencing study of liver and spleen tissues from a rodent, the bank vole Myodes glareolus. Bank voles were collected from the Chernobyl Exclusion Zone (CEZ), where animals were exposed to elevated levels of radionuclides, and from uncontamin

1H, 13C and 15N assignment of self-complemented MrkA protein antigen from Klebsiella pneumoniae.

Klebsiella pneumoniae (Kp) poses an escalating threat to public health, particularly given its association with nosocomial infections and its emergence as a leading cause of neonatal sepsis, particularly in low- and middle-income countries (LMICs). Host cell adherence and biofilm formation of Kp is mediated by type 1 and type 3 fimbriae whose major fimbrial subunits are encoded by the fimA and mrkA genes, respectively. In this study, we focus on MrkA subunit, which is a 20 KDa protein whose 3D molecular structure remains elusive. We applied solution NMR to characterize a recombinant version of

Increased plasma gln and Leu Ra and inappropriately low muscle protein synthesis rate in AIDS wasting.

Muscle protein wasting occurs in human immunodeficiency virus (HIV)-infected individuals and is often the initial indication of acquired immunodeficiency syndrome (AIDS). Little is known about the alterations in muscle protein metabolism that occur with HIV infection. Nine subjects with AIDS wasting (CD4 < 200/mm3), chronic stable opportunistic infections (OI), and >/=10% weight loss, fourteen HIV-infected men and one woman (CD4 > 200/mm3) without wasting or OI (asymptomatic), and six HIV-seronegative lean men (control) received a constant intravenous infusion of [1-13C]leucine (Leu) and [2-15

Plant-mediated nitrous oxide emissions.

Plants are increasingly recognized as active contributors to nitrous oxide (N2O) fluxes. However, the physiological and biochemical processes underlying these plant-mediated N2O emissions remain poorly defined. This review synthesizes current understanding of direct N2O production pathways within plants, including chloroplast- and mitochondrial-associated processes involving nitrate and nitrite reductases, as well as cytochrome-mediated reactions under specific conditions. Plant-microbe interactions in the rhizosphere and phyllosphere further influence N2O dynamics. Symbiotic nitrogen-fixing b

Rovibrational dynamics of the quasistructural N2 dimer.

Although the collision-induced absorption spectrum of the nitrogen gas is known in considerable detail, little has been learned experimentally about the structural, dynamical, and rovibrational characteristics of the nitrogen dimer itself. This study explores all these properties of this prototypical van der Waals (vdW) dimer and provides definitive quantum chemical results, mostly with attached conservative uncertainty estimates, particularly for the parent isotopologue, 14N2⋅14N2. The results obtained are based on three analytical representations of the dimer's ground-state potential energy

Increase in productivity enhances CH4 but limits N2O production in a shallow tropical lake experiencing seasonal volume reduction and salinization.

Lakes are hotspots for carbon and nitrogen cycling and a major contributor to the natural fluxes of greenhouse gases [GHGs: methane (CH4), carbon dioxide (CO2), and nitrous oxide (N2O)] to the atmosphere. Lake volume reduction and salinization are major threats to lakes across the globe, and their effect on lake biogeochemistry warrants detailed investigation. Given the majority of the studies addressing this crisis are from the higher latitudes, the response of tropical lakes, and shallow lakes in particular, to changing magnitude of environmental stressors is a major research gap. The presen

Geological evidence of extensive N-fixation by volcanic lightning during very large explosive eruptions.

Most of the nitrogen (N) accessible for life is trapped in dinitrogen (N2), the most stable atmospheric molecule. In order to be metabolized by living organisms, N2 has to be converted into biologically assimilable forms, so-called fixed N. Nowadays, nearly all the N-fixation is achieved through biological and anthropogenic processes. However, in early prebiotic environments of the Earth, N-fixation must have occurred via natural abiotic processes. One of the most invoked processes is electrical discharges, including from thunderstorms and lightning associated with volcanic eruptions. Despite

Labelling fish diets with 15 N -Leucine for monitoring feed consumption and bio-distribution in Atlantic salmon.

Feeding represents 50-70% of the cost of production in salmon farming, higher than any other animal farm. The improvement of this percentage is challenging as the food is thrown into the fish tank, there is no quantification of the amount of food that is consumed by the fish. In consequence, it is difficult to adjust the food composition making it more nutritive or promoting food consumption by fish. In this study, to investigate food consumption, bio-distribution and food residues, leucine containing 15 N (a stable isotope of nitrogen) was used to label the fish food. Atlantic salmon (Salmo s
