Characterization of the genetic and molecular architecture underlying egg production traits in chickens is essential for improving the rate of genetic gain through intensive artificial selection. Here, to explore the dynamic landscape of regulatory effects across egg-laying stages in chickens, we generated 1272 RNA-seq samples of four tissues, i.e., the hypothalamic-pituitary-ovarian axis and liver, and paired whole-genome sequence data from 358 hens. We detected 1008 genes with stage-specific regulatory effects in at least one tissue excluding the pituitary. Out of them, 12.60, 52.78 and 32.8

Long non-coding RNAs (lncRNAs) play a key role in the human brain, and genetic variants regulate their expression. Herein, expression quantitative trait loci of lncRNAs encompassing 10 brain regions from 134 individuals were analyzed, and novel variants influencing lncRNA expression (eSNPs) and respective affected lncRNAs (elncRNAs) were identified. The eSNPs showed proximity to their corresponding elncRNAs, enriched in the non-coding genome, and have a high minor allele frequency. The elncRNAs exhibit a high-level and complex pattern of expression. The genetic regulation is more tissue specif…

Fruit surface cuticular waxes of grape berries are important in stress response and fruit quality. Despite extensive studies on the biosynthesis, regulation, and composition of fruit surface waxes, knowledge of the compositional variation and genetic mechanisms underlying grape berry cuticular wax formation remains limited. This study aimed to characterize grape berry cuticular wax composition and identify contributing genes. The wax composition of two grape cultivars ('Deckrot' and G1-7720) and their progeny shifted from aldehyde to fatty acid accumulation during ripening, while the compositi

BACKGROUND: The pathogenesis of Parkinson's disease (PD) is closely linked to ferroptosis, yet the mechanism by which ferroptosis-related proteins modulate PD risk through genetic variations remains unclear.
METHODS: We performed two-sample Mendelian randomization (MR) analyses using protein quantitative trait loci (pQTLs) from the UKB-PPP and deCODE studies as instrumental variables, combined with PD genome-wide association study (GWAS) data. The inverse variance weighting (IVW) method served as the primary analytical approach to identify PD-associated proteins. To assess the role of ferropt…

BACKGROUND: Local adaptation drives complex traits in domestic animals, but the roles of positive and balancing selection in Chinese indigenous pig breeds remain unclear. We performed whole-genome resequencing of 79 Yangxin pigs and applied positive and balance selection, integrated findings with PigQTLdb and FarmGTEx.
RESULTS: In this study, we detected ~ 98 Mb of the genome under adaptive selection, mainly involving non-coding variants. Positive selection signals were concentrated in regulatory regions affected to muscle traits, whereas balancing selection was enriched at loci associated wi

BACKGROUND: Type 1 diabetes mellitus (T1DM) frequently leads to severe complications, which can result in patient mortality or disability, imposing significant economic and psychological burdens on both individuals and society. In recent years, the incidence and prevalence of T1DM have been steadily increasing. However, the pathogenesis of the disease remains not fully understood; preventive measures are still lacking, and current treatments do not address the underlying causes. Mendelian randomization (MR) has recently gained widespread application in the identification of novel therapeutic t

Parkinson's disease (PD) is a prevalent neurodegenerative disorder. Currently available drugs for PD, can only relieve the symptoms of PD, but cannot prevent the progression of the disease and have serious side effects. Other new druggable therapeutic targets for PD are needed. First, six GEO datasets with transcriptomic data from the substantia nigra (SN) region of the brain were downloaded to find dysregulated druggable genes in PD. Then, Mendelian randomization (MR) and summary statistics-based MR (SMR) analysis were conducted using eQTL data from both brain tissue and blood to investigate

Optimizing feed efficiency through the feed conversion ratio (FCR) is paramount for economic viability and sustainability. In this study, we integrated RNA-seq, ATAC-seq, and genome-wide association study (GWAS) data to investigate key functional variants associated with feed efficiency in pigs. Identification of differentially expressed genes in the duodenal and muscle tissues of low- and high-FCR pigs revealed that pathways related to digestion of dietary carbohydrate are responsible for differences in feed efficiency between individuals. Differential open chromatin regions identified by ATA

In both statistical genetics and phylogenetics, a major goal is to identify correlations between genetic loci or other aspects of the phenotype or environment and a focal trait. In these 2 fields, there are sophisticated but disparate statistical traditions aimed at these tasks. The disconnect between their respective approaches is becoming untenable as questions in medicine, conservation biology, and evolutionary biology increasingly rely on integrating data from within and among species, and once-clear conceptual divisions are becoming increasingly blurred. To help bridge this divide, we lay

BACKGROUND: Productive life (PL) of a cow is the time the cow remains in the milking herd from first calving to exit from the herd due to culling or death and is an important economic trait in U.S. Holstein cattle. The large samples of Holstein genomic evaluation data that have become available recently provided unprecedented statistical power to identify genetic factors affecting PL in Holstein cows using the approach of genome-wide association study (GWAS).
METHODS: The GWAS analysis used 1,103,641 Holstein cows with phenotypic observations on PL and genotypes of 75,282 single nucleotide po

Alveolar echinococcosis is a zoonosis caused by the larval stage of Echinococcus multilocularis. In previous studies, QTL analysis using C57BL/6 N (B6) and DBA/2 (D2) which differ in susceptibility suggested the presence of genes on chromosome 1 that control protoscolex development. In this study, we constructed several congenic mice with different chromosome 1 regions substituted to confirm the presence of responsible genes and to narrow down the regions where the responsible genes exist. Five lines of third-generation congenic strain were constructed and infection experiments were conducted.

BACKGROUND: Blood plasma proteins play an important role in immune defense against pathogens, including cytokine signaling, the complement system, and the acute-phase response. Recent large-scale studies have reported genetic (i.e., protein quantitative trait loci, pQTLs) and non-genetic factors, such as age and sex, as major determinants to inter-individual variability in immune response variation. However, the contribution of blood-cell composition to plasma protein heterogeneity has not been fully characterized and may act as a mediating factor in association studies.
METHODS: Here, we eva…
