Epigenetics and bone diseases.

Owing to the development of new technologies, the epigenome, a second dimensional method for genome analysis has emerged. Epigenetic mechanisms, including DNA methylation, histone modifications and noncoding RNAs, regulate gene expression without changing the genetic sequence. These epigenetic mechanisms normally modulate gene expression, trans-generational effects and inherited expression states in various biological processes. Abnormal epigenetic patterns typically cause pathological conditions, including cancers, age-related diseases, and specific cartilage and bone diseases. Facing the rap

Non-coding RNA regulation of T cell biology: Implications for age-associated cardiovascular diseases.

Prevalence of age-associated cardiovascular diseases (CVD) has dramatically increased as a result of improvements in life expectancy. Chronic inflammation is a shared pathophysiological feature of age-associated CVDs, indicating a role for the immune system in the onset and development of CVDs. Indeed, ageing elicits profound changes in both the cardiovascular and immune system, especially in the T cell compartment. Although such changes have been well described at the cellular level, the molecular mechanisms underlying immune-mediated cardiovascular ageing remain largely unexplored. Non-codin

Alcoholic precipitation of small non-coding RNAs.

Alcoholic precipitation is a critical step to recover RNA of high purity. This chapter describes the principles of alcoholic precipitation as well as a standard, basic protocol with key advices to observe, but numerous variations on the theme are discussed. Indeed, several important parameters, such as the choice of salt, alcohol, or carrier, have to be considered to improve the efficiency of precipitation and the yield of RNA recovery.

Type and level of RMRP functional impairment predicts phenotype in the cartilage hair hypoplasia-anauxetic dysplasia spectrum.

Mutations in the RMRP gene lead to a wide spectrum of autosomal recessive skeletal dysplasias, ranging from the milder phenotypes metaphyseal dysplasia without hypotrichosis and cartilage hair hypoplasia (CHH) to the severe anauxetic dysplasia (AD). This clinical spectrum includes different degrees of short stature, hair hypoplasia, defective erythrogenesis, and immunodeficiency. The RMRP gene encodes the untranslated RNA component of the mitochondrial RNA-processing ribonuclease, RNase MRP. We recently demonstrated that mutations may affect both messenger RNA (mRNA) and ribosomal RNA (rRNA) c

Western equine encephalitis virus is a recombinant virus.

The alphaviruses are a group of 26 mosquito-borne viruses that cause a variety of human diseases. Many of the New World alphaviruses cause encephalitis, whereas the Old World viruses more typically cause fever, rash, and arthralgia. The genome is a single-stranded nonsegmented RNA molecule of + polarity; it is about 11,700 nucleotides in length. Several alphavirus genomes have been sequenced in whole or in part, and these sequences demonstrate that alpha-viruses have descended from a common ancestor by divergent evolution. We have now obtained the sequence of the 3'-terminal 4288 nucleotides o

Interplay between coronavirus, a cytoplasmic RNA virus, and nonsense-mediated mRNA decay pathway.

Coronaviruses (CoVs), including severe acute respiratory syndrome CoV and Middle East respiratory syndrome CoV, are enveloped RNA viruses that carry a large positive-sense single-stranded RNA genome and cause a variety of diseases in humans and domestic animals. Very little is known about the host pathways that regulate the stability of CoV mRNAs, which carry some unusual features. Nonsense-mediated decay (NMD) is a eukaryotic RNA surveillance pathway that detects mRNAs harboring aberrant features and targets them for degradation. Although CoV mRNAs are of cytoplasmic origin, the presence of s

Novel Strategy to Control Transgene Expression Mediated by a Sendai Virus-Based Vector Using a Nonstructural C Protein and Endogenous MicroRNAs.

Tissue-specific control of gene expression is an invaluable tool for studying various biological processes and medical applications. Efficient regulatory systems have been utilized to control transgene expression in various types of DNA viral or integrating viral vectors. However, existing regulatory systems are difficult to transfer into negative-strand RNA virus vector platforms because of significant differences in their transcriptional machineries. In this study, we developed a novel strategy for regulating transgene expression mediated by a cytoplasmic RNA vector based on a replication-de

[Keywords for study of pathological conditions of neurodegenerative diseases].

Molecular genetic analyses revealed that most neurodegenerative diseases including Alzheimer's disease, Parkinson's disease, amyotrophic lateral sclerosis (ALS), and the polyglutamine diseases share a common molecular pathogenesis, namely protein misfolding and aggregation in the brain. Recently, prion-like transmission of these protein aggregates between cells has been suggested to contribute to the spread of neuropathology. To cope with protein aggregation, organisms have protein quality control systems, consisting of molecular chaperones and protein degradation, and therefore, an imbalance

Essential role of cyclization sequences in flavivirus RNA replication.

A possible role in RNA replication for interactions between conserved complementary (cyclization) sequences in the 5'- and 3'-terminal regions of Flavivirus RNA was previously suggested but never tested in vivo. Using the M-fold program for RNA secondary-structure predictions, we examined for the first time the base-pairing interactions between the covalently linked 5' genomic region (first ~160 nucleotides) and the 3' untranslated region (last ~115 nucleotides) for a range of mosquito-borne Flavivirus species. Base-pairing occurred as predicted for the previously proposed conserved cyclizatio

Type II Alveolar Epithelial Cells Promote Sepsis-Induced Immunosuppression in Alveolar Macrophages via Exosomal lncRNA Rmrp Release.

Secondary pneumonia, a common complication of sepsis-induced immunosuppression (SII), is closely linked to alveolar macrophage (AM) dysfunction primarily due to impaired glycolytic activity. However, the underlying molecular mechanisms remain unclear. In this study, it is found that exosomal RNA component of the mitochondrial RNA processing endoribonuclease (Rmrp), derived from type II alveolar epithelial cells (AEC-IIs), drives glycolytic defects and immune tolerance in AMs following cecal ligation and puncture (CLP) sepsis. Targeted depletion of Rmrp in either AEC-IIs or AMs alleviated SII a

Mechanism of hcnA mRNA recognition in the Gac/Rsm signal transduction pathway of Pseudomonas fluorescens.

In the plant-beneficial bacterium Pseudomonas fluorescens CHA0, the expression of antifungal exoproducts is controlled by the GacS/GacA two-component system. Two RNA binding proteins (RsmA, RsmE) ensure effective translational repression of exoproduct mRNAs. At high cell population densities, GacA induces three small RNAs (RsmX, RsmY, RsmZ) which sequester both RsmA and RsmE, thereby relieving translational repression. Here we systematically analyse the features that allow the RNA binding proteins to interact strongly with the 5' untranslated leader mRNA of the P. fluorescens hcnA gene (encodi

Small regulatory RNAs from low-GC Gram-positive bacteria.

Small regulatory RNAs (sRNAs) that act by base-pairing were first discovered in so-called accessory DNA elements--plasmids, phages, and transposons--where they control replication, maintenance, and transposition. Since 2001, a huge body of work has been performed to predict and identify sRNAs in a multitude of bacterial genomes. The majority of chromosome-encoded sRNAs have been investigated in E. coli and other Gram-negative bacteria. However, during the past five years an increasing number of sRNAs were found in Gram-positive bacteria. Here, we outline our current knowledge on chromosome-enc

Hepatitis e: molecular virology and pathogenesis.

Hepatitis E virus is a single, positive-sense, capped and poly A tailed RNA virus classified under the family Hepeviridae. Enteric transmission, acute self-limiting hepatitis, frequent epidemic and sporadic occurrence, high mortality in affected pregnants are hallmarks of hepatitis E infection. Lack of an efficient culture system and resulting reductionist approaches for the study of replication and pathogenesis of HEV made it to be a less understood agent. Early studies on animal models, sub-genomic expression of open reading frames (ORF) and infectious cDNA clones have helped in elucidating

RNA activation in ticks.

RNA activation (RNAa) is a burgeoning area of research in which double-stranded RNAs (dsRNAs) or small activating RNAs mediate the upregulation of specific genes by targeting the promoter sequence and/or AU-rich elements in the 3'- untranslated region (3'-UTR) of mRNA molecules. So far, studies on the phenomenon have been limited to mammals, plants, bacteria, Caenorhabditis elegans, and recently, Aedes aegypti. However, it is yet to be applied in other arthropods, including ticks, despite the ubiquitous presence of argonaute 2 protein, which is an indispensable requirement for the formation of

RNA secondary structure in the coding region of dengue virus type 2 directs translation start codon selection and is required for viral replication.

Dengue virus is a positive-strand RNA virus and a member of the genus Flavivirus, which includes West Nile, yellow fever, and tick-borne encephalitis viruses. Flavivirus genomes are translated as a single polyprotein that is subsequently cleaved into 10 proteins, the first of which is the viral capsid (C) protein. Dengue virus type 2 (DENV2) and other mosquito-borne flaviviruses initiate translation of C from a start codon in a suboptimal context and have multiple in-frame AUGs downstream. Here, we show that an RNA hairpin structure in the capsid coding region (cHP) directs translation start s

Unraveling the role of non-coding RNAs in Parkinson's disease: Molecular mechanisms and therapeutic insights.

Parkinson disease (PD) is a progressive neurodegenerative disorder characterized by the selective loss of dopaminergic neurons in the substantia nigra pars compacta and pathological accumulation of α-synuclein in Lewy bodies. In this process, a set of non-coding RNAs including miRNAs, lncRNAs, and circRNAs form key regulatory layers in the pathogenesis of the disease and directly affect α-synuclein homeostasis, mitochondrial function, oxidative stress, neuroinflammation, autophagy, and proteostasis. Dysregulation of miRNAs targets neurosensitive pathways; miR-7 and miR-153 inhibit SNCA transla

Five Conserved microRNAs Dominate the Small-RNA Pool of Three Arid-Zone Camel-Forage Plants: De Novo Repertoires and a Species-Matched Test of Cross-Kingdom Targeting in the Dromedary.

Background: Camel husbandry underpins food security in drylands, and dromedary (Camelus dromedarius) milk is valued as a functional food whose composition is thought to be shaped by the desert forage that camels browse. Dietary plant microRNAs (miRNAs) have been proposed as one molecular route linking diet to mammalian physiology, and two interactions are widely cited from experimental reports: rice miR168a repressing LDLRAP1 and plant miR159 repressing TCF7. The hypothesis remains contested, however, and it has not been tested for camel forage against camel transcripts. Methods: We generated

Impaired glycoRNA biogenesis in metabolic-dysfunction associated steatotic liver disease.

BACKGROUND & AIMS: Glycosylated proteins and lipids regulate multiple cellular processes and play key roles in organ damage and regeneration. Recently, glycosylated non-coding small RNAs (glycoRNA) have been identified, however, their expression in the liver and their involvement in hepatic pathology has not yet been reported. METHODS: We detected the presence of glycoRNAs by northern blot and an imaging approach called sialic acid aptamer and RNA in situ hybridization-mediated proximity ligation assay that enables direct visualization of glycoRNAs. Restoration of key mediators of glycoRNA bi

Epigenetic Modulation of Immunity: Mechanisms, Implications, and Emerging Therapeutic Horizons; a Step Toward Epigenetics to Precision.

Epigenetic regulation plays a central role in immune cell development, specialization, and memory formation by dynamically modifying DNA, histones, and RNA. These processes enable adaptation to environmental cues, precise pathogen responses, and maintenance of immune tolerance, while their disruption contributes to autoimmune, inflammatory, and cancer pathogenesis. DNA methylation, histone modifications, and noncoding RNA regulation shape the lineage and activation states of T cells, B cells, macrophages, and natural killer (NK) cells, with specific alterations linked to diseases, such as syst

Small and Large Extracellular Vesicles From Human Preovulatory Follicular Fluid Display Distinct ncRNA Cargo Profiles and Differential Effects on KGN Granulosa Cells.

Follicular fluid extracellular vesicles (FF EVs) facilitate communication between oocytes and somatic cells within the ovarian follicle, playing a pivotal role in follicular development. This study highlights the molecular and functional distinctions between small (SEV) and large (LEV) FF EV subpopulations, revealing their specialised regulatory roles in granulosa cell (GC) biology and their consequential impact on ovarian function. Single-EV profiling uncovered distinct tetraspanin distributions, with LEVs containing a lower proportion of CD9/CD63/CD81-positive particles compared to SEVs. Flu
