Mechanistic insights into HAGLROS-mediated therapy resistance in ovarian cancer.

Ovarian cancer is a deadly gynecological malignancy, often detected late with frequent recurrence and treatment resistance. Non-coding RNAs, particularly long non-coding RNAs (lncRNAs), are now recognized as crucial regulators of cancer pathogenesis. This review synthesizes current literature to elucidate the molecular and functional roles of the lncRNA HAGLROS in ovarian cancer, focusing on its interactions within competing endogenous RNA (ceRNA) networks. HAGLROS, located at 2q31.1, is an oncogenic lncRNA that promotes ovarian cancer progression. It drives enhanced cell proliferation, metast

Proteomic profiling of the Pseudomonas aeruginosa stringent response highlights global adaptive responses during stationary phase.

UNLABELLED: Pseudomonas aeruginosa (P.a) is a clinically important opportunistic pathogen capable of adapting and surviving a wide range of environments and stress conditions. A central regulator of this adaptability is the stringent response, mediated by the alarmones (p)ppGpp. Activation of the stringent response triggers a global physiological shift away from active metabolism toward stress management and cellular quiescence, a key transition to stationary phase. To date, few studies have investigated the protein-level processes under stringent response control. In this study, we performed

N6-methyladenosine modification and metabolic reprogramming of digestive system malignancies.

N6-methyladenosine (m6A) is a eukaryotic post-transcriptional modification involved in cell growth and developmental processes, including RNA transcription, alternative splicing, degradation, and translation. It is also involved in the development of various cancers. Metabolic reprogramming enables cancer cells to obtain nutrition from the tumor microenvironment, which is a hallmark of cancer. Numerous studies have shown that m6A modification induces metabolic reprogramming in cancer by regulating the expression of metabolic core genes or activation of metabolic signaling pathways. Digestive s

RNA regulatory landscapes in fleshy fruits: From regulation mechanisms to quality design.

Fruit quality is a complex trait shaped by developmental programs, metabolic networks, and environmental responses; yet, the RNA-level regulatory processes that determine functional outputs remain insufficiently integrated and underexplored. In this review, we provide an integrated overview of RNA-mediated regulatory mechanisms underlying fleshy fruit quality formation, focusing on five major layers, including RNA modification, organellar RNA editing, alternative splicing, long non-coding RNAs, microRNAs, and their crosstalk. We summarize their molecular modes of action and discuss how these r

Dissecting psa Locus Regulation in Yersinia pestis.

The pH 6 antigen (PsaA) of Yersinia pestis is a virulence factor that is expressed in response to high temperature (37°C) and low pH (6.0). Previous studies have implicated the PsaE and PsaF regulators in the temperature- and pH-dependent regulation of psaA. Here, we show that PsaE levels are themselves controlled by pH and temperature, explaining the regulation of psaA. We identify hundreds of binding sites for PsaE across the Y. pestis genome, with the majority of binding sites located in intergenic regions bound by the nucleoid-associated protein H-NS. However, we detect direct regulation o

SYNCRIP drives ferroptosis resistance and metabolic activation via SIRT1 and HK2 in glioblastoma.

Synaptotagmin-binding cytoplasmic RNA-interacting protein (SYNCRIP) is an RNA-binding protein (RBP) implicated in the pathogenesis of various cancers through involvement in regulating multiple cellular processes. Notably, this study identified that SYNCRIP expression is significantly elevated in glioblastoma (GBM) and is associated with poor prognosis and tumor progression. Mechanistically, SYNCRIP upregulates SIRT1 expression at both the transcriptional and post-transcriptional levels by stabilizing SIRT1 mRNA. Meanwhile, loss of SYNCRIP leads to reduced SIRT1 expression, accumulation of reac

Primary respiratory chain disease causes tissue-specific dysregulation of the global transcriptome and nutrient-sensing signaling network.

Primary mitochondrial respiratory chain (RC) diseases are heterogeneous in etiology and manifestations but collectively impair cellular energy metabolism. Mechanism(s) by which RC dysfunction causes global cellular sequelae are poorly understood. To identify a common cellular response to RC disease, integrated gene, pathway, and systems biology analyses were performed in human primary RC disease skeletal muscle and fibroblast transcriptomes. Significant changes were evident in muscle across diverse RC complex and genetic etiologies that were consistent with prior reports in other primary RC di

Transcriptional down-regulation of N-myc expression during B-cell development.

We have used nuclear run-on and DNase I sensitivity analyses to study the activity of the N-myc genes in cell lines that represent different stages of B-cell development. Both transformed pre-B-cell lines and a nontransformed pre-B-cell clone transcribe the N- and c-myc genes at substantial levels; in the nontransformed clone, transcription of these genes is regulated by the pre-B-cell growth factor interleukin-7. In contrast, transformed cell lines that represent the more mature stages of the B-cell pathway and mitogen-stimulated normal splenic B lymphocytes express the c-myc gene but do not

YY1 regulates vascular resistance and blood pressure dynamics through epigenetic control of m6A RNA modifications in vascular smooth muscle cells.

AIMS: Recent genome-wide association study analysis has identified YY1 as a novel locus associated with blood pressure traits; however, whether YY1 directly controls vasoreactivity remains unknown. The principal function of vascular smooth muscle cells (VSMCs) is to contract, which is essential for regulating vascular tone, blood flow, and blood pressure. We hypothesized that YY1, a transcription factor, facilitates vascular function by epigenetically regulating gene expression in VSMCs. METHODS AND RESULTS: The effects of VSMC-specific YY1 loss were studied in mice. Lineage tracing, calcium

Long non-coding RNAs in bone metastasis: progresses and perspectives as potential diagnostic and prognostic biomarkers.

In a precision medicine perspective, among the biomarkers potentially useful for early diagnosis of cancers, as well as to define their prognosis and eventually to identify novel and more effective therapeutic targets, there are the long non-coding RNAs (lncRNAs). The term lncRNA identifies a class of non-coding RNA molecules involved in the regulation of gene expression that intervene at the transcriptional, post-transcriptional, and epigenetic level. Metastasis is a natural evolution of some malignant tumours, frequently encountered in patients with advanced cancers. Onset and development of

Free Circulating miRNAs Measurement in Clinical Settings: The Still Unsolved Issue of the Normalization.

Circulating molecules that are released into the circulation in response to specific stimuli are considered potential biomarkers for physiological or pathological processes. Their effective usefulness as biomarkers resides in their stability and high availability in all the biological fluids, combined with the limited invasiveness of intervention. Among the circulating molecules, miRNAs represent a novel class of biomarkers as they possess all the required characteristics such as sensitivity, predictivity, specificity, robustness, translatability, and noninvasiveness. miRNAs are small non-codi

Long non-coding RNAs at the crossroads of inflammation, cancer and angiogenesis: Molecular mechanisms and their potential as therapeutic targets.

Long non-coding RNAs (lncRNAs), a broad class of non-protein-coding RNAs, are characterized as new regulators of gene expression at the epigenetic, transcriptional, and post-transcriptional level. Thus, lncRNAs are involved in the regulation of physiological processes and the development of human diseases and cancer by modulating proinflammatory, oncogenic and proangiogenic pathways. Inflammation, cancer and angiogenesis are interlinked through a network of signals and pathways that reinforces itself through feedback loops. Inflammation triggers vessel formation to transfer immune cells and nu

Human long non-coding RNAs acquired from bacteria via horizontal gene transfer promote gallbladder cancer.

BACKGROUND: Gallbladder cancer, the most common malignancy of the bile duct, has a poorly understood etiopathogenesis. Non-coding RNAs are implicated in various cancers, but their role in gallbladder carcinogenesis remains unclear. METHODS: Transcriptomic data from gallbladder cancer patients were analyzed to identify differentially expressed long non-coding RNAs (lncRNAs). These data underwent cross-species phylogenetic analysis and BLAST comparison with bacterial and ancient human genomes, including Homo heidelbergensis and Homo neanderthalensis. Pathway analysis, gene-gene interactions, an

Transcriptomopathies of pre- and post-symptomatic frontotemporal dementia-like mice with TDP-43 depletion in forebrain neurons.

TAR DNA-binding protein (TDP-43) is a ubiquitously expressed nuclear protein, which participates in a number of cellular processes and has been identified as the major pathological factor in amyotrophic lateral sclerosis (ALS) and frontotemporal lobar degeneration (FTLD). Here we constructed a conditional TDP-43 mouse with depletion of TDP-43 in the mouse forebrain and find that the mice exhibit a whole spectrum of age-dependent frontotemporal dementia-like behaviour abnormalities including perturbation of social behaviour, development of dementia-like behaviour, changes of activities of daily

Single-Nucleus Transcriptomics Identifies Microglial Interferon Regulatory Factor 5 as a Regulator of Neuroinflammation During Heart Failure Progression After Myocardial Infarction in Rats.

BACKGROUND: The paraventricular nucleus (PVN) of the hypothalamus is a key autonomic and cardiovascular regulatory center that contributes to neuroinflammation-driven sympathetic excitation in heart failure. To define the cellular and transcriptional mechanisms underlying inflammatory signaling during heart failure progression, we performed single-nucleus RNA sequencing of the PVN in rats 2 weeks after myocardial infarction (MI). METHODS: PVN tissues were collected 2 weeks post MI for single-nucleus RNA sequencing analysis. Sequencing data were processed through alignment, dimensionality redu

Adenovirus-mediated ubiquitination alters protein-RNA binding and aids viral RNA processing.

Viruses promote infection by hijacking the ubiquitin machinery of the host to counteract or redirect cellular processes. Adenovirus encodes two early proteins, E1B55K and E4orf6, that together co-opt a cellular ubiquitin ligase complex to overcome host defences and promote virus production. Adenovirus mutants lacking E1B55K or E4orf6 display defects in viral RNA processing and protein production, but previously identified substrates of the redirected ligase do not explain these phenotypes. Here, we used a quantitative proteomics approach to identify substrates of E1B55K/E4orf6-mediated ubiquit

Impairment of mitochondrial tRNAIle processing by a novel mutation associated with chronic progressive external ophthalmoplegia.

We report a sporadic case of chronic progressive external ophthalmoplegia associated with ragged red fibers. The patient presented with enlarged mitochondria with deranged internal architecture and crystalline inclusions. Biochemical studies showed reduced activities of complex I, III and IV in skeletal muscle. Molecular genetic analysis of all mitochondrial tRNAs revealed a G to A transition at nt 4308; the G is a highly conserved nucleotide that participates in a GC base-pair in the T-stem of mammalian mitochondrial tRNA(Ile). The mutation was detected at a high level (approx. 50%) in muscle

Divergent early host transcriptional responses to H5N8 highly pathogenic avian influenza virus in chickens and ducks.

Highly pathogenic avian influenza viruses (HPAIVs) of the H5N8 subtype have caused severe outbreaks in poultry and wild birds worldwide. Disease outcome differs markedly between avian species: chickens typically develop acute infection with high mortality, whereas ducks often exhibit milder or delayed disease. The molecular basis underlying these species-specific differences in early host responses remains incompletely understood. To characterize early transcriptional responses to HPAIV infection, RNA sequencing (RNA-seq) was performed on lung tissues from chickens and ducks experimentally inf

Genome-Wide Identification of Pentatricopeptide Repeat (PPR) Gene Family and Multi-Omics Analysis Provide New Insights Into the Albinism Mechanism of Kandelia obovata Propagule Leaves.

Pentatricopeptide repeat (PPR) gene family constitutes one of the largest gene families in plants, which mainly participate in RNA editing and RNA splicing of organellar RNAs, thereby affecting the organellar development. Recently, some evidence elucidated the important roles of PPR proteins in the albino process of plant leaves. However, the functions of PPR genes in the woody mangrove species have not been investigated. In this study, using a typical true mangrove Kandelia obovata, we systematically identified 298 PPR genes and characterized their general features and physicochemical propert

Characterization of lncRNA functioning in ovine conceptuses and endometria during the peri-implantation period.

In ruminants, RNA-sequence analyses have revealed many characteristics of transcripts expressed in conceptuses (embryo and extraembryonic membrane) during peri-implantation periods; however, lncRNA profiles are yet characterized. In this study, we aimed to characterize the lncRNA expression profile in conceptuses during peri-implantation periods in sheep. We analyzed the RNA-sequence data of ovine conceptuses and endometria obtained from pregnant animals on days 15, 17, 19 and 21 (day 0 = day of estrus, n = 3 or 4/day). We predicted the protein coding ability of the assembled transcripts to id
