Despite the end of the global health emergency, COVID-19 and its etiological agent, SARS-CoV-2, remain topics of high scientific and public health relevance due to the continued circulation of the virus, the emergence of new variants, and the persistent risk of outbreaks. RT-qPCR is the gold standard procedure for SARS-CoV-2 detection, but its reliability depends on preserving viral RNA and the human Ribonuclease P (RNase P; internal control) target during sample storage and transport. This study aimed to evaluate the effect of different preservation conditions on nucleic acid stability for SA

As a promising drug target, RNA-dependent RNA polymerase (RdRp) has attracted much attention recently due to its notable conserved active site, especially in the context of COVID-19 spreading. To inhibit the function of RdRp, a nucleotide analogue is a common choice for acting as a chain terminator or RNA corruptor. Although some nucleotide analogues have shown the ability to terminate the extension of a nascent strand of SARS-CoV-2, most of them are likely to be excised due to the proofreading of SARS-CoV-2 nsp14/nsp10. A previous experimental study found that introducing sulfur modification

The dynamic and reversible N6-methyladenosine (m6A) RNA modification has emerged as a pivotal layer of epitranscriptomic regulation in cancer, governing RNA metabolism and function. Concurrently, deubiquitylating enzymes (DUBs), key components of the post-translational modifications (PTMs) system, orchestrate protein stability and signaling pathways crucial for tumorigenesis. Recent evidence reveals extensive and intricate crosstalk between these two regulatory systems, forming a complex network that can influence cancer progression. This review systematically explores the bidirectional interp

Flavivirus subgenomic RNAs (sfRNAs) antagonise antiviral defences, yet how sfRNAs are organized and maintained in cells remains poorly understood. Here we identify ubiquitin C-terminal hydrolase L3 (UCHL3) as a post-translational regulator of flavivirus sfRNA stability and function. Using activity-based protein profiling during ZIKV and DENV infections, we discovered that UCHL3 is activated upon flavivirus infection. CRISPR-Cas9 knockout of UCHL3 significantly impaired viral replication and reduced viral protein expression across multiple cell models; reconstitution with wild-type UCHL3 rescue…

Several biologically important examples of posttranscriptionally regulated genes have recently been described (T. Gerster, D. Picard, and W. Schaffner, Cell 45:45-52, 1986; R. Reeves, T.S. Elton, M.S. Nissen, D. Lehn, and K.R. Johnson, Proc. Natl. Acad. Sci. USA 84:6531-6535, 1987; H.A. Young, L. Varesio, and P. Hwu, Mol. Cell. Biol. 6:2253-2256, 1986). Little is known, however, regarding sequences that mediate posttranscriptional RNA stability. Characterization in our laboratory of a mutant murine B lymphoma, M12.C3, revealed a posttranscriptional defect affecting the synthesis of a major his…

Poikiloderma with neutropenia is a genetic disorder characterized by skin abnormalities, nail dystrophy, bone anomalies, and neutropenia. USB1 encodes a phosphodiesterase essential for processing spliceosomal U6 RNA and some microRNAs, regulating their stability. This study describes a heterozygous de novo USB1 variant (p.P44L) identified in a patient with recurrent infections, hypogammaglobulinemia, and low neutrophil counts. Unlike previously reported mutations, p.P44L affects a conserved proline in the N-terminal domain, predicted to be critical for protein interactions and stability. Funct

Barbituric acid is believed to be a proto-RNA nucleobase that was used for biological information transfer on prebiotic earth before DNA and RNA in their present forms evolved. Nucleobases have various tautomeric forms and the relative stability of these forms is critical to their biological function. It has been shown that barbituric acid has a tri-keto form in the gas phase and an enol form in the solid state. However, its dominant tautomeric form in aqueous medium that is most relevant for biology has been investigated only to a limited extent and the findings are inconclusive. We have used

Circular RNA is a therapeutically promising RNA modality with superior stability and extended protein expression relative to linear RNA. While delivery systems for linear RNA have received much attention, less effort has been directed toward the delivery of circular RNA, whose closed topology and physicochemical properties differ from those of linear RNAs. Here, we disclose a class of ionizable lipids that enable efficient in vitro and in vivo delivery of circular RNA. These ionizable lipids are step-economically accessible, allowing facile assessment of their structure-delivery relationships.

Pseudouridine (Ψ) is a post-transcriptional modifier of RNA, often referred to as the 'fifth nucleotide' owing to its regulatory role in various biological functions as well as because of its significant involvement in the pathogenesis of human cancer. In recent years, research has revealed various Ψ modifications in different RNA types, including messenger RNA, transfer RNA, ribosomal RNA, small nuclear RNA, and long noncoding RNA. Pseudouridylation can significantly alter RNA structure and thermodynamic stability, as the Ψ-adenine (A) base pair is more stable than the typical uridine (U)-A b

RNA viruses have evolved elaborate strategies to protect their genomes, including 5' capping. However, until now no RNA 5' cap has been identified for hepatitis C virus1,2 (HCV), which causes chronic infection, liver cirrhosis and cancer3. Here we demonstrate that the cellular metabolite flavin adenine dinucleotide (FAD) is used as a non-canonical initiating nucleotide by the viral RNA-dependent RNA polymerase, resulting in a 5'-FAD cap on the HCV RNA. The HCV FAD-capping frequency is around 75%, which is the highest observed for any RNA metabolite cap across all kingdoms of life4-8. FAD cappi

RNA helicases are RNA-binding enzymes that remodel RNA structures and ribonucleoprotein complexes through regulated conformational changes. Their RecA-like catalytic cores cooperate with auxiliary domains, many of which contain flexible or partially disordered regions whose rearrangements are difficult to characterize using static structural methods. Hydrogen-deuterium exchange mass spectrometry (HDX-MS) overcomes this limitation by examining protein conformation in solution, providing peptide-resolved information on local stability, dynamics, and ligand-dependent structural changes. In this c

Neisseria meningitidis causes bacterial meningitis and septicemia. It evades the host complement system by upregulating expression of immune evasion factors in response to changes in temperature. RNA thermometers within mRNAs control expression of bacterial immune evasion factors, including CssA, in the 5'-untranslated region of the operon for capsule biosynthesis. We dissect the molecular mechanisms of thermoregulation and report the structure of the CssA thermometer. We show that the RNA thermometer acts as a rheostat, whose stability is optimized to respond in a small temperature range arou

Triple-negative breast cancer (TNBC), characterized by the absence of effective therapeutic targets, remains a major clinical challenge with … t degradation. This phosphorylation-dependent stabilization, in turn, enabled PCBP2 to promote the mRNA stability of pro-oncogenic genes, including TNC, SOX5, and ITGB3, thereby driving TNBC progression. Collectively, these findings not only reveal PCBP2 as a critical downstream effector of eEF2K, but also highlight the eEF2K-PCBP2 signaling axis as a promising …

Post-transcriptional factors importantly contribute to the rapid and coordinated expression of the multiple genes required for the adaptation of living organisms to environmental stresses. In the model eukaryote Saccharomyces cerevisiae, a conserved mRNA-binding protein, known as Cth2, modulates the metabolic response to iron deficiency. Cth2 is a tandem zinc-finger (TZF)-containing protein that co-transcriptionally binds to adenine/uracil-rich elements (ARE) present in the 3'-untranslated region of iron-related mRNAs to promote their turnover. The nuclear binding of Cth2 to mRNAs via its TZFs
