NUP35 drives the Warburg effect and malignant progression in glioblastoma by regulating GCKR stability and HK2 activation.

BACKGROUND: The Warburg effect drives glioblastoma (GBM) progression, but its upstream regulators remain unclear. This study investigated the role and mechanism of nucleoporin 35 (NUP35) in GBM glycolytic reprogramming. METHODS: Public datasets, including The Cancer Genome Atlas (TCGA) and the Genotype-Tissue Expression (GTEx) database, were analyzed to identify glycolysis-related genes in GBM. Functional enrichment and protein-protein interaction analyses were performed. NUP35 gain- and loss-of-function models were used to assess glycolysis, HK2 activity, lactate production, apoptosis, invas

Facilitation of Autophagosome-Lysosome Fusion by LAPTM4A: A Novel Strategy for Attenuating Myocardial Ischemia-Reperfusion Injury.

BACKGROUND: Myocardial ischemia-reperfusion (MIR) injury compromises therapeutic effects of revascularization and leads to functional impairment and exacerbation of structural damage in the heart. Limiting the damage caused by MIR is crucial but is still an unmet clinical need because of the complexity of the underlying mechanisms. Increasing evidence suggests that lysosomal autophagy plays a significant regulatory role in MIR injury. The specific mechanisms involved remain to be fully understood. METHODS: We here systematically analyzed the murine MIR model database to screen the potentially

A Multifaceted Computational Approach to Identify PAD4 Inhibitors for the Treatment of Rheumatoid Arthritis (RA).

BACKGROUND/OBJECTIVES: Neutrophil cells' lysis forms the extracellular traps (NETs) to counter the foreign body during insults to the body. Peptidyl arginine deiminase (PAD) participates in this process and is then released into the extracellular fluid with the lysed cell components. In some diseases, patients with abnormal function of PADs, especially PAD 4, tend to form autoantibodies against the abnormal citrullinated proteins that are the result of PAD activity on arginine side chains. Those antibodies, which are highly distinct in RA, are distinctly anti-citrullinated protein antibodies (

Computational exploration of natural inhibitors against toxin-associated proteins in Naegleria fowleri Karachi strain.

Naegleria fowleri, a thermophilic, free-living amoeba, is the causative agent of Primary Amoebic Meningoencephalitis (PAM), a rare but nearly always fatal brain infection. The rising number of PAM cases in Karachi, Pakistan, particularly linked to a unique local strain, underscores the urgent need for effective therapeutic interventions. In this study, a computational approach was employed to identify potential natural inhibitors targeting toxin-producing proteins from the N. fowleri Karachi strain. Eight exons encoding toxin proteins were retrieved from the Soft Berry Fgenesh 2.6 database, an

Systematic pan-cancer analysis identifies SLC31A1 as a biomarker in multiple tumor types.

BACKGROUND: Solute Carrier Family 31 Member 1 (SLC31A1) has recently been identified as a cuproptosis-regulatory gene. Recent studies have indicated that SLC31A1 may play a role in colorectal and lung cancer tumorigenesis. However, the role of SLC31A1 and its cuproptosis-regulatory functions in multiple tumor types remains to be further elucidated. METHODS: Online websites and datasets such as HPA, TIMER2, GEPIA, OncoVar, and cProSite were used to extract data on SLC31A1 in multiple cancers. DAVID and BioGRID were used to conduct functional analysis and construct the protein-protein interacti

A systems biology approach for discovering the cellular and molecular aspects of psychogenic non-epileptic seizure.

OBJECTIVES: Psychogenic non-epileptic seizure (PNES) is the most common non-epileptic disorder in patients referring to epilepsy centers. Contrary to common beliefs about the disease's harmlessness, the death rate of PNES patients is similar to drug-resistant epilepsy. Meanwhile, the molecular pathomechanism of PNES is unknown with very limited related research. Thus, the aim of this in silico study was to find different proteins and hormones associated with PNES via a systems biology approach. METHODS: Different bioinformatics databases and literature review were used to find proteins associ

In silico designing of multiepitope-based-peptide (MBP) vaccine against MAPK protein express for Alzheimer's disease in Zebrafish.

Understanding the role of the mitogen-activated protein kinases (MAPKs) signalling pathway is essential in advancing treatments for neurodegenerative disorders like Alzheimer's. In this study, we investigate in-silico techniques involving computer-based methods to extract the MAPK1 sequence. Our applied methods enable us to analyze the protein's structure, evaluate its properties, establish its evolutionary relationships, and assess its prevalence in populations. We also predict epitopes, assess their ability to trigger immune responses, and check for allergenicity using advanced computational

Odorant-binding proteins in canine anal sac glands indicate an evolutionarily conserved role in mammalian chemical communication.

BACKGROUND: Chemical communication is an important aspect of the behavioural ecology of a wide range of mammals. In dogs and other carnivores, anal sac glands are thought to convey information to conspecifics by secreting a pallet of small volatile molecules produced by symbiotic bacteria. Because these glands are unique to carnivores, it is unclear how their secretions relate to those of other placental mammals that make use of different tissues and secretions for chemical communication. Here we analyse the anal sac glands of domestic dogs to verify the secretion of proteins and infer their e

Open-pFind Verified Four Missing Proteins from Multi-Tissues.

The Chromosome-Centric Human Proteome Project (C-HPP) was launched in 2012 to perfect the annotation of human protein existence by identifying stronger evidence of the expression of missing proteins (MPs) at the protein level. After an 8 year effort all over the world, the number of MPs in the neXtProt database significantly decreased from 5511 (2012-02-24) to 1899 (2020-01-17). It is now more difficult to provide confident evidence of the remaining MPs because of their specific characteristics, including low abundance, low molecular weight, unexpected modifications, transmembrane structure, t

Identification of hepatotropic viruses from plasma using deep sequencing: a next generation diagnostic tool.

We conducted an unbiased metagenomics survey using plasma from patients with chronic hepatitis B, chronic hepatitis C, autoimmune hepatitis (AIH), non-alcoholic steatohepatitis (NASH), and patients without liver disease (control). RNA and DNA libraries were sequenced from plasma filtrates enriched in viral particles to catalog virus populations. Hepatitis viruses were readily detected at high coverage in patients with chronic viral hepatitis B and C, but only a limited number of sequences resembling other viruses were found. The exception was a library from a patient diagnosed with hepatitis C
