Extensive sequence homology between the mycobacterium leprae LSR (12 kDa) antigen and its Mycobacterium tuberculosis counterpart.

The Mycobacterium leprae LSR (12 kDa) protein antigen has been reported to mimic whole cell M. leprae in T cell responses across the leprosy spectrum. In addition, B cell responses to specific sequences within the LSR antigen have been shown to be associated with immunopathological responses in leprosy patients with erythema nodosum leprosum. We have in the present study applied the M. leprae LSR DNA sequence as query to search for the presence of homologous genes within the recently completed Mycobacterium tuberculosis genome database (Sanger Centre, UK). By using the BLASTN search tool, a ho

CheckAMG: Accurate Identification of Auxiliary Viral Genes with Genome-Language Models.

Viruses shape microbial metabolism through auxiliary viral genes (AVGs) that reprogram host metabolism, physiology, and gene regulation during infection. Identifying AVGs is complicated by ambiguous viral versus cellular assignment, inconsistent curation, and reliance on sequence homology that misses divergent functions. Here we present CheckAMG, which pairs annotation-based AVG prediction, curated with a per-gene viral scoring system and ontological mapping of metabolic function, with a finetuned genome-language model for annotation-independent discovery. Benchmarked against DRAM-V and VIBRAN

The Screening Strategy and Activity Investigation of Skipjack Tuna (Katsuwonus pelamis) Umami Peptides Based on Computer Simulation Prediction and Experimental Hydrolysis.

Marine-derived proteins are important sources in the preparation of umami peptides due to their delicious and unique taste. The research endeavored to elucidate the established umami peptide library derived from Skipjack tuna protein through a combined approach of computational and experimental proteolysis. A total of five potential shared umami peptides (GVGGHGAGG, GVTGVG, GGVAGCQGK, MANR, and SPAAK) were identified through database and molecular docking, which revealed that hydrogen bonds and electrostatic forces critically influence the interaction between peptides and T1R1/T1R3. The specif

Bioinformatic Analysis of Alzheimer's Disease Metabolomic Datasets for Ceramides and Gangliosides.

Alzheimer's Disease (AD) is a significant neurodegenerative condition that adversely affects memory, cognition, and motor function. It involved multiple pathologies, with amyloid beta and tau proteins playing crucial roles. Prior to observable cognitive decline, alterations in neuronal cells contribute to disease progression. Sphingomyelin, found in lipid rafts and myelin sheaths, regulates CNS cell growth, differentiation, and apoptosis. Dysregulation in sphingolipid metabolism may impact early AD stages. Ceramides, derived from sphingomyelin hydrolysis, play a role in amyloid beta-related ne

A chromosome-level reference genome of the surf parrotfish (Scarus rivulatus).

The parrotfish, Scarus rivulatus, is a widely distributed herbivorous species, that helps maintain reef resilience by controlling algal growth. However, overfishing and reef degradation threaten its populations, and the lack of genomic resources limits studies on its adaptive potential and conservation strategies. In this study, we successfully assembled a high-quality chromosome-level genome for S. rivulatus using a combination of Illumina, Nanopore, and Hi-C technologies. The assembled genome is 1.58 Gb in size, with scaffold N50 lengths reaching 67.2 Mb. Hi-C contact maps anchored approxima

Inhibitors of inflammasome (NLRP3) signaling pathway as promising therapeutic candidates for oral cancer.

Inflammasomes are complex protein assemblies responsible for regulating the development and release of proinflammatory cytokines like interleukin-1beta (IL-1β) and interleukin-18 (IL-18) against the intracellular triggers. Among these, the Nod-like receptor protein 3 (NLRP3) inflammasome stands out as the most extensively studied and well-characterized member, implicated in numerous pathological conditions. A systematic literature search was conducted on the PubMed such as PubMed, Scopus, Google Scholar database to identify peer-reviewed publications pertaining to the role of NLRP3 in oral can

The cardiac phospho-proteome during pressure overload in mice.

Transaortic constriction (TAC) is a murine model of pressure overload-induced cardiac hypertrophy and heart failure. Despite its high prevalence during aortic stenosis or chronic arterial hypertension, the global alterations in cardiac phospho-proteome dynamics following TAC remain incompletely characterised. We present a database of the phospho-proteomic signature one day and seven days after TAC. Utilising proteomic and phospho-proteomic analyses, we quantified thousands of proteins and phosphorylation sites, revealing hundreds of differential phosphorylation events significantly altered in

Uncovering missing glycans and unexpected fragments with pGlycoNovo for site-specific glycosylation analysis across species.

Precision mapping of site-specific glycans using mass spectrometry is vital in glycoproteomics. However, the diversity of glycan compositions across species often exceeds database capacity, hindering the identification of rare glycans. Here, we introduce pGlycoNovo, a software within the pGlyco3 software environment, which employs a glycan first-based full-range Y-ion dynamic searching strategy. pGlycoNovo enables de novo identification of intact glycopeptides with rare glycans by considering all possible monosaccharide combinations, expanding the glycan search space to 16~1000 times compared

Increasing the Throughput and Reproducibility of Activity-Based Proteome Profiling Studies with Hyperplexing and Intelligent Data Acquisition.

Intelligent data acquisition (IDA) strategies, such as a real-time database search (RTS), have improved the depth of proteome coverage for experiments that utilize isobaric labels and gas phase purification techniques (i.e., SPS-MS3). In this work, we introduce inSeqAPI, an instrument application programing interface (iAPI) program that enables construction of novel data acquisition algorithms. First, we analyze biotinylated cysteine peptides from ABPP experiments to demonstrate that a real-time search method within inSeqAPI performs similarly to an equivalent vendor method. Then, we describe

AKR1C1 and hormone metabolism in lipedema pathogenesis: a computational biology approach.

OBJECTIVE: Lipedema is an autosomal dominant genetic disease that mainly affects women. It is characterized by excess deposition of subcutaneous adipose tissue, pain, and anxiety. The genetic and environmental etiology of lipedema is still largely unknown. Although considered a rare disease, this pathology has been suggested to be underdiagnosed or misdiagnosed as obesity or lymphedema. Steroid hormones seem to be involved in the pathogenesis of lipedema. Indeed, aldo-keto reductase family 1 member C1 (AKR1C1), a gene coding for a protein involved in steroid hormones metabolism, was the first

Proposition of a new allosteric binding site for potential SARS-CoV-2 3CL protease inhibitors by utilizing molecular dynamics simulations and ensemble docking.

The SARS-CoV-2 3CL protease (3CLpro) shows a high similarity with 3CL proteases of other beta-coronaviruses, such as SARS and MERS. It is the main enzyme involved in generating various non-structural proteins that are important for viral replication and is one of the most important proteins responsible for SARS-CoV-2 virulence. In this study, we have conducted an ensemble docking of molecules from the DrugBank database using both the crystallographic structure of the SARS-CoV-2 3CLpro, as well as five conformations obtained after performing a cluster analysis of a 300 ns molecular dynamics (MD

Legionella effector LegA15/AnkH contains an unrecognized cysteine protease-like domain and displays structural similarity to LegA3/AnkD, but differs in host cell localization.

Legionella pneumophila is a human pathogen that causes Legionnaires' disease, a severe form of pneumonia. It can be found in various aquatic environments ranging from cooling towers to ponds. In addition to causing disease in humans, it can also infect free-living amoebae commonly found in various aquatic environments. Once inside a human lung macrophage, it creates a niche called the Legionella-containing vacuole where it can evade phagolysosomal degradation and replicate. During infection, normal cellular functions are hijacked by proteins that are secreted by the pathogen, called bacterial
