A discussion of the gut microbiome's development, determinants, and dysbiosis in cancers of the esophagus and stomach.

The microbiome refers to a population of microbes that colonize the skin, nasopharynx, oral cavity, gastrointestinal tract, and urogenital tract. The human microbiome consists of bacteria, archaea, fungi, viruses, and phages. Recent advances in genomic sequencing have catalyzed a deeper understanding of complex microbe-microbe and host-microbe interactions. Dysregulation of these interactions, or dysbiosis of the gastrointestinal tract, has been implicated in a growing list of pathologies including nonalcoholic fatty liver disease, cardiovascular disease, obesity, diabetes, depression, Parkins…

The archaeal protein SepF is essential for cell division in Haloferax volcanii.

In most bacteria, cell division depends on the tubulin homolog FtsZ and other proteins, such as SepF, that form a complex termed the divisome. Cell division also depends on FtsZ in many archaea, but other components of the divisome are unknown. Here, we demonstrate that a SepF homolog plays important roles in cell division in Haloferax volcanii, a halophilic archaeon that is known to have two FtsZ homologs with slightly different functions (FtsZ1 and FtsZ2). SepF co-localizes with both FtsZ1 and FtsZ2 at midcell. Attempts to generate a sepF deletion mutant were unsuccessful, suggesting an esse…

Molecular Architecture of Genetically-Tractable GABA Synapses in C. elegans.

Inhibitory synapses represent a minority of the total chemical synapses in the mammalian brain, yet proper tuning of inhibition is fundament … AAR shows remarkable conservations, and are found in all eukaryotic clades and even in bacteria and archaea. Specifically, bona fide GABAARs are found in the nematode Caenorhabditis elegans. Because of the anatomical simplicity of the nervous system and its amenability to genetic manipulations, C. elegans provide a powerful system to investigate the molec …

A ParDE-family toxin antitoxin system in major resistance plasmids of Enterobacteriaceae confers antibiotic and heat tolerance.

Toxin-antitoxin (TA) systems were initially discovered as plasmid addiction systems on low-copy-number plasmids. Thousands of TA loci have since been identified on chromosomes, plasmids and mobile elements in bacteria and archaea with diverse roles in bacterial physiology and in maintenance of genetic elements. Here, we identified and characterised a plasmid mediated type II TA system in Enterobacteriaceae as a member of the ParDE super family. This system (hereafter, ParDEI) is distributed among IncI and IncF-type antibiotic resistance and virulence plasmids found in avian and human-source Es…

A S-Layer Protein of Bacillus anthracis as a Building Block for Functional Protein Arrays by In Vitro Self-Assembly.

S-layer proteins create a cell-surface layer architecture in both bacteria and archaea. Because S-layer proteins self-assemble into a native-like S-layer crystalline structure in vitro, they are attractive building blocks in nanotechnology. Here, the potential use of the S-layer protein EA1 from Bacillus anthracis in constructing a functional nanostructure is investigated, and apply this nanostructure in a proof-of-principle study for serological diagnosis of anthrax. EA1 is genetically fused with methyl parathion hydrolase (MPH), to degrade methyl parathion and provide a label for signal ampl…

Microbial cytochromes P450: biodiversity and biotechnology. Where do cytochromes P450 come from, what do they do and what can they do for us?

The first eukaryote genome revealed three yeast cytochromes P450 (CYPs), hence the subsequent realization that some microbial fungal genomes encode these proteins in 1 per cent or more of all genes (greater than 100) has been surprising. They are unique biocatalysts undertaking a wide array of stereo- and regio-specific reactions and so hold promise in many applications. Based on ancestral activities that included 14α-demethylation during sterol biosynthesis, it is now seen that CYPs are part of the genes and metabolism of most eukaryotes. In contrast, Archaea and Eubacteria often do not conta…

Redox-dependent open and closed forms of the active site of the bacterial respiratory nitric-oxide reductase revealed by cyanide binding studies.

The bacterial respiratory nitric-oxide reductase (NOR) catalyzes the respiratory detoxification of nitric oxide in bacteria and Archaea. It is a member of the well known super-family of heme-copper oxidases but has a [heme Fe-non-heme Fe] active site rather than the [heme Fe-Cu(B)] active site normally associated with oxygen reduction. Paracoccus denitrificans NOR is spectrally characterized by a ligand-to-metal charge transfer absorption band at 595 nm, which arises from the high spin ferric heme iron of a micro-oxo-bridged [heme Fe(III)-O-Fe(III)] active site. On reduction of the nonheme iro…

Discovery of a small molecule that inhibits cell division by blocking FtsZ, a novel therapeutic target of antibiotics.

The emergence of bacterial resistance to antibiotics is a major health problem and, therefore, it is critical to develop new antibiotics with novel modes of action. FtsZ, a tubulin-like GTPase, plays an essential role in bacterial cell division, and its homologs are present in almost all eubacteria and archaea. During cell division, FtsZ forms polymers in the presence of GTP that recruit other division proteins to make the cell division apparatus. Therefore, inhibition of FtsZ polymerization will prevent cells from dividing, leading to cell death. Using a fluorescent FtsZ polymerization assay,…

The bacterial antiphage protein Tiamat is an ATPase and DNase whose homologs are found across the tree of life.

Bacteria and archaea encode hundreds of antiviral defense systems, some with homologs found in eukaryotic innate immunity. GHL ATPases like plant MORCs and prokaryotic Tiamat defend against viruses and phage, though their architecture and biochemical activities have remained unclear. Searching thousands of proteomes, we find Tiamat is rare in prokaryotes yet enriched across eukaryotes, including green plants, aquatic chordates, sponges, placozoans, and water molds. We resolve the central DUF3684 and flanking region into three predicted folds (TPR-like repeats, an uncharacterized conserved fold…

A conserved archaeal protein with evolutionary links to bacterial ribosome hibernation and eukaryotic energy sensing.

Ribosome hibernation helps cells survive stress by reversibly silencing translation and preserving ribosomal complexes. Although well characterized in bacteria and eukaryotes, archaeal hibernation remains poorly understood. Using cryoEM of archaeal lysates, we identified AHA (AMPKγ-HPF from Archaea), a broadly conserved ribosome-associated factor composed of two modules. AHA bound across ribosomal subunits, occluding the mRNA channel and tRNA binding sites, supporting its role in ribosome hibernation. ΔAHA cells displayed reduced viability, loss of ribosomal proteins in the stationary phase, a…

A Synthetic Archaeal Lipid Analog Enables Quantification of Substrate, Products, and Intermediates in the Tetraether Synthase Reaction.

Glycerol dibiphytanyl glycerol tetraether (GDGT) and macrocyclic diether lipids (mAG) are unique membrane lipids predominantly found in archaea. Both lipids are composed of the same structural components: polar headgroups, glycerol backbones, and ether-linked 40-carbon biphytanyl chains. Tes, a member of the radical S -adenosylmethionine enzyme superfamily, synthesizes the biphytanyl chain by catalyzing carbon-carbon (C-C) bond formation between the terminal carbons of two phytanyl chains of the saturated diether lipid substrate. The coupling between the termini of two phytanyl chains on one g…

The Oral and Nasal Gateway Microbiomes: Salivaomics and Systemic Health at the Airway-Digestive Interface.

The oral cavity is a mucosal and mineralized interface shared by the digestive tract and the upper airway. This narrative review proposes the oral-nasal gateway microbiome as a clinically useful model for understanding oral, nasal, and systemic health. The model includes bacteria, fungi, archaea, protozoa, viruses, bacteriophages, microbial metabolites, and host-derived salivary components. Its gateway role is supported by anatomy, continuous salivation, periodontal vascular exposure, oral-gut microbial overlap, nitrate-nitrite-nitric oxide biology, oral and nasal airway interactions, maternal…

Response mechanisms of denitrifying anaerobic methane oxidation (DAMO) processes to typical quinolone antibiotics in freshwater wetland sub-surface sediments.

Sub-surface sediments in freshwater wetlands function as active habitats for microbial denitrifying anaerobic methane oxidation (DAMO) proce … -DAMO activities by about 450 %, likely due to hormetic stimulation of antibiotic-resistant ANME-2d archaea, combined with the inhibition of substrate competitor. Long-term exposure (90 days) to typical QNs mitigated these effects as bacterial adaptation to antibiotics occurred, resulting in a time-dependent attenuation of their impacts. This study unders …

Haloferax volcanii Proteome Response to Deletion of a Rhomboid Protease Gene.

Rhomboids are conserved intramembrane serine proteases involved in cell signaling processes. Their role in prokaryotes is scarcely known and remains to be investigated in Archaea. We previously constructed a rhomboid homologue deletion mutant (ΔrhoII) in Haloferax volcanii, which showed reduced motility, increased novobiocin sensitivity, and an N- glycosylation defect. To address the impact of rhoII deletion on H. volcanii physiology, the proteomes of mutant and parental strains were compared by shotgun proteomics. A total of 1847 proteins were identified (45.8% of H. volcanii predicted proteo…
