Distinct Active-Site Dynamics of Primitive Catalytic Amyloids Revealed by Two-Dimensional Infrared Spectroscopy.

Catalytic amyloids are proposed evolutionary precursors of modern enzymes, yet the active-site dynamics underlying their distinct catalytic properties remain unclear. Here, we combine azide infrared probes and two-dimensional infrared (2D-IR) spectroscopy to characterize the active-site dynamics of primitive catalytic amyloids and compare them with human carbonic anhydrase II (CAII), a representative modern enzyme. The Zn2+-bound azide in amyloids exhibits a ∼30 cm-1 blue shift and a 2-fold longer vibrational lifetime than free azide, establishing vibrational lifetime as a sensitive reporter o

QM/MM Calculations Reveal the Molecular Origin of Stereodivergence in a CALB-Catalyzed Transacylation.

Stereodivergence is an important method in biocatalysis to access all possible stereoisomers by performing minimal changes in the enzymatic system. However, the growth remains slow due to an incomplete understanding of the role of mutations. Herein, we utilize an array of computational approaches, including MD simulations, DFT-based QM/MM calculations, and interaction energy profiling, to understand the origin of stereodivergence in a CALB-catalyzed transacylation reaction. As a proof of concept, we show the utility of transition state modeling in understanding the precise role of mutations in

Cleavage at the nsp5-nsp6 site of SARS-CoV-2 main protease intermediate precursor is faster from a monomer than a dimer form.

Our previous studies of severe acute respiratory syndrome coronavirus 2 main protease (MPro) precursor monomer indicate that the initial N-terminal nonstructural protein (nsp)4/nsp5 cleavage occurs intramolecularly, with a small fraction of the active site loop equilibrium being in the active state. To understand the influence of dimer formation of MPro upon N-terminal cleavage on the subsequent C-terminal nsp5/nsp6 intermolecular cleavage kinetics, the stepwise processing of a monomeric, inactive precursor containing the native terminal cleavage sites of MPro (MBP-(-6)MProC145A(+3)-GB1-6H, 86

Repurposing TPP-dependent enzymes with anodic oxidation for the conversion of aldehydes to enantioenriched carboxylic acids.

Thiamine diphosphate (ThDP)-dependent enzymes are highly promiscuous and robust biocatalysts in nature, orchestrating precise C-C bond formation and cleavage reactions. Combining organophotoredox catalysis with protein engineering, our group has repurposed ThDP-dependent enzymes for stereoselective dual photo-/enzymatic radical transformations. Inspired by the carboxylic acid byproducts in photo/thiamine biocatalytic systems, we postulated that the input of external electricity could offer an alternative method to expand the catalytic repertoire of ThDP-dependent enzymes. Recently, we integrat

Hierarchical Design Synergizing Local Dynamics Optimization and Global Rigidification Unlocks the Catalytic Potential of d-Erythrose-4-phosphate Dehydrogenase.

A key challenge in enzyme engineering is coordinating local catalytic dynamics with global structural integrity. Here, we present a hierarchical strategy integrating local dynamics optimization with global scaffold rigidification, using d-erythrose-4-phosphate dehydrogenase (Epd) as a model. Guided by evolutionary and conformational network analyses, we first engineered local active-site dynamics, yielding a double mutant (G14A/A234S) with 3-fold higher kcat and improved thermostability (ΔTm = 2 °C). Global rigidification further empowered the preoptimized active site, producing a quadruple mu

Metal Preference Hierarchy in the HDAC8 Active Site: A DFT Study.

HDAC8 is a histone deacetylase enzyme that plays a key role in the development of various diseases in humans, including cancers, neurodegenerative diseases, and alcohol use disorder. Although HDAC8 is classified as a Zn2+-dependent metalloenzyme, available data regarding the affinity of other biologically relevant ions, such as Fe2+, Ni2+, Co2+, and Mg2+, for the HDAC8 enzyme active site remain unclear and contradictory. The mechanism by which these ions compete with Zn2+ for the HDAC8 active site is not well understood. In this study, we performed density functional theory (DFT) calculations

Conserved Asp233-Asp246 hydrogen bond modulates active site dynamics in class A β-lactamases.

Rigid enzymes catalyze chemical reactions by stabilizing the transition state through a specific conformation. Catalytic residues are precisely positioned, and enzyme dynamics are kept to a minimum. It is thought that conserved residues around the active site (second-shell residues) play a crucial role in positioning catalytic residues. Asp233 and Asp246 are two highly conserved second-shell residues in class A β-lactamases, rigid enzymes that inactivate β-lactam antibiotics. The two aspartates share a short hydrogen bond, linking β-strands 3 and 4. The role of this interaction in Mycobacteriu

Development of novel 2-[(8-hydroxyquinolin-7-yl)(phenyl)methylamino]benzoic acid derivatives for inhibiting the catalytic activity of botulinum neurotoxins type B and F: in silico, in vitro & in vivo evaluation.

Botulinum neurotoxins (BoNTs) are the most pernicious toxin and category 'A' bioterrorism agent, responsible for 'botulism', a rare but fatal disease. Toxins are divided into seven toxinotypes from A-G, where A, B, E, and F are accountable for human botulism. The available treatment strategies are inadequate and ineffective for post-neuronal intoxication. We report novel 2-[(8-hydroxyquinolin-7-yl)(phenyl)methylamino]benzoic acid derivatives targetingthe catalytic site of VAMP-acting serotypes (BoNT/B and F). Inhibitory potential of the synthesized compounds was studied using a framework of in

The in vitro and crystallographic studies reveal the inhibitory potential of vitamin B6 analogues against a serine protease trypsin.

Trypsin is a representative member of serine protease family of peptidases. Its premature activation leads to develop several ailments, such as pancreatitis and colorectal cancer. The available therapies are few in numbers and possessed several side effects. Therefore, searching of new trypsin inhibitors has a great importance in drug discovery. In the current study, we have discovered the inhibitory potential of vitamin B6 and its commercially available analogues; pyridoxine (1), pyridoxal (2), pyridoxamine (3) and pyridoxal phosphate (4), against trypsin through in vitro and crystallographic

Evolutionary divergence and functional insights into the heteromeric cis-prenyltransferase of Paramecium tetraurelia.

The biosynthesis of polyprenyl/dolichyl phosphate, an essential lipid carrier in protein glycosylation, occurs across all domains of life. Eukaryotic heteromeric enzymes involved in polyprenyl chain elongation consist of a highly conserved catalytic cis-prenyltransferase subunit (CPT-CS) and a less conserved CPT-accessory subunit (CPT-AS). Here, we present the first experimental evidence that dolichol biosynthesis in Paramecium tetraurelia is mediated by a heteromeric CPT complex. Using a multidisciplinary experimental approach, we identified two highly homologous catalytic CPT subunits, CPT1a

Structural and mechanistic insights into the sulfur transfer protein SufU from Staphylococcus aureus.

Substitution of the active site Zn2+ ion in the sulfur transfer protein (SufU) from Staphylococcus aureus (SaSufU) with a catalytically active Co2+ ion revealed a S-➔Co2+ ligand-to-metal-charge-transfer (LMCT) band at 340 nm with an ε of ∼2,760M-1cm-1, as well as d-d (i.e. ligand field) absorption bands at 584 nm (ε = 540 ), 636 nm (ε = 580 ) and 735 nm (ε = 220 ). These data suggest a distorted four- or five-coordinate Co2+ center ligated by 3 Cys residues with a dissociation constant (Kd)of ∼600nM. Co K-edge absorption spectra (XAS) of Co2+-SaSufU indicated five-coordinate Co2+, while extend

Activity Modulation of an Enzyme in a Confined Space.

Enzyme immobilization in metal-organic frameworks (MOFs) features improved catalytic efficiency, enhanced stability, and good recyclability. However, remote modulation of enzymatic activity in a confined space has never been reported, despite its great significance in biochemical systems. Here we develop a photoresponsive system with remote controllability in terms of the activity of an enzyme in a confined space. The photoresponsive inhibitor (PRI) is decorated on the pore walls of a mesoporous MOF, PCN-128, followed by the introduction of an enzyme (carbonic anhydrase (CA)). Upon visible-lig

Flipping the Target: Evaluating Natural LDHA Inhibitors for Selective LDHB Modulation.

Lactate dehydrogenase (LDH) catalyzes the reversible interconversion of pyruvate and lactate, coupled with the redox cycling of NADH and NAD+. While LDHA has been extensively studied as a therapeutic target, particularly in cancer, due to its role in the Warburg effect, LDHB remains underexplored, despite its involvement in the metabolic reprogramming of specific cancer types, including breast and lung cancers. Most known LDH inhibitors are designed against the LDHA isoform and act competitively at the active site. In contrast, LDHB exhibits distinct kinetic properties, substrate preferences,

Reduction of O2 and NO in flavodiiron proteins - Tuning the energy landscape by second sphere ligation variations.

Flavodiiron proteins (FDPs) constitute a large family of non-heme iron enzymes present in all domains of life. They play important roles as scavengers and detoxifiers by efficiently reducing both O2 and NO. The primary ligands of the diiron active site in all FDPs are highly conserved, indicating that the basic reaction mechanisms for O2 and NO reduction, respectively, are the same. However, the reduction activity varies significantly between different FDPs. By comparing FDPs from two different species, Thermotoga maritima and Desulfovibrio gigas, we investigate to what extent variations in th

Synthesis and pharmacological profiling of cis-1-amino-2-indanol derivatives as α-glucosidase inhibitors.

By treating cis-1-amino-2-indanol with different functionalized isocyanates and isothiocyanates, a group of 15 indanol derivatives were synthesized. The synthesis was effectively performed employing a previously proven method and the resulting products were characterized through multiple spectroscopic techniques including NMR spectroscopy and the α-glucosidase inhibitory assay was used to evaluate their α-glucosidase inhibitory capacity. The results indicated a varied level of inhibitory activity against α-glucosidase and 2h showed the highest potency with IC50 value of 9.64 ± 0.24 µM, while c

Aryl-alcohol oxidases: catalysis, diversity, structure-function and emerging biotechnological applications.

Aryl-alcohol oxidases (AAOs) are flavin-dependent enzymes of the glucose-methanol-choline (GMC) oxidoreductase superfamily that catalyze the oxidation of a broad range of activated primary alcohols into their corresponding aldehydes, generating hydrogen peroxide. While traditionally studied in wood-decaying fungi, AAOs have recently been identified in bacteria and arthropods, revealing unexpected structural and functional diversity. These enzymes display broad substrate promiscuity, with preferences shaped by differences in active-site architecture and physicochemical properties. Structural st

Valence Bond Insights into the H-Abstraction Barrier in Cytochrome P450.

The valence bond (VB) framework is widely recognized as a powerful tool for elucidating the electronic origins of activation energy barriers in chemical reactions. We employed ab initio VB calculations to investigate the hydrogen abstraction (H-abstraction) barrier in cytochrome P450 enzymes (P450s), using a simplified model in which an oriented external electric field (OEEF) was applied to efficiently capture the electronic effects of the equatorial porphyrin and proximal thiolate ligands on the iron(IV)-oxo unit in compound I (Cpd I). Methane (CH4) was used as the model substrate. The VB-cal

Design, Synthesis and Activity Evaluation of Methylene-H4MPT Mimics.

Tetrahydromethanopterin (H4MPT) is a specialized coenzyme found in methanogenic archaea and methylotrophic bacteria, essential for one-carbon (C1) transfer and redox reactions in processes like methanogenesis. However, its structural complexity and limited availability hinder its use in studying archaeal metabolism and H4MPT-dependent enzymes. Inspired by the success of nicotinamide adenine dinucleotide (phosphate) (NAD(P)H) biomimetic compounds, we employed a similar structural simplification strategy for methylene-H4MPT, designing four mimics (mimics 1-4) that retain the crucial hydride-dona

A flexible, allosteric loop regulates protein activity and rewires electrostatics.

Allostery is a key driver of protein function and behavior in biological systems. Historically, allosteric regulation has been attributed to conformational and dynamic changes, mostly derived from well-structured regions of proteins. While the regulatory contributions of specific unstructured elements, such as catalytic loops near the active site, have been widely characterized, the role of distal, flexible loops remains poorly understood. Here, we investigate the allosteric protein chorismate mutase (CM), a homodimeric enzyme critical for the biosynthesis of aromatic amino acids. Although CM
