Comparative analysis of chromosome interaction networks in 12 human cell types using Hi-C.

Chromosome-scale three-dimensional interaction patterns within the nucleus represent a critical layer of higher-order genome organization. However, systematic comparative analyses of chromosome-scale interchromosomal interaction patterns across diverse cell types remain limited. In this study, we analyzed high-quality Hi-C datasets from 12 human cell types in the 4D Nucleome database, including pluripotent cells, hematopoietic lineage cells, tissue-specific cells, and cancer cells. To reduce scale bias in interchromosomal interaction analysis, we applied and validated a computational strategy

Cytogenetic Analysis for Suspected Chromosomal Abnormalities; A Five Years Experience.

INTRODUCTION: Chromosomal abnormalities are the results of alterations in the number or structure of chromosomes causing significant human morbidity and mortality. They are responsible for a large proportion of miscarriages, developmental delay, disorders of sexual development, congenital malformations and mental retardation. AIM: The aim of this study was to describe the prevalence of different chromosomal abnormalities in North Indian patients referred for cytogenetic analysis. MATERIALS AND METHODS: Total of 859 patients ranging from newborn to 37 years of age were referred to the divisio

A model for genetic complementation controlling the chromosomal abnormalities and loss of heterozygosity formation in cancer.

The relationship between the apparently random chromosomal changes found in aneuploidy and the genetic instability driving the progression of cancer is not clear. We report a test of the hypothesis that aneuploid chromosomal abnormalities might be selected to preserve cell-survival genes during loss of heterozygosity (LOH) formations which eliminate tumor suppressor genes. The LOHs and structurally abnormal chromosomes present in the aneuploid LoVo (colon), A549 (lung), SUIT-2 (pancreas), and LN-18 (glioma) cancer cell lines were identified by single nucleotide polymorphisms (SNPs) and Spectra

[The effect of mycoplasmal contamination of cultures of skin fibroblasts from the Indian muntjac and of the subsequent decontamination of the cultures using ciprofloxacin on the karyotypic structure of the cell line].

The karyotypic variability of Indian muntjac skin fibroblast cell line, cultured for 95-168 days after contamination with Acholeplasma laidlawii strain PG-8, has been investigated. The contaminated cultures differ from noncontaminated ones in cell distribution for chromosome number. The noncontaminated cultures have modal number of chromosomes equal to 7 with the main structure variant of the karyotype (SVK) 2+2+1+1+1. In the contaminated cultures the cell number with 7 chromosomes and the main SVK 2+2+1+1+1 decreased, whereas the cell number with 6 chromosomes increased along with the main SV

Chromosome abnormalities in meningeal neoplasms: do they correlate with histology?

Thirty-three meningeal neoplasms were karyotyped, and the results were compared with histologic features. Thirteen neoplasms had no discernible abnormality or sex chromosome loss only; nine had monosomy or structural abnormality involving only chromosome 22; and 11 had other chromosome abnormalities with or without chromosome 22 involvement. Histologic evidence of invasion was not associated with an abnormal karyotype in the three angioblastic tumors examined. All seven fibroblastic meningiomas had abnormal karyotypes, with monosomy 22 the most common change. Abnormal karyotypes were detected

Absence of isochromosome 12p in a pineal region malignant germ cell tumor.

We report the first cytogenetic investigation of a rare pineal region mixed germ cell tumor. The mean modal number was 78. Multiple numerical and structural abnormalities were noted. Chromosomes 21 and 1q were consistently overrepresented, and chromosome 13 was underrepresented. A translocation involving chromosome 11 occurred in all metaphases examined. The Y chromosome was lost, and three copies of the X chromosome were present. No isochromosome 12p was identified, but four copies of chromosome 12 were present.

Chromosome analysis of mouse one-cell androgenones derived from a sperm nucleus exposed to topoisomerase II inhibitors at pre- and post-fertilization stages.

Mouse spermatozoa and androgenetic one-cell embryos (androgenones) at various developmental stages were exposed to etoposide (1 microM), a topoisomerase II (topo II) poison, or to either of two catalytic inhibitors: ICRF-193 (10 microM) or merbarone (50 microM), for 2 h in order to study the clastogenic effects of these drugs on remodeled sperm chromatin. None of the drugs induced structural chromosome aberrations in condensed chromatin of spermatozoa. However, etoposide and merbarone exerted strong clastogenic actions on remodeled chromatin of androgenones. Expanding chromatin was most sensit

Meiosis-driven genome variation in plants.

Meiosis includes two successive divisions of the nucleus with one round of DNA replication and leads to the formation of gametes with half of the chromosomes of the mother cell during sexual reproduction. It provides a cytological basis for gametogenesis and nheritance in eukaryotes. Meiotic cell division is a complex and dynamic process that involves a number of molecular and cellular events, such as DNA and chromosome replication, chromosome pairing, synapsis and recombination, chromosome segregation, and cytokinesis. Meiosis maintains genome stability and integrity over sexual life cycles.

An intimate view of Leishmania infantum chromosome ends reveals less conserved subtelomeric regions and variations in the telomeric repeat.

Leishmania infantum is an intracellular protozoan parasite that causes visceral leishmaniasis, predominantly affecting marginalized populations in tropical and subtropical countries. The parasite genome comprises 36 chromosomes whose ends have not been characterized. In most eukaryotes, chromosome termini are capped by telomeres and associated proteins, forming nucleoprotein structures that maintain genome stability and prevent the ends from being mistaken as broken DNA. Leishmania telomeres are composed of G-rich repetitive DNA replenished by telomerase activity. Here, we showed a detailed vi

Unique de novo interstitial deletion of chromosome 17, del(17) (q23.2q24.3) in a female newborn with multiple congenital anomalies.

We describe a newborn with a novel interstitial deletion of the long arm of chromosome 17 [del (17) (q23.2q24.3)] who died on day of life 17 during a recurrent apneic episode. Her phenotype included severe growth retardation, multiple facial anomalies, maldeveloped oralpharyngeal structures, and digital and widespread skeletal anomalies. This patient's phenotype was compared to two other reported patients with deletion 17q with minor clinical overlap consistent with a unique deletion.

Chromothripsis as an on-target consequence of CRISPR-Cas9 genome editing.

Genome editing has therapeutic potential for treating genetic diseases and cancer. However, the currently most practicable approaches rely on the generation of DNA double-strand breaks (DSBs), which can give rise to a poorly characterized spectrum of chromosome structural abnormalities. Here, using model cells and single-cell whole-genome sequencing, as well as by editing at a clinically relevant locus in clinically relevant cells, we show that CRISPR-Cas9 editing generates structural defects of the nucleus, micronuclei and chromosome bridges, which initiate a mutational process called chromot

Chromosome analysis of three seminomas.

Each of three seminomas revealed chromosome #1 and #12 structural changes in direct preparations and short-term cultures. The #1 changes involved duplication of 1q and loss of 1p; in two, the breakpoint was in the heterochromatic region. The anomaly in #12 was a short arm isochromosome, usually present in duplicate. In one tumor, these were the only structural changes; in the other two, there was also involvement of #7, with extra copies of 7p. In one of these two tumors, a heterochromatic minute was identified after C-banding, and in the other, aside from two different markers containing part

Detection and characterization of mechanisms of action of aneugenic chemicals.

A comprehensive evaluation of the genotoxic potential of chemicals requires the assessment of the ability to induce gene mutations and structural chromosome (clastogenic activity) and numerical chromosome (aneugenic activity) aberrations. Aneuploidy is a major cause of human reproductive failure and an important contributor to cancer and it is therefore important that any increase in its frequency due to chemical exposures should be recognized and controlled. The in vitro binucleate cell micronucleus assay provides a powerful tool to determine the ability of a chemical to induce chromosome dam

Human ferritin gene is assigned to chromosome 19.

Ferritin is the intracellular iron storage protein. Tissue ferritin stores are markedly increased in hemochromatosis, a disease of iron overload that has been linked to chromosome 6. In order to provide further information concerning the genetics of ferritin synthesis and to determine if the structural gene for ferritin was on chromosome 6, studies were performed to identify the human chromosome that contains the ferritin gene. Ferritin immunoassays were performed on extracts of Chinese hamster ovary somatic cells that were hybridized with human lymphocytes and fibroblasts and contained variou

Rapid metaphase and interphase detection of radiation-induced chromosome aberrations in human lymphocytes by chromosomal suppression in situ hybridization.

Chromosomal in situ suppression (CISS)-hybridization of biotinylated phage DNA-library inserts from sorted human chromosomes was used to decorate chromosomes 1 and 7 specifically from pter to qter and to detect structural aberrations of these chromosomes in irradiated human peripheral lymphocytes. In addition, probe pUC1.77 was used to mark the 1q12 subregion in normal and aberrant chromosomes 1. Low LET radiation (60Co-gamma-rays; 1.17 and 1.33 MeV) of lymphocyte cultures was performed with various doses (D = 0, 2, 4, 8 Gy) 5 h after stimulation with phytohaemagglutinin. Irradiated cells were

HRAS1 and INS genes are relocated but not structurally altered as a result of the t(7;11)(p15;p15) in a clone from a patient with acute myeloid leukaemia (M4).

A patient whose leukaemic cells carried the rare t(7;11)(p15;p15) was diagnosed as having acute myelomonocytic leukaemia (AML-M4), and supports the association of this specific translocation with forms of acute myeloid leukaemia showing differentiation. Blast phase chronic myeloid leukaemia was excluded by lack of involvement of the ABL and BCR genes. Chromosome in situ hybridization studies showed that both the HRAS1 and INS genes were present on the terminal part of chromosome 11p which was translocated to chromosome 7p. Neither HRAS1 nor INS were structurally rearranged. Field inversion gel

Marfan Syndrome Caused by Disruption of the FBN1 Gene due to A Reciprocal Chromosome Translocation.

Marfan syndrome (MFS) is a hereditary connective tissue disease caused by heterozygous mutations in the fibrillin-1 gene (FBN1) located on chromosome 15q21.1. A complex chromosomal rearrangement leading to MFS has only been reported in one case so far. We report on a mother and daughter with marfanoid habitus and no pathogenic variant in the FBN1 gene after next generation sequencing (NGS) analysis, both showing a cytogenetically reciprocal balanced translocation between chromosomes 2 and 15. By means of fluorescence in situ hybridization of Bacterial artificial chromosome (BAC) clones from th

Chromosomal banding patterns in human large bowel cancer.

Cytogenetic banding studies were performed on direct preparations from 31 large bowel tumors. Twenty-eight of these were from primary sites and three from metastases. Some distinctive patterns were observed. The 31 tumors were separable into four groups: (1) Tumors with normal karyotypes (three cases); (2) tumors with simple gains of chromosomes (three cases); (3) tumors with gains, losses and structural aberrations (ten cases). Groups 1, 2 and 3 were all in the diploid range; and (4) tumors with hypotriploid-hypotetraploid karyotypes (15 cases). Non-random gains of several chromosomes, especi

[Effect of laminin on structural karyotype variability of kangaroo rat kidney cell lines].

The structural karyotypic variability has been investigated in the "markerless" epithelial-like Rat kangaroo kidney cell lines NBL-3-17 and NBL-3-11 on cultivation on a laminin-2/4 coated surface. In cell line NBL-3-17, cultivated on the laminin-coated surface for 2, 4 and 12 days, and in cell line NBL-3-11, cultivated on the laminin-coated surface for 2 and 4 days, there is a significant increase in the frequency of chromosomal aberrations, both chromosomal breaks and dicentrics (telomeric associations). Different sensitivity of individual chromosomes to inducing chromosomal breaks was observ
