Protein molecules must efficiently locate specific DNA sequences within the densely packed chromatin of the cell nucleus. We investigate how the spatial organisation of chromatin, specifically its organisation into Topologically Associating Domains (TADs), fundamentally affects this search process. Using exact analytical theory and simulations of different models of chromatin, we show that target search within compact, highly connected chromatin domains can leverage intersegmental jumps to significantly decrease search times. Further, we establish that there exists an optimal degree of polymer

BACKGROUND: The accurate prediction of epitopes associated with Systemic Lupus Erythematosus (SLE) plays a vital role in advancing our understanding of autoimmune pathogenesis and in designing effective immunotherapeutics. Traditional bioinformatics methods often struggle to capture the intricate sequence patterns and high-dimensional signals characteristic of epitope data. Deep learning presents a compelling alternative, with its ability to perform automatic feature learning and model complex dependencies inherent in biological sequences. This study proposes a hybrid deep learning architectur

BACKGROUND: HIV hotspots, regions with higher prevalence than surrounding areas, are observed across Africa, yet their formation and persistence mechanisms remain poorly understood. We hypothesized that random fluctuations during the early stages of the HIV epidemic (1978-1982), amplified by positive feedback between HIV incidence and prevalence, play a critical role in hotspot formation and persistence. To explore this, we applied a network-based HIV transmission model, focusing on randomness in the spatial structure of the epidemic.
METHODS: We adapted a previously validated agent-based net

BACKGROUND: The rise in Plasmodium resistant strains, decreasing susceptibility to first-line combination therapies, and inadequate efficacy shown by vaccines developed to date necessitate innovative approaches to combat malaria. Drug repurposing refers to finding newer indications for existing medications that provide significant advantages over de novo drug discovery, leading to rapid treatment options. Growing evidence suggests that drugs could regulate the expression of disease-associated microRNAs (miRNAs), implying the potential of miRNAs as attractive targets of therapy for several dise

MOTIVATION: Despite the extensive manufacturing of antiviral drugs and vaccination, viral infections continue to be a major human ailment. Antiviral peptides (AVPs) have emerged as potential candidates in the pursuit of novel antiviral drugs. These peptides show vigorous antiviral activity against a diverse range of viruses by targeting different phases of the viral life cycle. Therefore, the accurate prediction of AVPs is an essential yet challenging task. Lately, many machine learning-based approaches have developed for this purpose; however, their limited capabilities in terms of feature en

Nucleation is a fundamental step in the formation of new materials, with nucleation rates governing phase-transition pathways and outcomes that influence material properties across chemistry, physics, and biology. Nevertheless, extracting nucleation rates remains challenging: experiments are limited by the microscopic length scales involved, while molecular simulations are hindered by the rare-event nature of nucleation and the large system sizes required to sample low-supersaturation regimes typical of experiments and industrial processing. Here, we build on the established thermodynamic corr

Flavonoids are multifunctional phenylpropanoid-derived metabolites that occupy a central position in plant adaptation to environmental stress. Beyond their established roles in antioxidant protection, they contribute to defense against pathogens and herbivores, signaling processes, and physiological acclimation to adverse environmental conditions. Although flavonoid responses to individual biotic or abiotic stresses have been extensively investigated, considerably less attention has been given to how flavonoid-associated regulatory networks function when multiple stresses occur simultaneously.

MOTIVATION: Modern computational biology relies heavily on command-line tools that underpin analytical workflows, yet integrating these tools into R-based analyses poses substantial challenges for reproducibility, especially for researchers with limited computational expertise. While R excels at statistical analysis and visualization, its native capabilities for executing external commands remain rudimentary, lacking structured integration, environment management, and reliable cross-platform support.
RESULTS: To address these limitations, BLIT, an R package, provides a unified framework for s…

MOTIVATION: Disease models are fundamental tools in drug discovery and early-stage drug development, but they only approximate human disease, and selecting a suitable model is challenging. Quantitative computational methods exist to assess molecular resemblance to human conditions, but approaching that work at single-cell resolution, and doing so in an explainable and generalizable way, remain very limited.
RESULTS: We present singIST, a computational method for comparative single-cell transcriptomics analysis between disease models and human conditions. singIST provides explainable quantitat

Acne vulgaris is a common skin disease affecting 80-90% of teenagers worldwide. C. acnes producing lipases are the main virulence factor that catalyzes sebum lipid into free fatty acid that is used for C. acnes growth. Recently, computational biology and bioinformatics play a significant role in drug discovery programs and the identification of novel lead(s). In this study, potential inhibitors against the C. acnes lipase have been identified via cost-effective computational investigations. Molecular docking, MD simulations, and binding affinity analysis have been performed between the active …

Gene regulatory networks (GRNs) research reveals complex life phenomena from the perspective of gene interaction, which is an important research field in systems biology. Traditional Bayesian networks have a high computational complexity, and the network structure scoring model has a single feature. Information-based approaches cannot identify the direction of regulation. In order to make up for the shortcomings of the above methods, this paper presents a novel hybrid learning method (DBNCS) based on dynamic Bayesian network (DBN) to construct the multiple time-delayed GRNs for the first time,

Due to its high genomic heterogeneity and dense desmoplastic microenvironment, traditional diagnosis and treatment for pancreatic ductal adenocarcinoma (PDAC) have limited effects. The management of PDAC is further complicated by persistent clinical bottlenecks, including inadequate accuracy in image-based staging, high surgical complexity, and limited systemic treatment options prone to drug resistance. These problems urgently require breakthroughs to enhance PDAC treatment outcomes and long-term survival. In recent years, computational medicine, which integrates artificial intelligence, machine

Graphical networks are useful, widely used modeling approaches to represent complex biological processes with biological measurements generated by platforms such as mass spectrometry. Bayesian analyses of graphical networks for omics data have several advantages over their frequentist counterparts such as the inclusion of prior knowledge in the estimation of models. However, Bayesian approaches to date have only been feasible for data with a couple of hundred biomolecules due to prohibitive computational time, but omics data often contain tens of thousands of biomolecules. Here, we present and

Mathematical biology has long relied on mechanistic models, including ordinary and partial differential equations, stochastic systems, and agent-based models, to study biological processes across scales. These approaches remain central because they provide structure, interpretability, and biological insight. However, modern biological and biomedical data, including longitudinal clinical records, medical imaging, and multi-omics measurements, are often high-dimensional, noisy, heterogeneous, and incomplete. These features make model calibration, simulation, and uncertainty quantification increa

Cell segmentation plays a crucial role in elucidating cell structure and function, understanding disease mechanisms, and aiding pathological diagnosis. Current surveys primarily categorize methods by their technical evolution stages, which may not fully capture the paradigm shift brought by deep learning. Moreover, their evaluation scope is largely confined to image-only approaches, overlooking the significant potential of multimodal data in enhancing cell/nucleus segmentation performance. Therefore, we propose a dual-dimensional classification framework for deep learning methods. It categoriz

In vitro colonies of the unicellular parasite Trypanosoma brucei expand radially and establish fingering instabilities, a collective behavior known as social motility. The underlying mechanisms are thought to involve single-cell motility, chemical communication among cells, and mechanical interactions with the liquid boundary, but their relative contributions remain unclear. We aimed to determine which of the mechanisms are necessary to quantitatively reproduce the morphological characteristics of social motility. We developed a two-dimensional agent-based model that simulates colonies of 105-

MOTIVATION: Optimizing cell-culture media for cultivated meat and cellular agriculture is both experimentally demanding and expensive. Traditional approaches use Design of Experiments (DOE) to iterate through candidate formulations until a satisfactory medium emerges. Data-driven methods, and in particular Bayesian optimization (BO), can reach higher objective function values (here, titer) with fewer evaluations than classical DOE. Prior comparisons of optimizers on cell-media data have, however, relied largely on computational simulations rather than measured formulations, leaving researchers

We developed an extended reciprocity theorem approach to model neuron signals which handles heterogeneous dielectric environments and arbitrary electrode shapes, and use it to study analytically the single fiber action potential. We then established a semi-analytic model that also uses hybrid electromagnetic-electrophysiological simulations to model evoked compound action potential (eCAP) signals from multi-fascicular nerves populated with heterogeneous fiber populations. For validation, model predictions were compared with cuff electrode recordings of activity induced by vagus nerve stimulati
