Design of a multi-Epitope mRNA vaccine against Brucella type IV secretion system using reverse vaccinology and immunogenicity approaches.

Brucellosis is a zoonotic disease caused by bacteria of the Brucella genus. This study investigates the development of a multi-epitope mRNA vaccine aimed at combating Brucella infections. The approach involves selecting the architecture of the pathogenic type IV secretion system (T4SS) of Brucella using bioinformatics tools and reverse vaccinology methodologies. The candidate proteins chosen for this vaccine include VirB2, VirB3, and VirB6, along with the effector protein BtpA. Key findings include robust antigenicity scores for the candidate proteins (VirB2:0.5685; VirB3:0.5329;VirB6:0.5054;B

A comprehensive protein design protocol to identify resistance mutations and signatures of adaptation in pathogens.

Most pathogens mutate and evolve over time to escape immune and drug pressure. To achieve this, they alter specific hotspot residues in their intracellular proteins to render the targeted drug(s) ineffective and develop resistance. Such hotspot residues may be located as a cluster or uniformly as a signature of adaptation in a protein. Identifying the hotspots and signatures is extremely important to comprehensively understand the disease pathogenesis and rapidly develop next-generation therapeutics. As experimental methods are time-consuming and often cumbersome, there is a need to develop ef

From bonds to interactions: comprehensive molecular characterization via polarizable bond-dipole approach.

Accurately characterizing molecular interactions stands as a pivotal requirement for ensuring the reliability of molecular dynamics simulations. In line with our bond-dipole-based interaction model proposed by Gao et al. [X.-C. Gao, Q. Hao and C.-S. Wang, J. Chem. Theory Comput., 2017, 13, 2730-2741.], we have implemented an efficient and concise approach to compute electrostatic potential. This methodology capitalizes on the polarizable nature of chemical bond dipoles, resulting in a model of remarkable simplicity. In this study, we have revised the polarizable bond-dipole-based force field (

Vibrations of the guanine-cytosine pair in chloroform: an anharmonic computational study.

We compute at the anharmonic level the vibrational spectra of the Watson-Crick dimer formed by guanosine (G) and cytidine (C) in chloroform, together with those of G, C and the most populated GG dimer. The spectra for deuterated and partially deuterated GC are also computed. We use DFT calculations, with B3LYP and CAM-B3LYP as reference functionals. Solvent effects from chloroform are included via the Polarizable Continuum Model (PCM), and by performing tests on models including up two chloroform molecules. Both B3LYP and CAM-B3LYP calculations reproduce the shape of the experimental spectra w

The Exposure Uncertainty Analysis: The Association between Birth Weight and Trimester Specific Exposure to Particulate Matter (PM2.5 vs. PM10).

Often spatiotemporal resolution/scale of environmental and health data do not align. Therefore, researchers compute exposure by interpolation or by aggregating data to coarse spatiotemporal scales. The latter is often preferred because of sparse geographic coverage of environmental monitoring, as interpolation method cannot reliably compute exposure using the small sample of sparse data points. This paper presents a methodology of diagnosing the levels of uncertainty in exposure at a given distance and time interval, and examines the effects of particulate matter (PM) ≤2.5 µm and ≤10 µm in dia

Texture analysis of high resolution MRI allows discrimination between febrile and afebrile initial precipitating injury in mesial temporal sclerosis.

A computational pipeline combining texture analysis and pattern classification algorithms was developed for investigating associations between high-resolution MRI features and histological data. This methodology was tested in the study of dentate gyrus images of sclerotic hippocampi resected from refractory epilepsy patients. Images were acquired using a simple surface coil in a 3.0T MRI scanner. All specimens were subsequently submitted to histological semiquantitative evaluation. The computational pipeline was applied for classifying pixels according to: a) dentate gyrus histological paramet

Revolutionizing lung cancer screening: the rise of artificial intelligence integrating circulating tumor markers.

Lung cancer persists as the predominant oncological cause of mortality globally, underscoring an imperative public health issue that demands effective screening methodologies to mitigate its impact. The National Lung Screening Trial (NLST) from the National Cancer Institute has established that low-dose computed tomography (LDCT) can detect lung cancer at an early stage and decrease mortality. Nonetheless, concerns such as radiation-induced risks, false positives, overdiagnosis, and medical costs demand attention. The importance of Artificial Intelligence (AI) in lung cancer screening is growi

AI-Driven Image Analysis for Nanofiber Characterization: From Diameter Measurement to Multiparameter Assessment.

The high surface area and porosity of the nanofibers enable a wide range of pharmaceutical applications, including tissue scaffolds, wound dressings, and drug-loaded films, as well as applications in other fields such as energy, electronics, and environmental remediation. The properties of nanofibers are directly dependent on the production parameters, such as applied voltage, solution flow rate, polymer concentration, solvent type, and collector distance, and there is a complex interplay between these parameters that makes their optimization challenging. Therefore, accurate determination of n

Potassium hydrogen sulfate promoted one-pot synthesis of bis(indolyl)alkane esters from α-keto carboxylic acids: in silico and in vitro anticancer studies.

Sustainable and efficient synthetic strategies for bioactive bis and tris(indolyl) alkane (BIM and TIM) derivatives remain a central challenge because of their acid sensitivity. Herein, we demonstrate an eco-friendly synthesis of 3,3'-bisindolylalkane esters from α-keto carboxylic acids and indoles employing potassium hydrogen sulfate as a green promoter, with methanol acting as both reagent and solvent, in excellent yields. Beyond that, the methodology was further extended to the esterification of α-keto carboxylic acids and N-protected L-amino acid derivatives. Synthetic applications of the

Accurate vibrational hydrogen-bond shift predictions with multicomponent DFT.

In this work we explore the use of multicomponent methods for the computational simulation of anharmonic OH vibrational shifts. Multicomponent methodologies have become popular over the last years, but still are limited in their application range. However, by enabling the simultaneous quantum treatment of protonic and electronic wave functions/densities, they hold promise for the treatment of anharmonic effects and proton vibrations in general. This potential has only been probed but not fully realized so far. This study investigates the performance of Nuclear-Electronic Orbital Density Functi

Semi-automatic algorithm to build finite element numerical models of the human hearing system from Micro-CT data.

Finite Element modeling has been an extended methodology to build numerical model to simulate the behavior of the hearing system. Due to the complexity of the system and the difficulties to reduce the uncertainties of the geometric data, they result in computationally expensive models, sometimes generic, representative of average geometries. It makes it difficult to validate the model with direct experimental data from the same specimen or to establish a patient-oriented modeling strategy. In the present paper, a first attempt to automatize the process of model building is made. The source inf

Towards Home-Based Diabetic Foot Ulcer Monitoring: A Systematic Review.

It is considered that 1 in 10 adults worldwide have diabetes. Diabetic foot ulcers are some of the most common complications of diabetes, and they are associated with a high risk of lower-limb amputation and, as a result, reduced life expectancy. Timely detection and periodic ulcer monitoring can considerably decrease amputation rates. Recent research has demonstrated that computer vision can be used to identify foot ulcers and perform non-contact telemetry by using ulcer and tissue area segmentation. However, the applications are limited to controlled lighting conditions, and expert knowledge

Network-Based Classification and Modeling of Amyloid Fibrils.

Amyloid fibrils are locally ordered protein aggregates that self-assemble under a variety of physiological and in vitro conditions. Their formation is of fundamental interest as a physical chemistry problem and plays a central role in Alzheimer's disease, Type II diabetes, and other human diseases. As the number of known amyloid fibril structures has grown, the need has arisen for a nomenclature for describing and classifying fibril types, as well as a theoretical description of the physics that gives rise to the self-assembly of these structures. Here, we introduce a systematic nomenclature a

Deep learning for cell image segmentation and ranking.

Ninety years after its invention, the Pap test continues to be the most used method for the early identification of cervical precancerous lesions. In this test, the cytopathologists look for microscopic abnormalities in and around the cells, which is a time-consuming and prone to human error task. This paper introduces computational tools for cytological analysis that incorporate cell segmentation deep learning techniques. These techniques are capable of processing both free-lying and clumps of abnormal cells with a high overlapping rate from digitized images of conventional Pap smears. Our me

A Unified Approach of Meta-Analysis: Application to an Antecedent Biomarker Study in Alzheimer's Disease.

This article provides a unified methodology of meta-analysis that synthesizes medical evidence by using both available individual patient data (IPD) and published summary statistics within the framework of likelihood principle. Most up-to-date scientific evidence on medicine is crucial information not only to consumers but also to decision makers, and can only be obtained when existing evidence from the literature and the most recent individual patient data are optimally synthesized. We propose a general linear mixed effects model to conduct meta-analyses when individual patient data are only

Functional neuroimaging in the examination of effects of prenatal alcohol exposure.

Functional neuroimaging offers the opportunity to understand the effect of prenatal alcohol exposure on the activities of the brain as well as providing a window into the relationship between neural activation and the behavioral outcomes that have been described in affected individuals. Several different methodologies have been used to examine the neurophysiological signal changes associated with different brain functions in prenatally exposed individuals and those diagnosed with fetal alcohol syndrome (FAS) or other fetal alcohol spectrum disorders (FASD). These include electroencephalography

Biochemical reaction network modeling: predicting metabolism of organic chemical mixtures.

All organisms are exposed to multiple xenobiotics, through food, environmental contamination, and drugs. These xenobiotics often undergo biotransformation, a complex process that plays a critical role in xenobiotic elimination or bioactivation to toxic metabolites. Here we describe the results of a new computer-based simulation tool that predicts metabolites from exposure to multiple chemicals and interconnects their metabolic pathways, using four common drinking water pollutants (trichloroethylene, perchloroethylene, methylchloroform, and chloroform) as a test case. The simulation tool interc
