An integrative epigenomic and single-cell framework identifies a prognostic DNA methylation risk score and ZNF638 silencing in urothelial carcinoma.

BACKGROUND: Urothelial carcinoma (UC) exhibits profound molecular heterogeneity, yet how epigenetic dysregulation shapes tumor identity, the immune microenvironment, and clinical risk remains incompletely defined. METHODS: We integrated genome-wide DNA methylation (EM-seq, n = 72; WGBS, n = 9) with scRNA-seq (n = 9) to delineate epigenetically driven subtypes. A DNA Methylation Risk Score (DMRS) was constructed from 441 prognostic methylation haplotype blocks and validated across four independent cohorts (n = 574). Functional studies, including ZNF638 overexpression, proliferation assays, mig

Occupational endotoxin exposure, DNA methylation changes, and immune-cell remodeling: an epigenome-wide association study in two cohorts.

BACKGROUND: Millions of textile and agricultural workers inhale organic dust containing endotoxin, an exposure associated with impaired respiratory function. However, the underlying biological pathways remain unclear. We conducted a two-cohort epigenome-wide association study (EWAS) to identify airborne endotoxin-associated DNA methylation (DNAm) alterations and pathways. METHODS: In the discovery phase, we compared blood DNAm in 281 endotoxin-exposed cotton workers and 253 unexposed silk-workers from the Shanghai Textile Worker Study (STWS) measured using Illumina MethylationEPICv2 arrays. Long-read sequencing of single cell-derived melanoma sublines reveals divergent and parallel genomic and epigenomic evolutionary trajectories.

Tumor evolution is driven by various mutational processes, ranging from single-nucleotide variants (SNVs) to large structural variants (SVs) to dynamic shifts in DNA methylation. Current short-read sequencing methods struggle to accurately capture the full spectrum of these genomic and epigenomic alterations due to inherent technical limitations. To overcome that, here we introduce an approach to identify and analyze the genomic and epigenetic events in different stages of tumoral evolution from long-read sequencing of single-cell derived sublines. We then use it to profile 23 sublines of a mo

DNA methylation mediates the association between organochlorine pesticides and MASLD: An epigenome-wide association study with integrated AOP framework.

Chronic exposure to organochlorine pesticides (OCPs) is associated with altered DNA methylation and metabolic diseases, but their specific methylation patterns and mediating role in metabolic dysfunction-associated steatotic liver disease (MASLD) remain unclear. We conducted an epigenome-wide association study among 2905 adults, measuring 19 serum OCPs and blood DNA methylation using the Illumina EPIC array. Differentially methylated probes (DMPs) were identified via linear regression, and mediation analyses assessed their mediating effects on MASLD. We also constructed an integrated adverse o

Promoter methylation-associated brain-enriched long noncoding RNAs in glioblastoma: a multi-cohort public epigenomic re-analysis.

BACKGROUND: Glioblastoma (GBM) is epigenetically heterogeneous, and previous long noncoding RNA (lncRNA) methylation studies have often begun from tumor-wide screens. We asked whether brain-enriched lncRNAs show promoter methylation-associated suppression in GBM. RESEARCH DESIGN AND METHODS: Brain-enriched lncRNAs were defined using GENCODE v49 and GTEx/UCSC Xena. Primary discovery used TCGA-GBM primary tumors with matched expression and promoter methylation; 52 patients had both data types. Spearman correlations identified methylation-associated candidates (ρ ≤-0.30; false discovery rate [FD

Methadone Maintenance Treatment vs. Long-Term Abstinence Without Opioid Agonist: Epigenome-Wide Study of DNA Methylation.

BACKGROUND/OBJECTIVES: Opioid use disorder (OUD) is caused by a complex interplay between genetic and non-genetic factors. DNA methylation is an epigenetic mechanism that modulates gene expression. Data on DNA methylation and opioid addiction and treatment are limited. This association study was designed to assess the difference in genome-wide methylation patterns between individuals with OUD in methadone maintenance treatment (MMT) (n = 114) and those with OUD who achieved long-term abstinence (>10 years) without mu opioid receptor agonist treatment (n = 136). METHODS: Differential DNA methy

Integrated Methylome-Transcriptome Analysis Reveals Epigenomic Remodeling and Rho GTPase-Linked Immune-Epithelial Crosstalk in Atopic Dermatitis.

BACKGROUND: Atopic dermatitis (AD) is a chronic inflammatory skin disease characterized by immune dysregulation and epithelial barrier dysfunction. Although transcriptional changes in AD skin are increasingly well characterized, DNA methylation patterns remain less well understood. METHODS: Here, we present an integrated analysis of matched DNA methylomes, transcriptomes, and microbiomes from lesional (n = 40), adjacent non-lesional (n = 38), and healthy control (n = 40) skin, using complementary cell-type-adjusted models. RESULTS: We identified thousands of differentially methylated regions

Impact of vitamin D deficiency on defective endometrial decidualization and the repressive role of vitamin D receptor (VDR) in the epigenomic network.

Identifying the factors that regulate female reproduction is crucial to understanding how the environment affects female reproductive health. The vitamin D receptor (VDR) and its ligands (primarily 1,25(OH)2D3) have a recognized role in calcium homeostasis; however, their broader impact on female reproduction remains underexplored. We demonstrate that the VDR and its ligands are involved in the hormonal induction of uterine decidualization. Mice fed a vitamin D-deficient diet displayed an impaired hormonally induced decidual response. In a human telomerase reverse transcriptase-immortalized hu

Integrated Single-Nucleus and Epigenomic Profiling Reveals Coordinated Neuro-Glial and Chromatin Remodeling in the Type 2 Diabetic Hypothalamus.

The hypothalamus is a central regulator of systemic energy balance and glucose homeostasis, yet how type 2 diabetes (T2D) alters its cellular and regulatory landscape remains incompletely understood. Here, we integrated single-nucleus RNA sequencing (snRNA-seq) with bulk ATAC-seq to characterize hypothalamic remodeling in an HFD/STZ-induced T2D mouse model. High-resolution snRNA-seq revealed pronounced cell type-specific alterations involving several neuronal subpopulations, including Gal.Nts.Npy, Nxph4.Adcyap1, and Lmx1a.Gpr149.Tcf4 neurons, together with substantial changes in oligodendrocyt

Identification of HLA-DQA1 and HLA-DRB5 as Risk Factors for Multiple Sclerosis: An Epigenome-Wide Methylation Haplotype Association Analysis.

Multiple sclerosis (MS) is a chronic central nervous system inflammatory disease of autoimmune aetiology. The disease is mostly considered due to a complex interaction between different genetic and environmental factors. DNA methylation is an epigenetic mechanism that can influence gene expression and has the potential to mediate the effects of environmental factors on MS. This study aimed to identify MS risk methylation haplotypes (meplotypes) and their associated genes by integrating epigenome-wide meplotype association analysis with gene optimisation. We conducted the first epigenome-wide m

5-hydroxymethylcytosine analysis reveals stable epigenomic changes in tumor tissue that enable cancer detection in cell-free DNA.

5-hydroxymethylcytosine (5hmC) is a stable epigenomic mark associated with gene regulation and tumorigenesis. To evaluate its potential for multi-cancer detection, epigenomic distribution of 5hmC was analyzed in tumor tissues (n = 217), normal tissues (n = 50), and cell-free DNA (cfDNA) from cancer (n = 1009) and non-cancer subjects (n = 1678) across breast, colon, lung, ovarian, and pancreatic cancers. Differential analysis revealed extensive redistribution of 5hmC in early-stage tumors that persisted into the late-stage, while global 5hmC abundance decreased in all tumors. Two distinct patte

INTRODUCTION: Sepsis is a life-threatening condition caused by a dysregulated immune response to infection, leading to organ failure. Despite its significant global burden, the underlying mechanisms of immune dysfunction in sepsis remain incompletely understood. This study explores the role of DNA methylation in white blood cells in sepsis pathogenesis. METHODS: A prospective case-control study was conducted to compare DNA methylation profiles between patients with community-acquired sepsis and matched controls who had similar infections but did not develop sepsis. Epigenome-wide association study of gestational exposure to organophosphate esters and replacement brominated flame retardants with newborn DNA methylation.

BACKGROUND: DNA methylation (DNAm) has been proposed to mediate the associations of gestational exposure to organophosphate esters (OPEs) and replacement brominated flame retardants (RBFRs) with health outcomes. However, there have not been previous epigenome-wide association studies (EWAS) on the impact of prenatal exposure to these chemicals on newborn DNAm. METHODS: In 252 pregnant women recruited to the Health Outcomes and Measures of Environment (HOME) Study from 2003 to 2006 in Cincinnati, Ohio, we measured the house dust concentrations of 4 OPEs and 2 RBFRs at 20 weeks of gestation and

Genomic and Epigenomic ctDNA Profiling in Liquid Biopsies from Heavily Pretreated Patients with DNA Damage Response-Deficient Tumors.

PURPOSE: The development of DNA damage response (DDR)-directed therapies is a major area of clinical investigation; however, to date, PARP inhibitors (PARPi) remain the only approved therapy in this space. Major challenges to DDR-targeted therapies in the post-PARPi therapy era are the context dependency of DDR alterations and the presence of preexisting resistance in this heavily pretreated population. Blood samples from patients with tumors harboring defects in DDR genes were used to evaluate the feasibility of a liquid biopsy platform to detect complex genomic events such as BRCA1/2 reversi

Gut microbiota-derived metabolite trimethylamine N-oxide alters the host epigenome through inhibition of S-adenosylhomocysteine hydrolase.

The gut microbiota profoundly influences host metabolism through the production of bioactive metabolites that modulate cellular pathways. Among these, trimethylamine N-oxide (TMAO) has emerged as an enigmatic molecule linking dietary factors to cellular dysfunction in cardiovascular, neurological, and oncologic disorders. Here, we investigate the cellular and systemic impact of TMAO on metabolic pathways and epigenetic landscapes. Using cultured cells and a mouse model that simulates endogenous TMAO production, we demonstrate that TMAO disrupts the methionine cycle and dynamically remodels chr

Epigenome-wide mediation analysis of the relationship between psychosocial stress and cardiometabolic risk factors in the Health and Retirement Study (HRS).

BACKGROUND: Exposure to psychosocial stress is linked to a variety of negative health outcomes, including cardiovascular disease and its cardiometabolic risk factors. DNA methylation has been associated with both psychosocial stress and cardiometabolic disease; however, little is known about the mediating role of DNA methylation on the association between stress and cardiometabolic risk. Thus, using the high-dimensional mediation testing method, we conducted an epigenome-wide mediation analysis of the relationship between psychosocial stress and ten cardiometabolic risk factors in a multi-raci

Postoperative Innate Immune Dysregulation, Proteomic, and Monocyte Epigenomic Changes After Colorectal Surgery: A Substudy of a Randomized Controlled Trial.

BACKGROUND: Colorectal surgery is associated with moderate-to-severe postoperative complications in over 25% of patients, predominantly infections. Monocyte epigenetic alterations leading to immune tolerance could explain postoperative increased susceptibility to infections. This research explores whether changes in monocyte DNA accessibility contribute to postoperative innate immune dysregulation. METHODS: Damage-associated molecular patterns (DAMPs) and ex vivo cytokine production capacity were measured in a randomized controlled trial (n = 100) in colorectal surgery patients, with addition

DNA methylation is differentially associated with glycemic outcomes by different types of weight-loss interventions: an epigenome-wide association study.

BACKGROUND: Alterations in DNA methylation (DNAm) have been reported to be a mechanism by which bariatric surgeries resulted in considerable metabolic improvements. Previous studies have mostly focused on change in DNAm following weight-loss interventions, yet whether DNAm prior to intervention can explain the variability in glycemic outcomes has not been investigated. Here, we aim to examine whether baseline DNAm is differentially associated with glycemic outcomes induced by different types of weight-loss interventions. METHODS: Participants were 75 adults with severe obesity who underwent n
