RNA editing with CRISPR-Cas13.

Nucleic acid editing holds promise for treating genetic disease, particularly at the RNA level, where disease-relevant sequences can be rescued to yield functional protein products. Type VI CRISPR-Cas systems contain the programmable single-effector RNA-guided ribonuclease Cas13. We profiled type VI systems in order to engineer a Cas13 ortholog capable of robust knockdown and demonstrated RNA editing by using catalytically inactive Cas13 (dCas13) to direct adenosine-to-inosine deaminase activity by ADAR2 (adenosine deaminase acting on RNA type 2) to transcripts in mammalian cells. This system,…

Nerve and behavioral responses of mice to various umami substances.

Food contains various taste substances. Among them, umami substances play an important role with regard to the perception of the taste of fo … nine, betaine, and the enantiomer of MSG, D-MSG. Furthermore, we examined the synergy of umami with inosine 5'-monophoshate (IMP). In the case of the mice, sodium succinate had an umami taste and showed strong synergy with IMP. L-theanine showed synergy with IMP but did not have an umami taste without IMP. In contrast, betaine did not have an umami taste …

Elevated adenosine monophosphate deaminase activity in Alzheimer's disease brain.

Abnormal elevations in ammonia have been implicated in the pathogenesis of Alzheimer's disease. However, the biochemical mechanism(s) leading to increased ammonia in Alzheimer's disease have not yet been identified. A potential source of increased ammonia production is adenosine monophosphate (AMP) deaminase, an important enzyme in the regulation of the purine nucleotide cycle and adenylate energy charge. AMP deaminase activity is expressed in human brain and converts AMP to inosine monophosphate with the release of ammonia. We have investigated AMP deaminase activity in postmortem brain tissu…

Determination of plasma purine nucleoside phosphorylase activity by high-performance liquid chromatography.

A high-performance liquid chromatographic method was developed for the determination of plasma purine nucleoside phosphorylase activity. In this method, the reaction mixture consisted of 15 microliters of plasma and 285 microliters of 50 mM phosphate buffer (pH 7.4) containing 3.8 mM inosine and 0.15 mM 2-(3-cyano-4-isobutoxyphenyl)-4-methyl-5-thiazolecarboxylic acid (strong xanthine oxidase inhibitor). After the reaction, the hypoxanthine produced was monitored to express plasma purine nucleoside phosphorylase activity. By this method, the activity of purine nucleoside phosphorylase was easil…

The role of de novo purine synthesis in lymphocyte transformation.

Genetic defects in purine metabolism are associated with severe immunodeficiency. Adenosine deaminase deficiency impairs the function of both B- and T-lymphocytes whereas in purine nucleoside (inosine) phosphorylase deficiency there is more severe impairment of T-lymphocyte functions than of B-lymphocyte functions. The relative unimportance of the salvage pathway catalysed by hypoxanthine-guanine phosphoribosyltransferase is shown by the normal responses of T-lymphocytes from patients with the Lesch-Nyhan syndrome to antigenic and mitogenic stimulation. A mild deficiency of B-lymphocyte functi…

Identification of key taste active compounds and potential umami peptides in soft-boiled chicken based on taste recombination and virtual screening.

Soft-boiled chicken, a traditional Chinese delicacy renowned for its distinct umami and overall taste, was investigated to identify key taste-active compounds and potential umami peptides. Using taste recombination combined with omission/addition tests, six compounds (sodium ion, chloride ion, inosine-5'-monophosphate (IMP), lactic acid, succinic acid and glutamic acid) were identified as key taste-active compounds. Through the mass spectrometry and virtual screening 14 potential umami peptides were identified, with 13 being reported for the first time. Molecular docking analysis revealed that…

Effects of adding various salted seafood (jeotgal) types on the microbial, metabolic, and sensory dynamics of kimchi during fermentation.

Kimchi is a traditional Korean fermented dish in which salted seafood is widely used; however, its specific role in fermentation remains unclear. This study investigated the impact of four salted seafoods (anchovy, cutlass offal, yellow croaker, shrimp) on the physicochemical, microbial, metabolic, and sensory properties of kimchi compared to a no-seafood control. Samples were fermented at 4 °C for 6 weeks. Salted seafood accelerated acidification and increased total and amino nitrogen, hypoxanthine, inosine, and free amino acids (e.g., glutamic acid, γ-aminobutyric acid). Halophilic lactic ac…

Tumour-associated high endothelial venules drive portal-specific immune evasion in lymph nodes via ALOX12.

High endothelial venules (HEVs) provide another portal for tumour metastasis. However, whether HEVs and other blood vessels exert different … 150. Consequently, the immune recognition of dsRNA is reduced because of the increased adenosine-to-inosine (A-to-I) RNA editing in tumour cells. Collectively, our data indicate that a unique lymphatic anatomical structure mediates specific immune evasion of migrating tumour cells.

ncRNA Editing: Functional Characterization and Computational Resources.

Non-coding RNAs (ncRNAs) play crucial roles in gene expression regulation, translation, and disease development, including cancer. They are classified by size in short and long non-coding RNAs. This chapter focuses on the functional implications of adenosine-to-inosine (A-to-I) RNA editing in both short (e.g., miRNAs) and long ncRNAs. RNA editing dynamically alters the sequence and structure of primary transcripts, impacting ncRNA biogenesis and function. Notable findings include the role of miRNA editing in promoting glioblastoma invasiveness, characterizing RNA editing hotspots across cancer…

Meta-analysis of genetic regulation of RNA editing in the human brain identifies new genes underlying neurological disease.

Adenosine-to-inosine (A-to-I) RNA editing is among the most abundant post-transcriptional modifications, whose role in homeostasis and disease of the central nervous system (CNS) has been extensively reported. Regulation of A-to-I editing by cis-acting genetic variants (edQTLs) is understudied, especially in the brain. As a part of the BigBrain Project (n=4,471 individuals), which represents a >10-fold increase in sample size from previous edQTL studies, we harmonized A-to-I sites across datasets to perform a meta-analysis that identified 38,731 edQTLs in 3,554 genes. Integrating other QTL sum…

Comprehensive insights into the mechanisms influencing flavor alteration in mutton soup induced by thermal and cold sterilization: Integration of flavoromics and lipidomics.

Sterilization can change the flavor of mutton soup (MS), with different sterilization methods having distinct effects on the MS flavor. This study aims to investigate the flavor alterations in MS following pasteurization (PS), high-temperature sterilization (TS), high hydrostatic pressure (HHP), and ultrasonic sterilization (US) using flavoromics and lipidomics. TS treatment significantly enhanced the contribution of warmed-over flavors (WOFs), including nonanal, 1-octen-3-ol, hexanal, 2-pentylfuran, heptanal, and (E)-2-decenal, preserved inosine monophosphate levels but significantly decrease…

Divergent landscapes of A-to-I editing in postmortem and living human brain.

Adenosine-to-inosine (A-to-I) editing is a prevalent post-transcriptional RNA modification within the brain. Yet, most research has relied on postmortem samples, assuming it is an accurate representation of RNA biology in the living brain. We challenge this assumption by comparing A-to-I editing between postmortem and living prefrontal cortical tissues. Major differences were found, with over 70,000 A-to-I sites showing higher editing levels in postmortem tissues. Increased A-to-I editing in postmortem tissues is linked to higher ADAR1 and ADARB1 expression, is more pronounced in non-neuronal …
