Peptides presented by HLA-DR molecules in synovia of patients with rheumatoid arthritis or antibiotic-refractory Lyme arthritis.

Disease-associated HLA-DR molecules, which may present autoantigens, constitute the greatest genetic risk factor for rheumatoid arthritis (RA) and antibiotic-refractory Lyme arthritis (LA). The peptides presented by HLA-DR molecules in synovia have not previously been defined. Using tandem mass spectrometry, rigorous database searches, and manual spectral interpretation, we identified 1,427 HLA-DR-presented peptides (220-464 per patient) from the synovia of four patients, two diagnosed with RA and two diagnosed with LA. The peptides were derived from 166 source proteins, including a wide range

Bovine enterovirus 2: complete genomic sequence and molecular modelling of a reference strain and a wild-type isolate from endemically infected US cattle.

Bovine enteroviruses are members of the family Picornaviridae, genus Enterovirus. Whilst little is known about their pathogenic potential, they are apparently endemic in some cattle and cattle environments. Only one of the two current serotypes has been sequenced completely. In this report, the entire genome sequences of bovine enterovirus 2 (BEV-2) strain PS87 and a recent isolate from an endemically infected herd in Maryland, USA (Wye3A) are presented. The recent isolate clearly segregated phylogenetically with sequences representing the BEV-2 serotype, as did other isolates from the endemic

Enzyme flexibility, solvent and 'weak' interactions characterize thrombin-ligand interactions: implications for drug design.

BACKGROUND: The explosive growth in the rate of X-ray determination of protein structures is fuelled largely by the expectation that structural information will be useful for pharmacological and biotechnological applications. For example, there have been intensive efforts to develop orally administrable antithrombotic drugs using information about the crystal structures of blood coagulation factors, including thrombin. Most of the low molecular weight thrombin inhibitors studied so far are based on arginine and benzamidine. We sought to expand the database of information on thrombin-inhibitor

Exploring Hippuric Acid's Putative Protective Role in Aging through In Silico and In Vitro Screening.

Hippuric acid (HA) is a diet- and microbiome-derived metabolite consistently associated with healthy aging, yet whether it is a passive biomarker or an active effector remains unresolved. To investigate mechanisms underlying its protective role, in silico screening of large bioactivity data sets was performed and integrated with results from in vitro assays. A multifingerprint similarity approach was employed to identify close HA analogues and their reported targets. HA analogues were identified with reported potencies in the low-micromolar or nanomolar range toward transporters (solute carrie

Ligand-Based Pharmacophore Mapping and Virtual Screening for the Search of Biguanide-Like Molecules With Antidiabetic Potentials Targeting Liver Kinase B1.

Type 2 diabetes mellitus (T2DM) is a state where the body's glucose metabolism is compromised. AMP-activated protein kinase, or AMPK, has an important part to play in glucose metabolism, and the liver kinase B1 (LKB1) protein functions as a major upstream kinase for AMPK activation, thereby making it appealing therapeutic targets for treating and preventing T2DM. Drug resistance cases for biguanides like metformin is a serious concern and pose great threat to treatment success for diabetic patients. Thus, the hunt for biguanide-like small molecules with enhanced insulin sensitizing potentials

Investigating the anti-Alzheimer potential of biogenic compounds from Zinc15 database as NMDA antagonist: An in-silico approach.

Alzheimer's disease is an unavoidable neurological disorder in which the death of brain cells brings on memory loss, cognitive decline, and eventual dementia. There is no recognized treatment for Alzheimer's illness. By the year 2050, it is expected that the global population will witness approximately 100 million cases of Alzheimer's disease (AD). Despite recognizing AD as a formidable illness for over a century, no effective cure has been discovered thus far. Synaptic dysfunction could result from disturbed synaptic calcium handling caused by excessive activation of glutamate receptors, part

Extracellular vesicle-derived protein biomarkers for breast Cancer diagnosis: a systematic review, meta-analysis, and umbrella review.

Extracellular vesicle (EV)-derived proteins are increasingly investigated as liquid biopsy biomarkers because they can reflect tumour-associated molecular processes in clinically accessible biofluids. However, their diagnostic performance and methodological robustness in breast cancer remain incompletely defined. This study evaluated EV-derived protein biomarkers for breast cancer diagnosis through a systematic review and meta-analysis of primary studies, complemented by an umbrella review of published systematic reviews and meta-analyses. A structured search was conducted in PubMed/MEDLINE, W

Proteomics identify disease-associated variants in patients with rare diseases undiagnosed after genome sequencing.

Despite the introduction of genome sequencing (GS) for rare disease diagnostics, a genetic cause is not identified in most patients. Here, we explored the potential of proteomics to improve the diagnostic yield in 424 patients with rare diseases from the 100,000 Genomes Project (100kGP) without a genetic diagnosis. Serum proteomic profiling was performed using the Olink Explore 1536 assay (N = 1463 proteins). For 13 patients without genetic diagnoses, detection of lower serum protein "outliers" (z-score < -2) led to confirmed genetic diagnoses by resolving variants of uncertain significance or

Genetic Burden in Congenital Anomalies of the Mitral and Tricuspid Valves: A Case-Control Study.

Congenital heart disease (CHD) is the most common congenital malformation, with most cases exhibiting a multifactorial etiology involving genetic and environmental factors. Congenital anomalies of the atrioventricular valve or septum (CAAVAS) and functionally univentricular heart (FUH) are complex subtypes of CHD, where disruptions in key molecular pathways are implicated. This study investigates the genetic burden contributing to these anomalies. This case-control study included 48 participants: 24 patients diagnosed with CAAVAS or FUH and 24 healthy controls. Whole-exome sequencing (WES) was

Tight junction proteins: Gatekeepers turned facilitators in the pathogenesis of gastric adenocarcinoma.

Gastric cancer (GC) is the fifth most prevalent malignancy worldwide and remains a leading cause of cancer-related mortality. Major risk factors for GC include Helicobacter pylori infection, increasing age, high dietary salt intake, and diets deficient in vegetables and fruits. Due to the often subtle and nonspecific early symptoms, coupled with the lack of routine screening programs, a significant proportion of GC cases are diagnosed at advanced stages. The etiology of GC is multifactorial, and diagnosis is confirmed histologically through endoscopic biopsy, followed by staging via computed t

An Overview of 1,2,4-Triazole-5-Thiol and 3-Thione Derivatives as Promising Scaffolds for Anti-Neuroinflammatory Drug Discovery.

Neuroinflammation is a major complex reaction that causes Neurodegenerative Diseases (ND) and cognitive behavioural disorders such as Alzheimer's Disease (AD), Parkinson's disease, multiple sclerosis, and traumatic brain injury. Neuroinflammation can be regulated by different types of enzymes and proteins, including acetyl- and butyrylcholinesterases, cyclooxygenases, kinases, and the accumulation of Amyloid-beta (Aβ) plaques and hyperphosphorylated tau protein. Due to the complex physiology of enzymes and proteins, ND cannot be cured permanently yet. Therefore, we need to design and synthesis

Defining short linear motif binding determinants by phage display-based deep mutational scanning.

Deep mutational scanning (DMS) has emerged as a powerful approach for evaluating the effects of mutations on binding or function. Here, we developed a DMS by phage display protocol to define the specificity determinants of short linear motifs (SLiMs) binding to peptide-binding domains. We first designed a benchmarking DMS library to evaluate the performance of the approach on well-known ligands for 11 different peptide-binding domains, including the talin-1 PTB domain, the G3BP1 NTF2 domain, and the MDM2 SWIB domain. Comparison with a set of reference motifs from the eukaryotic linear motif (E

Identification of potential therapeutics by targeting AcrB protein from AcrAB-TolC multidrug efflux pump of Escherichia coli: an in-silico exploration.

Antibiotic resistance, a critical global health concern, arises as bacteria and other microbes evolve to resist drugs. The AcrB protein, a key component of the AcrAB-TolC multidrug efflux pump in Escherichia coli, plays a significant role in antibiotic resistance and presents an opportunity for new drug development. Inhibiting this pump has the potential to reverse antibiotic resistance and restore drug efficacy. This study explores potential molecules that target the AcrB protein as a novel therapeutic strategy against multidrug-resistant (MDR) Gram-negative bacteria, utilizing in-silico tech

Computational analysis of Non-synonymous SNP effects on human PLVAP gene structure and function.

Plasmalemma vesicle-associated protein (PLVAP) plays a pivotal role in regulating endothelial permeability and maintaining blood-brain barrier (BBB) integrity. As a cellular receptor for the Japanese Encephalitis Virus (JEV) envelope protein, PLVAP significantly influences viral neuroinvasion and central nervous system entry. This study employed computational approaches to investigate the functional impact of non-synonymous single-nucleotide polymorphisms (nsSNPs) in the PLVAP gene and their potential effects on JEV-host interactions. We retrieved 11,883 SNPs from the NCBI dbSNP database and i
