BR-ChromNet: Banding resolution localization of chromosome structural abnormality with conditional random field.

Detecting chromosome structural abnormalities in medical genetics is essential for diagnosing genetic disorders and understanding their implications for an individual's health. However, existing computational methods are formulated as a binary-class classification problem trained only on representations of positive/negative chromosome pairs. This paper introduces an innovative framework for detecting chromosome abnormalities with banding resolution, capable of precisely identifying and masking the specific abnormal regions. We highlight a pixel-level abnormal mapping strategy guided by banding

A Complex Heterogeneous Network Model of Disease Regulated by Noncoding RNAs: A Case Study of Unstable Angina Pectoris.

MicroRNAs (miRNAs) are important types of noncoding RNAs, and there is a lack of holistic and systematic understanding of the functions they play in disease. We proposed a research strategy, including two parts network analysis and network modelling, to analyze, model, and predict the regulatory network of miRNAs from a network perspective, using unstable angina pectoris as an example. In the network analysis section, we proposed the WGCNA & SimCluster method using both correlation and similarity to find hub miRNAs, and validation on two datasets showed better results than the methods using co

Phylogeny-guided microbiome OTU-specific association test (POST).

BACKGROUND: The relationship between host conditions and microbiome profiles, typically characterized by operational taxonomic units (OTUs), contains important information about the microbial role in human health. Traditional association testing frameworks are challenged by the high dimensionality and sparsity of typical microbiome profiles. Phylogenetic information is often incorporated to address these challenges with the assumption that evolutionarily similar taxa tend to behave similarly. However, this assumption may not always be valid due to the complex effects of microbes, and phylogene

Novel metrics for quantifying bacterial genome composition skews.

BACKGROUND: Bacterial genomes have characteristic compositional skews, which are differences in nucleotide frequency between the leading and lagging DNA strands across a segment of a genome. It is thought that these strand asymmetries arise as a result of mutational biases and selective constraints, particularly for energy efficiency. Analysis of compositional skews in a diverse set of bacteria provides a comparative context in which mutational and selective environmental constraints can be studied. These analyses typically require finished and well-annotated genomic sequences. RESULTS: We pr

An Explanatory Deep Learning Pipeline for the Prediction and Visualization of Spatially Resolved Biomarker Expression in Triple-Negative Breast Cancer.

Histopathologic evaluation remains central to cancer diagnosis and treatment planning, yet the molecular programs underlying distinct tissue morphologies are not routinely accessible in clinical workflows. Spatial transcriptomic/proteomic platforms provide region-specific molecular measurements but are limited by cost, throughput, and scalability. Most computational pathology models rely on either bulk tissue-based gene expression or a focused gene/protein expression-panel prediction, thereby obscuring subregion-specific morphologic-molecular relationships and limiting spatial interpretation o

Cancer-associated fusion transcripts: mechanisms, functional roles, and clinical implications.

Fusion transcripts are hybrid RNA molecules generated through genomic rearrangements or RNA-level fusion mechanisms. They represent important molecular features of many cancers and can function as oncogenic drivers, diagnostic biomarkers, prognostic indicators, and therapeutic targets. Since the discovery of the BCR::ABL1 fusion in chronic myeloid leukemia, numerous cancer-associated fusion transcripts have been identified across hematologic malignancies and solid tumors. These fusion events encompass diverse biological mechanisms, including constitutively active kinases, aberrant transcriptio

TransFactor-prediction of pro-viral SARS-CoV-2 host factors using a protein language model.

MOTIVATION: Recent pandemics have revealed significant gaps in our understanding of viral pathogenesis, exposing an urgent need for methods to identify and prioritize key host proteins (host factors) as potential targets for antiviral treatments. De novo generation of experimental datasets is limited by their heterogeneity, and for looming future pandemics, may not be feasible due to limitations of experimental approaches. RESULTS: Here, we present TransFactor, a computational framework for predicting and prioritizing candidate host factors using only protein sequence data. It leverages the p

A sulfatide-centered ultra-high-resolution magnetic resonance MALDI imaging benchmark dataset for MS1-based lipid annotation tools.

BACKGROUND: Spatial omics techniques are indispensable for studying complex biological systems and for the discovery of spatial biomarkers. While several current matrix-assisted laser desorption/ionization mass spectrometry imaging (MSI) instruments are capable of localizing numerous metabolites at high spatial and spectral resolution, most MSI data are acquired at the MS1 level only. Assigning molecular identities based on MS1 data presents significant analytical and computational challenges, as the inherent limitations of MS1 data preclude confident annotations beyond the sum formula level.

The rise of genomics in snake venom research: recent advances and future perspectives.

Snake venoms represent a danger to human health, but also a gold mine of bioactive proteins that can be harnessed for drug discovery purposes. The evolution of snakes and their venom has been studied for decades, particularly via traditional morphological and basic genetic methods alongside venom proteomics. However, while the field of genomics has matured rapidly over the past 2 decades, owing to the development of next-generation sequencing technologies, snake genomics remains in its infancy. Here, we provide an overview of the state of the art in snake genomics and discuss its potential imp

Robust and accurate prediction of protein-protein interactions by exploiting evolutionary information.

Various biochemical functions of organisms are performed by protein-protein interactions (PPIs). Therefore, recognition of protein-protein interactions is very important for understanding most life activities, such as DNA replication and transcription, protein synthesis and secretion, signal transduction and metabolism. Although high-throughput technology makes it possible to generate large-scale PPIs data, it requires expensive cost of both time and labor, and leave a risk of high false positive rate. In order to formulate a more ingenious solution, biology community is looking for computatio

SwitchClass distinguishes baseline- and perturbation-aligned features across intermediate molecular states.

Biological systems often exhibit intermediate molecular states under perturbation, showing changes that align with baseline condition or perturbed state. Capturing these complex patterns is critical for understanding molecular resilience and maladaptive persistence. We introduce SwitchClass, a label-switch classification framework that distinguishes features whose intermediate-state profiles align with baseline or perturbed condition. By training a dual classifier with inverted labels, SwitchClass computes a directional importance score (δ), which quantifies each feature's alignment across bio

A systems biology approach to the identification and analysis of transcriptional regulatory networks in osteocytes.

BACKGROUND: The osteocyte is a type of cell that appears to be one of the key endocrine regulators of bone metabolism and a key responder to initiate bone formation and remodeling. Identifying the regulatory networks in osteocytes may lead to new therapies for osteoporosis and loss of bone. RESULTS: Using microarray, we identified 269 genes over-expressed in osteocyte, many of which have known functions in bone and muscle differentiation and contractility. We determined the evolutionarily conserved and enriched TF binding sites in the 5 kb promoter regions of these genes. Using this data, a t

Application of emerging technologies in the antiviral field.

Viral diseases pose a serious threat to global public health, agriculture, and biosecurity. Conventional antiviral strategies are often limited by an incomplete understanding of disease mechanisms, poor targeting precision, and slow response times. Emerging technologies are now reshaping the landscape of antiviral research. This review examines the roles of four key frontiers, including organoid models, gene editing, AI-driven molecular design, and synthetic biology. Organoids provide physiologically relevant platforms that model virus-host interactions and disease progression. Viral infection

MultiPert: An adversarial alignment and dual attention framework for single-cell multi-omics perturbation prediction.

Precise prediction of perturbation responses is essential in systems biology research, as it plays a pivotal role in characterizing cellular identities and elucidating the regulatory mechanisms of biological pathways. Existing perturbation-responses prediction approaches are predominantly confined to single-modality transcriptomic data, limiting their capacity to capture cross-layer molecular effects. Here, we present MultiPert, a deep learning framework specifically designed for predicting perturbation responses in single-cell multi-omics data. MultiPert employs modality-specific encoders wit

Discovering common pathogenetic processes between periodontitis and Alzheimer's disease by bioinformatics and system biology approach.

BACKGROUND: There is increasing evidence that inflammation plays a key role in the pathophysiology of periodontitis (PT) and Alzheimer's disease (AD), but the roles of inflammation in linking PT and AD are not clear. Our aim is to analyze the potential molecular mechanisms between these two diseases using bioinformatics and systems biology approaches. METHODS: To elucidate the link between PT and AD, we selected shared genes (SGs) with gene-disease-association scores of ≥ 0.1 from the Disease Gene Network (DisGeNET) database, followed by extracting the hub genes. Based on these genes, we cons

Programmable Enhancement of IRES-Mediated Translation via RNA-Guided eIF4G Recruitment.

Internal ribosome entry sites (IRESs) enable cap-independent translation but often exhibit low and variable efficiency, limiting their use in synthetic gene circuits. Here, we present a programmable strategy to enhance IRES-dependent translation by recruiting a truncated eIF4G scaffold via engineered RNA-binding protein fusions. A λN-eIF4G fusion selectively increased EMCV IRES-mediated translation without affecting cap-dependent expression, achieving up to 7.7-fold enhancement. Translation output was tunable over a broad dynamic range through effector dosage and linker design, revealing key d
