Convergent functional genomics of schizophrenia: from comprehensive understanding to genetic risk prediction.

We have used a translational convergent functional genomics (CFG) approach to identify and prioritize genes involved in schizophrenia, by gene-level integration of genome-wide association study data with other genetic and gene expression studies in humans and animal models. Using this polyevidence scoring and pathway analyses, we identify top genes (DISC1, TCF4, MBP, MOBP, NCAM1, NRCAM, NDUFV2, RAB18, as well as ADCYAP1, BDNF, CNR1, COMT, DRD2, DTNBP1, GAD1, GRIA1, GRIN2B, HTR2A, NRG1, RELN, SNAP-25, TNIK), brain development, myelination, cell adhesion, glutamate receptor signaling, G-protein-

RuSpacer: a CRISPR spacer database derived from ruminant-associated prokaryotes for virome analysis.

Microorganisms in the ruminant gastrointestinal tract play key roles in lignocellulose degradation and energy conversion. Prokaryote-infecting viruses play a pivotal role in shaping host abundance and metabolism. Despite their importance, host-virus prediction in this environment remains limited, partly due to the lack of specialized clustered regularly interspaced short palindromic repeat spacer datasets. Here, RuSpacer, a database of 181,023 clustered regularly interspaced short palindromic repeat spacers extracted primarily from publicly available rumen-associated prokaryotic genomes, was e

Analysis of the Genome Aggregation Database (gnomAD) reveals a global burden of cystic fibrosis and the need for improved diagnosis and care.

BACKGROUND: The presence of cystic fibrosis (CF) in diverse groups is known but its incidence is not established in non-European populations. We predict that the number of births with CF in populations with non-European and European ancestry are comparable, and that sampling the general population may inform improved diagnostic and therapeutic strategies. METHODS: We curated pathogenic CFTR variants from the Genome Aggregation Database (gnomAD, versions 2.1 and 4.0) for different groups and estimated the incidence per 100,000 births using Hardy-Weinberg equilibrium. To estimate annual births

ARTS-DB 2.0: an expanded database for target-directed genome mining across bacteria and fungi.

The increasing prevalence of antimicrobial resistance requires efficient strategies to prioritize biosynthetic gene clusters (BGCs) that may encode bioactive compounds with new modes of action. Target-directed genome mining (TDGM) addresses this challenge by leveraging self-resistance determinants encoded within or adjacent to BGCs to generate target hypotheses and prioritize candidate clusters. ARTS and FunARTS automate TDGM for bacterial and fungal genomes by detecting resistance-associated evolutionary signals, including duplicated essential targets, atypical phylogenetic patterns, and BGC

Analysis of the Relationship Between Early Estrogen Response and Cryptorchidism.

INTRODUCTION: Cryptorchidism, a common congenital malformation in male newborns due to abnormal testicular descent, is closely linked to male infertility and germ cell tumors. The study suggested that estrogen response contributes to its occurrence. METHODS: Data were collected from Gene Expression Omnibus (GEO). Enrichment scores were calculated by single-sample gene set enrichment analysis (GSEA), while pathway analysis was performed using GSEA. Key modules were identified through weighted gene co-expression network analysis (WGCNA), followed by the screening of differentially expressed gen

CliPME: the clinical pathogenic bacteria mutation and expression database.

The ongoing battle between humans and pathogenic bacteria has fueled rapid microbial evolution. Although whole-genome sequencing (WGS) has transformed the ability to track genomic mutations, existing tools lack comprehensive solutions for analyzing mutational patterns and their functional consequences in pathogenic bacteria. Here, we present CliPME, an innovative platform that bridges this critical gap by combining mutation detection, mutation effect prediction, and regulatory network analysis, specifically designed for bacterial genomics. We develop qMut, a high-performance R package designed

Expanding vaginal microbiome pangenomes via a custom MIDAS database reveals Lactobacillus crispatus accessory genes associated with cervical dysplasia.

The vaginal microbiome plays a central role in reproductive health. Vaginal microbiome dysbiosis is associated with many adverse reproductive health outcomes, but most studies have focused on associations at the species level. The potential contribution of intraspecies microbial variation, especially gene content differences across bacterial strains, remains underexplored in reproductive health contexts. The Metagenomic Intra-Species Diversity Analysis (MIDAS) framework enables such analyses, but depends on comprehensive reference databases. We constructed a MIDAS-compatible pangenome database

Integrated multiple machine learning and Mendelian randomization reveal LTF gene as a prognostic biomarker for nonspecific orbital inflammation.

BACKGROUND: Nonspecific orbital inflammation (NSOI), also known as idiopathic orbital inflammation, comprises a heterogeneous group of immune-mediated disorders affecting orbital tissues, unified by the absence of a defined etiology. Lactotransferrin (LTF), an iron-binding glycoprotein, exerts potent antimicrobial activity by sequestering iron essential for microbial growth, and demonstrates broad-spectrum antibacterial, antiviral, and antifungal properties. METHODS: LTF was identified through the intersection analysis of common DEGs from datasets GSE58331 and GSE105149 from the GEO database,

Toxicogenomics of glutathione S-transferase (GST) gene family members: Chemical-gene interactions and potential implications of gene deletions.

A toxicogenomic analysis of GSTT1 and GSTM1 genes was performed in this study. Diseases, gene-chemical interactions, expression profiles, and biological processes associated with both genes were analyzed using data and tools from STRING and The Comparative Toxicogenomics Database. Protein interaction networks detailed the participation of Gstt1 (Mus musculus) and GSTM1 (Homo sapiens) in the detoxification of xenobiotics. Metabolism of long-chain fatty acids, glutathione and multiple xenobiotics were observed among the top-10 biological processes in GST protein networks. Different types of canc

ENcyclopedia of TRAnscription Factors in Bacteria and Archaea genomes (ENTRAF) version 2.0.

DNA-binding transcription factors (TFs) have a central role in regulation of gene expression at the transcription initiation level. These proteins have been experimentally described in multiple bacterial and archaeal genomes. These descriptions have allowed their prediction in complete genomes. In this work, we collected 1784 experimentally validated TFs across 25 bacterial and seven archaeal phyla, including Gammaproteobacteria, Bacillota, and Actinomycetota in bacteria and Thermoproteota and Thermococci in archaea. The collection of regulatory proteins was organized into a relational databas

Necessity of individual VDJ-databases for annotating antibody heavy chain characteristics in non-human primates.

Non-human primates are important for preclinical vaccine evaluation. In depth characterization of the antibody response requires representative immunoglobulin (IG) germline gene databases for correct gene and allele assignments and assessment of affinity maturation of antigen-specific antibodies. Current IG-reference databases do not cover the genetic diversity observed in frequently used macaque species and it is unclear to what extent closely related animals express shared alleles at similar levels. Here, IG-germline alleles of sixteen cynomolgus macaques (CynoSet), some of which were relate

Identification of Hub Genes and Key Pathways Associated with Follicular Lymphoma.

Follicular lymphoma (FL) is the second most prevalent form of non-Hodgkin lymphoma (NHL) and accounts for almost 20% of all NHL cases. Although FL patients' overall survival rates have steadily increased, there is still no accepted standard of care for individuals who experience recurrence or resistance to treatment. Hence, it is needed to evaluate the precise molecular cascades underlying FL to develop efficient diagnostic and treatment approaches. Herein, we aimed to evaluate variations in gene expression profiles, explore the underlying mechanisms, and find new FL targets. In the present st

Identifying digenic disease genes via machine learning in the Undiagnosed Diseases Network.

Rare diseases affect millions of people worldwide, and discovering their genetic causes is challenging. More than half of the individuals analyzed by the Undiagnosed Diseases Network (UDN) remain undiagnosed. The central hypothesis of this work is that many of these rare genetic disorders are caused by multiple variants in more than one gene. However, given the large number of variants in each individual genome, experimentally evaluating combinations of variants for potential to cause disease is currently infeasible. To address this challenge, we developed the digenic predictor (DiGePred), a r

Bioinformatic analysis of microRNA expression in Huntington's disease.

Huntington's disease (HD) is an inherited, progressive neurodegenerative disease caused by a CAG expansion in the Huntingtin (HTT) gene and various dysfunctions of biological processes in HD have been proposed. Although monogenic, the exact pathogenesis of HD currently remains unclear. To identify the synergistic microRNA (miRNA) pattern in HD, the miRNA expression profile dataset GSE64977 and the gene expression profile dataset GSE64810 were downloaded. Programming software R was used to identify differentially expressed genes (DEGs) and differentially expressed miRNAs (DEMs). Target genes of

Linking amyotrophic lateral sclerosis and spinal muscular atrophy through RNA-transcriptome homeostasis: a genomics perspective.

In this review, we present our most recent understanding of key biomolecular processes that underlie two motor neuron degenerative disorders, amyotrophic lateral sclerosis, and spinal muscular atrophy. We focus on the role of four multifunctional proteins involved in RNA metabolism (TDP-43, FUS, SMN, and Senataxin) that play a causal role in these diseases. Recent results have led to a novel scenario of intricate connections between these four proteins, bringing transcriptome homeostasis into the spotlight as a common theme in motor neuron degeneration. We review reported functional and physic
