Molecular-based phylogeny and ages of divergence of the subfamily Bryocorinae (Insecta: Heteroptera: Miridae).

TAXON: Bryocorinae (Insecta: Heteroptera: Miridae) is a subfamily comprising approximately 1100 species, predominantly inhabiting tropical and subtropical regions. CONTEXT: The monophyly of the subfamily and its tribes remains doubtful, and previous studies have yielded contradictory results. AIM: In this study, a molecular phylogenetic analysis of Bryocorinae was performed to test the monophyly of the subfamily and its subgrouping and to estimate their divergence times. METHODS: The analysis was based on mitochondrial (COI, 12S rRNA, and 16S rRNA) and nuclear (18S rRNA and 28S rRNA) marker

Comparative and phylogenomic analyses of 19 Petrocodon (Gesneriaceae) species from the Guizhou karst plateau, China, featuring 13 newly assembled chloroplast genomes.

BACKGROUND: The "terrestrial island" effect of the karst landscape in southwest China drives plant diversification, with Petrocodon (Gesneriaceae) being a highly specialized representative. Frequent taxonomic revisions and severe morphological convergent evolution obscure its intrageneric phylogeny. Given the low resolution of traditional markers for radiated taxa and the scarcity of molecular data from the Guizhou karst plateau, we analyzed 19 Petrocodon complete chloroplast genomes (plastomes) to characterize genomic structures, resolve interspecific relationships, and identify highly variab

Tunable AMPA receptor function via recurrent evolution of heterotetramers.

Most ionotropic neurotransmitter receptors are hetero-oligomers of three to five homologous subunits assembled into membrane-spanning ion channels. Mammalian AMPA-type glutamate receptors (AMPARs), which emerged in animals with centralized nervous systems and now mediate most of the excitatory synaptic signaling in our brain, readily assemble as homotetramers, yet often occur as heterotetramers of two to three different AMPAR subunits. Here, we looked for unifying functional properties of the AMPAR family using molecular phylogenetics, together with electrophysiological and pharmacological cha

Topological mixing and irreversibility in animal chromosome evolution.

Animal chromosome homology can persist over hundreds of millions of years, despite fusions and translocations. The frequency, pace, and impact of these changes remain unclear. We develop a multiscale manifold representation of pan-animal genome homology to compare 5821 chromosome-scale genomes across 19 phyla and 4454 species. This "evolutionary genome topology" approach simultaneously captures chromosomal and subchromosomal organization. We find that while all 406 pairwise fusions of 29 ancestral animal linkage groups have been sampled by metazoan genome diversity, the full combinatorial pote

Shuttling, swapping, and mixing: the rapid modular evolution of antiviral repertoires in temperate phages and their satellites.

Interactions between bacteria, bacteriophages, and their satellites are shaped by a myriad of defence and counter-defence mechanisms. Here, we identified and characterized the defence hotspots of thousands of P2-like phages and P4-like satellites to elucidate the origins and evolutionary dynamics of defence systems. Both P4 and P2 encode a broad diversity of recognizable defence systems. Defences are a substantial share of the pangenomes, as shown by novel antiviral functions discovered in P4 loci lacking known defence genes. Defence loci are very rapidly swapped, without pseudogenization, sug

The Complete Chloroplast Genome of Clematis tangutica (Maxim.) Korsh. and an Adaptive Evolutionary Analysis of the ycf2 Gene.

BACKGROUND: Clematis tangutica (Maxim.) Korsh. is a Tibetan medicinal plant, but its chloroplast genome and plastid gene evolution remain unexplored. Here, we assembled the complete chloroplast genome of C. tangutica and investigated the adaptive evolution of the ycf2 gene. METHODS: Chloroplast DNA was extracted from fresh leaves and sequenced on the Illumina HiSeq PE150 platform. We then performed comprehensive genomic analyses, including genome structure characterization, repeat and SSR identification, comparative genomics, and positive selection analysis of the ycf2 gene. RESULTS: The gen

Emergence, global dispersal, and local adaptations of Yersinia pestis, the agent of plague.

Yersinia pestis, the causative agent of plague, is a zoonotic bacterium that split at least 6,000 years ago from Yersinia pseudotuberculosis through plasmid acquisition, gene loss, and point mutations. These genetic events enabled a shift from the fecal-oral route to vector-borne transmission and facilitated systemic spread. In the course of its evolutionary history, Y. pestis has caused an unaccountable number of human outbreaks, at both regional and pandemic scales, of which three global pandemics have been documented from historical sources. The bacterium currently persists in sylvatic (enz

Phylogenomics reveals multiple evolutionary lineages of marine crustacean-infecting gregarine apicomplexans.

Apicomplexans are a diverse phylum of single-celled protists that are all obligate animal symbionts. The most well-studied members are severe pathogens of humans and livestock, such as the causative agents of malaria, cryptosporidiosis, toxoplasmosis, and coccidiosis, but comparatively little is known about their invertebrate-infecting counterparts, which are evolutionarily and ecologically important, but often overlooked. One of these groups is the Cephaloidophoroidea gregarine superfamily which is one of the most often-detected apicomplexan groups in molecular surveys of marine environments.

Phylogenomics Unveils the Complex Evolution of Retroviruses in Birds.

The rise of birds represents one of the major evolutionary transitions in the history of life. Yet, much remains obscure about the origins and diversification of viruses in birds. Endogenous retroviruses (ERVs), relics of past retroviral infections, provide molecular fossils for interrogating the evolution and ecology of retroviruses. Here, we perform phylogenomic mining of ERVs within the genomes of 758 bird species and identify more than 470,000 ERVs, revealing a highly diverse and complex retrovirus repertoire in birds. These ERVs greatly expand the diversity of retroviruses in birds, indic

Effect of Mutations on the Evolution of Extended Spectrum β-lactamases (ESBL).

Bacterial antimicrobial resistance is a great public health threat worldwide, a situation that is much escalated by the rapid propagation of Extended Spectrum β-lactamase (ESBL) enzymes. These can hydrolyze and inactivate a broad range of β-lactams, including third-generation cephalosporins, penicillin, and aztreonam and are known to be associated with various bacterial infections, ranging from uncomplicated urinary tract infections to life-threatening sepsis.Variation is the essential raw material of Darwinian evolution and the accumulation of mutations plays one of the most important roles i

Natural and artificial variations of the standard genetic code.

The nearly universal standard genetic code is one of the strongest indications for the common ancestry of all extant life. Yet new code variants representing different combinations of codon reassignments have been and continue to be discovered with regular frequency. Recently, many man-made codes have been generated that direct the incorporation of unnatural amino acids, allowing for biocontainment and viral resistance. However, evolutionary and synthetic biologists often seem to be unaware of the developments in the other camp's field. Here we attempt to bridge this gulf and provide an update

Evolutionary dynamics in plastomes and mitogenomes of diatoms.

Diatoms are pivotal in global oxygen, carbon dioxide, and silica cycling, contributing significantly to photosynthesis and serving as fundamental components in aquatic ecosystems. Recent advancements in genomic sequencing have shed light on their evolutionary dynamics, revealing evolutionary complex genomes influenced by symbiotic relationships and horizontal gene transfer events. By analyzing publicly available sequences for 120 plastomes and 70 mitogenomes, this paper aims to elucidate the evolutionary dynamics of diatoms across diverse lineages. Gene losses and pseudogenes were more frequen

Mutational dynamics and phylogenetic insights into monkeypox virus clade I evolution.

The monkeypox virus (MPXV) has evolved from causing sporadic outbreaks to becoming a global public health threat. The re-emergence of clade I in 2023 poses a significant concern. Recently, the first case of the monkeypox clade I variant was reported in India. In this context, the proposed study examines the distinct evolutionary paths of clades I, Ia, and Ib, focusing on their genetic diversity, mutational profiles, and phylogenetic relationships. Clade Ia shows a slightly higher proportion of APOBEC3-type mutations (39.88 %) compared to Clade Ib (39.25 %), which may be influenced by factors s

Out with the old, in with the new: Meiotic driving of sex chromosome evolution.

Chromosomal regions with meiotic drivers exhibit biased transmission (> 50 %) over their competing homologous chromosomal region. These regions often have two prominent genetic features: suppressed meiotic crossing over and rapidly evolving multicopy gene families. Heteromorphic sex chromosomes (e.g., XY) often share these two genetic features with chromosomal regions exhibiting meiotic drive. Here, we discuss parallels between meiotic drive and sex chromosome evolution, how the divergence of heteromorphic sex chromosomes can be influenced by meiotic drive, experimental approaches to study mei

One-Step Leaping Evolution from an Autosomal Pair to the Heteromorphic Sex Chromosomes.

BACKGROUND: Sex chromosomes evolve from an autosomal pair after the acquisition of a sex-determining gene. The primary sex chromosomes are homomorphic in both sexes and often undergo heteromorphism in either sex (XY in males or ZW in females) in association with chromosome rearrangements such as inversion, which creates a non-recombining region, called a stratum. Then, multiple strata may form by sequential inversions and extend the non-recombining region, where gene divergence accelerates, and degeneration of the Y or W chromosome progressively occurs. SUMMARY: In contrast to the conventiona

Genome Evolution in Plants: Complex Thalloid Liverworts (Marchantiopsida).

Why do some genomes stay small and simple, while others become huge, and why are some genomes more stable? In contrast to angiosperms and gymnosperms, liverworts are characterized by small genomes with low variation in size and conserved chromosome numbers. We quantified genome evolution among five Marchantiophyta (liverworts), measuring gene characteristics, transposable element (TE) landscape, collinearity, and sex chromosome evolution that might explain the small size and limited variability of liverwort genomes. No genome duplications were identified among examined liverworts and levels of

Evolution, distribution and genetics of atypical Vibrio cholerae - A review.

Vibrio cholerae is the etiological agent of cholera, a severe diarrheal disease, which can occur as either an epidemic or sporadic disease. Cholera pandemic-causing V. cholerae O1 and O139 serogroups originated from the Indian subcontinent and spread globally and millions of lives are lost each year, mainly in developing and underdeveloped countries due to this disease. V. cholerae O1 is further classified as classical and El Tor biotype which can produce biotype specific cholera toxin (CT). Since 1961, the current seventh pandemic El Tor strains replaced the sixth pandemic strains resulting i

Shifting evolutionary sands: transcriptome characterization of the Aptostichus atomarius species complex.

BACKGROUND: Mygalomorph spiders represent a diverse, yet understudied lineage for which genomic level data has only recently become accessible through high-throughput genomic and transcriptomic sequencing methods. The Aptostichus atomarius species complex (family Euctenizidae) includes two coastal dune endemic members, each with inland sister species - affording exploration of dune adaptation associated patterns at the transcriptomic level. We apply an RNAseq approach to examine gene family conservation across the species complex and test for patterns of positive selection along branches leadi

The Structure of Human Neuromuscular Junctions: Some Unanswered Molecular Questions.

The commands that control animal movement are transmitted from motor neurons to their target muscle cells at the neuromuscular junctions (NMJs). The NMJs contain many protein species whose role in transmission depends not only on their inherent properties, but also on how they are distributed within the complex structure of the motor nerve terminal and the postsynaptic muscle membrane. These molecules mediate evoked chemical transmitter release from the nerve and the action of that transmitter on the muscle. Human NMJs are among the smallest known and release the smallest number of transmitter

Using mustard genomes to explore the genetic basis of evolutionary change.

Recent advances in sequencing technologies and gene manipulation tools have driven mustard species into the spotlight of comparative research and have offered powerful insight how phenotypic space is explored during evolution. Evidence emerged for genome-wide signal of transcription factors and gene duplication contributing to trait divergence, e.g., PLETHORA5/7 in leaf complexity. Trait divergence is often manifested in differential expression due to cis-regulatory divergence, as in KNOX genes and REDUCED COMPLEXITY, and can be coupled with protein divergence.
