The expression of CCL17 and potential prognostic value on tumor immunity in thyroid carcinoma based on bioinformatics analysis.

Although CCL17 has been reported to exert a vital role in many cancers, the related studies in the thyroid carcinoma have never reported. As a chemokine, CCL17 plays a positive role by promoting the infiltration of immune cells into the tumor microenviroment (TME) to influence tumor invasion and metastasis. Therefore, this study is aimed to investigate the association of CCL17 level with potential prognostic value on tumor immunity in the thyroid carcinoma (THCA) based on the bioinformatics analysis. GEPIA database was applied to analyze CCL17 mRNA expression in THCA data from TCGA database. T

Transcriptome-Based Network Analysis Related to Histone Deacetylase Genes and Identified EMP1 as a Potential Biomarker for Prognosis in Bladder Cancer.

BACKGROUND: Abnormal expression and function of histone deacetylases (HDACs) are closely associated with the development of bladder cancer (BCa). Systematic elucidation of the role of HDACs in BCa is expected to improve BCa prognosis and treatment strategies. METHODS: We explored the correlation and expression patterns of HDAC family genes in BCa. Consensus clustering was employed to categorize BCa into subtypes based on HDAC expression profiles. Differential analysis, pathway enrichment analysis, and drug responsiveness evaluation were conducted to characterize HDAC subtypes. Then, a prognos

Identification of the ferroptosis-related gene signature and the associated regulation axis in lung cancer and rheumatoid arthritis.

Patients with Rheumatoid arthritis (RA) have an elevated risk of lung cancer compared to the healthy population. However, there are few studies on the relationship between RA and lung adenocarcinoma (LUAD), especially the mechanisms at the genetic level. In this study, we investigated the link between RA and LUAD regarding Ferroptosis-Related Genes. The RNA-seq data of RA (GSE77298 and GSE 82107) and LUAD(GSE75037) in the Gene Expression Omnibus (GEO) database were obtained. 259 ferroptosis-related genes were obtained from the website ( http://www.zhounan.org/ferrdb/ ).The differential genes o

Reconstruction and analysis of the lncRNA-miRNA-mRNA network based on competitive endogenous RNA reveal functional lncRNAs in rheumatoid arthritis.

Rheumatoid arthritis (RA) is an autoimmune disease with an unknown etiology, occurring in approximately 1.0% of general population. More and more studies have suggested that long non-coding RNAs (lncRNAs) could play important roles in various biological processes and be associated with the pathogenesis of different kinds of diseases including RA. Although a large number of lncRNAs have been found, our knowledge of their function and physiological/pathological significance is still in its infancy. In order to reveal functional lncRNAs and identify the key lncRNAs in RA, we reconstructed a globa

Network analysis of microRNAs, genes and their regulation in mantle cell lymphoma.

The pathogenesis of mantle cell lymphoma, a special subtype of lymphoma that is invasive and indolent and has a median survival of 3 to 4 years, is still partially unexplained. Much research about genes and miRNAs has been conducted in recent years, but interactions and regulatory relations of genetic elements which may play a vital role in genesis of MCL have attracted only limited attention. The present study concentrated on regulatory relations about genes and miRNAs contributing to MCL pathogenesis. Numerous experimentally validated raw data were organized into three topology networks, com

EBV BART microRNA Profiles and Host Gene Links in Gastric Cancer.

Epstein-Barr virus (EBV), a ubiquitous human herpesvirus infecting over 90% of the adult population, is causally associated with a distinct molecular subtype of gastric cancer (GC). A key mechanism by which EBV influences tumour biology is the expression of viral microRNAs (miR/miRNA) encoded within the BamHI-A rightward transcript (BART) region, although inter-patient variability in EBV-miRNA expression and its molecular significance remain incompletely defined. In this study, small RNA sequencing was performed on 11 primary gastric tumour samples to characterise EBV-derived miRNA expression,

Integrated analysis of single-cell and bulk transcriptomes reveals the prognostic value of polyamine metabolism biomarkers and immune microenvironment features in gastric cancer.

BACKGROUND: Gastric cancer (GC) remains a lethal malignancy with limited prognostic biomarkers. Dysregulated polyamine metabolism promotes tumor progression and immune evasion, yet its clinical implications in GC are poorly characterized. METHODS: We conducted an integrative analysis using bulk RNA-seq and single-cell RNA-seq data to investigate the prognostic significance of polyamine metabolism-related genes (PMRGs) in GC. A total of 59 PMRGs were curated and used to score cells via AUCell. High- and low-scoring cells were subjected to differential gene expression, enrichment, and pseudotim

GliomaDeconv maps glioma-specific cellular programs from bulk transcriptomic profiles and reveals spatiotemporal associations with progression and treatment response.

Glioma recurrence and resistance to therapy remain major challenges in neuro-oncology, driven in part by profound cellular and spatial heterogeneity within the tumor microenvironment. Malignant and immune populations dynamically coexist and transition during disease progression, yet their coordinated organization remains poorly understood, and standard bulk RNA sequencing cannot resolve cell-type composition. To address these limitations, we established GliomaDeconv, a glioma-specific reference and interpretation framework for bulk RNA-seq deconvolution, derived from multi-subtype scRNA-seq da

InSituPREP enables 3D single-cell mapping of interaction-associated gene programs in the breast cancer tumor microenvironment.

Cell-cell interactions influence gene expression in the tumor microenvironment, yet despite advances in spatial transcriptomics that enable in situ expression profiling, current computational tools remain limited in quantitatively resolving single-cell and multicellular interaction effects across patient tissues. Here, we present InSituPREP (In Situ Proximity Expression Programs), a computational framework for quantifying how spatial context relates to transcriptional states in three-dimensional tissues at single-cell resolution. The framework quantifies proximity-associated gene programs acro

Prognostic Genes Linked to Asparagine Metabolism in Hepatocellular Carcinoma: Identification, Validation, and Regulatory Mechanisms Based on Transcriptome and Single-Cell RNA Sequencing.

Metabolic reprogramming is closely linked to tumor proliferation, invasion, and immune escape. Despite its central role in amino acid metabolism, the regulatory mechanisms of asparagine metabolism in hepatocellular carcinoma (HCC) progression remain poorly characterized. Rather than focusing on canonical metabolic genes, prognostic markers were identified from co-expression modules associated with asparagine metabolism signatures. Using the TCGA database and asparagine metabolism-related gene sets, a prognostic risk-scoring model was developed through differential expression analysis, univaria

A Framework for Analyzing the Epigenetic and Transcriptomic Landscape of Cancers Using Single-Cell Multiomic Data.

Single-cell approaches to study gene regulation using multi-modal data (sc-Multiome), such as genomes, transcriptomes, and chromatin accessibility of tumor cells, offer great insights into the development trajectory. By enabling high-resolution barcoding, single-cell isolation facilitates the detection of subpopulations, uncovers molecular mechanisms, and characterizes cell types to reveal cellular heterogeneity within complex tissues. The pipeline for analyzing multiome data includes four main steps: processing Single-Cell Multiome ATAC + Gene Expression sequencing data, gene expression analy

Multiplatform single-cell and spatial transcriptomics reveal sex-specific malignant states and architecture in male breast cancer.

Male breast cancer (MBC) is rare and remains largely managed using knowledge derived from female breast cancer. Here, we generated a multiplatform single-cell and spatial transcriptomic atlas integrating scRNA-seq, SeekSpace, Visium HD, Xenium In Situ, and multiplex immunohistochemistry data from male and female breast cancer cohorts, covering more than 660,000 cells. We identified male-specific tumor cells (MSTCs) that were enriched in MBC, rare in female breast cancer, and associated with poorer disease-free survival. MSTCs exhibited neural transcriptional programs, increased transcriptome-i
