Short communication: oral microbiome as a potential proxy for methane emissions in grazing tropical composite beef cattle.

Enteric methane emissions from ruminant livestock contribute to global warming, creating an urgent need for effective mitigation strategies that do not compromise animal productivity and welfare. Methanogenic archaea within the rumen microbiome drive enteric methane emissions. However, large-scale rumen-fluid sampling in commercial production systems is impractical, due to its invasive nature and the associated logistical challenges. This study hypothesized that rumination facilitates the capture of rumen microbial signals within the oral cavity, therefore oral microbiome profiles can be a pra

Intestinal mucus promotes microbial degradation of bamboo fibre in an in vitro giant panda gut fermentation system.

BACKGROUND: In some hindgut-fermenting animals, the intestine secretes mucus that provides physical lubrication and protection under high-fiber dietary conditions, yet the role of this mucus in plant-fiber degradation by the gut microbiota remains unclear. The unique "mucus expulsion" of giant pandas offers an ideal model to investigate the physiological significance of mucus in herbivore dietary adaptation. METHODS: We established an in-vitro gut-mimicking system with mucus as the key variable. We quantified bamboo fiber degradation, visualized microstructural damage via scanning electron mi

Microbial dysbiosis and inferred functional profiling reveals the potential role of Methylobacterium in prostate cancer.

BACKGROUND AND OBJECTIVE: Prostate cancer (PCa) is a leading malignancy in men, with a multifactorial aetiology involving genetic, hormonal, and microbial factors. Although emerging evidence implicates tumour-associated microbial communities in cancer biology, microbial signatures in PCa, particularly in Arab populations, remain underexplored. This study aimed to characterize the prostate tissue microbiota in an Arab cohort and explore associations with clinical features. METHODS: In this retrospective study, 40 formalin-fixed paraffin-embedded (FFPE) prostate tissue samples (23 PCa and 17 be

DNA sequence contamination analyzer (DNASCAN): a supervised analysis toolkit for detecting and removing DNA contaminants.

DNA N-gram analysis methodologies have been successfully deployed to provide a wide range of elegant solutions to a variety of complex problems in bioinformatics, such as sequence alignment, DNA barcoding, the identification of functional gene elements, the analysis of microbial genomes, the characterization of protein structures, and the detection of DNA sequence artifacts. Because biological DNA contamination is ubiquitous and therefore unavoidable, it has a significant impact on genomics and genetics research, posing substantial challenges in population genotype calling quality, model organ

The epigenetic-immune-microbiome axis in early life: reprogramming the origins and endotypes of pediatric asthma.

Pediatric asthma is a highly heterogeneous inflammatory syndrome characterized by distinct immune endotypes. The inception of asthma predominantly occurs during the first 1,000 days of life, a critical window of immunological plasticity. Within this critical window, the developing immune system is continuously shaped by dynamic interactions between environmental exposures, the microbiome, and host genetics. Recent advances highlight the epigenetic-immune-microbiome axis as the central mechanism orchestrating these interactions. This review provides a comprehensive synthesis of how prenatal mat

The triple-hit hypothesis of Alzheimer's disease: blood-brain barrier breakdown, infection, and neuroimmune activation as a unified etiological framework.

Studies of Alzheimer's disease (AD) have long been dominated by the amyloid cascade hypothesis, although mounting evidence suggests that amyloid-β (Aβ) deposition might be a late downstream event, rather than the initiating trigger of AD. Here, I propose a unifying Triple-Hit Hypothesis in which AD develops through a sequential interaction among three causative processes that have been individually implicated before in the onset of Alzheimer's disease: (1) early blood-brain barrier (BBB) breakdown, (2) entry or reactivation of microbial agents within the brain, and (3) maladaptive innate immun

nf-core/detaxizer: a benchmarking study for decontamination from human sequences.

Privacy is paramount in health data, particularly in human genetics, where information extends beyond individuals to their relatives. Metagenomic datasets contain substantial human genetic material, necessitating careful handling to mitigate data leakage risks when sharing or publishing. The same applies to genetic datasets from the environment or datasets from contaminated laboratory samples, although to a lesser extent. Completely removing human sequence data while retaining unbiased nonhuman reads is not achievable currently, but several tools exist. To address these topics, we developed nf

5-Methyluridine is Ubiquitous in Pseudomonas aeruginosa tRNA and Modulates Antimicrobial Resistance and Virulence.

Building on decades of work in characterizing the dozens of RNA modifications in the microbial epitranscriptome, recent advances in analytical technology and genetics have revealed systems-level functions for many tRNA modifications. The tRNA (uracil-5-)-methyltransferase TrmA and its product, 5-methyl uridine (m5U) at position 54 in the T-loop, however, has not been linked to a specific phenotype. Here, we defined the functional and biological roles of TrmA in Pseudomonas aeruginosa (PA14), a major multidrug-resistant pathogen. Surprisingly, though TrmA was found to site-specifically catalyze

Collective production of hydrogen sulfide gas enables budding yeast lacking MET17 to overcome their metabolic defect.

Assimilation of sulfur is vital to all organisms. In S. cerevisiae, inorganic sulfate is first reduced to sulfide, which is then affixed to an organic carbon backbone by the Met17 enzyme. The resulting homocysteine can then be converted to all other essential organosulfurs such as methionine, cysteine, and glutathione. This pathway has been known for nearly half a century, and met17 mutants have long been classified as organosulfur auxotrophs, which are unable to grow on sulfate as their sole sulfur source. Surprisingly, we found that met17Δ could grow on sulfate, albeit only at sufficiently h

How does age determine the development of human immune-mediated arthritis?

Does age substantially affect the emergence of human immune-mediated arthritis? Children do not usually develop immune-mediated articular inflammation during their first year of life. In patients with juvenile idiopathic arthritis, this apparent 'immune privilege' disintegrates, and chronic inflammation is associated with variable autoantibody signatures and patterns of disease that resemble adult arthritis phenotypes. Numerous mechanisms might be involved in this shift, including genetic and epigenetic predisposing factors, maturation of the immune system with a progressive modulation of puta

The Role of Gut Microbiota in Hypertension Pathogenesis and the Efficacy of Antihypertensive Drugs.

PURPOSE OF HEADING: To review the relationship between intestinal microbes and hypertension and its impact on the efficacy of antihypertensive drugs, and help to address some of these knowledge gaps. RECENT FINDINGS: Hypertension is associated with cardiovascular diseases and is the most important modifiable risk factor for all-cause morbidity and mortality worldwide. The pathogenesis of hypertension is complex, including factors such as dietary, environmental and genetics. Recently, the studies have shown that the gut microbiota influences the occurrence and development of hypertension throu

Glycan-based biomarkers for diagnosis of cancers and other diseases: Past, present, and future.

Glycans are essential biomolecules in regulating human physiology and pathology ranging from signal transduction to microbial infections. Developing complex human diseases, such as cancer, diabetes, and cardiovascular diseases, are a combination of genetic and environmental factors. Genetics dominates embryonic development and the passing of genes to the next generation whereas the information in glycans reflects the impact of internal and external environmental factors, such as diseases, lifestyle, and social factors, on a person's health and disease. The reason behind this is that glycans ar

Foliar bacterial communities of trembling aspen in a common garden.

Microbial associations with plants are widely distributed and are structured by a number of biotic and physical factors. Among biotic factors, the host plant genotype may be integral to these plant-microbe interactions. Trees in the genus Populus have become models for studies in scaling effects of host plant genetics and in plant-microbe interactions. Using 454 pyrosequencing of the 16S rRNA gene, we assessed the foliar bacterial community of 7 genotypes of mature trembling aspen trees (Populus tremuloides Michx.) grown in a common garden. Trees were selected based on prior analyses showing c

The environment and the origins of islet autoimmunity and Type 1 diabetes.

Type 1 diabetes involves the specific destruction of the pancreatic islet β-cells, eventually resulting in a complete dependency of exogenous insulin. The clinical onset of diabetes is preceded by the appearance of autoantibodies against β-cell antigens. The human leukocyte antigen (HLA) region is the single most important genetic determinant of Type 1 diabetes susceptibility, yet variability in the HLA region has been estimated to explain only approximately 60% of the genetic influence of the disease. Over 50 identified non-HLA genetic polymorphisms support the notion that genetics alone cann

[Spreading of hereditary diseases through donor sperm: no reason for reducing the number of offspring per donor in the Netherlands].

In the Netherlands, a limit of 25 offspring per sperm donor has been applied for many years. This figure was based on the assumption that children from sperm donors are not at greater risk of having consanguineous relationships than a random individual of the Dutch population. After the report in 2002 that a donor, whose sperm was used to father 18 children by artificial insemination, had developed a serious hereditary brain disease, the question of whether the limit of 25 should be reduced was raised. From a population genetics point of view, reducing the number of children per donor will onl

Use of Exogenous Enzymes in Human Therapy: Approved Drugs and Potential Applications.

The development of safe and efficacious enzyme-based human therapies has increased greatly in the last decades, thanks to remarkable advances in the understanding of the molecular mechanisms responsible for different diseases, and the characterization of the catalytic activity of relevant exogenous enzymes that may play a remedial effect in the treatment of such pathologies. Several enzyme-based biotherapeutics have been approved by FDA (the U.S. Food and Drug Administration) and EMA (the European Medicines Agency) and many are undergoing clinical trials. Apart from enzyme replacement therapy

Association between gut microbiota and common overlapping gastrointestinal disorders: a bidirectional two-sample Mendelian randomization study.

BACKGROUND: The main functional gastrointestinal disorders (FGIDs) include functional dyspepsia (FD) and irritable bowel syndrome (IBS), which often present overlapping symptoms with gastroesophageal reflux disease (GERD), posing a challenge for clinical diagnosis and treatment. The gut microbiota is closely associated with FGIDs and GERD, although the causal relationship has not been fully elucidated. Therefore, we aimed to investigate the potential causal relationship using bidirectional two-sample Mendelian randomization (MR) analysis. MATERIALS AND METHODS: The genetic data of the 211 gut

Mycotoxins as silent modulators of enteric viral susceptibility and vaccine responsiveness.

Enteric viral infections remain a major cause of morbidity and mortality worldwide, particularly in children and intensively raised livestock. Although live oral vaccines have reduced disease burden, vaccine efficacy varies greatly across regions. Factors such as host genetics, microbiota, maternal antibodies, and nutrition have been widely studied, whereas chronic exposure to dietary toxicants has received less attention. Mycotoxins, fungal metabolites contaminating staple crops including maize, wheat, and peanuts, are commonly consumed at low but persistent levels in regions heavily affected
