BACKGROUND: Apicomplexan parasite, Babesia rossi, is an Ixodid tick-transmitted pathogen that causes the most severe form of canine babesiosis disease. Compared to other Babesia pathogens of dogs, B. rossi exhibits unique pathophysiology, virulence, and a responsiveness to drugs that differs from the small Babesia parasites.
RESULTS: Here we report the first near-complete chromosome-level assembly of Babesia rossi strain PMB - isolated from a sick dog from Pietermaritzburg, South Africa. Assembly with long-read HiFi data yielded 21.06 Mbp genome size, spanning across five gene-dense chromosom…

Low-level BK polyomavirus (BKPyV) shedding is seen in at least 10% of seropositive immunocompetent adults. Moreover, BKPyV infection is highly prevalent amongst immunocompromised populations, yet little is known on its relationship with malignancy. We studied a female patient with BKPyV-associated and donor-derived de novo high-grade sarcomatoid urothelial carcinoma developed 8 years after kidney transplantation from a male donor. Through whole-genome sequencing, we discovered integration of genotype IV BKPyV genome into the non-coding RNA (ncRNA) intronic region of human chromosome 18. The tw

Amazonian soil microbial communities are known to be altered by land-use change. However, attempts to understand these impacts have focused on broader community alterations or the response of specific microbial groups. Here, we recovered and characterized 69 soil bacterial and archaeal metagenome-assembled genomes (MAGs) from three forests and three pastures of the Eastern Brazilian Amazon and evaluated the impacts of land conversion on their genomic features. Pasture MAGs had significantly higher GC content (64.9% vs 60.2%), genome size (4.0 vs 3.1 Mbp), and number of coding sequences (4,058 …

OBJECTIVES: Microorganisms inhabiting cold and oligotrophic aquatic environments experience persistent physiological stress, necessitating genomic characterization to understand their survival strategies. Psychrotolerant strains have evolved diverse metabolic adaptations, including secondary metabolite biosynthesis, which may contribute to environmental fitness and offer potential for low-temperature biotechnological applications. However, the genus Lacisediminihabitans remains poorly represented at the genomic level, limiting our understanding of its ecological roles and metabolic potential.

Chrysomya bezziana, the Old-World Screwworm, is a parasitic blowfly that causes myiasis, an infestation where larvae feed on live tissues of vertebrate hosts. Myiasis caused by C. bezziana poses a threat for public health and livestock economy in Asia with a potential risk of global spread by human travelers and animals. Genome resources for this parasite are urgently needed as these can facilitate the development of novel control methods to mitigate the impact of C. bezziana on public health and livestock industries. Here, we present the first genome assembly and annotation for C. bezziana. T

Mycoplasma ovipneumoniae is an important etiological agent of sheep respiratory disease worldwide. Here, we describe the first isolation and draft genome sequence of M. ovipneumoniae strain USP-BR2017 retrieved from tracheobronchial lavage of a sheep showing clinical signs of respiratory disease in the Rio de Janeiro State, Brazil. The culture of tracheobronchial lavage resulted in glucose-fermenting fried egg colonies, which were identified as M. ovipneumoniae by polymerase chain reaction. The genome was sequenced using the Illumina NextSeq 2000 and de novo assembled using SPAdes. The genome

MOTIVATION: Recovering the gene structures is one of the important goals of genome assembly. In low-quality assemblies, and even some high-quality assemblies, certain gene regions are still incomplete; thus, novel scaffolding approaches are required to complete gene regions.
RESULTS: We developed an efficient and fast genome scaffolding method called PEP_scaffolder, using proteins to scaffold genomes. The pipeline aims to recover protein-coding gene structures. We tested the method on human contigs; using human UniProt proteins as guides, the improvement on N50 size was 17% increase with an a

The genetic architecture of common traits, including the number, frequency, and effect sizes of inherited variants that contribute to individual risk, has been long debated. Genome-wide association studies have identified scores of common variants associated with type 2 diabetes, but in aggregate, these explain only a fraction of the heritability of this disease. Here, to test the hypothesis that lower-frequency variants explain much of the remainder, the GoT2D and T2D-GENES consortia performed whole-genome sequencing in 2,657 European individuals with and without diabetes, and exome sequencin

Genomes of two trichloroethene (TCE)-respiring Dehalococcoides (Dhc) mccartyi, strains MB and 11a, were sequenced to identify reductive dehalogenases (RDase) responsible for oraganohalide respiration. Transcription analyses were conducted to verify the roles of RDase subunit A genes (rdhA) in chloroethene respiration. Some interesting features of the strain MB draft genome include a large genome size, two CRISPR-cas type I systems, and 38 rdhA genes. Strain 11a has a stream-lined genome with 11 rdhA genes, of which nine are distinct. Quantitative real-time PCR transcription analysis of RDase g…

Nuclei were treated with VM-26, topoisomerase II inhibitor, or exogenous proteases. Initial stages of multi-step chromatin degradation were analyzed by pulsed-field gel (PFG) electrophoresis. VM-26 induced the total genome breakdown into discrete chromatin fragments containing 0.3 Mbp DNA. Treatment of nuclei with recombinant cathepsin B and chymotrypsin also revealed 0.3-Mbp DNA fragments which were mediated by endonucleolysis. Longer incubation of nuclei with chymotrypsin exhibited the appearance of 0.05-Mbp DNA fragments and their oligomers. Proteases might trigger the detachment of chromat

In this study, we describe a new species of Pseudoparacreptotrema (Allocreadiidae) from the mugilid Dajaus monticola collected in western Puerto Rico, where no allocreadiid has previously been reported, bringing the number of species in this genus to seven (five in D. monticola, two in Profundulus spp.). The new parasite species is distinguished from congeners by its overall size, oral-to-ventral sucker size ratio, pharynx size, cirrus sac, and oral lobe morphology, and by 0.64%-3.45% divergence in a 1019-bp alignment of 28S. We build on prior suggestions that the current concept of P. agonost

Centromeres are central to chromosome segregation and genome stability, and thus their molecular foundations are important for understanding their function and the ways in which they go awry. Human centromeres typically form at large megabase-sized arrays of alpha satellite DNA for which there is little genomic understanding due to its repetitive nature. Consequently, it has been difficult to achieve genome assemblies at centromeres using traditional next generation sequencing approaches, so that centromeres represent gaps in the current human genome assembly. The role of alpha satellite DNA h

A pig's ability to convert consumed feed into saleable meat is an important component of production efficiency in the swine industry. Given the polygenic and environmentally influenced nature of feed efficiency and body composition traits, conventional selection approaches have limited ability to pinpoint causal genetic factors driving variation. In this study, we performed a single-step genome-wide association study, with whole-genome sequence data (imputed from 50 to 60K SNP arrays), for feed efficiency and body composition traits using a multi-generational crossbred swine population. Species of the genus Orius, diminutive predatory insects that act as natural enemies of other arthropods, are frequently employed in agricultural pest management for controlling various pests, such as thrips, mites, aphids, whiteflies, etc. However, the scarcity of high-quality genomic resources for these predators hinders our comprehension of their population evolution and predation ecology. Consequently, we assembled and annotated a chromosomal-scale genome of Orius nagaii by collating PacBio and Illumina sequencing and Hi-C genomic analysis techniques. Salmonella Choleraesuis is a highly invasive zoonotic pathogen causing systemic infections in swine and humans. While rare in South Korea, an ST145 Kunzendorf variant was isolated from healthy pig feces through the national surveillance system. We performed whole-genome sequencing (WGS) to elucidate its resistance and virulence mechanisms. The WGS showed a genome depth of 687.76×, with 5,014,689 bp in size, GC (52.1%), N50 (4,732,700 bp), and completeness (100%). The isolate exhibited a multidrug-resistant (MDR) phenotype. WGS revealed two key plasmids: an IncHI2 MDR reservoir (232 kb) carryin
