A gene-by-gene population genomics platform: de novo assembly, annotation and genealogical analysis of 108 representative Neisseria meningitidis genomes.

BACKGROUND: Highly parallel, 'second generation' sequencing technologies have rapidly expanded the number of bacterial whole genome sequences available for study, permitting the emergence of the discipline of population genomics. Most of these data are publically available as unassembled short-read sequence files that require extensive processing before they can be used for analysis. The provision of data in a uniform format, which can be easily assessed for quality, linked to provenance and phenotype and used for analysis, is therefore necessary. RESULTS: The performance of de novo short-rea

Molecular evolutionary signatures reveal the role of host ecological dynamics in viral disease emergence and spread.

RNA viruses account for numerous emerging and perennial infectious diseases, and are characterized by rapid rates of molecular evolution. The ecological dynamics of most emerging RNA viruses are still poorly understood and difficult to ascertain. The availability of genome sequence data for many RNA viruses, in principle, could be used to infer ecological dynamics if changes in population numbers produced a lasting signature within the pattern of genome evolution. As a result, the rapidly emerging phylogeographic structure of a pathogen, shaped by the rise and fall in the number of infections

Comparative structural analysis of Bru1 region homeologs in Saccharum spontaneum and S. officinarum.

BACKGROUND: Sugarcane is a major sugar and biofuel crop, but genomic research and molecular breeding have lagged behind other major crops due to the complexity of auto-allopolyploid genomes. Sugarcane cultivars are frequently aneuploid with chromosome number ranging from 100 to 130, consisting of 70-80 % S. officinarum, 10-20 % S. spontaneum, and 10 % recombinants between these two species. Analysis of a genomic region in the progenitor autoploid genomes of sugarcane hybrid cultivars will reveal the nature and divergence of homologous chromosomes. RESULTS: To investigate the origin and evolut

The Structure of the Chemotype Determining Locus in Cannabis sativa.

The chemical phenotype (chemotype) of Cannabis sativa is defined by the ratio of cannabidiolic acid (CBDA) to Δ9-tetrahydrocannabinolic acid (THCA). Although the Mendelian segregation of these traits suggests a single-locus biallelic system, recent sequencing and phylogenetic evidence indicate they are encoded by two distinct, tightly linked genes. The precise genomic architecture of this region, known as the B locus, has remained poorly defined. In this study, we analyzed recently released high-quality Cannabis reference genomes to resolve the structure of the B locus. Our results demonstrate

Revisiting tandem duplication in plant genomes: Technical challenges and pangenome solutions.

Tandem arrays, genomic loci comprising adjacent paralogs that share high sequence identity, concentrate in plant genome regions shaped by strong adaptive pressure, from nucleotide-binding leucine-rich repeat (NLR) resistance clusters to specialized metabolism loci. Yet these biologically informative neighborhoods are precarious bioinformatically. Short-read assemblies often result in assembly collapse, compressing multi-member tandem arrays into a single consensus sequence. Annotation pipelines compound this error through annotation fusion, which merges distinct array members into elongated ge

Megabase Length Hypermutation Accompanies Human Structural Variation at 17p11.2.

DNA rearrangements resulting in human genome structural variants (SVs) are caused by diverse mutational mechanisms. We used long- and short-read sequencing technologies to investigate end products of de novo chromosome 17p11.2 rearrangements and query the molecular mechanisms underlying both recurrent and non-recurrent events. Evidence for an increased rate of clustered single-nucleotide variant (SNV) mutation in cis with non-recurrent rearrangements was found. Indel and SNV formation are associated with both copy-number gains and losses of 17p11.2, occur up to ∼1 Mb away from the breakpoint j

Long-read sequencing to interrogate strain-level variation among adherent-invasive Escherichia coli isolated from human intestinal tissue.

Adherent-invasive Escherichia coli (AIEC) is a pathovar linked to inflammatory bowel diseases (IBD), especially Crohn's disease, and colorectal cancer. AIEC are genetically diverse, and in the absence of a universal molecular signature, are defined by in vitro functional attributes. The relative ability of difference AIEC strains to colonize, persist, and induce inflammation in an IBD-susceptible host is unresolved. To evaluate strain-level variation among tissue-associated E. coli in the intestines, we develop a long-read sequencing approach to identify AIEC by strain that excludes host DNA.

Joint annotation of coding and non-coding single nucleotide polymorphisms and mutations in the SNPeffect and PupaSuite databases.

Single nucleotide polymorphisms (SNPs) are, together with copy number variation, the primary source of variation in the human genome. SNPs are associated with altered response to drug treatment, susceptibility to disease and other phenotypic variation. Furthermore, during genetic screens for disease-associated mutations in groups of patients and control individuals, the distinction between disease causing mutation and polymorphism is often unclear. Annotation of the functional and structural implications of single nucleotide changes thus provides valuable information to interpret and guide exp

SLC20A2 Intragenic Structural Variants as a Cause of Primary Brain Calcification.

BACKGROUND: Intragenic structural variants of SLC20A2 remain poorly characterized in primary brain calcification (PBC). OBJECTIVES: The aim was to identify and characterize intragenic SLC20A2 structural variants in PBC. METHODS: One familial PBC pedigree and two sporadic patients underwent whole-genome sequencing and copy-number analysis, followed by polymerase chain reaction (PCR) and Sanger validation. Long-read sequencing (LRS) resolved complex architecture. Transcript and protein effects were assessed by reverse transcription (RT)-PCR, RT-quantitative PCR, and western blotting. RESULTS:

Cyclin E1 as a driver of oncogenesis; high grade serous ovarian cancer as an exemplar.

Cyclin E1 is a critical mediator of cell cycle dynamics, controlling G1/S phase transition in complex with CDK2. Overexpression of cyclin E1 can lead to replication stress, DNA damage, and heightened genomic instability. This is associated with oncogenesis, and is frequently observed pan-cancer; but is particularly common in high grade serous ovarian cancer (HGSOC). HGSOC exhibits a genomic landscape dominated by structural variation and instability, with high cyclin E1 expression in up to 58 % and CCNE1 amplification in up to 30 % of cases. HGSOC therefore represents an exemplar setting for i

Metagenome Skimming of Insect Specimen Pools: Potential for Comparative Genomics.

Metagenomic analyses are challenging in metazoans, but high-copy number and repeat regions can be assembled from low-coverage sequencing by "genome skimming," which is applied here as a new way of characterizing metagenomes obtained in an ecological or taxonomic context. Illumina shotgun sequencing on two pools of Coleoptera (beetles) of approximately 200 species each were assembled into tens of thousands of scaffolds. Repeated low-coverage sequencing recovered similar scaffold sets consistently, although approximately 70% of scaffolds could not be identified against existing genome databases.

De novo CNV formation in mouse embryonic stem cells occurs in the absence of Xrcc4-dependent nonhomologous end joining.

Spontaneous copy number variant (CNV) mutations are an important factor in genomic structural variation, genomic disorders, and cancer. A major class of CNVs, termed nonrecurrent CNVs, is thought to arise by nonhomologous DNA repair mechanisms due to the presence of short microhomologies, blunt ends, or short insertions at junctions of normal and de novo pathogenic CNVs, features recapitulated in experimental systems in which CNVs are induced by exogenous replication stress. To test whether the canonical nonhomologous end joining (NHEJ) pathway of double-strand break (DSB) repair is involved i…

Multi-omics Investigations of Immune Microenvironment of Human Colorectal Cancer.

BACKGROUND/AIM: Colorectal cancer (CRC) remains a leading cause of cancer-related morbidity and mortality worldwide. Although immunotherapy has improved outcomes for a subset of patients, its limited efficacy in many cases highlights the need for a more comprehensive understanding of the CRC immune microenvironment. This study aimed to characterize the molecular landscape of the CRC immune microenvironment using an integrated multi-omics approach and to identify candidate regulatory molecules associated with immune remodelling. MATERIALS AND METHODS: We integrated structural variation, DNA me

Contrasting plastid and mitochondrial genome evolution in the Solieriaceae (Rhodophyta) reveals lineage-specific plastid gene loss in Kappaphycus.

Analysis of the plastid and mitochondrial genomes offer robust frameworks for identifying evolutionary relationships in red algae. The Solieriaceae is a family of red algae that includes the species of the economically important Kappaphycus and Eucheuma (eucheumatoids) that are valuable sources of carrageenan. Despite this, the composition and arrangement of retained and lost organelle genes remain underexplored in the Solieriaceae. Comparative genomic and phylogenetic analyses of the family Solieriaceae were performed with newly generated complete plastid and mitochondrial genome sequences fr

Dynamics of genome rearrangement in bacterial populations.

Genome structure variation has profound impacts on phenotype in organisms ranging from microbes to humans, yet little is known about how natural selection acts on genome arrangement. Pathogenic bacteria such as Yersinia pestis, which causes bubonic and pneumonic plague, often exhibit a high degree of genomic rearrangement. The recent availability of several Yersinia genomes offers an unprecedented opportunity to study the evolution of genome structure and arrangement. We introduce a set of statistical methods to study patterns of rearrangement in circular chromosomes and apply them to the Yers

High-throughput Interpretation of Killer-cell Immunoglobulin-like Receptor Short-read Sequencing Data with PING.

The killer-cell immunoglobulin-like receptor (KIR) complex on chromosome 19 encodes receptors that modulate the activity of natural killer cells, and variation in these genes has been linked to infectious and autoimmune disease, as well as having bearing on pregnancy and transplant outcomes. The medical relevance and high variability of KIR genes makes short-read sequencing an attractive technology for interrogating the region, providing a high-throughput, high-fidelity sequencing method that is cost-effective. However, because this gene complex is characterized by extensive nucleotide polymor

Impact of Transcription Units rearrangement on the evolution of the regulatory network of gamma-proteobacteria.

BACKGROUND: In the past years, several studies begun to unravel the structure, dynamical properties, and evolution of transcriptional regulatory networks. However, even those comparative studies that focus on a group of closely related organisms are limited by the rather scarce knowledge on regulatory interactions outside a few model organisms, such as E. coli among the prokaryotes. RESULTS: In this paper we used the information annotated in Tractor_DB (a database of regulatory networks in gamma-proteobacteria) to calculate a normalized Site Orthology Score (SOS) that quantifies the conservat
