Cerebral Amyloid Angiopathy with Lobar Haemorrhages and CAA-Related Inflammation in an Indian Family.

INTRODUCTION: Cerebral amyloid angiopathy (CAA) is a common cause of lobar intracerebral haemorrhage. Sporadic CAA is far more common than hereditary CAA (h-CAA). Familial CAA has not yet been described from India. CASE REPORT: Two elderly Indian women (a mother and daughter) presented 7 years apart with features of CAA. The mother had presented with features of CAA-related inflammation that responded to steroids, whereas the daughter presented with features of CAA-related intracerebral haemorrhage. Clinical exome testing did not reveal any known genetic variants associated with h-CAA. DISCU

Will traditional biopsy be substituted by radiomics and liquid biopsy for breast cancer diagnosis and characterisation?

The diagnosis of breast cancer currently relies on radiological and clinical evaluation, confirmed by histopathological examination. However, such approach has some limitations as the suboptimal sensitivity, the long turnaround time for recall tests, the invasiveness of the procedure and the risk that some features of target lesions may remain undetected, making re-biopsy a necessity. Recent technological advances in the field of artificial intelligence hold promise in addressing such medical challenges not only in cancer diagnosis, but also in treatment assessment, and monitoring of disease p

Human-like scene graph generation and evaluation.

Current methods that generate a scene graph of a given image create an overdense graph regarding the number of objects and relationships found in the image, making the graph less effective in describing what is relevant in the image and, consequently, in downstream tasks such as cross-modal retrieval and mining. In this work, we propose a novel method that generates a scene graph that reflects what humans find important when describing an image. During training, our scene generation method is guided by human-drafted captions describing the images, which we assume will focus on essential scene

Exploration of Genetic Overlap of Brain Phenotypes With Schizophrenia: Different Methods Provide Complementary Insights.

BACKGROUND: Genetic studies have shown associations between genetic risk for schizophrenia and brain imaging phenotypes. However, prior studies focused on a single neuroimaging modality and/or employed methods that do not fully elucidate the shared genetic architecture between them, limiting our understanding of their complex genetic relationship. STUDY DESIGN: We used genome-wide association study summary statistics for schizophrenia alongside 37 brain measurements, selected based on adequate SNP-based heritability and representing structural, microstructural, and functional brain features d

Combining RGB imaging with a two-stage deep learning method to reveal genetic variation of wheat sprouting traits.

Wheat emergence rate and emergence uniformity are key indicators for evaluating seed vigor and sowing quality, and they play an important role in wheat growth and yield formation. Traditional methods for measuring emergence rate and evaluating emergence uniformity rely on manual assessment, which is inefficient, highly subjective, and unable to meet the demand for large scale, high efficiency, and precise acquisition of wheat emergence data. In this study, RGB images and a two-stage deep learning algorithm were used to extract and analyze seedling traits of 420 wheat varieties under two nitrog

GestaltMML: Enhancing Rare Genetic Disease Diagnosis through Multimodal Machine Learning Combining Facial Images and Clinical Texts.

Individuals with suspected rare genetic disorders often undergo multiple clinical evaluations, imaging studies, laboratory tests and genetic tests, to find a possible answer over a prolonged period of time. Addressing this "diagnostic odyssey" thus has substantial clinical, psychosocial, and economic benefits. Many rare genetic diseases have distinctive facial features, which can be used by artificial intelligence algorithms to facilitate clinical diagnosis, in prioritizing candidate diseases to be further examined by lab tests or genetic assays, or in helping the phenotype-driven reinterpreta

Multi-omic dataset of patient-derived tumor organoids of neuroendocrine neoplasms.

BACKGROUND: Organoids are 3-dimensional experimental models that summarize the anatomical and functional structure of an organ. Although a promising experimental model for precision medicine, patient-derived tumor organoids (PDTOs) have currently been developed only for a fraction of tumor types. RESULTS: We have generated the first multi-omic dataset (whole-genome sequencing [WGS] and RNA-sequencing [RNA-seq]) of PDTOs from the rare and understudied pulmonary neuroendocrine tumors (n = 12; 6 grade 1, 6 grade 2) and provide data from other rare neuroendocrine neoplasms: small intestine (ileal

Genomic architecture of fetal central nervous system anomalies using whole-genome sequencing.

Structural anomalies of the central nervous system (CNS) are one of the most common fetal anomalies found during prenatal imaging. However, the genomic architecture of prenatal imaging phenotypes has not yet been systematically studied in a large cohort. Patients diagnosed with fetal CNS anomalies were identified from medical records and images. Fetal samples were subjected to low-pass and deep whole-genome sequencing (WGS) for aneuploid, copy number variation (CNV), single-nucleotide variant (SNV, including insertions/deletions (indels)), and small CNV identification. The clinical significanc

Beyond a Binary Classification of Sex: An Examination of Brain Sex Differentiation, Psychopathology, and Genotype.

OBJECTIVE: Sex differences in the brain are traditionally treated as binary. We present new evidence that a continuous measure of sex differentiation of the brain can explain sex differences in psychopathology. The degree of sex-differentiated brain features (ie, features that are more common in one sex) may predispose individuals toward sex-biased psychopathology and may also be influenced by the genome. We hypothesized that individuals with a female-biased differentiation score would have greater female-biased psychopathology (internalizing symptoms, such as anxiety and depression), whereas

Liver biopsy in modern clinical practice: a pediatric point-of-view.

Liver biopsy remains the foundation of evaluation and management of liver disease in children, although the role of the liver biopsy is changing with development of alternative methods of diagnosis and advancement of hepatic imaging techniques. The indications for liver biopsy are evolving as current knowledge of etiologies, noninvasive biomarker alternatives, and treatment options in pediatric liver disease are expanding. The procedure can often be complicated in children by technical difficulties, cost, and smaller specimen size. Communication and partnership of clinicians with pathologists

A bifunctional RNase H protein supports DNA replication and transcription in nucleus-forming Chimalliviridae phages.

Jumbo bacteriophages of the Chimalliviridae family replicate their genomes within a proteinaceous phage nucleus that spatially segregates viral DNA replication and transcription from translation. While the phage nucleus protects viral DNA from host defenses, it also imposes unique constraints on genome replication and gene expression. Here we identify the phage-encoded protein Rhc (RNase H-clamp) as a central mediator of genome transactions within the phage nucleus. Using the Escherichia coli infecting bacteriophage Goslar, we show that Rhc functions as an essential component of a non-canonica

Automated filtering of genome-wide large deletions through an ensemble deep learning framework.

Computational methods based on whole genome linked-reads and short-reads have been successful in genome assembly and detection of structural variants (SVs). Numerous variant callers that rely on linked-reads and short reads can detect genetic variations, including SVs. A shortcoming of existing tools is a propensity for overestimating SVs, especially for deletions. Optimizing the advantages of linked-read and short-read sequencing technologies would thus benefit from an additional step to effectively identify and eliminate false positive large deletions. Here, we introduce a novel tool, Aquila

Effects of mirror-image nucleosides on DNA replication and transcription in human cells.

Mirror-image nucleosides, as potential antiviral drugs, can inhibit virus DNA polymerase to prevent virus replication. Conversely, they may be inserted into the DNA strands during DNA replication or transcription processes, leading to mutations that affect genome stability. Accumulation of significant mutation damage in cells may result in cell aging, apoptosis, and even uncontrolled cell division. We have previously explored the efficiency and fidelity of replication across mirror-image nucleosides within Escherichia coli, and this study focuses on human cells. We constructed several plasmid

scCAPReSE: detection of large-scale genomic rearrangements from single-cell Hi-C based on few-shot learning.

Large-scale genomic rearrangements are prevalent in cancer genomes and can profoundly rewire three-dimensional (3D) genome architecture, leading to aberrant oncogene activation through enhancer hijacking. The rewired 3D organization generates unique chromatin contact signatures, which can be detected using deep learning-based approaches. However, extending such analyses to single-cell resolution, which is critical to delineate clonal heterogeneity in cancer, remains a major challenge, due to the limited number of training sets as single-cell Hi-C techniques are not standardized and only limite
