Thermal stability and kinetic unfolding of Neisseria gonorrhoeae copper nitrite reductase.

Copper nitrite reductases catalyse the reduction of nitrite to nitric oxide in the periplasm of Gram-negative bacteria as the second step of the denitrification pathway. Although these enzymes have been extensively studied, limited data are available regarding their thermal stability. The thermal unfolding mechanism of the copper nitrite reductase from the pathogenic bacterium Neisseria gonorrhoeae and the contribution of its copper centres to thermostability were investigated using differential scanning calorimetry and spectroscopic techniques. The results show that enzyme unfolding is irreve

Study of protein folding under native conditions by rapidly switching the hydrostatic pressure inside an NMR sample cell.

In general, small proteins rapidly fold on the timescale of milliseconds or less. For proteins with a substantial volume difference between the folded and unfolded states, their thermodynamic equilibrium can be altered by varying the hydrostatic pressure. Using a pressure-sensitized mutant of ubiquitin, we demonstrate that rapidly switching the pressure within an NMR sample cell enables study of the unfolded protein under native conditions and, vice versa, study of the native protein under denaturing conditions. This approach makes it possible to record 2D and 3D NMR spectra of the unfolded pr

Functionally related internal fluctuations in human ileal bile acid-binding protein by high pressure nuclear magnetic resonance.

Hidden protein states with partially unfolded regions can have a functional relevance and may also contribute to an uncontrolled self-association of proteins leading to pathological conditions. Human ileal bile acid-binding protein (hI-BABP), a member of the family of intracellular lipid-binding proteins (iLBPs), plays a key role in the transcellular trafficking and metabolic targeting of bile salts. Disorder-order transitions and sparsely populated hidden states in hI-BABP are thought to be key elements of ligand recognition, with implications for bile salt recycling and bile salt-mediated si

ProteinLIPs: a web server for identifying highly polar and poorly packed interfaces in proteins.

MOTIVATION: The stability of protein interfaces influences protein dynamics and unfolding cooperativity. Although in some cases the dynamics of proteins can be deduced from their topology, much of the stability of an interface is related to the complementarity of the interacting parts. It is also important to note that proteins that display non-cooperative unfolding cannot be rationally stabilized unless the regions that unfold first are known. Being able to identify protein interfaces that are significantly less stable would contribute to our understanding of protein dynamics and be very valu

Unfolding transitions of Bacillus anthracis protective antigen.

Protective antigen (PA) is an 83kDa protein which, although essential for toxicity of Bacillus anthracis, is harmless and an effective vaccine component. In vivo it undergoes receptor binding, proteolysis, heptamerisation and membrane insertion. Here we probe the response of PA to denaturants, temperature and pH. We present analyses (including barycentric mean) of the unfolding and refolding behavior of PA and reveal the origin of two critical steps in the denaturant unfolding pathway in which the first step is a calcium and pH dependent rearrangement of domain 1. Thermal unfolding fits a sing

Competition between cross-linking and force-induced local conformational changes determines the structure and mechanics of labile protein networks.

Folded protein hydrogels are emerging as promising new materials for medicine and healthcare applications. Folded globular proteins can be modelled as colloids which exhibit site specific cross-linking for controlled network formation. However, folded proteins have inherent mechanical stability and unfolded in response to an applied force. It is not yet understood how colloidal network theory maps onto folded protein hydrogels and whether it models the impact of protein unfolding on network properties. To address this, we study a hybrid system which contains folded proteins (patchy colloids) a…

Multiple modes of AFM reveal distinct mechanical properties for dystrophin and utrophin not manifest by small fragments.

Duchenne muscular dystrophy (DMD) is a lethal muscle disease caused by the absence of the protein dystrophin. Dystrophin is hypothesized to work as a molecular shock absorber that limits myofiber membrane damage when undergoing reversible unfolding upon muscle stretching and contraction. Here, we report the mechanical characterization of single full-length dystrophin (Dys) molecules using two operational modes of atomic force microscopy; constant speed and constant force as well as Monte Carlo simulations. Furthermore, we have compared Dys with large fragments encoding the N-terminus through s

A protocol to measure slow protein dynamics of the cholera toxin B pentamers using broadband dielectric spectroscopy.

The present protocol describes how to measure experimentally the slow protein dynamics that take place upon the thermal unfolding of the B subunit cholera toxin pentamers using broadband dielectric spectroscopy (BDS) in weakly hydrated and nanoconfined conditions. Transient unfolding intermediates, rarely identified otherwise, are revealed thanks to the B subunit's remarkable heat resistance up to 180°C and distinct molecular dynamics. The frequencies detected experimentally are consistent with the spatiotemporal scales of motions of molecular dynamics simulation. For complete details on the u

Effect of alcohols on protein hydration: crystallographic analysis of hen egg-white lysozyme in the presence of alcohols.

Organic solvents are known to bring about dehydration of proteins, the molecular basis of which has remained uncharacterized. The dehydration effect in many cases leads to eventual unfolding of proteins through the macroscopic solvent effect. In some cases, the organic solvent molecules also bind to protein surfaces, thereby forcing local unfolding. The X-ray structure of hen egg-white lysozyme co-crystallized in the presence of alcohols with varying hydrophobicities has been studied. It was noticed that although the alcohols have very little effect on the conformation of the overall protein s

ANGPTL3/8 is an atypical unfoldase that regulates intravascular lipolysis by catalyzing unfolding of lipoprotein lipase.

Lipoprotein lipase (LPL) carries out the lipolytic processing of triglyceride-rich lipoproteins (TRL) along the luminal surface of capillaries. LPL activity is regulated by the angiopoietin-like proteins (ANGPTL3, ANGPTL4, ANGPTL8), which control the delivery of TRL-derived lipid nutrients to tissues in a temporal and spatial fashion. This regulation of LPL mediates the partitioning of lipid delivery to adipose tissue and striated muscle according to nutritional status. A complex between ANGPTL3 and ANGPTL8 (ANGPTL3/8) inhibits LPL activity in oxidative tissues, but its mode of action has rema

Charge requirements for proton gradient-driven translocation of anthrax toxin.

Anthrax lethal toxin is used as a model system to study protein translocation. The toxin is composed of a translocase channel, called protective antigen (PA), and an enzyme, called lethal factor (LF). A proton gradient (ΔpH) can drive LF unfolding and translocation through PA channels; however, the mechanism of ΔpH-mediated force generation, substrate unfolding, and establishment of directionality are poorly understood. One recent hypothesis suggests that the ΔpH may act through changes in the protonation state of residues in the substrate. Here we report the charge requirements of LF's amino-

Polyethylene Glycol-Based Refolding Kinetic Modulation of CRABP I Protein.

Crowding environment has a significant impact on the folding and stability of protein in biological systems. In this work, we have used four different sizes of a molecular crowder, polyethylene glycol (PEG), to analyze the unfolding and refolding kinetics of an iLBP protein, CRABP I, using urea as chemical denaturant. In general, the stability of the native state of the protein is boosted by the presence of crowding agents in the solution. However, our findings show that not only the type of crowder but also the crowder size played a key role in the effects of excluded volume. In case of lower

Unusual structural features of the bacteriophage-associated hyaluronate lyase (hylp2).

Hyaluronate lyases are a class of endoglycosaminidase enzymes, which are of considerable complexity and heterogeneity. Their primary function is to degrade hyaluronan and certain other glycosaminoglycans and facilitate the spread of disease. Among hyaluronate lyases, the bacteriophage-associated enzymes are unique as they have the lowest molecular mass, very low amino acid sequence homology with bacterial hyaluronate lyases, and exhibit absolute specificity for one type of glycosaminoglycan, i.e. hyaluronan. Despite such unique characteristics significant details on structural features of thes

Stability and Conformational Resilience of Protein Disulfide Isomerase.

Protein disulfide isomerase (PDI) is a redox-dependent protein with oxidoreductase and chaperone activities. It is a U-shaped protein with an abb'xa' structural organization in which the a and a' domains have CGHC active sites, the b and b' domains are involved with substrate binding, and x is a flexible linker. PDI exhibits substantial flexibility and undergoes cycles of unfolding and refolding in its interaction with cholera toxin, suggesting PDI can regain a folded, functional conformation after exposure to stress conditions. To determine whether this unfolding-refolding cycle is a substrat

Distinct interactional behaviour of an ecofriendly cleavable gemini surfactant with myoglobin: physicochemical and spectroscopic study.

Protein-surfactant interactions are substantial to industrial and cosmetic compilations. In this regard, we have studied the interaction of cleavable gemini surfactant (C16-C4O2-C16) with the myoglobin (Mb), utilizing physicochemical and spectroscopic approach. The results obtained were quite intriguing. Tensiometry has shown that pure C16-C4O2-C16 bear lower surface tension (γ) and CMC values than mixed systems (C16-C4O2-C16 + Mb). Intrinsic fluorescence results showed enhancement in the fluorescence intensity upon cleavable gemini binding. UV results depict visible fluctuations in the peaks

A review of drug therapy for sporadic fatal insomnia.

BACKGROUND: Sporadic fatal insomnia (sFI) is a rapid progressive neurodegenerative disease characterised by gradual to perpetual insomnia, followed by dysautonomia, coma and death. 1 The cause of sFI was recently mapped to a mutation in a protein, the prion, found in the human brain. It is the unfolding of the prion that leads to the generation of toxic oligomers that destroy brain tissue and function. Recent studies have confirmed that a methionine mutation at codon 129 of the human Prion is characteristic of sFI. Current treatment slows down the progression of the disease, but no cure has be

The peroxisomal importomer can accommodate an intrinsically disordered protein of 1247 residues.

Peroxisomal matrix proteins are nuclear encoded and synthesized in the cytosol. It is well established that folded, cofactor-containing, and even oligomeric matrix proteins can pass the peroxisomal membrane. Here, we studied whether relatively long unfolded proteins can be imported into peroxisomes using the yeast Hansenula polymorpha as a model organism. First, we designed fusion proteins containing parts of the intrinsically disordered N-terminal region of 630 residues of Saccharomyces cerevisiae nucleoporin 1 (Nsp1). These included fusion proteins containing the first N-terminal 301 or 601
