Sphingomyelinase D from venoms of Loxosceles spiders: evolutionary insights from cDNA sequences and gene structure.

Loxosceles spider venoms cause dermonecrosis in mammalian tissues. The toxin sphingomyelinase D (SMaseD) is a sufficient causative agent in lesion formation and is only known in these spiders and a few pathogenic bacteria. Similarities between spider and bacterial SMaseD in molecular weights, pIs and N-terminal amino acid sequence suggest an evolutionary relationship between these molecules. We report three cDNA sequences from venom-expressed mRNAs, analyses of amino acid sequences, and partial characterization of gene structure of SMaseD homologs from Loxosceles arizonica with the goal of bet

cDNA cloning of brevinase, a heterogeneous two-chain fibrinolytic enzyme from Agkistrodon blomhoffii brevicaudus snake venom, by serial hybridization-polymerase chain reaction.

Brevinase is a heterogeneous two-chain fibrinolytic enzyme, different from all of the known single-chain enzymes. A cDNA encoding brevinase was cloned from the venom gland of Agkistrodon blomhoffii brevicaudus by serial hybridization-PCR. Serial hybridization-PCR effectively amplified the complete cDNA of brevinase from the mixture of closely related transcripts. The cDNA sequence of 744 nucleotides was determined. The cDNA sequence included an open reading frame of 233 amino acids composed of an A chain (77 residues) and a B chain (156 residues). The deduced amino acid sequence included a pot

Molecular characterization of the human peroxisomal branched-chain acyl-CoA oxidase: cDNA cloning, chromosomal assignment, tissue distribution, and evidence for the absence of the protein in Zellweger syndrome.

Peroxisomes in human liver contain two distinct acyl-CoA oxidases with different substrate specificities: (i) palmitoyl-CoA oxidase, oxidizing very long straight-chain fatty acids and eicosanoids, and (ii) a branched-chain acyl-CoA oxidase (hBRCACox), involved in the degradation of long branched fatty acids and bile acid intermediates. The accumulation of branched fatty acids and bile acid intermediates leads to severe mental retardation and death of the diseased children. In this study, we report the molecular characterization of the hBRCACox, a prerequisite for studying mutations in patients

Genetic conservation of Highlands J viruses.

We studied molecular evolution of the mosquito-borne alphavirus Highlands J (HJ) virus by sequencing PCR products generated from 19 strains isolated between 1952 and 1994. Sequences of 1200 nucleotides including portions of the E1 gene and the 3' untranslated region revealed a relatively slow evolutionary rate estimated at 0.9-1.6 x 10(-4) substitutions per nucleotide per year. Phylogenetic trees indicated that all HJ viruses descended from a common ancestor and suggested the presence of one dominant lineage in North America. However, two or more minor lineages probably circulated simultaneous

Dynamics of Mhc evolution in birds and crocodilians: amplification of class II genes with degenerate primers.

Genes of the major histocompatibility complex (Mhc) are the most polymorphic functional loci in mammalian populations, but little is known of Mhc variability in natural populations of nonmammalian vertebrates. To help extend such studies to birds and relatives, we present a pair of degenerate primers that amplify polymorphic segments of one chain (the beta chain) of the class II genes from the major histocompatibility complex (Mhc) of archosaurs (birds+crocodilians). The primers target two conserved regions lying within portions of the antigen-binding site (ABS) encoded by the second exon and

Genome evolution of Mediterranean olives following DNA repeats diversification.

The olive tree (Olea europaea L. subsp. europaea) is one of the most representative perennial crops of the Mediterranean Basin, yet the genomic processes underlying its domestication and diversification remain poorly understood. Here, we investigated repeatome variation across 20 accessions, including 11 wild oleasters and nine cultivated varieties, using comparative clustering of high-throughput sequencing data, complemented by structural analyses of transposable elements (TEs) and tandem repeats (TRs). Repetitive DNA accounts for about 54% of the olive genomes and is composed primarily of lo

Human testis-specific TTRP regulates circadian clock as an evolutionarily young natural antisense transcript of PER2.

The circadian clock orchestrates a variety of physiological and behavioral processes, endowing the ability to adapt to the cycling environment. Here, we report the identification of TTRP, a TDP-43 pseudogene that emerged in higher Hominoidea species ~8.6 Mya. TTRP is a human testis-specific gene that overlaps with the clock gene PER2 and interferes with PER2 transcription. TTRP encodes a protein that interacts with the clock proteins PER2, BMAL1, and CRY2, and promotes PER2 and CRY1 turnover. The expression of gorilla and bonobo TTRP proteins changes the period and amplitude of circadian rhyth

Longitudinal analysis of influenza A virus deletion-containing viral genomes reveals key determinants of co-evolutionary dynamics and interference.

Influenza A virus populations contain substantial genetic diversity. A major contributor to this diversity is the ubiquitous production of deletion-containing viral genomes (DelVGs) - viral RNAs with large internal deletions. DelVGs directly compete with wild-type (WT) genomes and have been implicated in modulating disease severity. However, the specific functional and genetic interactions between DelVGs and WT genomes remain poorly understood. To examine how DelVGs and WT genomes co-evolve, we serially passage influenza A virus and use next-generation sequencing to build a longitudinal profil

Genomic evolution of SARS-CoV-2 delta variants pre- and post-omicron emergence using alignment-free machine learning models.

The SARS-CoV-2 Delta variant (B.1.617.2), initially classified as a variant of concern due to its enhanced transmissibility and vaccine-escape mutations, underwent further genomic changes following the emergence of the Omicron variant (B.1.1.529). This study investigates the genomic differences in Delta variant spike gene sequences collected before and after the emergence of Omicron. A total of 190 sequences were analyzed using an alignment-free approach incorporating k-mer-based feature extraction and machine learning models, including convolutional neural networks (CNN), K-means clustering,

In silico antimicrobial resistance profiling of 1,240 Stenotrophomonas maltophilia genomes: AMR gene prevalence, temporal evolution, and ST-specific associations.

Stenotrophomonas maltophilia is an opportunistic pathogen with clinically important multidrug resistance, yet large-scale genome-based analyses integrating population structure, resistance determinants, and epidemiological metadata remain limited. We analyzed 2,419 publicly available genomes retrieved from NCBI GenBank. After quality control with CheckM, 2,389 assemblies passed filtering criteria, and species identity was further evaluated by average nucleotide identity using FastANI. A final curated dataset of 1,240 confirmed S. maltophilia genomes was retained for downstream analyses. Antimi

Incorporation of multiple diversity genes in the TCRδ chain is highly regulated and evolutionarily conserved.

In the canonical model of VDJ recombination, a single diversity (D) gene is incorporated into the complementarity-determining region 3 (CDR3) to produce a T cell receptor δ (TCRδ; TRD) or TCRβ (TRB) chain. But by constructing a dataset of more than 2.7 million TRD CDR3 sequences from 6 species (human, mouse, cattle, sheep, naked mole-rat, and rabbit), we found that incorporation of more than one D gene in the same CDR3 is strikingly high and evolutionarily conserved in the TRD CDR3, while remaining minimal in the TRB CDR3. These high frequencies are favored by TRD locus architecture and config

Full genome sequencing, evolutionary dynamics, and pathogenicity evaluation of chicken infectious anemia virus with emphasis on Upper Egypt reveals genetic variability linked to vaccinal strains.

Despite intensive vaccination efforts, Chicken Infectious Anemia Virus (CIAV) remains a formidable threat to the Egyptian poultry industry, primarily through the emergence of vaccine-escape variants. While most studies have focused on Northern Egypt, there is a critical knowledge gap regarding the viral landscape in the Southern provinces. This study provides the most extensive surveillance to date, spanning 10 diverse Egyptian governorates with a strategic focus on Upper Egypt (2024-2025). Out of 400 collected samples, TaqMan-based qPCR revealed a high prevalence of 30% (120/400). Five repres

Genomic analysis of a clinical Streptococcus suis ST1 isolate from CSF reveals antimicrobial resistance, virulence, and an evolutionary link to ST7.

Streptococcus suis (S. suis) has emerged as an important zoonotic pathogen that can cause serious human infections. S. suis sequence type 1 (ST1) is predominant in sporadic human infections. However, few studies have characterized S. suis ST1 isolated directly from human clinical specimens.Streptococcus suis 366 was isolated from the cerebrospinal fluid (CSF) of a patient with purulent meningitis. Antimicrobial susceptibility testing and whole-genome sequencing were performed. Detailed functional annotations (CARD, VFDB, GO, KEGG, and COG), along with pangenome, phylogenetic, and comparative g

Epidemiological Characteristics and Evolutionary Characterization of Human Metapneumovirus in Jiaxing, China.

Human metapneumovirus (hMPV) represents a leading cause of both upper and lower respiratory tract infections among children and adults globally. To investigate the prevalence and evolution of hMPV in the Jiaxing area of China between 2023 and 2025, we screened 3600 pharyngeal swab specimens by real-time PCR, identified 101 positives, and obtained genomic sequences of 48 viral isolates using high-throughput sequencing. Using the sequencing data, we reconstructed a phylogenetic tree and examined amino acid substitutions. The epidemiological analysis revealed an overall hMPV positivity rate of 2.

Pre-pandemic contraction, phase-specific rate variation, and site-specific antigenic adaptation shape influenza A(H3N2) evolutionary dynamics in Hubei, China.

Influenza A(H3N2) is a contributor to seasonal epidemics, yet its evolution during and after the COVID-19 pandemic is not fully understood. We analyzed surveillance data and hemagglutinin (HA) and neuraminidase (NA) sequences from Hubei, China, 2017-2024. The epidemic followed regular seasonality before 2020, nearly disappeared during 2020-2022, and resurged with strong peaks after mid-2022. Multiple HA lineages co-circulated pre-pandemic. Several localized reassortment signals were observed before the pandemic, though overall evidence for intra-subtype reassortment remained limited. After res

Deciphering genomic evolution of metastatic organotropism with 535 paired primary lung cancers and metastases.

Metastasis is the leading cause of death in lung cancer patients, yet our understanding of its genomic determinants and evolution remains limited. Here, we analyzed whole-exome sequencing data from 535 paired primary and metastatic tumors from 223 non-small cell lung cancer patients, including brain (BM), distant extracranial (ExM), and lymph node (LNM) metastases. BMs harbored the most somatic alterations compared to metastases in other sites. Despite the high concordance of putative driver alterations between paired primary tumors and metastases, PTPRD and FAT1 were highly enriched in BM-ass

Driving factors for beta-lactam resistance gene amplification during de novo resistance evolution in E. coli.

Long-term exposure of E. coli to non-lethal step-wise increasing concentrations of beta-lactam antibiotics induces high levels of resistance that can be accompanied by amplification of a chromosomal fragment around the ampC gene. We compared the amplification of the ampC fragment in the wild type, an ampC knockout mutant, a mutant in which the ampC gene was replaced by a tetracycline resistance gene tet(B), and a strain in which the ampC has been translocated. When ampC was removed, no amplification occurred at the original ampC location, but DNA fragments were amplified around the genes codin

Intra-Host Evolution During Relapsing Parvovirus B19 Infection in Immunocompromised Patients.

BACKGROUND: Parvovirus B19 (B19V) can cause severe relapsing episodes of pure red cell aplasia in immunocompromised individuals, which are commonly treated with intravenous immunoglobulins (IVIGs). Few data are available on B19V intra-host evolution and the role of humoral immune selection. Here, we report the dynamics of genomic mutations and subsequent protein changes during relapsing infection. METHODS: Longitudinal plasma samples from immunocompromised patients with relapsing B19V infection in the period 2011-2019 were analyzed using whole-genome sequencing to evaluate intra-host evolutio
