DNA repair polymorphisms in B-cell chronic lymphocytic leukemia in sufferers of Chernobyl Nuclear Power Plant accident.

An association between DNA repair gene polymorphisms, environmental factors, and development of some types of cancer has been suggested by several studies. Chronic lymphocytic leukemia (CLL) is the most common form of leukemia in the clean-up workers of the Chernobyl Nuclear Power Plant (NPP) accident and it has some specific features. Therefore, we have studied the possible differences in DNA repair gene polymorphisms in CLL patients depending on ionizing radiation (IR) exposure history and their clinical characterictics. Arg399Gln XRCC1, Thr241Met XRCC3, and Lys751Gln XPD polymorphisms were

DNA polymorphisms and N6-methyladenosine RNA methylation influencing microRNA expression and regulatory activity in plants.

Plant subspecies that have colonized distinct natural habitats must evolve different phenotypic and physiological features to ensure survival. However, the underlying molecular mechanisms remain poorly understood. In this study, we selected seven Arabidopsis accessions and six rice varieties with significantly different natural habitat parameters to investigate the molecular mechanisms behind the differential expression and activity of microRNAs (miRNAs) at the subspecies level. Compared to Col-0, 24–35 differentially expressed miRNA precursors and 36–110 differentially expressed mature miRNAs

Negative plant-soil feedback in Arabidopsis thaliana: Disentangling the effects of soil chemistry, microbiome, and extracellular self-DNA.

Nutrient deficiency, natural enemies and litter autotoxicity have been proposed as possible mechanisms to explain species-specific negative plant-soil feedback (PSF). Another potential contributor to negative PSF is the plant released extracellular self-DNA during litter decay. In this study, we sought to comprehensively investigate these hypotheses by using Arabidopsis thaliana (L.) Heynh as a model plant in a feedback experiment. The experiment comprised a conditioning phase and a response phase in which the conditioned soils underwent four treatments: (i) addition of activated carbon, (ii)

Extracellular self-DNA primes Trichoderma asperellum T8a to enhance biocontrol and plant growth promotion in Capsicum annuum L.

The use of microorganisms as biological control agents (BCAs) in agriculture has regained prominence in response to escalating concerns over environmental pollution, human health, and the global food security crisis. Trichoderma species promote plant growth, improve nutrient utilization efficiency and enhance plant resistance to mention a few. Trichoderma asperellum, is a highly effective fungal biocontrol agent, recognized for its high adaptability to different environments. Accordingly, the elicitation of BCAs has emerged as an innovative strategy aimed at enhancing their antagonistic activi

Carbon Dots and mesoporous silica nanocomposites improve spray-induced gene silencing to suppress plant RNA and DNA viruses.

The management of emerging plant viruses presents significant challenges for global agriculture, requiring innovative approaches beyond conventional control strategies. Traditional methods rely on cultural practices, vector management, and breeding for genetic resistance, and these approaches are often time-consuming and may have limited effectiveness against emerging viral strains. Spray-Induced Gene Silencing (SIGS), involving topical application of virus-derived double-stranded RNA (dsRNA) to trigger plant defense mechanisms, offers a promising alternative strategy. However, the application

Foraging for a fluke: Plant DNA metabarcoding reveals dietary signatures associated with liver fluke exposure in grazing lambs.

Understanding within-flock variation in parasite exposure can underpin more targeted and sustainable control strategies. However, for Fasciola hepatica, the extent and drivers of such variation remain poorly understood, despite transmission requiring an intermediate host snail and therefore being inherently heterogeneous within grazing environments. This study investigated whether faecal plant DNA metabarcoding could identify dietary signatures associated with recent F. hepatica exposure in first-season grazing lambs. A total of 157 lambs from two commercial sheep farms in Wales, grazing land

Short Communication An efficient method for simultaneous extraction of high-quality RNA and DNA from various plant tissues.

Determination of gene expression is an important tool to study biological processes and relies on the quality of the extracted RNA. Changes in gene expression profiles may be directly related to mutations in regulatory DNA sequences or alterations in DNA cytosine methylation, which is an epigenetic mark. Correlation of gene expression with DNA sequence or epigenetic mark polymorphism is often desirable; for this, a robust protocol to isolate high-quality RNA and DNA simultaneously from the same sample is required. Although commercial kits and protocols are available, they are mainly optimized

Interactions between VirB9 and VirB10 membrane proteins involved in movement of DNA from Agrobacterium tumefaciens into plant cells.

The 11 VirB proteins from Agrobacterium tumefaciens are predicted to form a membrane-bound complex that mediates the movement of DNA from the bacterium into plant cells. The studies reported here on the possible VirB protein interactions in such a complex demonstrate that VirB9 and VirB10 can each form high-molecular-weight complexes after treatment with a chemical cross-linker. Analysis of nonpolar virB mutants showed that the formation of the VirB10 complexes does not occur in a virB9 mutant and that VirB9 and VirB10 are not components of the same cross-linked complex. VirB9, when stabilized

Does DNA extraction affect the specificity of a PCR method claiming the specific detectability of a genome-edited plant?

Under current EU legislation, genetically modified organisms (GMOs) and derived food and feed products must be authorized as GM food, feed, or seed and appropriate detection methods must be made available for use in official controls. A Real-Time PCR method has recently been published by Chhalliyil et al. claiming to be specific for the detection and identification of genome-edited oilseed rape (OSR) lines commercialized in North America. In a previous study, we have independently assessed this method in three reference laboratories for sensitivity, specificity, and robustness. We found that t

DNA barcoding of native Caucasus herbal plants: potentials and limitations in complex groups and implications for phylogeographic patterns.

DNA barcoding has rapidly become a useful complementary tool in floristic investigations particularly for identifying specimens that lack diagnostic characters. Here, we assess the capability of three DNA barcode markers (chloroplast rpoB, accD and nuclear ITS) for correct species assignment in a floristic survey on the Caucasus. We focused on two herbal groups with potential for ornamental applications, namely orchids and asterids. On these two plant groups, we tested whether our selection of barcode markers allows identification of the "barcoding gap" in sequence identity and to distinguish

DNA barcode for the identification of the sand fly Lutzomyia longipalpis plant feeding preferences in a tropical urban environment.

Little is known about the feeding behavior of hematophagous insects that require plant sugar to complete their life cycles. We studied plant feeding of Lutzomyia longipalpis sand flies, known vectors of Leishmania infantum/chagasi parasites, in a Brazilian city endemic with visceral leishmaniasis. The DNA barcode technique was applied to identify plant food source of wild-caught L. longipalpis using specific primers for a locus from the chloroplast genome, ribulose diphosphate carboxylase. DNA from all trees or shrubs within a 100-meter radius from the trap were collected to build a barcode re

Au Nanoparticles, Green Synthesized by Plants of Bignoniaceae Family: Antioxidant Powerhouses with DNA Damage Mitigation Activity.

The synthesis of nanoparticles using plant extracts has become a green approach for developing modern drugs. This study focuses on synthesizing gold nanoparticles (Au NPs) using methanolic leaf (L) and bark (B) extracts from four Bignoniaceae species with a focus on their antioxidant properties. The formation of these nanoparticles was confirmed using UV-Vis spectroscopy, while their size, shape, and morphological characteristics were analyzed through multiple analytical methods. Among four plants, leaf and bark extracts of Kigelia africana (sausage tree) were found most effective in synthesiz

In silico identification of potential inhibitors of Mycobacterium tuberculosis DNA gyrase from Phytoconstituents of Indian medicinal plants.

DNA gyrase, the sole type-II topoisomerase in Mycobacterium tuberculosis, plays a critical role in the bacteria's survival by catalyzing the DNA topology change and is considered a crucial drug target for tuberculosis treatment. The emergence of drug resistance in Mycobacterium tuberculosis, specifically against the second line of drugs (fluoroquinolones) targeting DNA gyrase, necessitates the identification of novel compounds that can effectively interact with the enzyme. In this study, phytochemicals from the Indian medicinal plant database were systematically screened to identify potential

Nitric oxide and ascorbic acid confer cadmium (Cd) tolerance by improving plant terpenoid metabolism and epigenetically modifying DNA methylation.

This study investigated the efficacy of incorporating nitric oxide (NO; 10 μM) and ascorbic acid (Asc; 10 μM) into the culture medium to confer cadmium (Cd; 5 μM) tolerance in thyme (Zataria multiflora). The phytotoxicity of Cd resulted in a decrease in shoot biomass, which NO or Asc mitigated. Adding Asc and NO to the culture medium was associated with substantial DNA hypomethylation. The NO + Cd and Asc + Cd treatments were accompanied by an increase in the unmethylation percentages, about 3-fold higher than the control. The hemi-methylation percentages in the Asc-supplemented seedlings also

Identification of sequences involved in the polyadenylation of higher plant nuclear transcripts using Agrobacterium T-DNA genes as models.

Sequences in the 3'-untranslated region of two different octopine T-DNA genes were analyzed with regard to their significance in polyadenylation. Poly(A) addition sites were localized precisely by S1 nuclease mapping with T-DNA-derived mRNAs isolated from tobacco. The gene encoding transcript 7' contains two AATAAA hexanucleotides, respectively 119 bp and 170 bp downstream of the TAA stop codon. A single poly(A) site was mapped 24-25 bp downstream of the first AATAAA. Further, we show that a mutant octopine synthase gene, which has lost part of its 3'-untranslated region by deletion, is still

Synthetic DNA fragments as ultra-high-resolution multitracers to quantify transport behavior of micro- and nanoplastics in plant systems.

Although plant uptake of micro- and nanoplastics (MNPs) has been well documented, accurately identifying MNP sources and tracking their transport within plants remain major challenges, primarily due to the lack of effective multisource tracing technologies. To fill this gap, we established an ultra-high-resolution multisource tracing approach by encapsulating sequence-specific synthetic DNA fragments into MNPs, followed by quantification of their transport using quantitative real-time PCR (qPCR) in controlled lettuce cultivation experiments. This approach enables the quantification of source-s

Genome-wide analysis of transposable elements and satellite DNA in Humulus scandens, a dioecious plant with XX/XY1Y2 chromosomes.

Transposable elements (TEs) and satellite DNAs, two major categories of repetitive sequences, are expected to accumulate in non-recombining genome regions, including sex-linked regions, and contribute to sex chromosome evolution. The dioecious plant, Humulus scandens, can be used for studying the evolution of the XX/XY1Y2 sex chromosomes. In this study, we thoroughly examined the repetitive components of male and female H. scandens using next-generation sequencing data followed by bioinformatics analysis and florescence in situ hybridization (FISH). The H. scandens genome has a high overall re

Calcium channel blockers protect against aluminium-induced DNA damage and block adaptive response to genotoxic stress in plant cells.

Calcium is an important second messenger in signal transduction pathways. The role of Ca(2+) signalling in Al-induced DNA damage, cell death, and adaptive response to genotoxic stress caused by ethyl methanesulfonate (EMS) or methylmercuric chloride (MMCl) in the root cells of Allium cepa was investigated in the current study. Root cells in planta were treated with Al(3+) (800μM of AlCl(3)) for 3h without or with 2h pre-treatment with the Ca(2+) chelator (EGTA) or Ca(2+) channel blockers (lanthanum chloride, verapamil) or CaM/CDPK antagonist (W7). In addition, root cells in planta were conditi
