Mechanistic Perspectives From Genomics and Pangenomics of Medicinal and Aromatic Plants: Linking Genome Architecture to Phytochemical Diversity.

Medicinal and aromatic plants (MAPs) produce a remarkable diversity of specialized metabolites with significant pharmaceutical, nutraceutical, and industrial value. Although advances in long-read sequencing, chromosome-scale genome assembly, and pangenomics have greatly expanded genomic resources, the mechanistic links between genome architecture and phytochemical diversity remain incompletely understood. The present review synthesizes current evidence describing how structural genomic variation may contribute to phytochemical diversity, while acknowledging that many proposed genome-to-metabol

Genome characterization of a begomovirus isolated from Brazilian Carica papaya plants.

Papaya (Carica papaya L.) plants are susceptible to several viral pathogens. However, information regarding papaya-associated DNA viruses in Latin America is limited. In this study, we collected symptomatic papaya plants in Baraúna, Rio Grande do Norte, Brazil, and screened for begomovirus infection. Three of ten samples tested positive through PCR using universal primers, and were further analyzed using rolling circle amplification and Oxford Nanopore sequencing. This approach allowed us to recover complete circular viral genomes with the typical DNA-A segment organization of begomoviruses. W

Revisiting tandem duplication in plant genomes: Technical challenges and pangenome solutions.

Tandem arrays, genomic loci comprising adjacent paralogs that share high sequence identity, concentrate in plant genome regions shaped by strong adaptive pressure, from nucleotide-binding leucine-rich repeat (NLR) resistance clusters to specialized metabolism loci. Yet these biologically informative neighborhoods are precarious bioinformatically. Short-read assemblies often result in assembly collapse, compressing multi-member tandem arrays into a single consensus sequence. Annotation pipelines compound this error through annotation fusion, which merges distinct array members into elongated ge

Genomic evidence for long-term ecological interdependence of a plant-hummingbird mutualism.

For over 100 years, biologists have been fascinated with coevolution between mutualistic partners such as plants and their pollinators.1,2,3,4,5 Due to the dissipating effects of species being entangled into networks of interacting species,6,7,8 however, demonstrating reciprocal selective forces can be difficult except for strongly interdependent pairs of species.9,10 Furthermore, temporal fluctuations in environmental disturbance or simple ecological shifts may result in partner swapping,11 so that seemingly matching and coadapted species pairs may in fact have interacted only over short time

Small impact of the host plant physiological state on the genome formula of a nanovirus.

The genome formula refers to the specific and reproducible pattern of relative accumulation of genome segments in within-host populations of viruses with segmented genomes. It has been proposed that the genome formula may have an adaptive function by allowing rapid adaptation of viral genes' expression, through variation in their relative copy number, in response to a changing environment. Consistently, the faba bean necrotic stunt virus (FBNSV) genome formula has been demonstrated to be strongly dependent on the host genotype, since it changes significantly when the same viral isolate moves f

Assessment of bisulfite sequencing alignment tools for whole genome analysis in plants.

DNA methylation, a key component of epigenetic regulation, is essential for preserving normal cellular functions, supporting plant growth, and facilitating development and responses to stress. Whole genome bisulfite sequencing (WGBS) is the definitive method for studying DNA methylation and is extensively used in functional genomics research across both animal and plant species. While various analysis tools have been created for WGBS, a thorough evaluation of their performance in analyzing plant data remains lacking. This study provides a comprehensive assessment of six widely used alignment m

Genomic and phenotypic insights into Serratia interaction with plants from an ecological perspective.

We investigated the plant growth-promoting potential of two endophytic strains of Serratia marcescens, namely SmCNPMS2112 and SmUFMG85, which were isolated from the roots of the same maize (Zea mays) plant. The strains were evaluated in vitro for their ability to produce siderophores and indoleacetic acid, form biofilm, solubilize iron phosphate (Fe-P) and Araxá rock phosphate (RP), mineralize phytate, and for their ability to adhere and colonize host roots. Additionally, their plant growth-promoting potential was tested in vivo under greenhouse conditions using millet grown in soil under two

Dual roles for CND1 in maintenance of nuclear and chloroplast genome stability in plants.

The coordination of chloroplast and nuclear genome status is critical for plant cell function. Here, we report that Arabidopsis CHLOROPLAST AND NUCLEUS DUAL-LOCALIZED PROTEIN 1 (CND1) maintains genome stability in the chloroplast and the nucleus. CND1 localizes to both compartments, and complete loss of CND1 results in embryo lethality. Partial loss of CND1 disturbs nuclear cell-cycle progression and photosynthetic activity. CND1 binds to nuclear pre-replication complexes and DNA replication origins and regulates nuclear genome stability. In chloroplasts, CND1 interacts with and facilitates bi

A high-throughput, high-quality plant genomic DNA extraction protocol.

The isolation of high-quality genomic DNA (gDNA) is a crucial technique in plant molecular biology. The quality of gDNA determines the reliability of real-time polymerase chain reaction (PCR) analysis. In this paper, we reported a high-quality gDNA extraction protocol optimized for real-time PCR in a variety of plant species. Performed in a 96-well block, our protocol provides high throughput. Without the need for phenol-chloroform and liquid nitrogen or dry ice, our protocol is safer and more cost-efficient than traditional DNA extraction methods. The method takes 10 mg leaf tissue to yield 5

Extrachromosomal Circular DNA: A Dynamic Regulator of Genome Plasticity and Adaptation in Plants.

Extrachromosomal circular DNA (eccDNA) is an emerging class of mobile genetic elements that exist independently of linear chromosomes. Initially recognized for its role in cancer pathogenesis, eccDNA is now gaining traction in plant genomics as a potent driver of genome plasticity. In this Review, we summarize the latest research findings on eccDNA biology, focusing on its biogenesis, detection methodologies, and functional mechanisms. In addition, we propose a unifying concept of eccDNA as a dynamic "adaptive genomic regulator" in plants, instrumental in mediating gene dosage amplification, e

Plant genomic and microbial interplay in the rhizosphere under salt stress: a review.

Soil salinization has been considered as a global problem in agriculture, which decreases crop productivity and threatens food security. Salt stress causes complex physiological damages in plants such as ionic imbalance, osmotic stress, and oxidative damage. However, plants have developed several genomic mechanisms to reduce these negative influences that are further supported by dynamic interactions with rhizosphere microbial communities. This review integrates current advances in understanding the interplay between plant genomes and the rhizosphere microbiome under salt stress. It highlights

Multilevel genomic constraints shape nuclear tRNA gene organization in plants.

Transfer RNAs (tRNAs) are essential components of the translation machinery. Their abundance and diversity shape decoding capacity as well as the efficiency and accuracy of protein synthesis. Because tRNA abundance is encoded in the genome through tDNA copy number, chromosomal organization, and cis-regulatory sequences controlling transcription, these features are expected to influence the translational system. However, the principles governing nuclear tDNA organization remain poorly understood. Here, we analyzed nuclear tDNA repertoires across 53 photosynthetic eukaryotes spanning major Archa

Tandem LTR-retrotransposon structures are common and highly polymorphic in plant genomes.

BACKGROUND: LTR-retrotransposons (LTR-RT) are a major component of plant genomes and important drivers of genome evolution. Most LTR-RT copies in plant genomes are defective elements found as truncated copies, nested insertions or as part of more complex structures. The recent availability of highly contiguous plant genome assemblies based on long-read sequences now allows to perform detailed characterization of these complex structures and to evaluate their importance for plant genome evolution. RESULTS: The detailed analysis of two rice loci containing complex LTR-RT structures showed that

Advances in the Evolutionary Mechanisms and Genomic Studies of Sexual Differentiation in Lauraceae Plants.

The Lauraceae family, a keystone group in subtropical evergreen broad-leaved forest ecosystems, exhibits exceptional diversity in sexual systems (including hermaphroditic flowers, functionally unisexual flowers, and pseudo-dioecy), serving as a natural model for studying plant sexual differentiation mechanisms. This review synthesizes advances in the evolutionary mechanisms and genomic studies of sexual differentiation in Lauraceae, focusing on three key areas: (1) the evolution of taxonomic classification and floral morphology, (2) molecular trajectories of sexual differentiation, and (3) cha

The genome of Areca catechu provides insights into sex determination of monoecious plants.

The areca palm (Areca catechu) has a monoecious spadix, with male flowers on the apical side and females on the basal side. Here, we applied multiomics analysis to investigate sex determination and floral organ development in areca palms. We generated a chromosome-level reference genome of A. catechu with 16 pseudochromosomes, composed of 2.73 Gb and encoding 31 406 genes. Data from RNA-seq and ATAC-seq (assay for transposase accessible chromatin sequencing) suggested that jasmonic acid (JA) synthesis and signal transduction-related genes were differentially expressed between female and male f

Of Mice and Men....and Plants: Comparative Genomics of the Dual Lifestyles of Enteric Pathogens.

Outbreaks of gastrointestinal illness, linked to the consumption of fruits, vegetables, and sprouts, continue to capture the attention of the general public and scientists. The recurrence of these outbreaks, despite heightened producer and consumer awareness, combined with improved sanitation protocols and technology, can be explained by the hypothesis that enteric pathogens, such as nontyphoidal Salmonella spp. and enterovirulent Escherichia coli, have evolved to exploit plants as alternative hosts. This review explores the genetic and genomic context for this hypothesis. Even though gastroen
