MELAS associated with a mutation in the valine transfer RNA gene of mitochondrial DNA.

We describe a patient with the mitochondrial myopathy, encephalopathy, lactic acidosis, and strokelike episodes (MELAS) phenotype in whom initial investigations in skeletal muscle failed to show any histochemical or biochemical defect. Subsequent analysis of the mitochondrial genome identified a new heteroplasmic mutation in the valine transfer RNA gene, the first described in this region.

Partial degradation of transfer RNAs by different preparations of snake venom exonuclease.

The degradation of yeast tRNASer with eight different exonuclease preparations from four snake venoms was investigated. The reaction products were separated on polyacrylamide gels containing 7 M urea. Patterns of sharp bands were obtained which were more or less similar. Two tRNA fragments were characterized by oligonucleotide analyses, one of which was tRNA degraded by the exonuclease up to the beginning of the T-phi-C-stem. The other one was generated by the additional loss of several nucleotides from the 5'-terminus. The formation of the latter fragment was very probably caused by an endonu

SLAMseq reveals potential transfer of RNA from liver to kidney in the mouse.

Extracellular RNA (exRNA) mediates intercellular communication in lower animals; whether it serves a signalling function in mammals is uncertain. Reductionist experiments, in which a single RNA is over-expressed or tagged, have shown RNA transfer between tissues but may not be relevant to normal physiology. Here, we seek to determine the scale of RNA transfer between liver and kidney using metabolic RNA labelling in mice. We use 4-thiouracil to label RNA in hepatocytes and then detect labelled RNA in the kidney using SLAMseq: SH-Linked Alkylation for Metabolic RNA sequencing. We show that in t

Enzymatic conversion of adenosine to inosine and to N1-methylinosine in transfer RNAs: a review.

Inosine (6-deaminated adenosine) is a characteristic modified nucleoside that is found at the first anticodon position (position 34) of several tRNAs of eukaryotic and eubacterial origins, while N1-methylinosine is found exclusively at position 37 (3' adjacent to the anticodon) of eukaryotic tRNA(Ala) and at position 57 (in the middle of the psi loop) of several tRNAs from halophilic and thermophilic archaebacteria. Inosine has also been recently found in double-stranded RNA, mRNA and viral RNAs. As for all other modified nucleosides in RNAs, formation of inosine and inosine derivative in thes

Transfer RNA-Derived Small RNA-5'tiRNAGln Drives HNRNPC Phase Separation to Promote Breast Cancer Bone Metastasis by Regulating IGF1R.

Transfer RNA-derived small RNAs (tsRNAs) are emerging tumor regulators, yet their roles in breast cancer (BC) bone metastasis (BM) remain poorly understood. Here, we identify 5'tiRNA-Gln as a key pro-metastatic tsRNA markedly upregulated in BM tissues. Functionally, 5'tiRNA-Gln robustly enhances BC cell migration, invasion, and osteoclast differentiation. Mechanistically, 5'tiRNA-Gln directly binds to the RRM domain of heterogeneous nuclear ribonucleoprotein C (HNRNPC), a novel phase-separating protein. Biophysically, 5'tiRNA-Gln acts as a "molecular glue" to accelerate HNRNPC liquid-liquid ph

Paternal neonatal sevoflurane exposure induces intergenerational anxiety via epididymal DNMT2-dependent sperm transfer RNA derived small RNA remodelling in rats.

BACKGROUND: Perioperative exposures such as general anaesthesia can induce long-term neurodevelopmental changes with potential intergenerational effects, but the paternal epigenetic mechanisms remain unclear. We investigated whether neonatal sevoflurane exposure in male rats drives intergenerational anxiety through DNA methyltransferase 2 (DNMT2)-dependent remodelling of sperm transfer RNA-derived small RNAs (tsRNAs). METHODS: Anxiety-like behaviours and hypothalamic-pituitary-adrenal (HPA) axis function were assessed in F0 males (sevoflurane-exposed or control generation), their offspring (F

Transfer RNA-derived small RNA serves as potential non-invasive diagnostic marker and a novel therapeutic target for acute pancreatitis.

Transfer RNA (tRNA)-derived fragments, a new type of tRNA-derived small RNA (tsRNA), can be cleaved from tRNA by enzymes to regulate target gene expression at the transcriptional and translational levels. tsRNAs are not only degradation fragments but also have biological functions, including those in immune inflammation, metabolic disorders, and cell death. tsRNA dysregulation is closely associated with multiple diseases, including various cancers and acute pancreatitis (AP). AP is a common gastrointestinal disease, and its incidence increases annually. AP development is associated with tsRNAs

Ionizing radiation and chemical oxidant exposure impacts on Cryptococcus neoformans transfer RNAs.

Cryptococcus neoformans is a fungus that is able to survive abnormally high levels of ionizing radiation (IR). The radiolysis of water by IR generates reactive oxygen species (ROS) such as H2O2 and OH-. C. neoformans withstands the damage caused by IR and ROS through antioxidant production and enzyme-catalyzed breakdown of ROS. Given these particular cellular protein needs, questions arise whether transfer ribonucleic acids molecules (tRNAs) undergo unique chemical modifications to maintain their structure, stability, and/or function under such environmental conditions. Here, we investigated t

Antibodies to glycyl-transfer RNA synthetase in patients with myositis and interstitial lung disease.

OBJECTIVE: We have previously described anti-EJ antibodies, and provided evidence that these antibodies react with glycyl-transfer RNA (gly-tRNA) synthetase. The aim of the present study was to identify patients with anti-EJ antibodies and describe the clinical associations of the antibody, in particular, whether it is associated with the syndrome of myositis and interstitial lung disease (ILD) that has been previously associated with autoantibodies to the aminoacyl-tRNA synthetases for histidine, threonine, and alanine. METHODS: Sera from patients with suspected or proven polymyositis or der

Anti-transfer RNA antibodies in two patients with pulmonary fibrosis, Raynaud's phenomenon and polyarthritis.

Patient W.S. (a 61-year-old woman) and patient T.M. (a 41-year-old man) developed recurrent fevers, polyarthritis, Raynaud's phenomenon and interstitial pulmonary fibrosis without apparent polymyositis. From HeLa cell extracts, sera from both patients immunoprecipitated all species of intact and deproteinised tRNAs. To identify the antibody binding site more precisely, tRNAs transcribed in vitro from cloned Escherichia coli tRNA genes and various mutants were prepared and used as antigens for immunoprecipitation. When the TpsiC loop, or the D loop were deleted, such mutants were not bound by b

Neurological Diseases Caused by Loss of Transfer RNA Modifications: Commonalities in Their Molecular Pathogenesis.

Human transfer RNA (tRNA) contains 46 post-transcriptional modifications at specific tRNA positions, which are incorporated by specific modifying enzymes. These tRNA modifications support the structural and biochemical stability of tRNAs and codon-anticodon interactions. Pathogenic genetic variants and disease-associated expressional aberrations have been identified in more than 50 human tRNA modification enzymes and their partner proteins. These are the causes of various diseases and disorders collectively termed 'tRNA modopathies.' Nervous tissue is the most affected tissue in the body upon

Altered expression of transfer RNAs and their possible roles in brain white matter injury.

Transfer RNAs (tRNAs) can regulate cell behavior and are associated with neurological disorders. Here, we aimed to investigate the expression levels of tRNAs in oligodendrocyte precursor cells (OPCs) and their possible roles in the regulation of brain white matter injury (WMI). Newborn Sprague-Dawley rats (postnatal day 5) were used to establish a model that mimicked neonatal brain WMI. RNA-array analysis was performed to examine the expression of tRNAs in OPCs. psRNAtarget software was used to predict target mRNAs of significantly altered tRNAs. Gene ontology (GO) and KEGG were used to analyz

Application of the Functionality Transfer Oligodeoxynucleotide for the Site-Selective Modification of RNA with a Divers Molecule.

Due to the importance of the RNA chemical modifications, methods for the selective chemical modification at a predetermined site of the internal position of RNA have attracted much attention. We have developed functional artificial nucleic acids that modify a specific site of RNA in a site- and base-selective manner. In addition, the copper-catalyzed azide-alkyne cycloaddition (CuAAC) has been shown to introduce additional molecules on the alkynes attached to the pyridine ring. However, it was found that some azide compounds produced the cycloadduct in lower yields. Therefore, in this study, w

A Comprehensive Repertoire of Transfer RNA-Derived Fragments and Their Regulatory Networks in Colorectal Cancer.

To provide systematic insight into the composition and expression of transfer RNA (tRNA) derivatives transcriptome in colorectal cancer (CRC). tRNA derivatives expression profiles in three pairs of CRC and adjacent normal colon tissues were performed by tRNA-derived small RNA fragments (tRFs) and tRNA halves (tiRNA) sequencing, and microarray data of transcriptomes from CRC and paired controls were retrieved from Gene Expression Omnibus database. The differentially expressed tRFs and tiRNAs and differentially expressed genes between CRC and paired normal samples were screened. The functional r

Cryo-EM visualization of transfer messenger RNA with two SmpBs in a stalled ribosome.

In eubacterial translation, lack of a stop codon on the mRNA results in a defective, potentially toxic polypeptide stalled on the ribosome. Bacteria possess a specialized mRNA, called transfer messenger RNA (tmRNA), to rescue such a stalled system. tmRNA contains a transfer RNA (tRNA)-like domain (TLD), which enters the ribosome as a tRNA and places an ORF into the mRNA channel. This ORF codes for a signal marking the polypeptide for degradation and ends in a stop codon, leading to release of the faulty polypeptide and recycling of the ribosome. The binding of tmRNA to the stalled ribosome is

[Novel autoantibodies that recognize native transfer RNAs in patients with systemic rheumatic diseases].

Autoantibodies directed against aminoacyl-tRNA synthetases are well described in adult polymyositis/dermatomyositis. However, the characteristics of antibodies against other tRNA and tRNA-associated proteins have not been well defined. In this study, we identified novel autoantibodies to total tRNAs in patients with systemic rheumatic diseases and characterized the structure that was recognized by anti-tRNA antibodies. We identified fifteen patients sera that immunoprecipitated the deproteinized cognate tRNA. Two of them were identified as having previously well-defined anti-PL-12 antibodies.

The cleavage of transfer RNA by a single strang specific endonuclease from Neurospora crassa.

Endonuclease from Neurospora crassa (NcNase), an enzyme with specificity for polynucleotides lacking an ordered structure, was shown to cleave su+3 tRNATyr from E. coli preferentially in the anticodon region. The enzyme cleaved unfractionated tRNA primarily to 30 - 50 nucleotide size fragments, implying that most or all tRNA species are also cleaved in the anticodon region. The 3' terminal sequence C-A was cleaved as well. The results are discussed with respect to the three dimensional structure of tRNA.

Pre-symptomatic Parkinson's disease blood test quantifying repetitive sequence motifs in transfer RNA fragments.

Early, efficient Parkinson's disease (PD) tests may facilitate pre-symptomatic diagnosis and disease-modifying therapies. Here we report elevated levels of PD-specific transfer RNA fragments carrying a conserved sequence motif (RGTTCRA-tRFs) in the substantia nigra, cerebrospinal fluid and blood of patients with PD. A whole blood qPCR test detecting elevated RGTTCRA-tRFs and reduced mitochondrial-originated tRFs (MT-tRFs) segregated pre-symptomatic patients with PD from controls (area under the receiver operating characteristic curve (ROC-AUC) of 0.75 versus 0.71 based on traditional clinical

Reprogramming barriers in bovine cells nuclear transfer revealed by single-cell RNA-seq analysis.

Many progresses have recently been achieved in animal somatic cell nuclear transfer (SCNT). However, embryos derived from SCNT rarely result in live births. Single-cell RNA sequencing (scRNA-seq) can be used to investigate the development details of SCNT embryos. Here, bovine fibroblasts and three factors bovine iPSCs (3F biPSCs) were used as donors for bovine nuclear transfer, and the single blastomere transcriptome was analysed by scRNA-seq. Compared to in vitro fertilization (IVF) embryos, SCNT embryos exhibited many defects. Abnormally expressed genes were found at each stage of embryos, w
