Emerging and re-emerging vector-borne and other zoonotic RNA viruses: pathogenesis, climate-driven dynamics, and strategies for global control.

Vector-borne and other zoonotic RNA viruses provide a significant and growing threat to global health, especially in areas where climate change, urbanization, and population growth facilitate the proliferation of arthropod vectors. This review offers an extensive examination of the biology, epidemiology, and pathogenesis of numerous important viruses, including dengue, Zika, chikungunya, yellow fever, Japanese encephalitis, Crimean-Congo hemorrhagic fever, Nipah, Ebola, and hantaviruses. We underscore how environmental and social factors, particularly increasing temperatures, modified precipit

RNA triplet repeats: improved algorithms for structure prediction and interactions.

RNAs composed of Triplet Repeats (TR) have recently attracted much attention in the field of synthetic biology. We study the mimimum free energy (MFE) secondary structures of such RNAs and give improved algorithms to compute the MFE and the partition function. Furthermore, we study the interaction of multiple RNAs and design a new algorithm for computing MFE and partition function for RNA-RNA interactions, improving the previously known factorial running time to exponential. In the case of TR, we show computational hardness but still obtain a parameterized algorithm. Finally, we propose a poly

Multiomics insights into the female reproductive aging.

The human female reproductive lifespan significantly diminishes with age, leading to decreased fertility, reduced fertility quality and endocrine function disorders. While many aspects of aging in general have been extensively documented, the precise mechanisms governing programmed aging in the female reproductive system remain elusive. Recent advancements in omics technologies and computational capabilities have facilitated the emergence of multiomics deep phenotyping. Through the application and refinement of various high-throughput omics methods, a substantial volume of omics data has been

Antifungal activity and molecular mechanisms of mulberrin derivatives against Colletotrichum gloeosporioides for mango storage.

In this work, by using high throughput virtual screening and bioactivity assays, this work revealed that three natural compounds, mulberrin (Mul) exhibiting the highest anti-CYP51 activity, isoxanthohumol and (s)-isopsoralen markedly inhibited 14α-demethylase (a pivotal biosynthetic enzyme involved in the biosynthesis of ergosterol) in Colletotrichum gloeosporioides. Results of computational biology analysis demonstrated that, among the three inhibitors bound to the catalytic pocket of CYP51, Mul showed a closer distance with heme in CYP51 and a stronger binding free energy with CYP51. In vitr…

Proteolytic Queues at ClpXP Increase Antibiotic Tolerance.

Antibiotic tolerance is a widespread phenomenon that renders antibiotic treatments less effective and facilitates antibiotic resistance. Here we explore the role of proteases in antibiotic tolerance, short-term population survival of antibiotics, using queueing theory (i.e., the study of waiting lines), computational models, and a synthetic biology approach. Proteases are key cellular components that degrade proteins and play an important role in a multidrug tolerant subpopulation of cells, called persisters. We found that queueing at the protease ClpXP increases antibiotic tolerance ∼80 and ∼

The Proteome of the Isolated Chlamydia trachomatis Containing Vacuole Reveals a Complex Trafficking Platform Enriched for Retromer Components.

Chlamydia trachomatis is an important human pathogen that replicates inside the infected host cell in a unique vacuole, the inclusion. The formation of this intracellular bacterial niche is essential for productive Chlamydia infections. Despite its importance for Chlamydia biology, a holistic view on the protein composition of the inclusion, including its membrane, is currently missing. Here we describe the host cell-derived proteome of isolated C. trachomatis inclusions by quantitative proteomics. Computational analysis indicated that the inclusion is a complex intracellular trafficking platf

Can mycobacterial genomics generate novel targets as speed-breakers against the race for drug resistance.

The rise of multi-drug resistant and extensively drug resistant M. tuberculosis around the world poses a great threat to human health, and necessitates development of new, effective and inexpensive anti-tubercular agents. The availability of knowledge on molecular biology of M. tuberculosis infection coupled with whole genome sequences, transcriptomic, proteomic and metabolomic data sets have provided insights on the genes/proteins indispensable for initiation and maintenance of persistence, cross-talk with and/or sensing the host immune response, and finally the reactivation of persistent M.

Computational modeling of diffusion in the cerebellum.

Diffusion is a major transport mechanism in living organisms. In the cerebellum, diffusion is responsible for the propagation of molecular signaling involved in synaptic plasticity and metabolism, both intracellularly and extracellularly. In this chapter, we present an overview of the cerebellar structure and function. We then discuss the types of diffusion processes present in the cerebellum and their biological importance. We particularly emphasize the differences between extracellular and intracellular diffusion and the presence of tortuosity and anomalous diffusion in different parts of th

Executing multicellular differentiation: quantitative predictive modelling of C.elegans vulval development.

MOTIVATION: Understanding the processes involved in multi-cellular pattern formation is a central problem of developmental biology, hopefully leading to many new insights, e.g. in the treatment of various diseases. Defining suitable computational techniques for development modelling, able to perform in silico simulation experiments, is an open and challenging problem. RESULTS: Previously, we proposed a coarse-grained, quantitative approach based on the basic Petri net formalism, to mimic the behaviour of the biological processes during multicellular differentiation. Here, we apply our modelli

RNA-protein complexes as key regulators of plant secondary metabolism: Biophysical interactions and functional significance.

RNA-protein complexes (RNPs) are central regulators of post-transcriptional gene expression and are increasingly implicated in controlling when, where and to what extent specialised (secondary) metabolic pathways operate in plants. Relative to transcription factor-centred regulation, RNPs can modify pathway output rapidly by modulating mRNA processing, stability, localisation and translation, thereby enabling plants to adjust metabolite production on developmentally and environmentally relevant timescales. Many regulatory RNPs assemble into membraneless biomolecular condensates (e.g., stress g

Parkinson's Disease: Bridging Gaps, Building Biomarkers, and Reimagining Clinical Translation.

Parkinson's disease (PD), a progressive neurodegenerative disorder, imposes growing clinical and socioeconomic burdens worldwide. Despite landmark discoveries in dopamine biology and α-synuclein pathology, translating mechanistic insights into effective, personalized interventions remains elusive. Recent advances in molecular profiling, neuroimaging, and computational modeling have broadened the understanding of PD as a multifactorial systems disorder rather than a purely dopaminergic condition. However, critical gaps persist in diagnostic precision, biomarker standardization, and the translat

Unbalanced redox status network as an early pathological event in congenital cataracts.

The lens proteome undergoes dramatic composition changes during development and maturation. A defective developmental process leads to congenital cataracts that account for about 30% of cases of childhood blindness. Gene mutations are associated with approximately 50% of early-onset forms of lens opacity, with the remainder being of unknown etiology. To gain a better understanding of cataractogenesis, we utilized a transgenic mouse model expressing a mutant ubiquitin protein in the lens (K6W-Ub) that recapitulates most of the early pathological changes seen in human congenital cataracts. We pe

Whole-body molecular and cellular mapping of the laboratory mouse.

The laboratory mouse is a key model system for biomedical research, yet body-wide measurement tools are lacking. Here, we generate spatiotranscriptomics profiles of whole-mouse sections that accurately capture histological regions. We spatially assign 379 cell types across whole-mouse section profiles by building a reference dataset of 59M single cells coupled with a scalable computational method for cell-type assignment. Moreover, we exploit these whole-mouse profiles to create a machine learning pipeline, LABEL, which enables pan-body annotation of tissues and cell types on histology images

Deep residual learning for molecular force fields.

Accurate descriptions of interactions between atoms are essential for molecular simulations used to study biology and support drug discovery. Existing force fields often face a trade-off between physical reliability, computational efficiency, and accuracy across unfamiliar molecules. Here we show that Residual Learning Force Field, a hybrid machine learning force field, can reduce this trade-off by combining simple physics-based descriptions of bonded interactions with learned corrections for remaining energetic effects. The two components are trained together through a three-step strategy so
