In silico identification of potential phytochemical inhibitors for mpox virus: molecular docking, MD simulation, and ADMET studies.

The mpox virus (MPXV), a member of the Poxviridae family, which recently appeared outside of the African continent has emerged as a global threat to public health. Given the scarcity of antiviral treatments for mpox disease, there is a pressing need to identify and develop new therapeutics. We investigated 5715 phytochemicals from 266 species available in IMMPAT database as potential inhibitors for six MPXV targets namely thymidylate kinase (A48R), DNA ligase (A50R), rifampicin resistance protein (D13L), palmytilated EEV membrane protein (F13L), viral core cysteine proteinase (I7L), and DNA po

Electron-induced hydrogen loss in uracil in a water cluster environment.

Low-energy electron-impact hydrogen loss due to dissociative electron attachment (DEA) to the uracil and thymine molecules in a water cluster environment is investigated theoretically. Only the A(')-resonance contribution, describing the near-threshold behavior of DEA, is incorporated. Calculations are based on the nonlocal complex potential theory and the multiple scattering theory, and are performed for a model target with basic properties of uracil and thymine, surrounded by five water molecules. The DEA cross section is strongly enhanced when the attaching molecule is embedded in a water c

Computationally driven discovery of thieno-pyridine thiadiazoles: a synthesis, DFT, docking and dynamics roadmap toward multitarget antidiabetic therapy.

Diabetes mellitus remains a major metabolic disorder requiring new enzyme-targeted therapies. A series of thieno-pyridine-thiadiazole derivatives (1-10) was synthesized and structurally confirmed by 1H NMR, 13C NMR, and HREI-MS analyses. In vitro enzyme inhibition assays revealed compound 1, bearing a para-CF3 substituent, as the most potent analogue with IC50 values of 8.30 ± 0.30-8.70 ± 0.20 µM, identifying it as a promising lead scaffold. Computational studies supported these findings. Molecular docking demonstrated favorable binding within enzyme catalytic pockets, while ADMET predictions

Modeling Peptide-Protein Interactions by a Logo-Based Method: Application in Peptide-HLA Binding Predictions.

Peptide-protein interactions form a cornerstone in molecular biology, governing cellular signaling, structure, and enzymatic activities in living organisms. Improving computational models and experimental techniques to describe and predict these interactions remains an ongoing area of research. Here, we present a computational method for peptide-protein interactions' description and prediction based on leveraged amino acid frequencies within specific binding cores. Utilizing normalized frequencies, we construct quantitative matrices (QMs), termed 'logo models' derived from sequence logos. The

Molecular docking of daunorubicin and etoposide drugs against Leishmania donovani : A theoretical study.

BACKGROUND OBJECTIVES: The human blood parasite Leishmania donovani causes visceral leishmaniasis or grayish discoloration of the skin (black fever/kala-azar). Antitumor drugs such as daunorubicin and etoposide can help to treat such diseases. The computational approach is used to find a better interaction of drugs with the active site of the protein and help to design new drugs. METHODS: In this study, we have optimized two antitumor drugs, daunorubicin and etoposide. We studied frontier molecular orbitals, electrostatic potential (MEP) maps, and the natural bond order analysis of these anti

R-matrix benchmark study of SO2 photoionization dynamics.

Sulfur dioxide is a molecule of broad atmospheric and astronomical relevance, playing a central role in greenhouse warming and ozone chemistry. It is widely detected in planetary and interstellar environments and further participates in sulfur plasma and shock-driven processes. For this purpose, the ab initio R-matrix method within the close-coupling approximation is employed to investigate the photoionization dynamics of sulfur dioxide. Total and state-resolved cross sections for the three lowest ionic states, arising from ionization of the valence orbitals, are calculated, revealing rich aut

Self-assembly of peptide scaffolds in biosilica formation: computer simulations of a coarse-grained model.

The self-assembly of model peptides is studied using Brownian dynamics computer simulations. A coarse-grained, bead-spring model is designed to mimic silaffins, small peptides implicated in the biomineralization of certain silica diatom skeletons and observed to promote the formation of amorphous silica nanospheres in vitro. The primary characteristics of the silaffin are a 15 amino acid hydrophilic backbone and two modified lysine residues near the ends of the backbone carrying long polyamine chains. In the simulations, the model peptides self-assemble to form spherical clusters, networks of

Identification of potential antileishmanial agents via structure-based molecular simulations.

Leishmaniasis is a parasitic disease with frequent annual incidence. An important issue in chemotherapy is the emergence of resistance, toxicity and lack of cost-effectiveness within current drugs. Therefore, it is of utmost importance to design effective drugs against disease. Current contribution was devoted to the in-silico analysis of binding a few flavonoids/alkaloids to relevant leishmanial targets. Docking scores were used to prioritize acquired affinities and top ranked binders were subjected to subsequent 100-ns MD simulation in explicit water. Binding trajectories revealed the tighte

A stepwise solvent-promoted SNi reaction of α-D-glucopyranosyl fluoride: mechanistic implications for retaining glycosyltransferases.

The solvolysis of α-d-glucopyranosyl fluoride in hexafluoro-2-propanol gives two products, 1,1,1,3,3,3-hexafluoropropan-2-yl α-d-glucopyranoside and 1,6-anhydro-β-D-glucopyranose. The ratio of these two products is essentially unchanged for reactions that are performed between 56 and 100 °C. The activation parameters for the solvolysis reaction are as follows: ΔH(++) = 81.4 ± 1.7 kJ mol(-1), and ΔS(++) = -90.3 ± 4.6 J mol(-1) K(-1). To characterize, by use of multiple kinetic isotope effect (KIE) measurements, the TS for the solvolysis reaction in hexafluoro-2-propanol, we synthesized a series

Towards density-optimal DNA storage with practical bijective coding.

DNA storage is a promising solution to data explosion due to its high density and longevity. However, existing coding methods struggle to efficiently avoid error-prone sequences while retaining usable ones, leading to low density and high copy numbers. Here we show Siyuan Code, a DNA storage codec that achieves theoretically optimal density. Our method maps binary data to nearly all suitable low-error sequences in a one-to-one manner, using our data structure to catalog and avoid error-prone patterns. This allows operation under very strict biochemical constraints with minimal redundancy. Expe

A First Diversity-Oriented N-Maleopimarimido-Isocyanide for Multicomponent Reactions: Synthesis, Application, and In Silico Evaluation.

Multicomponent reactions with isocyanides (IMCRs) enable the one-step assembly of complex molecules and remain a powerful strategy for accessing bioactive scaffolds. Here, we report the first synthesis of an abietane diterpene isocyanide derived from aminoimide methyl maleopimarate 1, a levopimaric acid-maleic anhydride adduct. This isocyanide was further engaged in Passerini, Ugi, and azido-Ugi reactions to provide a series of α-acyloxy- and α-acylaminocarboxamides, as well as tetrazoles, in high yields under optimized conditions. The structures of all products were confirmed by comprehensive

Separation of the high-ceiling diuretic Torasemide and its metabolites by capillary zone electrophoresis with diode-array detection.

A capillary zone electrophoretic method was developed for the separation of the high-ceiling loop diuretic Torasemide and three of its metabolites (M1, M3 and M5) using an experimental design approach. Two different experimental designs were employed to optimize the developed method: (i) a fractional factorial design examining six factors at two levels (2(6-2)) and (ii) a central composite design examining two factors at two levels (2(2)+2x2+p). The factors studied were: pH, buffer concentration, proportion of boric acid in the mixed boric acid:potassium dihydrogen phosphate background electro
