Role of phages in the epidemiology of cholera.

Understanding the genetic and ecological factors which support the periodic emergence of toxigenic Vibrio cholerae causing outbreaks of cholera in regions where the disease is endemic, is vital to develop preventive measures. Besides environmental factors which are not precisely defined, bacteriophages, and horizontally transmissible genetic elements are known to have a significant role in the epidemiology and evolution of the pathogen. Cholera epidemics are also known to be self-limiting, and hence identifying natural factors which contribute to the collapse of epidemics may have important im

A model for biased fractionation after whole genome duplication.

BACKGROUND: Paralog reduction, the loss of duplicate genes after whole genome duplication (WGD) is a pervasive process. Whether this loss proceeds gene by gene or through deletion of multi-gene DNA segments is controversial, as is the question of fractionation bias, namely whether one homeologous chromosome is more vulnerable to gene deletion than the other. RESULTS: As a null hypothesis, we first assume deletion events, on either homeolog, excise a geometrically distributed number of genes with unknown mean μ, and a number r of these events overlap to produce deleted runs of length l. There

Benchmark reaction rates, the stability of biological molecules in water, and the evolution of catalytic power in enzymes.

The rates of enzyme reactions fall within a relatively narrow range. To estimate the rate enhancements produced by enzymes, and their expected affinities for transition state analog inhibitors, it is necessary to measure the rates of the corresponding reactions in water in the absence of a catalyst. This review describes the spontaneous cleavages of C-C, C-H, C-N, C-O, P-O, and S-O bonds in biological molecules, as well as the uncatalyzed reactions that correspond to phosphoryl transfer reactions catalyzed by kinases and to peptidyl transfer in the ribosome. The rates of these reactions, some

Evolving understanding of the evolution of herbicide resistance.

A greater number of, and more varied, modes of resistance have evolved in weeds than in other pests because the usage of herbicides is far more extensive than the usage of other pesticides, and because weed seed output is so great. The discovery and development of selective herbicides are more problematic than those of insecticides and fungicides, as these must only differentiate between plant and insect or pathogen. Herbicides are typically selective between plants, meaning that before deployment there are already some crops possessing natural herbicide resistance that weeds could evolve. The

The brucellae and their success as pathogens.

Brucellae are tiny, aerobic, slow growing, catalase and oxidase positive Gram negative coccobacilli or small rods, which may reach man through exposure to tissues of mammalian hosts via cuts or aerosols, or as food infections mostly through dairy products. As parasites brucellae are extraordinarily successful, causing very long-lasting infections in all mammalian social animals, such as ungulates, canids, and rodents; recently they have been found to also cause disease in pinnipeds and cetaceans. Brucellae as members of the alpha Proteobacteria, have suffered major losses of genomic material a

Genetic differentiation in the African malaria vector, Anopheles gambiae s.s., and the problem of taxonomic status.

Of the seven recognized species of the Anopheles gambiae complex, A. gambiae s.s. is the most widespread and most important vector of malaria. It is becoming clear that, in parts of West Africa, this nominal species is not a single panmictic unit. We found that the internal transcribed spacer (ITS) of the X-linked rDNA has two distinct sequences with three fixed nucleotide differences; we detected no heterozygotes at these three sites, even in areas of sympatry of the two ITS types. The intergenic spacer (IGS) of this region also displays two distinct sequences that are in almost complete link

Comparative plastome analysis of the Vandenboschia radicans complex in Korea: insights into its evolutionary history.

BACKGROUND: Vandenboschia radicans and its close relatives are difficult to distinguish based on morphological characteristics because of reticulate evolution within the complex. Therefore, cytological and molecular approaches have been proposed for accurate identification of taxa within this complex. However, conventional plastid markers lack sufficient discriminatory power at the species level. In Korea, the V. radicans complex comprises nine genotypes associated with varying ploidy levels and hybrid origins. The maternal genotypes are classified into three groups: α, β, and γ. In this study

Phylogenetic ancestry of Metamonada proteins points to a common origin of mitochondria in all eukaryotes.

Hypotheses concerning eukaryogenesis, the evolution of eukaryotic cells, differ in the relative timing of mitochondrial acquisition. Recently, a serial endosymbiotic hypothesis proposed that hydrogenosomes and mitosomes (MROs) in Metamonada originated from an independent endosymbiosis, later replaced by Alphaproteobacteria-related mitochondria, contradicting the paradigm of mitochondrial presence in the last eukaryotic common ancestor. This serial endosymbiotic hypothesis implicitly predicts the scarcity of alphaproteobacterial genes from Metamonada genomes, because they never contained this e

Biosynthesis of benzylisoquinoline alkaloids and its evolution in plants.

Benzylisoquinoline alkaloids (BIAs) represent a large class of plant specialized metabolites that enhance plant resistance to biotic and abiotic stresses while also exhibiting diverse pharmacological activities, such as the analgesic effects of morphine and the antibacterial properties of berberine. We systematically review the biosynthetic pathways of diverse BIA scaffolds and the key enzymes involved. These enzymes, including methyltransferases, cytochrome P450 monooxygenases, berberine bridge enzymes, demethylases, and acyltransferases, collectively mediate structural diversification of BIA

Carbonic anhydrase-related proteins VIII, X, and XI: Evolutionary divergence and emerging biological roles.

Carbonic anhydrases (CAs) constitute a large family of zinc metalloenzymes best known for catalyzing the reversible hydration of carbon dioxide. Within this family, three isoforms-carbonic anhydrase-related proteins (CARPs) VIII, X, and XI-are unusual because they lack catalytic activity due to substitutions in three histidine residues required for coordination of the catalytic Zn²⁺ ion. Despite the absence of enzymatic activity, these proteins are evolutionarily conserved and show distinct expression patterns, particularly in the central nervous system and reproductive tissues, suggesting bio

A Hadean timeline for the emergence of the RNA World.

Estimates for when life emerged on Earth range from ca. 3.8 Ga (Eoarchean) to the Hadean eon (≥4.0-4.5 Ga). Here, we conclude that a proposed early stage of life - the RNA World - appeared at ca. 4.33 Ga by tracking the near-surface thermal stability of key biomolecules comprising postulated RNA organisms. We apply a global three-dimensional numerical model to analyse the thermal evolution profile of Hadean crust in response to late accretion bombardment. Results show that frequent global sterilization events persisted up until about 4.4 Ga owing to hot ejecta deposition, rock vapour condensat

Ghosts of symbionts past: the hidden history of the dynamic association between filarial nematodes and their Wolbachia endosymbionts.

Many, but not all, parasitic filarial nematodes (Onchocercidae) carry intracellular, maternally transmitted, alphaproteobacterial Wolbachia symbionts. The association between filarial nematodes and Wolbachia is often portrayed as mutualist, where the nematode is reliant on Wolbachia for an essential but unknown service. Wolbachia are targets for antifilarial chemotherapeutic interventions for human disease. Wolbachia of Onchocercidae derive from four of the major supergroups (C, D, F, and J) defined within the genus. We explored the evolutionary history of the filarial nematode-Wolbachia symbi

[Taxonomic rank of human parasites].

Biological category is effective to indicate the evolution of organism populations between past and present. Conventional taxonomy of human parasites mainly depends on important morphological features, which suffers from a problem of categorizing related-genera species with similar morphological characteristics. With recent advances in molecular biological technologies, the effective applications of mitochondrial and ribosomal biomarkers and sequencing greatly improve the development of the taxonomic rank of human parasites. Worldwide, the classification of human parasites have been continuous

Comparative genomics of tadpole shrimps (Crustacea, Branchiopoda, Notostraca): Dynamic genome evolution against the backdrop of morphological stasis.

This analysis presents five genome assemblies of four Notostraca taxa. Notostraca origin dates to the Permian/Upper Devonian and the extant forms show a striking morphological similarity to fossil taxa. The comparison of sequenced genomes with other Branchiopoda genomes shows that, despite the morphological stasis, Notostraca share a dynamic genome evolution with high turnover for gene families' expansion/contraction and a transposable elements content comparable to other branchiopods. While Notostraca substitutions rate appears similar or lower in comparison to other branchiopods, a subset of

Identification of the sex-determining factor in the liverwort Marchantia polymorpha reveals unique evolution of sex chromosomes in a haploid system.

Sex determination is a central process for sexual reproduction and is often regulated by a sex determinant encoded on a sex chromosome. Rules that govern the evolution of sex chromosomes via specialization and degeneration following the evolution of a sex determinant have been well studied in diploid organisms. However, distinct predictions apply to sex chromosomes in organisms where sex is determined in the haploid phase of the life cycle: both sex chromosomes, female U and male V, are expected to maintain their gene functions, even though both are non-recombining. This is in contrast to the

The evolutionary dynamics of venom toxins made by insects and other animals.

Animal venoms are recognised as unique biological systems in which to study molecular evolution. Venom use has evolved numerous times among the insects, and insects today use venom to capture prey, defend themselves from predators, or to subdue and modulate host responses during parasitism. However, little is known about most insect venom toxins or the mode and tempo by which they evolve. Here, I review the evolutionary dynamics of insect venom toxins, and argue that insects offer many opportunities to examine novel aspects of toxin evolution. The key questions addressed are: How do venomous a

A norm knockout method on indirect reciprocity to reveal indispensable norms.

Although various norms for reciprocity-based cooperation have been suggested that are evolutionarily stable against invasion from free riders, the process of alternation of norms and the role of diversified norms remain unclear in the evolution of cooperation. We clarify the co-evolutionary dynamics of norms and cooperation in indirect reciprocity and also identify the indispensable norms for the evolution of cooperation. Inspired by the gene knockout method, a genetic engineering technique, we developed the norm knockout method and clarified the norms necessary for the establishment of cooper

Combining phylogenetic and syntenic analyses for understanding the evolution of TCP ECE genes in eudicots.

TCP ECE genes encode transcription factors which have received much attention for their repeated recruitment in the control of floral symmetry in core eudicots, and more recently in monocots. Major duplications of TCP ECE genes have been described in core eudicots, but the evolutionary history of this gene family is unknown in basal eudicots. Reconstructing the phylogeny of ECE genes in basal eudicots will help set a framework for understanding the functional evolution of these genes. TCP ECE genes were sequenced in all major lineages of basal eudicots and Gunnera which belongs to the sister c

The cholinergic 'pitfall': acetylcholine, a universal cell molecule in biological systems, including humans.

1. Acetylcholine (ACh) represents one of the most exemplary neurotransmitters. In addition to its presence in neuronal tissue, there is increasing experimental evidence that ACh is widely expressed in pro- and eukaryotic non-neuronal cells. Thus, ACh has been detected in bacteria, algae, protozoa, tubellariae and primitive plants, suggesting an extremely early appearance of ACh in the evolutionary process. 2. In humans, ACh and/or the synthesizing enzyme, choline acetyltransferase, has been demonstrated in epithelial cells (airways, alimentary tract, urogenital tract, epidermis), mesothelial (
