HER-2/neu expression in extramammary Paget disease: a clinicopathologic and immunohistochemistry study of 47 cases with and without underlying malignancy.

Extramammary Paget disease (EMPD) is an infrequent skin cancer sometimes representing a secondary event caused by extension of an underlying carcinoma. Her-2/neu overexpression in breast cancer is correlated with a more aggressive behavior, but anti-Her-2/neu therapy improves survival in these patients. We investigated Her-2/neu expression by immunohistochemistry in cases of EMPD with and without underlying malignancy to try to correlate with tumor recurrence, progression and possible targeted therapy. Forty-seven cases were analyzed (6 from the scrotum, 7 perianal region, 1 axilla and 33 vulv

Gene expression profiling reveals signatures characterizing histologic subtypes of hepatoblastoma and global deregulation in cell growth and survival pathways.

Hepatoblastoma is the most common malignant tumor of the liver of children worldwide. Histologically, hepatoblastomas show marked variation in the type and proportion of epithelial (fetal, embryonal, or small cell) and mesenchymal components with differing prognosis and response to therapy. The pure fetal-type hepatoblastoma, presenting as stage 1 and resectable, has the best prognosis, whereas the small cell histology has been associated with unfavorable outcome. Using gene expression profiling, we demonstrate that in addition to Wnt pathway deregulation, cell growth and survival pathways are

Extent of differential allelic expression of candidate breast cancer genes is similar in blood and breast.

INTRODUCTION: Normal gene expression variation is thought to play a central role in inter-individual variation and susceptibility to disease. Regulatory polymorphisms in cis-acting elements result in the unequal expression of alleles. Differential allelic expression (DAE) in heterozygote individuals could be used to develop a new approach to discover regulatory breast cancer susceptibility loci. As access to large numbers of fresh breast tissue to perform such studies is difficult, a suitable surrogate test tissue must be identified for future studies. METHODS: We measured differential alleli

A comprehensive analysis of the Cullin family reveals that CUL5 and CUL7 promote colorectal cancer progression and serve as prognostic markers.

Colorectal cancer (CRC) remains a major cause of cancer-related mortality worldwide. Although Cullin family genes (CUL1, CUL2, CUL3, CUL4A, CUL4B, CUL5, CUL7, and CUL9) have been implicated in tumorigenesis, their roles in CRC are not fully defined. This study integrated in silico analysis with in vitro validation to characterize the expression and functional relevance of these genes in CRC. Transcriptomic profiling of TCGA datasets revealed significant up-regulation of CUL1, CUL2, CUL4A, CUL4B, CUL5, CUL7, and CUL9 in tumor tissues, with higher expression correlating with advanced stage and p

Fibroblast dynamics in colorectal cancer: stability, plasticity, and novel markers.

Colorectal cancer (CRC) is one of the most commonly diagnosed and globally spread malignant diseases. Cancer-associated fibroblasts (CAFs) are key architects of the tumor microenvironment, yet their origin, stability, and interconvertibility remain poorly understood. Using transcriptomic profiling of fibroblasts from colorectal cancer (CRC) patients, we identify highly expressed (HEX) markers that define fibroblast subpopulations and uncover mechanisms governing their plasticity. We find that ADH1B marks normal colon-associated fibroblasts (NAFs), which consist of PI16-NAFs and ADAMDEC1-NAFs.

Transcriptomic Meta-Analysis and Functional Validation Identify Long Non-Coding RNAs as Modulators of Zika Virus-Mediated Oncolysis in Glioblastoma Multiforme Cell Lines.

Glioblastoma multiforme (GBM) is the most aggressive primary brain malignancy with limited treatment options and poor clinical outcomes. There is growing interest in using Zika virus as a treatment for GBM due to its selectivity in finding and killing rapidly proliferating neural cells. Several studies reproducibly show that Zika can effectively kill GBM cells. We sought to uncover the molecular mechanisms driving this cytotoxic effect by performing a meta-analysis of transcriptomic studies in which Zika virus was used to kill GBM cells. We integrated four datasets from studies on GBM and adde

Comparison of the Efficacy of 35 Anticancer Drugs According to Genomic Profiling and Biological Characteristics of 14 Gastric Cancer Cell Lines.

Several receptors have received considerable attention as therapeutic targets in gastric cancer (GC), and numerous receptor inhibitors have been developed. However, the development of novel gastric cancer therapeutics is time-consuming. Therefore, this study aimed to identify drugs effective against gastric cancer from existing anticancer agents originally developed for other malignancies. In this study, the cancer-related genomic profiles of 286 genes were analyzed in 14 gastric cancer cell lines using targeted DNA sequencing, and these cell lines were utilized as models to evaluate the effic

Machine Learning-Driven PCDI Classifier for Invasive PitNETs.

INTRODUCTION: Aggressive Pituitary Neuroendocrine Tumors (PitNETs) pose significant therapeutic challenges due to their invasive behavior and resistance to conventional therapies. Current prognostic markers lack the ability to capture molecular heterogeneity, necessitating novel biomarkers. Dysregulated Programmed Cell Death (PCD) pathways are implicated in tumorigenesis, but their prognostic relevance in invasive PitNETs remains unexplored. METHODS: GEO datasets (GSE51618, GSE169498, GSE260487) were analyzed to identify differential gene expression between noninvasive and invasive PitNETs. A

A lactylation-associated gene signature predicts prognosis in neuroblastoma and identifies RPS6KA6 as a candidate biomarker.

BACKGROUND: Neuroblastoma (NB), the most common extracranial solid tumor in children, is characterized by marked clinical heterogeneity and extremely poor outcomes in high-risk patients, and remains a leading cause of pediatric cancer-related mortality. Although lactylation has recently emerged as a metabolic–epigenetic modification implicated in tumor biology, its relevance to NB remains largely unexplored. METHODS: This study aimed to explore the prognostic value of lactylation-associated transcriptional patterns in NB, their relationship with the tumor immune microenvironment, and potential

Identification and validation of AFAP1L1 as an immune-related prognostic biomarker in clear cell renal cell carcinoma.

BACKGROUND: Clear cell renal cell carcinoma (ccRCC) accounts for over 75% of all renal cancer and contributes significantly to cancer-associated mortality. This study aims to identify a new ccRCC biomarker. METHODS: Univariate and multivariate Cox regression models were performed for prognostic analysis. Differentially expressed genes (DEGs) were identified based on high and low expression AFAP1L1 groups. Functional enrichment analysis was conducted on the DEGs. Immunoassays were conducted on immune checkpoints, immune cells, and other components. Single-cell expression of AFAP1L1, along with

Prognostic model for colorectal cancer based on folic acid metabolism-related genes reveals immune landscape.

BACKGROUND: Colorectal cancer (CRC) is a common malignant tumor with high invasiveness and mortality. Folic acid metabolism-related genes (FAMGs) are critical for DNA synthesis and repair, but their roles in CRC initiation and progression remain unclear. METHODS: TCGA-COAD/READ datasets served as the training set, and GSE38832 as the validation set. CRC was molecularly subtyped via FAMGs expression. Prognostic genes were identified through LASSO regression, and univariate/multivariate Cox analyses, with a prognostic model constructed. Immune infiltration was assessed using CIBERSORT, ssGSEA,

IL20RB as a potential biomarker for prognosis in clear cell renal cell carcinoma.

BACKGROUND: Clear cell renal cell carcinoma (ccRCC) is the most common subtype of renal cell carcinomas and is known for having the worst prognosis. It features a complex array of histone deacetylases (HDACs), which play varied roles in tumor progression and patient outcomes. Exploring the role and significance of HDACs in ccRCC can provide effective prognosis and treatment methods for ccRCC. METHODS: We investigated the expression patterns of HDAC family genes in renal cancer and stratified the disease into distinct subtypes based on their expression profiles using consensus clustering. Characterization of the cancer-associated field of injury in the nasal epithelium in never-smokers.

Lung cancer in never-smokers represents a distinct and growing clinical challenge, yet early detection strategies largely target smokers. Here, we demonstrate that nasal epithelial gene expression alterations previously associated with lung cancer in current and former smokers are conserved in never-smokers. Notably, immune-related pathways, including interferon signaling, are similarly suppressed in malignant nodules in ever and never smokers. These findings suggest shared molecular mechanisms of lung carcinogenesis in ever and never smokers and should motivate validation of airway-based biom

RNA-Sequencing Reveals Two Subgroups of Eccrine Porocarcinomas and Poromas.

Eccrine porocarcinoma (EPC), a rare malignant eccrine gland tumour, remains molecularly understudied. Transcriptomic studies of EPC and benign eccrine poroma (EP) have identified recurrent fusions and expression changes, but differences distinguishing malignant EPC from benign EP are unclear. RNA was extracted from formalin-fixed, paraffin-embedded (FFPE) samples (13 EPCs and 49 EPs) from Helsinki Biobank and Finnish Clinical Biobank Tampere. RNA sequencing characterized transcriptomic profiles. Histopathological features were assessed on haematoxylin-eosin-stained sections, and fusion genes w

Transcriptomic profiling of a novel gastric implantation model identifies mechanisms and pathways that drive implantation into explanted human peritoneum.

Epithelial cancers such as stomach and ovarian cancer tend to metastasize to the peritoneum, often leading to intractable disease and poor survival. The mechanisms that enable gastric cancer cells to implant, invade, and survive in the peritoneal niche are poorly understood. We developed a novel human peritoneal explant model using freshly harvested peritoneal tissue samples. GFP-labeled human gastric adenocarcinoma cells (AGS) were co-cultured with the peritoneal samples, and 2% of these cells implanted into the peritoneum. The transcriptomic profile of the implanted AGS cells was compared to

Colorectal cancer molecular subtypes and prognostic models based on NET-related genes and oxidative stress-associated signaling.

Colorectal cancer (CRC) exhibits marked molecular and microenvironmental heterogeneity, and the TNM staging system alone does not fully explain differences in prognosis or treatment response. Neutrophil extracellular traps (NETs) and oxidative stress participate in inflammatory remodeling, immune regulation, and tumor progression in CRC. However, transcriptomic studies integrating NET-related programs with oxidative stress-associated signaling for molecular stratification and prognostic modeling remain limited. Transcriptome and clinical data from TCGA-COADREAD (training set, 449 tumor and 39

GeoMx Spatial Transcriptomics for Comprehensive Glioblastoma Molecular Profiling.

Glioblastoma (GBM) remains one of the most aggressive and heterogeneous brain tumors, with a high degree of molecular complexity that challenges both diagnosis and treatment. To address these challenges, this chapter details a methodology that utilizes the GeoMx Digital Spatial Profiler (GeoMx DSP, NanoString Technologies, Bruker) for comprehensive molecular profiling of GBM. The chapter outlines the application of GeoMx DSP in combination with the manufacturer's Whole Transcriptome Atlas (WTA) and Next-Generation Sequencing (NGS), enabling spatially resolved transcriptomic analysis within pre

Graph neural network-based risk stratification of prostate cancer using gene expression and SHAP interpretability.

Accurate risk stratification is essential for guiding treatment decisions and preventing over treatment of prostate cancer, which remains one of the most prevalent cancers among adult men. While the Gleason score, obtained from prostate biopsies, is routinely used to assess tumor aggressiveness, the biopsy procedure carries risks such as pain, infection, and, in some cases, serious complications such as sepsis. In this study, we proposed an artificial intelligence-based framework that integrates mRNA expression profiles with functional interaction networks to classify prostate cancer patients

Comprehensive Analysis of Cuproptosis-Related Genes According to Cancer Stage and Their Prognostic Value in Cervical Cancer.

Cuproptosis is a novel form of metabolism-associated cell death. Cervical cancer (CC) exhibits elevated serum copper levels and mitochondrial metabolic reprogramming, making cuproptosis-related genes (CRGs) potentially critical for prognosis prediction and therapeutic targeting. However, studies on CRGs in CC remain limited. This study aimed to construct prognostic and cancer staging models for CC using machine learning (ML) algorithms. Gene expression profiles of patients with CC were obtained from the TCGA and GEO databases. Five ML algorithms were employed to identify significant factors, i
