Genomics and molecular genetics of Clonorchis sinensis: current status and perspectives.

Clonorchiasis caused by Clonorchis sinensis is an important foodborne parasitosis of humans and animals, and is predominantly a hepatobiliary disease. Globally, nearly 35 million people were infected with C. sinensis, with approximately 15 million being in China. Patients would chronically present fatigue, jaundice, abdominal discomfort, along with the increased risk of developing into a form of cholangiocarcinoma that is fatal to humans. Treatment of clonorchiasis by praziquantel has been very successful, but this is dependent on early accurate diagnosis and correct species identification. Th

The genetic architecture of human skin pigmentation: evolution and adaptation across global populations.

Human skin pigmentation is a dynamic and highly adaptive trait influenced by genetic, environmental, and cultural factors. It is driven by variation in ultraviolet radiation, governed by a complex polygenic structure, and further modulated through gene-culture interactions. This review synthesizes advances from evolutionary biology, anthropology, molecular genetics, and gene-culture coevolution to provide an integrated framework for understanding global diversity of pigmentation. We take a distinct approach by focusing on the major evolutionary hypotheses and the polygenic architecture underly

Complex chromosomal rearrangements induced by transposons in maize.

Eukaryotic genomes are large and complex, and gene expression can be affected by multiple regulatory elements and their positions within the dynamic chromatin architecture. Transposable elements are known to play important roles in genome evolution, yet questions remain as to how transposable elements alter genome structure and affect gene expression. Previous studies have shown that genome rearrangements can be induced by Reversed Ends Transposition involving termini of Activator and related transposable elements in maize and other plants. Here, we show that complex alleles can be formed by t

Phylogeographic Genetic Diversity in the White Sucker Hepatitis B Virus across the Great Lakes Region and Alberta, Canada.

Hepatitis B viruses belong to a family of circular, double-stranded DNA viruses that infect a range of organisms, with host responses that vary from mild infection to chronic infection and cancer. The white sucker hepatitis B virus (WSHBV) was first described in the white sucker (Catostomus commersonii), a freshwater teleost, and belongs to the genus Parahepadnavirus. At present, the host range of WSHBV and its impact on fish health are unknown, and neither genetic diversity nor association with fish health have been studied in any parahepadnavirus. Given the relevance of genomic diversity to

An 18 bps in-frame deletion mutation in RUNX2 gene is a population polymorphism rather than a pathogenic variant.

We recruited a family with an affected child exhibiting features of cleidocranial dysplasia with some phenotypic variations from reported cases. Whole exome sequencing data analysis identified an 18-bps heterozygous in-frame deletion variant (c.243-260delGGCGGCTGCGGCGGCGGC) in the RUNX2 gene. Sanger sequencing validated the presence of deletion in affected individual. Initially, we considered this variant as a causal mutation for the patient's phenotype based on previous report(s). However, further analysis of variant revealed that it is present in high frequency in variety of genome variation

[Advances on molecular typing methods and evolution of human parainfluenza virus].

Human parainfluenza viruses (HPIVs) is one of the main causes of acute respiratory tract infections in children. HPIVs have been grouped into four serotypes (HPIV1~HPIV4) according to serological and genetic variation. Different serotypes of HPIVs have diverse clinical disease spectrum, epidemic characteristics and disease burden. Based on the nucleotide variation in structural protein genes, HPIVs can be further divided into distinct genotypes and subtypes with diverse temporal and spatial distribution features. The standard molecular typing methods are helpful to clarify the gene evolution a

Whole Genome Sequencing Identifies a 78 kb Insertion from Chromosome 8 as the Cause of Charcot-Marie-Tooth Neuropathy CMTX3.

With the advent of whole exome sequencing, cases where no pathogenic coding mutations can be found are increasingly being observed in many diseases. In two large, distantly-related families that mapped to the Charcot-Marie-Tooth neuropathy CMTX3 locus at chromosome Xq26.3-q27.3, all coding mutations were excluded. Using whole genome sequencing we found a large DNA interchromosomal insertion within the CMTX3 locus. The 78 kb insertion originates from chromosome 8q24.3, segregates fully with the disease in the two families, and is absent from the general population as well as 627 neurologically

Genome-Wide Analysis of Serial Passage of the Infectious Bronchitis Virus Reveals Evolutionary Dynamics Underlying Attenuation and Immunogenicity.

Background/Objectives: Serial passage in embryonated eggs is widely used to attenuate the infectious bronchitis virus (IBV) for vaccine production; however, the evolutionary processes underlying attenuation and immunogenicity remain incompletely understood. Here, we analyzed genome-wide viral evolution during serial passages to investigate how mutations emerge, persist, are lost, or become fixed over time and how these dynamics relate to changes in pathogenicity and immunogenicity. Methods: Deep sequencing was performed on 11 representative serial passages (P2-P79) of the UY/11/CA/18 strain, i

Bacterial genome-wide association study of hyper-virulent pneumococcal serotype 1 identifies genetic variation associated with neurotropism.

Hyper-virulent Streptococcus pneumoniae serotype 1 strains are endemic in Sub-Saharan Africa and frequently cause lethal meningitis outbreaks. It remains unknown whether genetic variation in serotype 1 strains modulates tropism into cerebrospinal fluid to cause central nervous system (CNS) infections, particularly meningitis. Here, we address this question through a large-scale linear mixed model genome-wide association study of 909 African pneumococcal serotype 1 isolates collected from CNS and non-CNS human samples. By controlling for host age, geography, and strain population structure, we

Comparative chloroplast genomes of Hamamelidaceae: genome evolution and phylogenomic implications.

BACKGROUND: Hamamelidaceae, a family within the core eudicots and the order Saxifragales, represents a characteristic lineage of the East Asian flora and holds considerable ecological and economic importance. However, molecular phylogenetic studies based on single or a few genetic loci have failed to resolve certain phylogenetic relationships among species, genera, and tribes within the family. Besides, less knowledge on the chloroplast genome evolution of Hamamelidaceae has known to us so far. RESULTS AND CONCLUSION: In this study, we first sequenced and de novo assembled the complete chlorop

Emergence of Microvariants of African Swine Fever Virus Genotype II in the Asia-Pacific.

African swine fever virus (ASFV) is a highly stable DNA virus showing little genetic variation among genomes. This genetic stability has often posed challenges in tracking variants and identifying potential transmission chains as ASFV spreads into new regions. While mutations within individual sequenced genes are infrequent, the application of whole-genome sequencing enables the identification of neutral and functional mutations across the entire genome, contributing to a deeper understanding of ASFV evolution and epidemiology. In this study, we sequenced whole genomes from 25 ASFV positive sa

The complete mitochondrial genome of Zamia integrifolia uncovers distinct patterns of genomic turnover and repeat expansion in Zamiaceae.

INTRODUCTION: Gymnosperm mitochondrial genomes exhibit substantial variation in size and structure, yet the evolutionary dynamics of Cycadales remain insufficiently explored beyond the genus Cycas. METHODS: We assembled the complete mitochondrial genome of Zamia integrifolia using Oxford Nanopore long-read and MGI short-read sequencing. Genome assembly, polishing, and annotation were performed through an integrated bioinformatics pipeline. Repetitive elements and mitochondrial plastid DNA transfers (MTPTs) were characterized. Whole-genome synteny and structural rearrangements were analyzed. P

Whole-genome sequencing analyses suggest novel genetic factors associated with Alzheimer's disease and a cumulative effects model for risk liability.

Genome-wide association studies (GWAS) on Alzheimer's disease (AD) have predominantly focused on identifying common variants in Europeans. Here, we performed whole-genome sequencing (WGS) of 1,559 individuals from a Korean AD cohort to identify various genetic variants and biomarkers associated with AD. Our GWAS analysis identified a previously unreported locus for common variants (APCDD1) associated with AD. Our WGS analysis was extended to explore the less-characterized genetic factors contributing to AD risk. We identified rare noncoding variants located in cis-regulatory elements specific

Structural and functional determination of peptide versus small molecule ligand binding at the apelin receptor.

We describe a structural and functional study of the G protein-coupled apelin receptor, which binds two endogenous peptide ligands, apelin and Elabela/Toddler (ELA), to regulate cardiovascular development and function. Characterisation of naturally occurring apelin receptor variants from the UK Genomics England 100,000 Genomes Project, and AlphaFold2 modelling, identifies T892.64 as important in the ELA binding site, and R1684.64 as forming extensive interactions with the C-termini of both peptides. Tangled Evolutionary History: Genetically Divergent Taxa and Hybrids Characterise Lantana Invasions in Australia.

This study investigated population genomic diversity and structure in the taxonomically complicated and highly invasive Lantana camara L. (Verbenaceae) species complex in Australia. We considered taxonomy, spatial distribution and patterns of morphological and genetic variation in populations across the main invaded area (i.e., coastal and subcoastal eastern Australia across 22° latitude), and reconstructed their relationships with native-range plants sampled from the Americas. We used DArTseq to generate genome-wide single nucleotide polymorphism (SNP) data for > 600 individuals and analysed

Development of an Oxford nanopore sequencing technology-based whole genome sequencing method for Plasmodium falciparum to support malaria molecular surveillance.

Whole genome sequencing (WGS) is critical for malaria molecular surveillance (MMS). While short-read platforms have been widely used for Plasmodium falciparum genomics; they have limitations in resolving repetitive regions and structural variation in this highly complex genome. Long-read technologies, such as those developed by Oxford nanopore technologies (ONT), offer complementary capabilities and may be particularly suitable for low-resource settings. We optimized an ONT-based WGS protocol for P. falciparum from DBS and whole blood samples. Laboratory strains (3D7, HB3, and Dd2) were mixed

STK11 Mutations and Deletions Define an Aggressive Molecular Subgroup of Cervical Adenocarcinoma.

Cervical adenocarcinoma accounts for 15%-20% of cervical cancers and is associated with poorer survival and reduced response to screening and immunotherapy compared with squamous cell carcinoma (SCC). The genomic drivers underlying this molecular subgroup remain incompletely characterized. Whole-exome sequencing was performed on 302 invasive cervical cancers from Guatemala and Venezuela. Structural variation analysis was conducted using SNP-array and whole-genome sequencing data. Findings were replicated in more than 4600 additional cervical cancer samples from TCGA, AACR Project GENIE, MSKCC,

Two novel Bartonella (sub)species isolated from edible dormice (Glis glis): hints of cultivation stress-induced genomic changes.

Bartonelloses are neglected emerging infectious diseases caused by facultatively intracellular bacteria transmitted between vertebrate hosts by various arthropod vectors. The highest diversity of Bartonella species has been identified in rodents. Within this study we focused on the edible dormouse (Glis glis), a rodent with unique life-history traits that often enters households and whose possible role in the epidemiology of Bartonella infections had been previously unknown. We identified and cultivated two distinct Bartonella sub(species) significantly diverging from previously described spec
