Generic Protocols for the Analytical Validation of Next-Generation Sequencing-Based Circulating Tumor DNA Assays, Version 2.0.

Circulating tumor DNA (ctDNA) is a promising biomarker for cancer detection, treatment selection, and disease monitoring. As a result, an increasing number of diagnostic developers are pursuing liquid biopsy assays using next-generation sequencing (NGS) to detect ctDNA. To support clinical adoption, these assays must undergo rigorous analytical validation (AV) to facilitate regulatory approval, support market entry, and ultimately improve outcomes for patients with cancer. To this end, the BLOODPAC AV Working Group developed and published a set of generic AV protocols in September 2020. These

BeeGees: A High-Throughput Protein-Coding DNA Barcode Recovery Pipeline Tailored for Genome Skims of Museum Specimens.

Natural history collections are unparalleled archives of global biodiversity, yet most specimens remain molecularly uncharacterised due to the technical challenges of historical DNA (hDNA), including degradation, low endogenous content and contamination. Genome skimming offers a scalable alternative to PCR-based barcoding, but existing bioinformatic workflows are not optimised for the heterogeneous, metagenomic nature of museum-derived data. Here we present BeeGees (Barcode Extraction and Evaluation from Genome Skims), a high-performance computing (HPC) integrated, Snakemake-based workflow des

Using next-generation sequencing to unravel the diet composition of Burrowing Parrots over the annual cycle.

Understanding the diet of an organism is crucial for disentangling its role in ecosystem function, and to unravel foraging behavior, population dynamics, competitive interactions among species and evolutionary processes. Furthermore, diet studies can be useful to better interpret environmental change and its impact on wildlife. Nevertheless, studying the diet of organisms that forage over large areas can be challenging. In such cases, next-generation sequencing of DNA in fecal samples can be used to identify dietary items consumed. Using this methodology, we investigated the diet composition o

"Let's Dry up and Survive Together": Is Anhydrobiosis in Two Paramacrobiotus Species (Tardigrada) Associated with a Specific Microbiome Community?

This study reports, for the first time, changes in the microbiome community associated with anhydrobiosis in two tardigrade species of the genus Paramacrobiotus. To identify bacteria linked to the anhydrobiosis phenomenon and to track microbiome changes under anhydrobiotic stress, next-generation sequencing of bacterial 16S rRNA genes was conducted. Microbiome profiling was performed across various developmental and physiological stages of tardigrades, including: eggs; active adult specimens (both before and after 7, and 120 days of anhydrobiosis, referred to as short- and long-term anhydrobio

A 16S rRNA-based meta-analysis of gut microbiota in diabetic nephropathy using QIIME2 and publicly available NGS datasets.

Gut microbial profiles can differ significantly between diabetic nephropathy (DN), diabetic patients, and healthy controls (HCs). The exact microbial taxa involved in DN progression is yet to be fully characterized. Therefore, this study aims to compare the gut microbiota od DN patients with diabetic and healthy individuals. Accordingly, this study executes a pioneering metanalytical view using the publicly available datasets (National centre for biotechnology information) to evaluate DN associated variation in gut-microbiota diversity. We hypothesize that the DN patients should have a smaller

Granulomatous inflammation in lung and lymph node specimens: A molecularly enhanced pathology-based algorithm for etiologic differential diagnosis.

Granulomatous inflammation is frequently encountered in lung and lymph node specimens and represents a diagnostic challenge because diverse infectious, immune-mediated, exposure-related, and neoplastic conditions may produce overlapping histologic patterns. Necrotizing, non-necrotizing, suppurative, foreign body-type, vasculitic, and malignancy-associated granulomas provide important diagnostic clues but are rarely disease-specific. Conventional pathology-based evaluation, including hematoxylin and eosin assessment, special stains, immunohistochemistry, culture, and serologic or antigen testin

Clinical-Grade Somatic Variant Interpretation Performance via a Rule-Constrained Large Language Model Framework (Oncology Logic-Informed Variant Evaluator).

Interpretation of somatic variants in clinical oncology requires integration of gene-specific biology, tumor context, and multiple evidence sources. Although large language models (LLMs) can assist variant interpretation, concerns remain regarding reproducibility, safety, and dependence on opaque model behavior. A rule-constrained LLM-based decision support framework, Oncology Logic-Informed Variant Evaluator (OLIVE), was developed and evaluated for somatic variant interpretation in a clinical molecular pathology service. OLIVE summarizes multiple data sources and applies explicit gene-specifi

Evaluation of the GenoScreen Deeplex Myc-TB workflow for drug-resistant tuberculosis testing in South Africa.

Tuberculosis (TB) remains a leading cause of death globally, particularly in low- and middle-income countries, where healthcare systems are under-resourced and the burden of drug-resistant disease is highest. We assessed the feasibility of future integration of the GenoScreen Deeplex Myc-TB assay - a targeted next-generation sequencing (tNGS) assay for Mycobacterium tuberculosis detection and drug-resistance profiling within a national reference laboratory in South Africa. Rather than reporting routine implementation with patient testing in parallel to standard care, this study evaluated pre-i

Microbial signal profiles and organism-level concordance between plasma metagenomic sequencing and blood culture in suspected bloodstream infection.

Plasma metagenomic next-generation sequencing (mNGS) and blood culture detect different components of the microbial signal and frequently produce discordant organism reports. We characterized microbial signal class, report-derived burden, organism-level concordance, and independent clinical attribution in a retrospective, single-center, episode-level cohort. Among 329 episodes with evaluable plasma mNGS reports, 315 had blood culture performed; 232 were mNGS positive/culture negative and 53 were positive by both methods. In the 232 discordant episodes, the recorded routine-care diagnosis class

CUT&Tag for Chromatin Profiling in Cancer Tissue.

Cancer initiation and progression are intricately linked with abnormal epigenetic modifications. The detection of these epigenetic alterations throughout tumorigenesis is essential for early cancer diagnosis and effective treatment. Cleavage Under Targets and Tagmentation (CUT&Tag) is a relatively new method for profiling diverse chromatin components. Here, we describe the genome-wide profiling of histone modifications by CUT&Tag in cancer tissues. Lightly cross-linked nuclei are immobilized on beads and incubated with a specific primary antibody against histone modifications. Then a secondary

Measurable residual disease monitoring in acute myeloid leukaemia: Techniques, timing and therapeutic implications.

The detection of measurable residual disease (MRD) in acute myeloid leukaemia (AML) has emerged as one of the strongest prognostic indications of adverse outcomes across different treatment settings and disease stages, independent of baseline genetic risk classification. Multiple techniques for MRD-assessment have been developed and clinically validated, including multiparameter flow cytometry (MFC) and molecular assays such as quantitative PCR (qPCR) and next-generation sequencing (NGS). These approaches have been incorporated into routine clinical practice to evaluate treatment efficacy and

Coupling deep phenotypic quantification with next-generation phenotyping for 192 individuals with germline histonopathies.

Mendelian histonopathies are rare neurodevelopmental disorders (NDDs) caused by germline variants in histone-encoding genes. Here, we perform a more expansive pan-histonopathy interrogation than previously possible. We analyze data from 192 individuals affected by histonopathies. This analysis includes representation of the 185 published individuals with HIST1H1E syndrome, Bryant-Li-Bhoj syndrome, and Tessadori-Bicknell-van Haaften NDD; as well as from seven unpublished individuals, five of whom harbor variants in genes not previously associated with disease (HIST1H2AL/H2AC16, H2AFZ/H2AZ1, HIS

Treponema denticola as a potential pathogen of pneumonia in individuals with poor oral hygiene: a case report.

Treponema denticola is an oral spirochete closely related to periodontal disease. However, the association between Treponema denticola and pneumonia has seldom been reported. In this report, we present a case wherein pneumonia attributable to Treponema denticola was identified through the application of metagenomic next-generation sequencing analysis. The patient had a history of oral operation and poor oral hygiene, which were likely the risk factors of the infection. The results indicated the association between oral microbes and pneumonia and highlighted the importance of maintaining optima

NGS and the design of an optimized phage display workflow for peptide discovery.

Phage display is a powerful technology that has demonstrated great potential in identifying peptides with high binding affinity and specificity toward a broad spectrum of biological targets. The undesired enrichment of nonspecific binders remains a major challenge in phage display selection. The integration of next-generation sequencing (NGS) into phage display has expanded the horizons of ligand discovery by significantly enhancing our ability to interrogate the massive sequence space of combinatorial phage display libraries and providing quantitative information about their composition and e

Optimization of Metagenomic Next-Generation Sequencing Workflow with a Novel Host Depletion Method for Enhanced Pathogen Detection.

INTRODUCTION: Sepsis is a critical condition requiring timely and accurate pathogen identification. Traditional blood cultures are slow and often yield low sensitivity. Metagenomic next-generation sequencing (mNGS) offers broad and rapid pathogen detection but is hindered by excessive human DNA background in blood samples. This study evaluated a novel Zwitterionic Interface Ultra-Self-assemble Coating (ZISC)-based filtration device designed to deplete host cells and enhance microbial DNA recovery for improved mNGS diagnostics. METHODS: We assessed the novel filter's performance in depleting w

Plasmid Library Construction From Genomic DNA.

Functional genomic approaches have been effective at uncovering the function of uncharacterized genes and identifying new functions for known genes. Often these approaches rely on an in vivo screen or selection to associate genes with a phenotype of interest. These selections and screens are dependent upon the expression of proteins encoded in genomic DNA from an expression vector, such as a plasmid. Despite the utility of genomic DNA plasmid libraries, the protocols for their construction have remained unchanged in the past 40 years. Here, we present a procedure for constructing plasmid libra

Biomarkers in cystic lesions of the pancreas: Controversies and advances.

Pancreatic cystic lesions (PCLs) represent a highly heterogeneous category of pancreatic abnormalities with an increasing prevalence due to advances in imaging modalities and an aging population. While the majority of PCLs are benign, a subset harbors a variable risk of malignant transformation. Current guidelines rely primarily on imaging features for risk stratification, but limitations in diagnostic accuracy have led to many unnecessary surgical procedures and conversely, missed opportunities for timely resection in cases that progress to malignancy.Recent advances in biomarker discovery ho
