Microtubules are key pharmacological targets in clinical and agricultural contexts. Their dynamic assembly is essential for cell function, making tubulin polymerization a prime target for treating cancer, inflammation, and parasitic diseases, as well as for use as herbicides and fungicides in agricultural applications. The colchicine binding site (COLbs) is among the most studied, known for binding structurally diverse compounds across three zones (Z1-Z3). All colchicine-site ligands bind the central region Z2, with some extending into Z1 or Z3, which differ in hydrophobicity and electronic pr

Infections by Pseudomonas aeruginosa are a major cause of severe morbidity and mortality in immunocompromised patients and people with cystic fibrosis, largely due to the pathogen's ability to resist antibiotic treatment and to deploy multiple virulence strategies that promote persistence in the host. We have recently uncovered that the signaling molecule diadenosine tetraphosphate (Ap4A) acts as a crucial regulator of P. aeruginosa virulence. Specifically, deletion of the Ap4A-degrading enzyme, diadenosine tetraphosphatase (ApaH), dramatically reduces the expression of key virulence factors.

Circular RNAs (circRNAs), belonging to the class of non-coding RNA molecules, have emerged as one of the key regulators of gene expression. Some of the circRNAs have proven protein-coding potentials, and their gene products play significant roles in various physiological and pathological processes. One such protein is PGD-219aa, which is derived from the circRNA named CircPGD. The protein has been shown to regulate the SMAD3 and YAP signalling pathways in gastric cancer. However, only the amino acid sequence of the protein is available to date without any reports on its structure-function rela

Protein side-chain packing (PSCP), the problem of predicting side-chain conformations given a fixed backbone structure, has important implications in the modeling of structures and interactions. However, despite the groundbreaking progress in protein structure prediction pioneered by AlphaFold, the existing PSCP methods still rely on experimental inputs, and do not leverage AlphaFold-predicted backbone coordinates to enable PSCP at scale. Here, we perform a large-scale benchmarking of the predictive performance of various PSCP methods on public datasets from multiple rounds of the Critical Ass

Retrons have been recently identified as bacterial defense systems that employ a tripartite of reverse transcriptase, non-coding RNA (ncRNA) and its derived multi-copy single stranded DNA (msDNA) to sequester effector activity. Phage invasion activates retrons, triggering effector activity and inducing abortive infection and cell growth arrest. Ec78 differs from other retrons by leveraging the Septu defense system, a stand-alone ATPase-nuclease pair (PtuAB), by reshaping the phage sensing and molecular assembly processes of PtuAB. To elucidate how Ec78 hijacks PtuAB, we determined electron cry

An extensive study on the interactions between O-phosphorylethanolamine (PEA) and O-phosphorylcholine (PPC), Cu2+ and Zn2+, is thoroughly described. The formation constants were determined at different temperatures (15 ≤ t/°C ≤ 37) and ionic strengths (0.15 ≤ I/mol L-1 ≤ 0.97) by potentiometric titrations. For the Zn2+-PEA/-PPC systems, speciation models were also confirmed by 1H NMR titrations at t = 25 °C and I = 0.15 mol L-1 in NaCl. Sequestering abilities were calculated under different temperatures and physiological conditions. Density Functional Theory (DFT) calculations along with enhan

The evolutionary origin of the variants of concern (VOCs) of SARS-CoV-2, characterized by a large number of new substitutions and strong changes in virulence and transmission rate, is intensely debated. The leading explanation in the literature is a chronic infection in immunocompromised individuals, where the virus evolves before returning into the main population. The present article reviews less-investigated hypotheses of VOC emergence with transmission between acutely infected hosts, with a focus on the mathematical models of stochastic evolution that have proved to be useful for other vir

Antibodies, and in particular bi- or multispecific antibodies, are the most promising candidates for new therapy options in cancer or inflammatory diseases. So far, multiple different antibody variants containing only distinct parts of antibodies, e.g. the variable domains (Fv), and a plethora of bi- and multispecific antibody formats have been described. The vast majority of these formats have been created using classical protein engineering strategies, i.e. by combining or changing protein domains or introducing distinct mutations into the protein chains to achieve formation of the envisaged

Cyclic protein oligomers play vital roles in many biological processes and have captured the attention of protein designers. An important step of protein design is to predict the quaternary structure for a given primary sequence of a protein complex. In recent years, results from deep-learning-based methods for protein structure prediction are becoming increasingly accurate. Unfortunately, these methods are usually slow and require a large amount of memory, which can become extremely problematic for researchers, especially when facing the reverse problem: finding a sequence that folds into a r

Hemocyanins are multifunctional soluble proteins found in most mollusks and some arthropods that may turn into a phenoloxidase-like enzyme (PO) associated with innate immune functions. To expand the structural understanding of gastropod hemocyanins and their physiological implications, here we report the single-particle cryogenic electron microscopy (cryo-EM) structure of Pomacea canaliculata snail hemocyanin (PcH) at 4.4 Å resolution along with its intrinsic and proteolytically induced PO activity. PcH shows a Megathura crenulata (giant keyhole limpet) hemocyanin (KLH)-type structure with a c

Aptamers, which are short, single-stranded DNA or RNA, are capable of binding to a wide array of targets with exceptional selectivity. Those with high affinity for theophylline have the potential to serve as biosensors, crucial for tracking theophylline levels in the treatment of respiratory conditions. Despite the extensive structural characterization of the RNA theophylline aptamer, the DNA counterpart's ligand-recognition mechanism has remained unclear. Here, we elucidate the DNA theophylline aptamer's ligand-binding mechanism through high-resolution crystal structures of its complexes with

Siderite (FeCO3) is an important reservoir of mineral-bound ferrous iron in non-sulfidic, reducing soils and sediments. It is redox sensitive, and its oxidation may facilitate the reduction of a range of pollutants, produce reactive oxygen species, or induce the formation of oxidation products with large surface areas for contaminant sorption. However, there is currently a limited understanding of the stability of siderite in complex environments such as soils and sediments. Here, we use a series of batch experiments complemented with thorough characterisation of mineral oxidation products to

Ursolic acid (UA) exhibits anti-inflammatory and anti-tumor properties. Developing a nanodrug delivery system for UA can improve its bioavailability. Transition metal sulfides, owing to their distinctive physicochemical characteristics, have emerged as the predominant two-dimensional nanostructures utilized in the advancement of nanodrug delivery systems in recent years. This study employs first-principles calculations to assess the viability of monolayer PtS2 as a carrier for UA. The results indicate that monolayer PtS2 exhibits structural stability as a UA carrier, with an adsorption energy

More than ten ergot alkaloids comprising both natural and semi-synthetic products are used to treat various diseases1,2. The central C ring forms the core pharmacophore for ergot alkaloids, giving them structural similarity to neurotransmitters, thus enabling their modulation of neurotransmitter receptors3. The haem catalase chanoclavine synthase (EasC) catalyses the construction of this ring through complex radical oxidative cyclization4. Unlike canonical catalases, which catalyse H2O2 disproportionation5,6, EasC and its homologues represent a broader class of catalases that catalyse O2-depen

Particulate methane monooxygenase (pMMO) is an enzyme that converts methane into methanol at ambient temperature and pressure. Over the past three decades, the metal content and location of the active site have been highly controversial. Recent single-particle cryogenic electron-microscopy (cryo-EM) structures have furthered this debate. In this study, three cryo-EM structures (PDB entries 7s4h, 7s4j and 7ev9) are analysed by quantum refinement (QR). This approach augments traditional structural refinement with quantum-mechanical (QM) calculations for a small but interesting part of the protei

In nature, the ability to catalyse reactions is primarily associated with proteins and ribozymes. Inspired by these systems, peptide-based catalysts have been designed to accelerate chemical reactions and/or ensure regio- and stereoselective transformations. We wondered whether other biomolecules (such as glycans) could be designed to perform catalytic functions, expanding the portfolio of synthetic functional oligomers. Here we report a glycan foldamer inspired by the natural Sialyl Lewis X antigen that acts as catalyst in a chemical reaction. This glycan-based catalyst benefits from structur

The decorated butadiyne-linked four porphyrin nanorings with four magnesium cations (Mg4@PNR4) represented a novel class of nanoscale molecules. This Mg4@PNR4 system could be considered as a high surface area with favorable chemical and physical properties which has inherent ability to form hydrogen and covalent bonds. The Mg4@PNR4 system could contribute to air purification and greenhouse gas decrease by efficiently capturing toxic gases such as carbon dioxide and nitrogen oxides. This study aims to scrutinise and improve the CO gas sensing capacity of the Mg4@PNR4 system with four porphyrin

The peptidoglycan biosynthetic pathway involves a series of enzymatic reactions in which UDP-N-acetylglucosamine-enolpyruvate reductase (MurB) plays a crucial role in catalyzing the conversion of UDP-N-acetylglucosamine-enolpyruvate (UNAGEP) to UDP-N-acetylmuramic acid. This reaction relies on NADPH and FAD and, since MurB is not found in eukaryotes, it is an attractive target for the development of antimicrobials. MurB from Brucella ovis, the causative agent of brucellosis in sheep, is characterized here. The FAD cofactor in MurB of B. ovis is reduced to the hydroquinone state without semiqui
