Whole genome pool sequencing reveals genomic variation in field Haemonchus contortus isolates in Sweden.

BACKGROUND: Haemonchus contortus is a major gastrointestinal parasite of small ruminants worldwide. Its large effective population size, high fecundity, and extensive genetic variation promote rapid adaptation and the development of anthelmintic resistance. Resolving genome-wide genetic variation in H. contortus within and among populations is essential for tracking variant distribution, interpreting resistance-associated markers, and informing parasite control strategies. Although reduced representation and targeted marker approaches have provided important insights into population structure,

Mammalian photoperiodic system: formal properties and neuroendocrine mechanisms of photoperiodic time measurement.

Photoperiodism is a process whereby organisms are able to use both absolute measures of day length and the direction of day length change as a basis for regulating seasonal changes in physiology and behavior. The use of day length cues allows organisms to essentially track time-of-year and to "anticipate" relatively predictable annual variations in important environmental parameters. Thus, adaptive types of seasonal biological changes can be molded through evolution to fit annual environmental cycles. Studies of the formal properties of photoperiodic mechanisms have revealed that most organism

Livestock immunogenomics based on omics integration: from infection and stress to xenotransplantation.

Livestock production systems are increasingly constrained by infectious diseases and environmental stress. These factors compromise productivity, animal welfare, and sustainability under heterogeneous field conditions. Immune-related traits governing disease susceptibility, recovery, and performance loss are polygenic and influenced by diverse conditions. They arise from coordinated responses across multiple tissues and molecular layers. As a result, single-omics approaches often fail to generalize across breeds, environments, and management systems, limiting their translational value in impro

An integrated individual-based model of transmission, clinical outcomes, and economic impact of Mycoplasma hyopneumoniae infection in a commercial pig fattening unit.

Mycoplasma (M.) hyopneumoniae remains a major economic and health challenge for pig production worldwide, causing lung lesions and coughing that reduce production performance and farm profitability. However, the interplay between transmission, clinical outcomes, and economic consequences has not yet been fully characterised. To address this gap, a stochastic, individual-based bio-economic simulation model was developed using the EMULSION modelling framework. The model integrates infection dynamics, the development of lung lesions and coughing, and their subsequent effects on production perform

In the line-up: deleted genes associated with DiGeorge/22q11.2 deletion syndrome: are they all suspects?

BACKGROUND: 22q11.2 deletion syndrome (22q11DS), a copy number variation (CNV) disorder, occurs in approximately 1:4000 live births due to a heterozygous microdeletion at position 11.2 (proximal) on the q arm of human chromosome 22 (hChr22) (McDonald-McGinn and Sullivan, Medicine 90:1-18, 2011). This disorder was known as DiGeorge syndrome, Velo-cardio-facial syndrome (VCFS) or conotruncal anomaly face syndrome (CTAF) based upon diagnostic cardiovascular, pharyngeal, and craniofacial anomalies (McDonald-McGinn and Sullivan, Medicine 90:1-18, 2011; Burn et al., J Med Genet 30:822-4, 1993) befor

Switch-like gene expression modulates disease risk.

While switch-like gene expression ("on" in some individuals and "off" in others) has been linked to biological variation and disease susceptibility, a systematic analysis across tissues is lacking. Here, we analyze genomes, transcriptomes, and methylomes from 943 individuals across 27 tissues, identifying 473 switch-like genes. The identified genes are enriched for associations with cancers and immune, metabolic, and skin diseases. Only 40 (8.5%) switch-like genes show genetically controlled switch-like expression in all tissues, i.e., universally switch-like expression. The rest show switch-l

Biological Response of Positron Emission Tomography Scan Exposure and Adaptive Response in Humans.

The biological effects of exposure to radioactive fluorodeoxyglucose ((18)F-FDG) were investigated in the lymphocytes of patients undergoing positron emission tomography (PET) procedures. Low-dose, radiation-induced cellular responses were measured using 3 different end points: (1) apoptosis; (2) chromosome aberrations; and (3) γH2AX foci formation. The results showed no significant change in lymphocyte apoptosis, or chromosome aberrations, as a result of in vivo (18)F-FDG exposure, and there was no evidence the PET scan modified the apoptotic response of lymphocytes to a subsequent 2 Gy in vi

Association of MMP3 and TIMP2 promoter polymorphisms with nonsyndromic oral clefts.

BACKGROUND: Oral clefts are common congenital anomalies and result from defects during embryogenesis. The complex etiology is evident by the number of genes and signaling pathways involved in craniofacial development. Matrix metalloproteinases (MMPs) and their inhibitors (TIMPs) are responsible for tissue remodeling during craniofacial development. METHODS: In this study, we investigated the association of polymorphisms in 14 biologically relevant MMP and TIMP genes in 494 individuals with oral clefts and 413 control individuals from Brazil. Genotypes were generated using Taqman chemistry. An

High heritability but uncertain mode of inheritance for total serum IgE level and Schistosoma mansoni infection intensity in a schistosomiasis-endemic Brazilian population.

BACKGROUND: Evidence of genetic control for total serum IgE (tIgE) level has been reported in multiple populations, although populations with substantial exposure to helminths have yielded lower estimates of heritability, despite evidence suggesting that genes also control a significant portion of the variation in the number of Schistosoma mansoni eggs per gram of fecal matter. METHODS: By use of a whole-population ascertainment scheme, 822 individuals were enrolled from a schistosomiasis-endemic area in Conde, Bahia, in Brazil. Heritability was estimated by using an additive polygenic model,

Evidence for Schizophrenia-Specific Pathophysiology of Nicotine Dependence.

Tobacco use is the top preventable cause of early mortality in schizophrenia. Over 60% of people with schizophrenia smoke, three times the general prevalence. The biological basis of this increased risk is not understood, and existing interventions do not target schizophrenia-specific pathology. We therefore used a connectome-wide analysis to identify schizophrenia-specific circuits of nicotine addiction. We reanalyzed data from two studies: In Cohort 1, 35 smokers (18 schizophrenia, 17 control) underwent resting-state fMRI and clinical characterization. A multivariate pattern analysis of whol

APOE4, Age, and Sex Regulate Respiratory Plasticity Elicited by Acute Intermittent Hypercapnic-Hypoxia.

RATIONALE: Acute intermittent hypoxia (AIH) shows promise for enhancing motor recovery in chronic spinal cord injuries and neurodegenerative diseases. However, human trials of AIH have reported significant variability in individual responses. OBJECTIVES: Identify individual factors (eg, genetics, age, and sex) that determine response magnitude of healthy adults to an optimized AIH protocol, acute intermittent hypercapnic-hypoxia (AIHH). METHODS: In 17 healthy individuals (age = 27 ± 5 yr), associations between individual factors and changes in the magnitude of AIHH (15, 1-min O2 = 9.5%, CO2

Sex differences in the genetics of sarcoidosis across European and African ancestry populations.

BACKGROUND: Sex differences in the susceptibility of sarcoidosis are unknown. The study aims to identify sex-dependent genetic variations in two clinical sarcoidosis phenotypes: Löfgren's syndrome (LS) and non-Löfgren's syndrome (non-LS). METHODS: A meta-analysis of genome-wide association studies was conducted on Europeans and African Americans, totaling 10,103 individuals from three population-based cohorts, Sweden (n = 3,843), Germany (n = 3,342), and the United States (n = 2,918), followed by an SNP lookup in the UK Biobank (UKB, n = 387,945). Evaluating the Effect of Sex on Mortality Risks in Medieval Ireland.

OBJECTIVES: This study evaluates the effect of sex on mortality risks in medieval Ireland to advance our understanding of the social, biological, and environmental factors that were deleterious to female health and survival in the past. MATERIALS AND METHODS: Data on age-at-death and sex was collected on 335 skeletonized individuals from 10 archaeological sites dating to the early medieval (500-1150 ce) and late medieval (1150-1550 ce) periods in Ireland. Transition analysis (TA2) was used to estimate age-at-death for all individuals with visibly fused pelvic and long bone epiphyses. For all

Integrative biology defines novel biomarkers of resistance to strongylid infection in horses.

The widespread failure of anthelmintic drugs against nematodes of veterinary interest requires novel control strategies. Selective treatment of the most susceptible individuals could reduce drug selection pressure but requires appropriate biomarkers of the intrinsic susceptibility potential. To date, this has been missing in livestock species. Here, we selected Welsh ponies with divergent intrinsic susceptibility (measured by their egg excretion levels) to cyathostomin infection and found that their divergence was sustained across a 10-year time window. Using this unique set of individuals, we

Shared Genetic Architecture and Causal Relationship Between Serum 25-Hydroxyvitamin D and Bone Mineral Density.

CONTEXT: Despite the well-established regulatory role of vitamin D in maintaining bone health, little is known about the shared genetics and causality of the association between serum 25-hydroxyvitamin D (25OHD) and bone mineral density (BMD). OBJECTIVE: We aimed to investigate the shared genetic architecture and causal relationship between serum 25OHD and BMD, providing insights into their underlying biological mechanisms. METHODS: Leveraging individual-level data from the UK Biobank (UKB) cohort and summary-level data from the genome-wide association studies (GWASs) conducted on European i

Resistance training load does not determine resistance training-induced hypertrophy across upper and lower limbs in healthy young males.

Resistance exercise training (RET) leads to marked interindividual heterogeneity in the hypertrophic response. Whether such heterogeneity is due to endogenous (i.e. inherent biological factors) or exogenous variables (i.e. external load) has not been firmly established. Twenty healthy young male participants completed thrice-weekly resistance exercise sessions for 10 weeks. Each participant had their legs and arms randomly assigned to perform unilateral bicep curls or knee extensions with either a higher (heavier) load (HL: 8-12 repetitions; ∼70%-80% of one-repetition maximum (1RM)) or, in the

Feed Efficiency Classification in Confined Texel Ewe Lambs: Relationships with Ruminal Fermentation, Nitrogen Metabolism, and Greenhouse Gas Emissions.

Feed efficiency classification based on residual feed intake (RFI) and residual intake and gain (RIG) is widely used to identify biologically efficient animals, yet it remains unclear whether this classification reflects consistent differences in digestive, fermentative, and metabolic processes. This study evaluated the effects of RFI and RIG classification on nutrient intake, apparent digestibility, ruminal fermentation, nitrogen metabolism, microbial protein synthesis, and gaseous emissions in confined lambs. Thirty-eight weaned Texel ewe lambs underwent a 60-day performance test using an au

lagCI enables inference of temporal causal relationships from dense multi-omic time series.

Inferring causal relationships from time-series data is critical for uncovering the dynamics of biological regulation. However, in multi-omics studies, this task is often hampered by sparse temporal sampling and the limitations of existing methods. To address this, we developed Lagged-Correlation Based Causal Inference (lagCI), a computational framework designed to identify time-lagged associations by combining comprehensive lag-correlation profiling with a robust statistical filtering scheme. Rather than relying on simple cross-correlation, lagCI analyzes the entire correlation profile and ap
